The sea cucumber Holothurialineata Ludwig, 1875 (Holothuroidea, Aspidochirotida, Holothuriidae) re-described from the newly found type.

ABSTRACT: A re-description of the little-known holothurian species Holothuria (Lessonothuria) lineata Ludwig, 1875 is given. It is based on the single recovered type specimen and an individual recently collected on Glorioso Islands, near Madagascar. A key to separate three closely related and commonly confused species, i.e., Holothuria (Lessonothuria) pardalis Selenka, 1867, Holothuria (Lessenothuria) verrucosa Selenka, 1867 and Holothuria (Lessonothuria) insignis Ludwig, 1875, is presented.

Project description:The black sea cucumber, Holothuria leucospilota, is an ecologically and economically important holothuroid in China due to broader environmental adaptation and valuable pharmacological compounds. However, the wild stocks of H. leucospilota, have been declining steadily due to overexploitation in recent years. The stock enhancement programme has become an increasingly important priority. In this study, we report the complete mitochondrial genome of H. leucospilota. The mitogenome has 15,839 base pairs (57.6% A + T content) and made up of total of 37 genes (13 protein-coding, 22 transfer RNAs and 2 ribosomal RNAs), and a putative control region. The complete mitogenomes of H. leucospilota will provide useful genetic information for future conservation and management of this valuable and vulnerable species.

Natural mortality estimates throughout the life history of the sea cucumber Isostichopus Badionotus (Holothuroidea: Aspidochirotida).

Project description:The Natural Mortality coefficient (M) is a key parameter for stock assessments. The need to establish age-specific natural mortality coefficients is widely recognized because M decreases rapidly over the early stages of the life cycle until it reaches a stable M value around the age-at-maturity. The aim of this study was to estimate M during the life cycle of the sea cucumber Isostichopus badionotus, a species under heavy fishing exploitation in the Caribbean Sea and the Gulf of Mexico. Coefficients M at age were estimated using two models: The Gnomonic Interval Model (GIM) and the Chen & Watanabe model. Two different scenarios were simulated considering early and late age-at-maturity. Estimated M values using the GIM model for the early maturity scenario were 2.15 to 2.35 year-1 (interquartile range) for the juvenile stage and 0.39 to 0.43 year-1 for the adult stage; for the late maturity scenario were 0.65 to 0.71 year-1 for the juvenile stage and 0.68 to 0.74 year-1 for the adult stage. The Chen & Watanabe model M estimates for juvenile stage were between 0.85 and 2.23 year-1 and 0.39 and 2.23 year-1 for the early and late maturity scenarios respectively; for adult stage were between 0.97 and 0.21 year-1 and 0.62 and 0.43 year-1 respectively. The GIM estimated high natural mortality rates during larval stages. These estimates provided a higher level of certainty for the population models to more effectively manage a fishery and improve stock assessments.

The complete mitochondrial genome of sea cucumber Stichopus monotuberculatus (aspidochirotida: Stichopodidae).

Project description:The sea cucumber, Stichopus monotuberculatus, is an economically important holothuroid in China due to its larger body size and valuable nutrition. However, the taxonomic revision studies of Stichopodidae have been one of the most controversial issues in recent years. Moreover, there remain considerable doubts about a complex of cryptic species within S. monotuberculatus. In this study, we report the complete mitochondrial genome of S. monotuberculatus. The mitogenome has 16,274 base pairs (60.4% A + T content) and made up of total of 37 genes (13 protein-coding, 22 transfer RNAs and 2 ribosomal RNAs), and a putative control region. This study adds one more available complete mitogenomes of Stichopus and will provide useful genetic information for future evolutionary and taxonomic classification of Stichopodidae.

Analysis of Complete Mitochondrial Genome of Bohadschia argus (Jaeger, 1833) (Aspidochirotida, Holothuriidae).

Project description:Bohadschia argu is a kind of sea cucumber with high economic value; it is the only undisputed species in the genus Bohadschia. In this study, the complete mitochondrial genome (mitogenome) of B. argus was acquired through high-throughput sequencing. The mitochondrial genome of B. argus was 15,656 bp in total length and contained a putative control region (CR) and 37 typical genes of animal mitochondrial genomes, including 13 protein-coding genes (PCGs), 2 ribosomal RNA genes (rrnS and rrnL) and 22 transfer RNA genes (tRNA). The sizes of the PCGs ranged from 168 bp to 1833 bp, and all PCGs except nad6 were encoded on the heavy chain (H). Both rrnS and rrnL were also encoded on the H chain. Twenty-two tRNA genes had positive AT skew and GC skew. All tRNAs had a typical cloverleaf secondary structure except for trnI, in which an arm of dihydrouridine was missing. B. argus shared the same gene arrangement order (the echinoderm ground pattern) as other species in Aspidochirotida. Phylogenetic analysis clearly revealed that B. argus belongs as a member of the Holothuriidae, and it is closely related to members of Actinopyga and Holothuria.

An Unconventional Flavivirus and Other RNA Viruses in the Sea Cucumber (Holothuroidea; Echinodermata) Virome.

Project description:Sea cucumbers (Holothuroidea; Echinodermata) are ecologically significant constituents of benthic marine habitats. We surveilled RNA viruses inhabiting eight species (representing four families) of holothurian collected from four geographically distinct locations by viral metagenomics, including a single specimen of Apostichopus californicus affected by a hitherto undocumented wasting disease. The RNA virome comprised genome fragments of both single-stranded positive sense and double stranded RNA viruses, including those assigned to the Picornavirales, Ghabrivirales, and Amarillovirales. We discovered an unconventional flavivirus genome fragment which was most similar to a shark virus. Ghabivirales-like genome fragments were most similar to fungal totiviruses in both genome architecture and homology and had likely infected mycobiome constituents. Picornavirales, which are commonly retrieved in host-associated viral metagenomes, were similar to invertebrate transcriptome-derived picorna-like viruses. The greatest number of viral genome fragments was recovered from the wasting A. californicus library compared to the asymptomatic A. californicus library. However, reads from the asymptomatic library recruited to nearly all recovered wasting genome fragments, suggesting that they were present but not well represented in the grossly normal specimen. These results expand the known host range of flaviviruses and suggest that fungi and their viruses may play a role in holothurian ecology.

Complete mitochondrial genome of Benthodytes marianensis (Holothuroidea: Elasipodida: Psychropotidae): Insight into deep sea adaptation in the sea cucumber.

Project description:Complete mitochondrial genomes play important roles in studying genome evolution, phylogenetic relationships, and species identification. Sea cucumbers (Holothuroidea) are ecologically important and diverse members, living from the shallow waters to the hadal trench. In this study, we present the mitochondrial genome sequence of the sea cucumber Benthodytes marianensis collected from the Mariana Trench. To our knowledge, this is the first reported mitochondrial genome from the genus Benthodytes. This complete mitochondrial genome is 17567 bp in length and consists of 13 protein-coding genes, two ribosomal RNA genes and 22 transfer RNA genes (duplication of two tRNAs: trnL and trnS). Most of these genes are coded on the positive strand except for one protein-coding gene (nad6) and five tRNA genes which are coded on the negative strand. Two putative control regions (CRs) have been found in the B. marianensis mitogenome. We compared the order of genes from the 10 available holothurian mitogenomes and found a novel gene arrangement in B. marianensis. Phylogenetic analysis revealed that B. marianensis clustered with Peniagone sp. YYH-2013, forming the deep-sea Elasipodida clade. Positive selection analysis showed that eleven residues (24 S, 45 S, 185 S, 201 G, 211 F and 313 N in nad2; 108 S, 114 S, 322 C, 400 T and 427 S in nad4) were positively selected sites with high posterior probabilities. We predict that nad2 and nad4 may be the important candidate genes for the further investigation of the adaptation of B. marianensis to the deep-sea environment.

Complete mitochondrial genome of a sea cucumber, Euapta godeffroyi (Echinodermata, Holothuroidea, Apodida, Synaptidae).

Project description:We determined the complete mitochondrial genome sequence of a holothurian Euapta godeffroyi belonging to the order Apodida. The complete mitogenome of E. godeffroyi was 16,410 bp in length and consisted of 13 protein-coding genes (PCGs), two ribosomal RNA genes, and 22 transfer RNA genes. The orders of PCGs and rRNAs did not match those of any recorded holothurian mitogenomes. The maximum likelihood (ML) phylogenetic tree placed E. godeffroyi as the sister group to chiridotid species and supported the monophyly of the order Apodida.

The first complete mitochondrial genome of Actinopyga from Actinopyga echinites (Aspidochirotida: Holothuriidae).

Project description:The deep-water redfish, Actinopyga echinites, is an ecologically and economically important holothuroid in China due to its valuable nutrition and pharmacological compounds. However, the taxonomy and phylogeny of the Actinopyga have been debated and misidentifications have been reported recently. Moreover, there remain considerable doubts about cryptic species complex within Actinopyga. In this study, we report the first complete mitochondrial genome of Actinopyga from A. echinites. The mitogenome has 15,619 base pairs (62.9% A + T content) and made up of a total of 37 genes (13 protein-coding, 22 transfer RNAs, and 2 ribosomal RNAs), and a putative control region. This study was the first available complete mitogenome of Actinopyga and will provide useful genetic information for future phylogenetic and taxonomic classification of Holothuriidae.

In this study, we report the complete mitogenome sequence of the sea cucumber, I. badionotus (Echinodermata: Holothuroidea). The mitochondrial genome consisted of 16,319 bp, with 13 protein-coding genes, 22 tRNA genes, and 2 rRNA genes. The total nucleotide composition consisted of 31.61% A, 29.20% T, 23.48% C, 15.71% G, with a high A + T content of 60.81%. Phylogenetic analysis using the complete mitochondrial genome of I. badionotus is helpful in studying the evolution of beneficial adaptations to aid in bioremediation and biomedical research and development.

Project description:Holothuria (Lessonothuria) coronatasp. nov. occurs in depths of 5-10 m off the Mexican Pacific coast at the Revillagigedo Archipelago. It is clearly distinguished from other species of the subgenus by the presence of tables with a circular disc and big peripheral holes, sometimes with a second series of peripheral ones, a disc with a spiny or smooth rim and a spire crossed by a single cross-beam, dorsal papillae, and ventral tube feet with curved supporting rods with a spiny edge.
