Project description:ObjectiveTo explore rural physician perspectives on how remuneration impacted their experiences of contributing to community resilience during the COVID-19 pandemic.DesignExploratory, qualitative subanalysis.SettingTwenty-two rural communities in 4 Canadian provinces.ParticipantsFamily physicians, other health care professionals, and patients in rural communities in British Columbia, Alberta, Saskatchewan, and Ontario.MethodsSemistructured, virtual interviews conducted between November 2021 and February 2022 were included in the subanalysis. Interviews were audiorecorded, transcribed, coded, and analyzed thematically.Main findingsParticipants expressed working under an alternative payment plan (APP) model facilitated greater engagement in their communities and said they were generally fairly compensated for nonclinical duties. Increased time allotted to each patient re-centred care priorities to meet the long-term needs of the community. Finally, APP physicians stated their systems of care supported their own wellness throughout the pandemic.ConclusionFindings suggest physicians working in an APP model felt they had increased ability to engage with the community and contribute to its resilience. The flexibility of APPs may allow for more physician involvement in community sustainability that is not directly related to patient care.

Project description:Marked reductions in mean annual rainfall associated with climate change in Eswatini in Southern Africa have encouraged the recycling of irrigation water and the increased use of pesticides in agricultural production, raising concerns about potential ecological and health risks due to long-term exposure to pesticide residues in soil and irrigation water. This probabilistic integrated risk assessment used liquid chromatography with tandem mass spectrometry to analyze the concentrations of four commonly used agricultural pesticides (ametryn, atrazine, pendimethalin, and 2,4-dichlorophenoxyacetic acid (2,4-D)) in irrigation water and topsoil samples from farmlands in Eswatini to assess potential ecological and health risks due to exposure. The concentrations of these pesticides ranged from undetectable to 0.104 µg/L in irrigation water and from undetectable to 2.70 µg/g in soil. The probabilistic multi-pathway and multi-route risk assessments conducted revealed hazard indices exceeding 1.0 for all age groups for ametryn and atrazine, suggesting that the daily consumption of recycled irrigation water and produce from the fields in this area may pose considerable health risks. The indices pertaining to ecological risks had values less than 0.1. Adaptation measures are recommended to efficiently manage pesticide use in agriculture, and further research will ensure that agriculture can adapt to climate change and that the general public and ecosystem are protected.

Project description:Soils play important roles in the proper functioning of agroecosystems. Using molecular characterization methods such as metabarcoding, soils from eight farms (57 samples) belonging to three production system types-agroecological (two farms with twenty-two sampling points), organic (three farms with twenty-one sampling points), and conventional (three farms with fourteen sampling points)-were compared from the rural villages of El Arenillo and El Mesón in Palmira, Colombia. Amplification and sequencing of the hypervariable V4 region of the 16S rRNA gene was performed using next-generation sequencing (Illumina MiSeq) to estimate the bacterial composition and the alpha and beta diversity present. Across all soil samples, we found 2 domains (Archaea and Bacteria), 56 phylum, 190 classes, 386 orders, 632 families, and 1101 genera to be present. The most abundant phyla in the three systems were Proteobacteria, (agroecological 28%, organic 30%, and conventional 27%), Acidobacteria (agroecological 22%, organic 21%, and conventional 24%), and Verrucomicrobia (agroecological 10%, organic 6%, and conventional 13%). We found 41 nitrogen-fixing and phosphate-dissolving genera which promote growth and pathogens. Alpha and beta diversity indices were very similar across the three agricultural production systems, as reflected by shared amplicon sequence variants (ASVs) among them, likely due to the proximity of the sampling sites and recent management changes.

Project description:Ending hunger and alleviating poverty are key goals for a sustainable future. Food security is a constant challenge for agrarian communities in low-income countries, especially in Madagascar. We investigated agricultural practices, household characteristics, and food security in northeast Madagascar. We tested whether agricultural practices, demographics, and socioeconomics in rural populations were related to food security. Over 70% of respondents reported times during the last three years during which food for the household was insufficient, and the most frequently reported cause was small land size (57%). The probability of food insecurity decreased with increasing vanilla yield, rice yield, and land size. There was an interaction effect between land size and household size; larger families with smaller land holdings had higher food insecurity, while larger families with larger land had lower food insecurity. Other socioeconomic and agricultural variables were not significantly related to food insecurity, including material wealth, education, crop diversity, and livestock ownership. Our results highlight the high levels of food insecurity in these communities and point to interventions that would alleviate food stress. In particular, because current crop and livestock diversity were low, agricultural diversification could improve outputs and mitigate food insecurity. Development of sustainable agricultural intensification, including improving rice and vanilla cultivation to raise yields on small land areas, would likely have positive impacts on food security and alleviating poverty. Increasing market access and off-farm income, as well as improving policies related to land tenure could also play valuable roles in mitigating challenges in food security.Supplementary informationThe online version contains supplementary material available at 10.1007/s12571-021-01179-3.

Project description:A manual assessment of sperm motility requires microscopy observation, which is challenging due to the fast-moving spermatozoa in the field of view. To obtain correct results, manual evaluation requires extensive training. Therefore, computer-aided sperm analysis (CASA) has become increasingly used in clinics. Despite this, more data is needed to train supervised machine learning approaches in order to improve accuracy and reliability in the assessment of sperm motility and kinematics. In this regard, we provide a dataset called VISEM-Tracking with 20 video recordings of 30 seconds (comprising 29,196 frames) of wet semen preparations with manually annotated bounding-box coordinates and a set of sperm characteristics analyzed by experts in the domain. In addition to the annotated data, we provide unlabeled video clips for easy-to-use access and analysis of the data via methods such as self- or unsupervised learning. As part of this paper, we present baseline sperm detection performances using the YOLOv5 deep learning (DL) model trained on the VISEM-Tracking dataset. As a result, we show that the dataset can be used to train complex DL models to analyze spermatozoa.

Project description:Individuals that recover from infections travel a path through disease space that returns to its origin. By following Plasmodium infected mice longitudinally from sickness to recovery, we show that these routes trace simple looping paths that can serve as maps. These maps can predict outcomes, reveal safe avenues and can help us avoid bad neighborhoods. Hosts that will suffer adverse effects enter regions of disease space that are not traversed by resilient individuals. Here we show that we can map disease outcomes using both longitudinal mouse data and cross-sectional human data. These maps identify relationships that could be useful in predicting and treating infections; they also show us that we commonly lack samples in regions of disease space that would help to build better predictive models.

Project description:Populations are continually adapting to their environment. Knowledge of which populations and individuals harbor unique and agriculturally useful variations has the potential to accelerate crop adaptation to the increasingly challenging environments predicted for the coming century. Landscape genomics, which identifies associations between environmental and genomic variation, provides a means for obtaining this knowledge. However, despite extensive efforts to assemble and characterize ex situ collections of crops and their wild relatives, gaps remain in the genomic and environmental datasets needed to robustly implement this approach. This article outlines the history of landscape genomics, which, to date, has mainly been used in conservation and evolutionary studies, provides an overview of crops and wild relative collections that have the necessary data for implementation and identifies areas where new data generation is needed. We find that 60% of the crops covered by the International Treaty on Plant Genetic Resources for Food and Agriculture lack the data necessary to conduct this kind of analysis, necessitating identification of crops in need of more collections, sequencing, or phenotyping. By highlighting these aspects, we aim to help develop agricultural landscape genomics as a sub-discipline that brings together evolutionary genetics, landscape ecology, and plant breeding, ultimately enhancing the development of resilient and adaptable crops for future environmental challenges.

Project description:Remote sensing allows obtaining information on agriculture regularly with non-invasive measurement approaches. Field data is crucial for adequate agricultural monitoring by remote sensing. However, public available field data are scarce, mainly in tropical regions, where agriculture is highly dynamic. The present publication aims to support the reduction of this gap. The LEM+ dataset provides information monthly about 16 land use classes for 1854 fields from October 2019 to September 2020 (one Brazilian agricultural year) from Luís Eduardo Magalhães (LEM) and other municipalities in the west of Bahia state, Brazil. The reference data were collected in two fieldworks (March 2020 - first crop season, and August 2020 - second crop season). The boundaries of the fields visited in situ were delimited using Sentinel-2 false color compositions (near infrared - red - green) at 10 m spatial resolution. The land use classes were labeled monthly based on information collected in situ (agricultural land use and photographs) and by visual interpretation of Sentinel-2 false color composition (near infrared - shortwave infrared - red) and MODIS/Terra (Normalized Difference Vegetation Index) time series. The dataset can be useful for the development of new pattern recognition methods for agricultural land use mapping and monitoring, comparison of different classification methods, and optical and SAR remote sensing time series analysis. This dataset contributes to complement previous initiatives [1], [2] to make tropical agriculture field reference data publicly available.

Project description:In this research, we build two food systems datasets in Mexico; The first one describes the structure of agricultural production units and the second one describes food security aspects of the rural population in these agricultural production units. We also build a third dataset, consisting of path diagrams and path coefficients (derived from Structural Equation Modeling) that relate the first dataset to the second dataset in the four most populated ecoregions of Mexico. The description of the path models and the insights they bring to the current state of food security in Mexican rural households are detailed in an associated article entitled "Is food security primarily associated with smallholder agriculture or with commercial agriculture?: An approach to the case of Mexico using structural equation modeling" (https://doi.org/10.1016/j.agsy.2021.103091). The agricultural variables (in the first dataset) include farm size, destination of the farmer's production, cultivation practice / water management, predominant source of income of the household, land tenure type, crop diversity, agricultural surface expansion, and the presence of forest cover. They are based on the primary data of the full, latest available agricultural census in Mexico and corresponding official land use / land cover data. The second dataset consists of four food security indicators designed and built for the first food security model in Mexico that incorporates food availability, food accessibility and food utilization aspects. They include the Food Self-sufficiency Index (the balance between food production and food consumption), the Food Access Index (inversely related to marginalization), the Entitlement to Public Health Care index, and the Undernutrition Infrequency index (related to hospital sickness records). We provide the path tables and diagrams that describe the links between the agricultural structure and food security. These diagrams provide the first nationwide statistical evidence for the prominent role of smallholder agriculture in rural food security at the national level and at ecoregion scale for a country of the global South. In order to further investigate the structure of the agricultural production units and their relationships with socio-economic, territorial and landscape data, artificial intelligence (i.e. data mining and machine learning) techniques could be performed on this compendium of datasets. The food security data may stir the development of more food security models in Mexico in relation to other drivers such as consumption habits and non-agricultural activities of rural households.

Project description:BackgroundThe spread of SARS-CoV-2 cannot be well monitored and understood in areas without capacity for effective disease surveillance. Countries with a young population will have disproportionately large numbers of asymptomatic or pauci-symptomatic infections, further hindering detection of infection. Sero-surveillance on a country-wide scale by trained medical professionals may be limited in a resource-limited setting such as Mali. Novel ways of broadly sampling the human population in a non-invasive method would allow for large-scale surveillance at a reduced cost.ApproachHere we evaluate the collection of naturally blood-fed mosquitoes to test for human anti-SARS-CoV-2 antibodies in the laboratory and at five field locations in Mali.ResultsImmunoglobulin-G antibodies to multiple SARS-CoV-2 antigens were readily detected in mosquito bloodmeals by bead-based immunoassay through at least 10 h after feeding [mean sensitivity of 0.92 (95% CI 0.78-1) and mean specificity of 0.98 (95% CI 0.88-1)], indicating that most blood-fed mosquitoes collected indoors during early morning hours (and likely to have fed the previous night) are viable samples for analysis. We found that reactivity to four SARS-CoV-2 antigens rose during the pandemic from pre-pandemic levels. The crude seropositivity of blood sampled via mosquitoes was 6.3% in October and November 2020 across all sites, and increased to 25.1% overall by February 2021, with the most urban site reaching 46.7%, consistent with independent venous blood-based sero-surveillance estimates.ConclusionsWe have demonstrated that using mosquito bloodmeals, country-wide sero-surveillance of human diseases (both vector-borne and non-vector-borne) is possible in areas where human-biting mosquitoes are common, offering an informative, cost-effective, and non-invasive sampling option.
