Human epigenetic ageing is logarithmic with time across the entire lifespan.

ABSTRACT: Epigenetic changes during ageing have been characterized by multiple epigenetic clocks that allow the prediction of chronological age based on methylation status. Despite their accuracy and utility, epigenetic age biomarkers leave many questions about epigenetic ageing unanswered. Specifically, they do not permit the unbiased characterization of non-linear epigenetic ageing trends across entire life spans, a critical question underlying this field of research. Here we provide an integrated framework to address this question. Our model, inspired from evolutionary models, is able to account for acceleration/deceleration in epigenetic changes by fitting an individual's model age, the epigenetic age, which is related to chronological age in a non-linear fashion. Application of this model to DNA methylation data measured across broad age ranges, from before birth to old age, and from two tissue types, suggests a universal logarithmic trend characterizes epigenetic ageing across entire lifespans.

The effect of word predictability on reading time is logarithmic.

Project description:It is well known that real-time human language processing is highly incremental and context-driven, and that the strength of a comprehender's expectation for each word encountered is a key determinant of the difficulty of integrating that word into the preceding context. In reading, this differential difficulty is largely manifested in the amount of time taken to read each word. While numerous studies over the past thirty years have shown expectation-based effects on reading times driven by lexical, syntactic, semantic, pragmatic, and other information sources, there has been little progress in establishing the quantitative relationship between expectation (or prediction) and reading times. Here, by combining a state-of-the-art computational language model, two large behavioral data-sets, and non-parametric statistical techniques, we establish for the first time the quantitative form of this relationship, finding that it is logarithmic over six orders of magnitude in estimated predictability. This result is problematic for a number of established models of eye movement control in reading, but lends partial support to an optimal perceptual discrimination account of word recognition. We also present a novel model in which language processing is highly incremental well below the level of the individual word, and show that it predicts both the shape and time-course of this effect. At a more general level, this result provides challenges for both anticipatory processing and semantic integration accounts of lexical predictability effects. And finally, this result provides evidence that comprehenders are highly sensitive to relative differences in predictability - even for differences between highly unpredictable words - and thus helps bring theoretical unity to our understanding of the role of prediction at multiple levels of linguistic structure in real-time language comprehension.

Genetic architecture of epigenetic and neuronal ageing rates in human brain regions.

Project description:Identifying genes regulating the pace of epigenetic ageing represents a new frontier in genome-wide association studies (GWASs). Here using 1,796 brain samples from 1,163 individuals, we carry out a GWAS of two DNA methylation-based biomarkers of brain age: the epigenetic ageing rate and estimated proportion of neurons. Locus 17q11.2 is significantly associated (P=4.5 × 10-9) with the ageing rate across five brain regions and harbours a cis-expression quantitative trait locus for EFCAB5 (P=3.4 × 10-20). Locus 1p36.12 is significantly associated (P=2.2 × 10-8) with epigenetic ageing of the prefrontal cortex, independent of the proportion of neurons. Our GWAS of the proportion of neurons identified two genome-wide significant loci (10q26 and 12p13.31) and resulted in a gene set that overlaps significantly with sets found by GWAS of age-related macular degeneration (P=1.4 × 10-12), ulcerative colitis (P<1.0 × 10-20), type 2 diabetes (P=2.8 × 10-13), hip/waist circumference in men (P=1.1 × 10-9), schizophrenia (P=1.6 × 10-9), cognitive decline (P=5.3 × 10-4) and Parkinson's disease (P=8.6 × 10-3).

Arterial spin labelling perfusion MRI analysis for the Human Connectome Project Lifespan Ageing and Development studies.

Project description:The Human Connectome Project Lifespan studies cover the Development (5-21) and Aging (36-100+) phases of life. Arterial spin labelling (ASL) was included in the imaging protocol, resulting in one of the largest datasets collected to-date of high spatial resolution multiple delay ASL covering 3,000 subjects. The HCP-ASL minimal processing pipeline was developed specifically for this dataset to pre-process the image data and produce perfusion estimates in both volumetric and surface template space, though quality control is not performed. Applied to the whole dataset, the outputs of the pipeline revealed significant and expected differences in perfusion between the Development and Ageing cohorts. Visual inspection of the group average surface maps showed that cortical perfusion often followed cortical areal boundaries, suggesting differential regulation of cerebral perfusion within brain areas at rest. Group average maps of arterial transit time also showed differential transit times in core and watershed areas of the cerebral cortex, which are useful for interpreting haemodynamics of functional MRI images. The pre-processed dataset will provide a valuable resource for understanding haemodynamics across the human lifespan.

Large-scale evidence for logarithmic effects of word predictability on reading time.

Project description:During real-time language comprehension, our minds rapidly decode complex meanings from sequences of words. The difficulty of doing so is known to be related to words' contextual predictability, but what cognitive processes do these predictability effects reflect? In one view, predictability effects reflect facilitation due to anticipatory processing of words that are predictable from context. This view predicts a linear effect of predictability on processing demand. In another view, predictability effects reflect the costs of probabilistic inference over sentence interpretations. This view predicts either a logarithmic or a superlogarithmic effect of predictability on processing demand, depending on whether it assumes pressures toward a uniform distribution of information over time. The empirical record is currently mixed. Here, we revisit this question at scale: We analyze six reading datasets, estimate next-word probabilities with diverse statistical language models, and model reading times using recent advances in nonlinear regression. Results support a logarithmic effect of word predictability on processing difficulty, which favors probabilistic inference as a key component of human language processing.

An implementation of the Gillespie algorithm for RNA kinetics with logarithmic time update.

Project description:In this paper I outline a fast method called KFOLD for implementing the Gillepie algorithm to stochastically sample the folding kinetics of an RNA molecule at single base-pair resolution. In the same fashion as the KINFOLD algorithm, which also uses the Gillespie algorithm to predict folding kinetics, KFOLD stochastically chooses a new RNA secondary structure state that is accessible from the current state by a single base-pair addition/deletion following the Gillespie procedure. However, unlike KINFOLD, the KFOLD algorithm utilizes the fact that many of the base-pair addition/deletion reactions and their corresponding rates do not change between each step in the algorithm. This allows KFOLD to achieve a substantial speed-up in the time required to compute a prediction of the folding pathway and, for a fixed number of base-pair moves, performs logarithmically with sequence size. This increase in speed opens up the possibility of studying the kinetics of much longer RNA sequences at single base-pair resolution while also allowing for the RNA folding statistics of smaller RNA sequences to be computed much more quickly.

Amyloid-binding compounds maintain protein homeostasis during ageing and extend lifespan.

Project description:Genetic studies indicate that protein homeostasis is a major contributor to metazoan longevity. Collapse of protein homeostasis results in protein misfolding cascades and the accumulation of insoluble protein fibrils and aggregates, such as amyloids. A group of small molecules, traditionally used in histopathology to stain amyloid in tissues, bind protein fibrils and slow aggregation in vitro and in cell culture. We proposed that treating animals with such compounds would promote protein homeostasis in vivo and increase longevity. Here we show that exposure of adult Caenorhabditis elegans to the amyloid-binding dye Thioflavin T (ThT) resulted in a profoundly extended lifespan and slowed ageing. ThT also suppressed pathological features of mutant metastable proteins and human ?-amyloid-associated toxicity. These beneficial effects of ThT depend on the protein homeostasis network regulator heat shock factor 1 (HSF-1), the stress resistance and longevity transcription factor SKN-1, molecular chaperones, autophagy and proteosomal functions. Our results demonstrate that pharmacological maintenance of the protein homeostatic network has a profound impact on ageing rates, prompting the development of novel therapeutic interventions against ageing and age-related diseases.

Maximum Entropy (Most Likely) Double Helical and Double Logarithmic Spiral Trajectories in Space-Time.

Project description:The ubiquity of double helical and logarithmic spirals in nature is well observed, but no explanation is ever offered for their prevalence. DNA and the Milky Way galaxy are examples of such structures, whose geometric entropy we study using an information-theoretic (Shannon entropy) complex-vector analysis to calculate, respectively, the Gibbs free energy difference between B-DNA and P-DNA, and the galactic virial mass. Both of these analytic calculations (without any free parameters) are consistent with observation to within the experimental uncertainties. We define conjugate hyperbolic space and entropic momentum co-ordinates to describe these spiral structures in Minkowski space-time, enabling a consistent and holographic Hamiltonian-Lagrangian system that is completely isomorphic and complementary to that of conventional kinematics. Such double spirals therefore obey a maximum-entropy path-integral variational calculus ("the principle of least exertion", entirely comparable to the principle of least action), thereby making them the most likely geometry (also with maximal structural stability) to be adopted by any such system in space-time. These simple analytical calculations are quantitative examples of the application of the Second Law of Thermodynamics as expressed in geometric entropy terms. They are underpinned by a comprehensive entropic action ("exertion") principle based upon Boltzmann's constant as the quantum of exertion.

Are housing circumstances associated with faster epigenetic ageing?

Project description:BackgroundNumerous aspects of housing are associated with health. However, the pathways between housing and health, particularly the psychosocial elements of housing, are less well understood. Epigenetic information alongside social survey data offers an opportunity to explore biological ageing, measured using DNA methylation, as a potential pathway through which housing affects health.MethodsWe use data on housing and DNA methylation from the UK Household Longitudinal Study, linked with prior survey responses from the British Household Panel Survey, covering adults in Great Britain. We explore the association between epigenetic ageing and housing circumstances, both contemporary and historical, using hierarchical regression.ResultsWe find that living in a privately rented home is related to faster biological ageing. Importantly, the impact of private renting (coefficient (SE) 0.046 years (0.011) vs owned outright, p<0.001) is greater than the impact of experiencing unemployment (coefficient 0.027 years (0.012) vs employed, p<0.05) or being a former smoker (coefficient 0.021 years (0.005) vs never smoker, p<0.001). When we include historical housing circumstances in the analysis, we find that repeated housing arrears and exposure to pollution/environmental problems are also associated with faster biological ageing.ConclusionOur results suggest that challenging housing circumstances negatively affect health through faster biological ageing. However, biological ageing is reversible, highlighting the significant potential for housing policy changes to improve health.

Hibernation slows epigenetic ageing in yellow-bellied marmots.

Project description:Species that hibernate generally live longer than would be expected based solely on their body size. Hibernation is characterized by long periods of metabolic suppression (torpor) interspersed by short periods of increased metabolism (arousal). The torpor-arousal cycles occur multiple times during hibernation, and it has been suggested that processes controlling the transition between torpor and arousal states cause ageing suppression. Metabolic rate is also a known correlate of longevity; we thus proposed the 'hibernation-ageing hypothesis' whereby ageing is suspended during hibernation. We tested this hypothesis in a well-studied population of yellow-bellied marmots (Marmota flaviventer), which spend 7-8 months per year hibernating. We used two approaches to estimate epigenetic age: the epigenetic clock and the epigenetic pacemaker. Variation in epigenetic age of 149 samples collected throughout the life of 73 females was modelled using generalized additive mixed models (GAMM), where season (cyclic cubic spline) and chronological age (cubic spline) were fixed effects. As expected, the GAMM using epigenetic ages calculated from the epigenetic pacemaker was better able to detect nonlinear patterns in epigenetic ageing over time. We observed a logarithmic curve of epigenetic age with time, where the epigenetic age increased at a higher rate until females reached sexual maturity (two years old). With respect to circannual patterns, the epigenetic age increased during the active season and essentially stalled during the hibernation period. Taken together, our results are consistent with the hibernation-ageing hypothesis and may explain the enhanced longevity in hibernators.

Logarithmic expansion of LGR5<sup>+</sup> cells in human colorectal cancer.

Project description:Stem cells of the small and large intestine are marked by expression of the Wnt target gene LGR5, a leucine-rich-repeat-containing G protein-coupled receptor. Previous studies reported increased expression of LGR5 in human colorectal cancer (CRC) compared to normal tissue either by immunohistochemistry or in situ hybridization (ISH). However, as these studies were semi-quantitative they did not provide a numerical estimate of the magnitude of this effect. While we confirm that LGR5+ cells are exclusively located at the base of normal human small and large intestinal crypts, representing approximately 6% of total crypt cells, we show this cell population is 10-fold expanded in all grades of CRC, representing as much as 70% of the cells of tumor crypt-like structures. This expansion of the LGR5 compartment coincides with maintenance of crypt-like glandular structure (adenomas, and well and moderately differentiated adenocarcinomas), and is reduced in poorly differentiated CRC, where crypt-like glandular architecture is lost, accompanied by reduced epithelial terminal differentiation. Altogether these results indicate that LGR5+ cell expansion is a hallmark of CRC tumorigenesis occurring during progression to adenoma, supporting CRC as a stem cell disease with implications for CRC therapy.
