Convolutional neural network for earthquake detection and location.

ABSTRACT: The recent evolution of induced seismicity in Central United States calls for exhaustive catalogs to improve seismic hazard assessment. Over the last decades, the volume of seismic data has increased exponentially, creating a need for efficient algorithms to reliably detect and locate earthquakes. Today's most elaborate methods scan through the plethora of continuous seismic records, searching for repeating seismic signals. We leverage the recent advances in artificial intelligence and present ConvNetQuake, a highly scalable convolutional neural network for earthquake detection and location from a single waveform. We apply our technique to study the induced seismicity in Oklahoma, USA. We detect more than 17 times more earthquakes than previously cataloged by the Oklahoma Geological Survey. Our algorithm is orders of magnitude faster than established methods.

Project description:Interventions: None Primary outcome(s): The primary outcome of the study is the accuracy of the CAD-CNN system for predicting histology of diminutive colorectal polyps (1-5mm) compared with the accuracy of the prediction of the endoscopist. Both the CAD-CNN system and the endoscopist will use NBI for their predictions. Accuracy is defined as the percentage of correctly predicted optical diagnoses of the CAD-CNN system and/or endoscopist compared to the gold standard pathology. For the calculation of the accuracy, adenomas and SSLs will be dichotomised as neoplastic polyps, while HPs and other non-neoplastic histology are considered non-neoplastic. Automatic classification of medical image modality and anatomical location using convolutional neural network.

Project description:Modern radiologic images comply with DICOM (digital imaging and communications in medicine) standard, which, upon conversion to other image format, would lose its image detail and information such as patient demographics or type of image modality that DICOM format carries. As there is a growing interest in using large amount of image data for research purpose and acquisition of large amount of medical image is now a standard practice in the clinical setting, efficient handling and storage of large amount of image data is important in both the clinical and research setting. In this study, four classes of images were created, namely, CT (computed tomography) of abdomen, CT of brain, MRI (magnetic resonance imaging) of brain and MRI of spine. After converting these images into JPEG (Joint Photographic Experts Group) format, our proposed CNN architecture could automatically classify these 4 groups of medical images by both their image modality and anatomic location. We achieved excellent overall classification accuracy in both validation and test sets (> 99.5%), specificity and F1 score (> 99%) in each category of this dataset which contained both diseased and normal images. Our study has shown that using CNN for medical image classification is a promising methodology and could work on non-DICOM images, which could potentially save image processing time and storage space.

CRED: A Deep Residual Network of Convolutional and Recurrent Units for Earthquake Signal Detection.

Project description:Earthquake signal detection is at the core of observational seismology. A good detection algorithm should be sensitive to small and weak events with a variety of waveform shapes, robust to background noise and non-earthquake signals, and efficient for processing large data volumes. Here, we introduce the Cnn-Rnn Earthquake Detector (CRED), a detector based on deep neural networks. CRED uses a combination of convolutional layers and bi-directional long-short-term memory units in a residual structure. It learns the time-frequency characteristics of the dominant phases in an earthquake signal from three component data recorded on individual stations. We train the network using 500,000 seismograms (250k associated with tectonic earthquakes and 250k identified as noise) recorded in Northern California. The robustness of the trained model with respect to the noise level and non-earthquake signals is shown by applying it to a set of semi-synthetic signals. We also apply the model to one month of continuous data recorded at Central Arkansas to demonstrate its efficiency, generalization, and sensitivity. Our model is able to detect more than 800 microearthquakes as small as -1.3?ML induced during hydraulic fracturing far away than the training region. We compare the performance of the model with the STA/LTA, template matching, and FAST algorithms. Our results indicate an efficient and reliable performance of CRED. This framework holds great promise for lowering the detection threshold while minimizing false positive detection rates.

A deep convolutional neural network for efficient microglia detection.

Project description:Microglial cells are a type of glial cells that make up 10-15% of all brain cells, and they play a significant role in neurodegenerative disorders and cardiovascular diseases. Despite their vital role in these diseases, developing fully automated microglia counting methods from immunohistological images is challenging. Current image analysis methods are inefficient and lack accuracy in detecting microglia due to their morphological heterogeneity. This study presents development and validation of a fully automated and efficient microglia detection method using the YOLOv3 deep learning-based algorithm. We applied this method to analyse the number of microglia in different spinal cord and brain regions of rats exposed to opioid-induced hyperalgesia/tolerance. Our numerical tests showed that the proposed method outperforms existing computational and manual methods with high accuracy, achieving 94% precision, 91% recall, and 92% F1-score. Furthermore, our tool is freely available and adds value to exploring different disease models. Our findings demonstrate the effectiveness and efficiency of our new tool in automated microglia detection, providing a valuable asset for researchers in neuroscience.

Detection of Atrial Fibrillation Using 1D Convolutional Neural Network.

Project description:The automatic detection of atrial fibrillation (AF) is crucial for its association with the risk of embolic stroke. Most of the existing AF detection methods usually convert 1D time-series electrocardiogram (ECG) signal into 2D spectrogram to train a complex AF detection system, which results in heavy training computation and high implementation cost. This paper proposes an AF detection method based on an end-to-end 1D convolutional neural network (CNN) architecture to raise the detection accuracy and reduce network complexity. By investigating the impact of major components of a convolutional block on detection accuracy and using grid search to obtain optimal hyperparameters of the CNN, we develop a simple, yet effective 1D CNN. Since the dataset provided by PhysioNet Challenge 2017 contains ECG recordings with different lengths, we also propose a length normalization algorithm to generate equal-length records to meet the requirement of CNN. Experimental results and analysis indicate that our method of 1D CNN achieves an average F1 score of 78.2%, which has better detection accuracy with lower network complexity, as compared with the existing deep learning-based methods.

A deep convolutional neural network approach for astrocyte detection.

Project description:Astrocytes are involved in various brain pathologies including trauma, stroke, neurodegenerative disorders such as Alzheimer's and Parkinson's diseases, or chronic pain. Determining cell density in a complex tissue environment in microscopy images and elucidating the temporal characteristics of morphological and biochemical changes is essential to understand the role of astrocytes in physiological and pathological conditions. Nowadays, manual stereological cell counting or semi-automatic segmentation techniques are widely used for the quantitative analysis of microscopy images. Detecting astrocytes automatically is a highly challenging computational task, for which we currently lack efficient image analysis tools. We have developed a fast and fully automated software that assesses the number of astrocytes using Deep Convolutional Neural Networks (DCNN). The method highly outperforms state-of-the-art image analysis and machine learning methods and provides precision comparable to those of human experts. Additionally, the runtime of cell detection is significantly less than that of other three computational methods analysed, and it is faster than human observers by orders of magnitude. We applied our DCNN-based method to examine the number of astrocytes in different brain regions of rats with opioid-induced hyperalgesia/tolerance (OIH/OIT), as morphine tolerance is believed to activate glia. We have demonstrated a strong positive correlation between manual and DCNN-based quantification of astrocytes in rat brain.

Automated stomata detection in oil palm with convolutional neural network.

Project description:Stomatal density is an important trait for breeding selection of drought tolerant oil palms; however, its measurement is extremely tedious. To accelerate this process, we developed an automated system. Leaf samples from 128 palms ranging from nursery (1 years old), juvenile (2-3 years old) and mature (> 10 years old) were collected to build an oil palm specific stomata detection model. Micrographs were split into tiles, then used to train a stomata object detection convolutional neural network model through transfer learning. The detection model was then tested on leaf samples acquired from three independent oil palm populations of young seedlings (A), juveniles (B) and productive adults (C). The detection accuracy, measured in precision and recall, was 98.00% and 99.50% for set A, 99.70% and 97.65% for set B, and 99.55% and 99.62% for set C, respectively. The detection model was cross-applied to another set of adult palms using stomata images taken with a different microscope and under different conditions (D), resulting in precision and recall accuracy of 99.72% and 96.88%, respectively. This indicates that the model built generalized well, in addition has high transferability. With the completion of this detection model, stomatal density measurement can be accelerated. This in turn will accelerate the breeding selection for drought tolerance.

Automatic mandibular canal detection using a deep convolutional neural network.

Project description:The practicability of deep learning techniques has been demonstrated by their successful implementation in varied fields, including diagnostic imaging for clinicians. In accordance with the increasing demands in the healthcare industry, techniques for automatic prediction and detection are being widely researched. Particularly in dentistry, for various reasons, automated mandibular canal detection has become highly desirable. The positioning of the inferior alveolar nerve (IAN), which is one of the major structures in the mandible, is crucial to prevent nerve injury during surgical procedures. However, automatic segmentation using Cone beam computed tomography (CBCT) poses certain difficulties, such as the complex appearance of the human skull, limited number of datasets, unclear edges, and noisy images. Using work-in-progress automation software, experiments were conducted with models based on 2D SegNet, 2D and 3D U-Nets as preliminary research for a dental segmentation automation tool. The 2D U-Net with adjacent images demonstrates higher global accuracy of 0.82 than naïve U-Net variants. The 2D SegNet showed the second highest global accuracy of 0.96, and the 3D U-Net showed the best global accuracy of 0.99. The automated canal detection system through deep learning will contribute significantly to efficient treatment planning and to reducing patients' discomfort by a dentist. This study will be a preliminary report and an opportunity to explore the application of deep learning to other dental fields.

Aerial Images and Convolutional Neural Network for Cotton Bloom Detection.

Project description:Monitoring flower development can provide useful information for production management, estimating yield and selecting specific genotypes of crops. The main goal of this study was to develop a methodology to detect and count cotton flowers, or blooms, using color images acquired by an unmanned aerial system. The aerial images were collected from two test fields in 4 days. A convolutional neural network (CNN) was designed and trained to detect cotton blooms in raw images, and their 3D locations were calculated using the dense point cloud constructed from the aerial images with the structure from motion method. The quality of the dense point cloud was analyzed and plots with poor quality were excluded from data analysis. A constrained clustering algorithm was developed to register the same bloom detected from different images based on the 3D location of the bloom. The accuracy and incompleteness of the dense point cloud were analyzed because they affected the accuracy of the 3D location of the blooms and thus the accuracy of the bloom registration result. The constrained clustering algorithm was validated using simulated data, showing good efficiency and accuracy. The bloom count from the proposed method was comparable with the number counted manually with an error of -4 to 3 blooms for the field with a single plant per plot. However, more plots were underestimated in the field with multiple plants per plot due to hidden blooms that were not captured by the aerial images. The proposed methodology provides a high-throughput method to continuously monitor the flowering progress of cotton.

Automated detection of mouse scratching behaviour using convolutional recurrent neural network.

Project description:Scratching is one of the most important behaviours in experimental animals because it can reflect itching and/or psychological stress. Here, we aimed to establish a novel method to detect scratching using deep neural network. Scratching was elicited by injecting a chemical pruritogen lysophosphatidic acid to the back of a mouse, and behaviour was recorded using a standard handy camera. Images showing differences between two consecutive frames in each video were generated, and each frame was manually labelled as showing scratching behaviour or not. Next, a convolutional recurrent neural network (CRNN), composed of sequential convolution, recurrent, and fully connected blocks, was constructed. The CRNN was trained using the manually labelled images and then evaluated for accuracy using a first-look dataset. Sensitivity and positive predictive rates reached 81.6% and 87.9%, respectively. The predicted number and durations of scratching events correlated with those of the human observation. The trained CRNN could also successfully detect scratching in the hapten-induced atopic dermatitis mouse model (sensitivity, 94.8%; positive predictive rate, 82.1%). In conclusion, we established a novel scratching detection method using CRNN and showed that it can be used to study disease models.
