Using Transcriptomic Hidden Variables to Infer Context-Specific Genotype Effects in the Brain.

ABSTRACT: Deciphering the environmental contexts at which genetic effects are most prominent is central for making full use of GWAS results in follow-up experiment design and treatment development. However, measuring a large number of environmental factors at high granularity might not always be feasible. Instead, here we propose extracting cellular embedding of environmental factors from gene expression data by using latent variable (LV) analysis and taking these LVs as environmental proxies in detecting gene-by-environment (GxE) interaction effects on gene expression, i.e., GxE expression quantitative trait loci (eQTLs). Applying this approach to two largest brain eQTL datasets (n = 1,100), we show that LVs and GxE eQTLs in one dataset replicate well in the other dataset. Combining the two samples via meta-analysis, 895 GxE eQTLs are identified. On average, GxE effect explains an additional ∼4% variation in expression of each gene that displays a GxE effect. Ten of these 52 genes are associated with cell-type-specific eQTLs, and the remaining genes are multi-functional. Furthermore, after substituting LVs with expression of transcription factors (TF), we found 91 TF-specific eQTLs, which demonstrates an important use of our brain GxE eQTLs.

Project description:BackgroundIt has been apparent in the last few years that small non coding RNAs (ncRNA) play a very significant role in biological regulation. Among these microRNAs (miRNAs), 22-23 nucleotide small regulatory RNAs, have been a major object of study as these have been found to be involved in some basic biological processes. So far about 706 miRNAs have been identified in humans alone. However, it is expected that there may be many more miRNAs encoded in the human genome. In this report, a "context-sensitive" Hidden Markov Model (CSHMM) to represent miRNA structures has been proposed and tested extensively. We also demonstrate how this model can be used in conjunction with filters as an ab initio method for miRNA identification.ResultsThe probabilities of the CSHMM model were estimated using known human miRNA sequences. A classifier for miRNAs based on the likelihood score of this "trained" CSHMM was evaluated by: (a) cross-validation estimates using known human sequences, (b) predictions on a dataset of known miRNAs, and (c) prediction on a dataset of non coding RNAs. The CSHMM is compared with two recently developed methods, miPred and CID-miRNA. The results suggest that the CSHMM performs better than these methods. In addition, the CSHMM was used in a pipeline that includes filters that check for the presence of EST matches and the presence of Drosha cutting sites. This pipeline was used to scan and identify potential miRNAs from the human chromosome 19. It was also used to identify novel miRNAs from small RNA sequences of human normal leukocytes obtained by the Deep sequencing (Solexa) methodology. A total of 49 and 308 novel miRNAs were predicted from chromosome 19 and from the small RNA sequences respectively.ConclusionThe results suggest that the CSHMM is likely to be a useful tool for miRNA discovery either for analysis of individual sequences or for genome scan. Our pipeline, consisting of a CSHMM and filters to reduce false positives shows promise as an approach for ab initio identification of novel miRNAs.

Project description:BackgroundHuman populations are structured by social networks, in which individuals tend to form relationships based on shared attributes. Certain attributes that are ambiguous, stigmatized or illegal can create a OhiddenO population, so-called because its members are difficult to identify. Many hidden populations are also at an elevated risk of exposure to infectious diseases. Consequently, public health agencies are presently adopting modern survey techniques that traverse social networks in hidden populations by soliciting individuals to recruit their peers, e.g., respondent-driven sampling (RDS). The concomitant accumulation of network-based epidemiological data, however, is rapidly outpacing the development of computational methods for analysis. Moreover, current analytical models rely on unrealistic assumptions, e.g., that the traversal of social networks can be modeled by a Markov chain rather than a branching process.Methodology/principal findingsHere, we develop a new methodology based on stochastic context-free grammars (SCFGs), which are well-suited to modeling tree-like structure of the RDS recruitment process. We apply this methodology to an RDS case study of injection drug users (IDUs) in Tijuana, México, a hidden population at high risk of blood-borne and sexually-transmitted infections (i.e., HIV, hepatitis C virus, syphilis). Survey data were encoded as text strings that were parsed using our custom implementation of the inside-outside algorithm in a publicly-available software package (HyPhy), which uses either expectation maximization or direct optimization methods and permits constraints on model parameters for hypothesis testing. We identified significant latent variability in the recruitment process that violates assumptions of Markov chain-based methods for RDS analysis: firstly, IDUs tended to emulate the recruitment behavior of their own recruiter; and secondly, the recruitment of like peers (homophily) was dependent on the number of recruits.ConclusionsSCFGs provide a rich probabilistic language that can articulate complex latent structure in survey data derived from the traversal of social networks. Such structure that has no representation in Markov chain-based models can interfere with the estimation of the composition of hidden populations if left unaccounted for, raising critical implications for the prevention and control of infectious disease epidemics.
