Heatmaply: an R package for creating interactive cluster heatmaps for online publishing.

Summary

heatmaply is an R package for easily creating interactive cluster heatmaps that can be shared online as a stand-alone HTML file. Interactivity includes a tooltip display of values when hovering over cells, as well as the ability to zoom in to specific sections of the figure from the data matrix, the side dendrograms, or annotated labels. Thanks to the synergistic relationship between heatmaply and other R packages, the user is empowered by a refined control over the statistical and visual aspects of the heatmap layout.

Availability and implementation

The heatmaply package is available under the GPL-2 Open Source license. It comes with a detailed vignette, and is freely available from: http://cran.r-project.org/package=heatmaply.

Superheat: An R package for creating beautiful and extendable heatmaps for visualizing complex data.

Project description:The technological advancements of the modern era have enabled the collection of huge amounts of data in science and beyond. Extracting useful information from such massive datasets is an ongoing challenge as traditional data visualization tools typically do not scale well in high-dimensional settings. An existing visualization technique that is particularly well suited to visualizing large datasets is the heatmap. Although heatmaps are extremely popular in fields such as bioinformatics, they remain a severely underutilized visualization tool in modern data analysis. This paper introduces superheat, a new R package that provides an extremely flexible and customizable platform for visualizing complex datasets. Superheat produces attractive and extendable heatmaps to which the user can add a response variable as a scatterplot, model results as boxplots, correlation information as barplots, and more. The goal of this paper is two-fold: (1) to demonstrate the potential of the heatmap as a core visualization method for a range of data types, and (2) to highlight the customizability and ease of implementation of the superheat R package for creating beautiful and extendable heatmaps. The capabilities and fundamental applicability of the superheat package will be explored via three reproducible case studies, each based on publicly available data sources.

Make Interactive Complex Heatmaps in R.

Project description:Heatmap is a powerful visualization method on two-dimensional data to reveal patterns shared by subsets of rows and columns. In this work, we introduce a new R package InteractiveComplexHeatmap that brings interactivity to the widely used ComplexHeatmap package. InteractiveComplexHeatmap is designed with an easy-to-use interface where static complex heatmaps can be directly exported to an interactive Shiny web application only with one additional line of code. InteractiveComplexHeatmap also provides flexible functionalities for integrating interactive heatmap widgets to build more complex and customized Shiny web applications. The InteractiveComplexHeatmap package and documentations are freely available from the Bioconductor project: https://bioconductor.org/packages/InteractiveComplexHeatmap/. StainedGlass: interactive visualization of massive tandem repeat structures with identity heatmaps.

Project description:SummaryThe visualization and analysis of genomic repeats is typically accomplished using dot plots; however, the emergence of telomere-to-telomere assemblies with multi-megabase repeats requires new visualization strategies. Here, we introduce StainedGlass, which can generate publication-quality figures and interactive visualizations that depict the identity and orientation of multi-megabase tandem repeat structures at a genome-wide scale. Photonic Materials Cloud: An Online Interactive Open Tool for Creating, Comparing, and Testing Photonic Materials.

Project description:Recent advances in nanoscale fabrication and characterization further accelerated research on photonics and plasmonics, which has already attracted long-standing interest. Alongside morphological constraints, phenomena in both fields highly depend on the materials' optical properties, dimensions, and surroundings. Building up the required knowledge and experience to design next-generation photonic devices can be a complex task for novice and experienced researchers who intend to evaluate the impact of subtle material and morphology variations while setting up experiments or getting a general overview. Here, we introduce the Photonic Materials Cloud (PMCloud), a web-based, interactive open tool for designing and analyzing photonic materials. PMCloud allows identification of the subtle differences between optical material models generated from a database, experimental data input, and inline-generated materials from various analytical models. Furthermore, it provides a fully interactive interface to evaluate their performance in important fundamental (numerical) optical experiments. We demonstrate PMCloud's applicability to state-of-the-art research questions, namely the comparison of the novel plasmonic materials aluminium-doped zinc oxide and zirconium nitride and the design of an optical, dielectric thin-film Bragg reflector. PMCloud opens a rapid, freely accessible path towards prototyping optical materials and simple fundamental devices and may serve as an educational platform for photonic materials research.

A Galaxy Implementation of Next-Generation Clustered Heatmaps for Interactive Exploration of Molecular Profiling Data.

Project description:Clustered heatmaps are the most frequently used graphics for visualization of molecular profiling data in biology. However, they are generally rendered as static, or only modestly interactive, images. We have now used recent advances in web technologies to produce interactive "next-generation" clustered heatmaps (NG-CHM) that enable extreme zooming and navigation without loss of resolution. NG-CHMs also provide link-outs to additional information sources and include other features that facilitate deep exploration of the biology behind the image. Here, we describe an implementation of the NG-CHM system in the Galaxy bioinformatics platform. We illustrate the algorithm and available computational tool using RNA-seq data from The Cancer Genome Atlas program's Kidney Clear Cell Carcinoma project. Cancer Res; 77(21); e23-26. ©2017 AACR.

Conducting interactive experiments online.

Project description:Online labor markets provide new opportunities for behavioral research, but conducting economic experiments online raises important methodological challenges. This particularly holds for interactive designs. In this paper, we provide a methodological discussion of the similarities and differences between interactive experiments conducted in the laboratory and online. To this end, we conduct a repeated public goods experiment with and without punishment using samples from the laboratory and the online platform Amazon Mechanical Turk. We chose to replicate this experiment because it is long and logistically complex. It therefore provides a good case study for discussing the methodological and practical challenges of online interactive experimentation. We find that basic behavioral patterns of cooperation and punishment in the laboratory are replicable online. The most important challenge of online interactive experiments is participant dropout. We discuss measures for reducing dropout and show that, for our case study, dropouts are exogenous to the experiment. We conclude that data quality for interactive experiments via the Internet is adequate and reliable, making online interactive experimentation a potentially valuable complement to laboratory studies.

Interactive Pharmacometric Applications Using R and the Shiny Package.

Project description:Interactive applications, developed using Shiny for the R programming language, have the potential to revolutionize the sharing and communication of pharmacometric model simulations. Shiny allows customization of the application's user-interface to provide an elegant environment for displaying user-input controls and simulation output-where the latter simultaneously updates with changing input. The flexible nature of the R language makes simulations of population variability possible thus promoting the combination of Shiny with R in model visualization.

Embedding and publishing interactive, 3-dimensional, scientific figures in Portable Document Format (PDF) files.

Project description:With the latest release of the S2PLOT graphics library, embedding interactive, 3-dimensional (3-d) scientific figures in Adobe Portable Document Format (PDF) files is simple, and can be accomplished without commercial software. In this paper, we motivate the need for embedding 3-d figures in scholarly articles. We explain how 3-d figures can be created using the S2PLOT graphics library, exported to Product Representation Compact (PRC) format, and included as fully interactive, 3-d figures in PDF files using the movie15 LaTeX package. We present new examples of 3-d PDF figures, explain how they have been made, validate them, and comment on their advantages over traditional, static 2-dimensional (2-d) figures. With the judicious use of 3-d rather than 2-d figures, scientists can now publish, share and archive more useful, flexible and faithful representations of their study outcomes. An online academic writing and publishing skills course: Help Syrians find their voice.

Project description:A group of Arab-American physicians and researchers in the United States organized a blended online course in academic writing and publishing in medicine targeting medical students and physicians in war-torn Syria. This was an effort to address one of the reasons behind the poor quantity and quality of scientific research papers in Syria and the Arab region. In this paper, we report on the design, conduct, and outcome of this course and attempt to evaluate its effectiveness.The educational intervention was a 2-month blended online course. We administered a questionnaire to assess satisfaction and self-reported improvement in knowledge, confidence, and skills of academic writing and publishing.The course succeeded in reaching more than 2588 physicians and medical students from the region; 159 of them completed most of the course. Eighty-three percent of the participants felt that they were confident enough to write an academic paper after the course and 95% felt the learning objectives were achieved with an average student satisfaction of 8.4 out of 10.Physicians in Syria and neighboring countries are in need of training to become an active part of the global scientific community and to document and communicate the crisis their countries are going through from a medical perspective. Low-cost online educational initiatives help respond, at least partially, to those needs.

Rvisdiff: An R package for interactive visualization of differential expression.

Project description:Rvisdiff is an R/Bioconductor package that generates an interactive interface for the interpretation of differential expression results. It creates a local web page that enables the exploration of statistical analysis results through the generation of auto-analytical visualizations. Users can explore the differential expression results and the source expression data interactively in the same view. As input, the package supports the results of popular differential expression packages such as DESeq2, edgeR, and limma. As output, the package generates a local HTML page that can be easily viewed in a web browser. Rvisdiff is freely available at https://bioconductor.org/packages/Rvisdiff/.
