A dataset of neonatal EEG recordings with seizure annotations.

ABSTRACT: Neonatal seizures are a common emergency in the neonatal intensive care unit (NICU). There are many questions yet to be answered regarding the temporal/spatial characteristics of seizures from different pathologies, response to medication, effects on neurodevelopment and optimal detection. The dataset presented in this descriptor contains EEG recordings from human neonates, the visual interpretation of the EEG by the human experts, supporting clinical data and codes to assist access. Multi-channel EEG was recorded from 79 term neonates admitted to the NICU at the Helsinki University Hospital. The median recording duration was 74 min (IQR: 64 to 96 min). The presence of seizures in the EEGs was annotated independently by three experts. An average of 460 seizures were annotated per expert in the dataset; 39 neonates had seizures and 22 were seizure free, by consensus. The dataset can be used as a reference set of neonatal seizures, in studies of inter-observer agreement and for the development of automated methods of seizure detection and other EEG analyses.

Project description:Automated clinical EEG analysis using machine learning (ML) methods is a growing EEG research area. Previous studies on binary EEG pathology decoding have mainly used the Temple University Hospital (TUH) Abnormal EEG Corpus (TUAB) which contains approximately 3,000 manually labelled EEG recordings. To evaluate and eventually even improve the generalisation performance of machine learning methods for EEG pathology, decoding larger, publicly available datasets is required. A number of studies addressed the automatic labelling of large open-source datasets as an approach to create new datasets for EEG pathology decoding, but little is known about the extent to which training on larger, automatically labelled dataset affects decoding performances of established deep neural networks. In this study, we automatically created additional pathology labels for the Temple University Hospital (TUH) EEG Corpus (TUEG) based on the medical reports using a rule-based text classifier. We generated a dataset of 15,300 newly labelled recordings, which we call the TUH Abnormal Expansion EEG Corpus (TUABEX), and which is five times larger than the TUAB. Since the TUABEX contains more pathological (75%) than non-pathological (25%) recordings, we then selected a balanced subset of 8,879 recordings, the TUH Abnormal Expansion Balanced EEG Corpus (TUABEXB). To investigate how training on a larger, automatically labelled dataset affects the decoding performance of deep neural networks, we applied four established deep convolutional neural networks (ConvNets) to the task of pathological versus non-pathological classification and compared the performance of each architecture after training on different datasets. The results show that training on the automatically labelled TUABEXB dataset rather than training on the manually labelled TUAB dataset increases accuracies on TUABEXB and even for TUAB itself for some architectures. We argue that automatically labelling of large open-source datasets can be used to efficiently utilise the massive amount of EEG data stored in clinical archives. We make the proposed TUABEXB available open source and thus offer a new dataset for EEG machine learning research.

Project description:Background and objectiveEpilepsy is one of the most common neurological disorders, whose development is typically detected via early seizures. Electroencephalogram (EEG) is prevalently employed for seizure identification due to its routine and low expense collection. The stochastic nature of EEG makes manual seizure inspections laborsome, motivating automated seizure identification. The relevant literature focuses mostly on supervised machine learning. Despite their success, supervised methods require expert labels indicating seizure segments, which are difficult to obtain on clinically-acquired EEG. Thus, we aim to devise an unsupervised method for seizure identification on EEG.MethodsWe propose the first fully-unsupervised deep learning method for seizure identification on raw EEG, using a variational autoencoder (VAE). In doing so, we train the VAE on recordings without seizures. As training captures non-seizure activity, we identify seizures with respect to the reconstruction errors at inference time. Moreover, we extend the traditional VAE training loss to suppress EEG artifacts. Our method does not require ground-truth expert labels indicating seizure segments or manual feature extraction.ResultsWe implement our method using the PyTorch library and execute experiments on an NVIDIA V100 GPU. We evaluate our method on three benchmark EEG datasets: (i) intracranial recordings from the University of Pennsylvania and the Mayo Clinic, (ii) scalp recordings from the Temple University Hospital of Philadelphia, and (iii) scalp recordings from the Massachusetts Institute of Technology and the Boston Children's Hospital. To assess performance, we report accuracy, precision, recall, Area under the Receiver Operating Characteristics Curve (AUC), and p-value under the Welch t-test for distinguishing seizure vs. non-seizure EEG windows. Our approach can successfully distinguish seizures from non-seizure activity, with up to 0.83 AUC on intracranial recordings. Moreover, our algorithm has the potential for real-time inference, by processing at least 10 s of EEG in a second.ConclusionWe take the first successful steps in deep learning-based unsupervised seizure identification on raw EEG. Our approach has the potential of alleviating the burden on clinical experts regarding laborsome EEG inspections for seizures. Furthermore, aiding the identification of early seizures via our method could facilitate successful detection of epilepsy development and initiate antiepileptogenic therapies.
