Project description:BackgroundOrder Charadriiformes (shorebirds) is an ideal model group in which to study a wide range of behavioural, ecological and macroevolutionary processes across species. However, comparative studies depend on phylogeny to control for the effects of shared evolutionary history. Although numerous hypotheses have been presented for subsets of the Charadriiformes none to date include all recognised species. Here we use the matrix representation with parsimony method to produce the first fully inclusive supertree of Charadriiformes. We also provide preliminary estimates of ages for all nodes in the tree.ResultsThree main lineages are revealed: i) the plovers and allies; ii) the gulls and allies; and iii) the sandpipers and allies. The relative position of these clades is unresolved in the strict consensus tree but a 50% majority-rule consensus tree indicates that the sandpiper clade is sister group to the gulls and allies whilst the plover group is placed at the base of the tree. The overall topology is highly consistent with recent molecular hypotheses of shorebird phylogeny.ConclusionThe supertree hypothesis presented herein is (to our knowledge) the only complete phylogenetic hypothesis of all extant shorebirds. Despite concerns over the robustness of supertrees (see Discussion), we believe that it provides a valuable framework for testing numerous evolutionary hypotheses relating to the diversity of behaviour, ecology and life-history of the Charadriiformes.

Project description:The gastrointestinal tract (GIT) consists of connected structures that vary in function and physiology, and different GIT sections potentially provide different habitats for microorganisms. Birds possess unique GIT structures, including the oesophagus, proventriculus, gizzard, small intestine, caeca and large intestine. To understand birds as hosts of microbial ecosystems, we characterized the microbial communities in six sections of the GIT of two shorebird species, the Dunlin and Semipalmated Sandpiper, identified potential host species effects on the GIT microbiome and used microbial source tracking to determine microbial origin throughout the GIT. The upper three GIT sections had higher alpha diversity and genus richness compared to the lower sections, and microbial communities in the upper GIT showed no clustering. The proventriculus and gizzard microbiomes primarily originated from upstream sections, while the majority of the large intestine microbiome originated from the caeca. The heterogeneity of the GIT sections shown in our study urges caution in equating data from faeces or a single GIT component to the entire GIT microbiome but confirms that ecologically similar species may share many attributes in GIT microbiomes.

Project description:In competitive team sports, players maintain a certain formation during a game to achieve effective attacks and defenses. For the quantitative game analysis and assessment of team styles, we need a general framework that can characterize such formation structures dynamically. This paper develops a clustering algorithm for formations of multiple football (soccer) games based on the Delaunay method, which defines the formation of a team as an adjacency matrix of Delaunay triangulation. We first show that heat maps of entire football games can be clustered into several average formations: "442", "4141", "433", "541", and "343". Then, using hierarchical clustering, each average formation is further divided into more specific patterns (clusters) in which the configurations of players are different. Our method enables the visualization, quantitative comparison, and time-series analysis for formations in different time scales by focusing on transitions between clusters at each hierarchy. In particular, we can extract team styles from multiple games regarding the positional exchange of players within the formations. Applying our algorithm to the datasets comprising football games, we extract typical transition patterns of the formation for a particular team.

Project description:Vortex ring (VR) structures occur in light or hoarse cough configurations. These instances consist of short impulses of exhaled air resulting to a self-contained structure that can travel large distances. The present study is the first implementation of the second order Fully Lagrangian Approach (FLA) for three-dimensional realistic flow-fields obtained by means of Computational Fluid Dynamics (CFD) and provides a method to calculate the occurrence and the intensity of caustic formations. The carrier phase flow field is resolved by means of second order accurate Direct Numerical Simulation (DNS) based on a Finite Difference approach for the momentum equations, while a spectral approach is followed for the Poisson equation using Fast Fourier Transform (FFT). The effect of the undulations of the carrier phase velocity due to large scale vortical structures and turbulence is investigated. The evaluation of the higher order derivatives needed by the second order FLA is achieved by pre-fabricated least squares second order interpolations in three dimensions. This method allows for the simulation of the clustering of droplets and droplet nuclei exhaled in ambient air in conditions akin to light cough. Given the ambiguous conditions of vortex-ring formation during cough instances, three different exhale (injection) parameters n are assumed, i.e. under-developed ([Formula: see text]), ideal ([Formula: see text]) and over-developed ([Formula: see text]) vortex rings. The formation of clusters results in the spatial variance of the airborne viral load. This un-mixing of exhumed aerosols is related to the formation of localised high viral load distributions that can be linked to super-spreading events.

Project description:A Gram-stain negative, rod-shaped, aerobic bacterial strain, BII-R7T, was isolated during a study targeting the culture-dependent microbial diversity occurring in bentonite formations from southern Spain. Comparative 16S rRNA gene sequence analysis showed that BII-R7T represented a member of the genus Stenotrophomonas (class Gammaproteobacteria), and was related most closely to Stenotrophomonas rhizophila e-p10T (99.2 % sequence similarity), followed by Stenotrophomonas pavanii ICB 89T (98.5 %), Stenotrophomonas maltophilia IAM 12423T, Stenotrophomonas chelatiphaga LPM-5T and Stenotrophomonas tumulicola T5916-2-1bT (all 98.3 %). Pairwise sequence similarities to all other type strains of species of the genus Stenotrophomonas were below 98 %. Genome-based calculations (orthologous average nucleotide identity, original average nucleotide identity, genome-to-genome distance and DNA G+C percentage) indicated clearly that the isolate represents a novel species within this genus. Different phenotypic analyses, such as the detection of a quinone system composed of the major compound ubiquinone Q-8 and a fatty acid profile with iso-C15 : 0 and anteiso-C15 : 0 as major components, supported this finding at the same time as contributing to a comprehensive characterization of BII-R7T. Based on this polyphasic approach comprising phenotypic and genotypic/molecular characterization, BII-R7T can be differentiated clearly from its phylogenetic neighbours, establishing a novel species for which the name Stenotrophomonas bentonitica sp. nov. is proposed with BII-R7T as the type strain (=LMG 29893T=CECT 9180T=DSM 103927T).

Project description:Mercury is a neurotoxin, its main source in the human organism being fish and seafood. The first level in the marine food web is formed of planktonic and benthic photosynthetic microorganisms, which form a biofilm on the surface of the hard bottom (epilithon) or plants (epiphyton). They are carriers of nutritional as well as toxic substances and pass these on to subsequent levels of the trophic web. Their biomass is often dominated by diatoms. This was the basis for the presented study into Hg accumulation in epilithic, epiphytic and planktonic diatoms, which was carried out in 2012-2013 in the coastal zone of the Puck Lagoon and the Gulf of Gdańsk (southern Baltic). In this coastal area, both micro- and macroorganisms develop particularly intensively. The collected results indicate an increase in Hg concentration in the biofilm during the warm season which, with the lengthening of the vegetative period due to global warming in recent years, is of great significance. As a consequence, the annual mercury load entering the trophic web is larger in comparison with a year in which there is a long, cold winter. An important parameter influencing the accumulation of Hg was the function of those organisms from the biofilm-forming communities. In this case, the highest concentrations of Hg were measured in organisms forming high-profile guilds.

Project description:Despite being geographically central to the Atlantic Americas Flyway for migratory birds, the Caribbean is often overlooked or underappreciated when addressing the conservation of North American shorebirds. To our knowledge, this is the first Caribbean-wide assessment of shorebird use in the region. We analyzed 211,013 shorebird species observations in the insular Caribbean from 2010-2019, representing 78,794 eBird checklists and cumulative total of 2.1 million shorebirds of 45 species. We conclude that priority areas for shorebird conservation include Humedal Sur de Pinar del Río (Humedal Sur de Los Palacios) in Cuba, and Monte Cristi in the Dominican Republic as they each likely support more than 20,000 shorebirds annually, and they host large abundances of geographic populations for particular taxa. Specifically, the former site hosts >10% of Short-billed Dowitchers (Limnodromus griseus griseus/hendersoni), and >1% of Black-bellied Plovers (Pluvialis squatarola cynosurae) and Wilson's Plovers (Charadrius wilsonia wilsonia), while the latter site supports large numbers of Black-necked Stilts (Himantopus mexicanus). We also identified at least 15 additional sites that likely cross the 1% population threshold for one or more shorebird taxa. These sites may qualify for special international designations such as Important Bird and Biodiversity Areas or as part of the Western Hemisphere Shorebird Reserve Network; 11 of the 17 sites we identified do not hold either of these titles. Data on subspecific or geographic distributions of three species, Snowy Plover (C. nivosus), Black-necked Stilt, and Killdeer (C. vociferous), are insufficient to reveal if the sites with the highest abundances were mostly comprised of Caribbean populations or migrants, but the limited information suggests that they also likely exceed 1% thresholds on several islands. Based on our results, we recommend more extensive systematic surveys of shorebirds in the Caribbean, including research on turnover rates and movements between islands, as well as assimilation of shorebird survey data not yet included in the eBird portal.

Project description:Models of host-microbe dynamics typically assume a single-host population infected by a single pathogen. In reality, many hosts form multi-species aggregations and may be infected with an assemblage of pathogens. We used a meta-transcriptomic approach to characterize the viromes of nine avian species in the Anseriformes (ducks) and Charadriiformes (shorebirds). This revealed the presence of 27 viral species, of which 24 were novel, including double-stranded RNA viruses (Picobirnaviridae and Reoviridae), single-stranded RNA viruses (Astroviridae, Caliciviridae, Picornaviridae), a retro-transcribing DNA virus (Hepadnaviridae), and a single-stranded DNA virus (Parvoviridae). These viruses comprise multi-host generalist viruses and those that are host-specific, indicative of both virome connectivity (host sharing) and heterogeneity (host specificity). Virome connectivity was apparent in two well described multi-host virus species -avian coronavirus and influenza A virus- and a novel Rotavirus species that were shared among some Anseriform species, while virome heterogeneity was reflected in the absence of viruses shared between Anseriformes and Charadriiformes, as well as differences in viral abundance and alpha diversity among species. Overall, we demonstrate complex virome structures across host species that co-exist in multi-species aggregations.

Project description:We explore information flow in finite active matter flocks by simulating the canonical Vicsek model and estimating the flow of information as a function of noise (the variability in the extent to which each animal aligns with its neighbours). We show that the global transfer entropy for finite flocks not only fails to peak near the phase transition, as demonstrated for the canonical 2D Ising model, but remains constant from the transition throughout the entire ordered regime to very low noise values. This provides a foundation for future study regarding information flow in more complex models and real-world flocking data.

Project description:We analysed pigeon flock flights using GPS trajectory data to reveal the most important kinematic aspects of flocking behaviour. We quantitatively investigated the internal motion of the flock based on pairwise statistics and found the following general relationships in all datasets: i) the temporal order of decisions characterised by the delay between directional changes is strictly related to the spatial order characterised by the longitudinal relative position within the flock; ii) during circling motion, pigeons use a mixture of two idealised and fundamentally different turning strategies, namely, parallel-path and equal-radius type turning. While pigeons tend to maintain their relative position within the flock on average, as in the parallel-path approximation, those who turn later also get behind as in the equal-radius case. Equal-radius type turning also tends to be expressed more during smaller radius turns.
