Project description:Trade of cattle between farms forms a complex trade network. We investigate partitions of this network for cattle trade in Germany. These partitions are groups of farms with similar properties and they are inferred directly from the trade pattern between farms. We make use of a rather new method known as stochastic block modeling (SBM) in order to divide the network into smaller units. SBM turns out to outperform the more established community detection method in the context of disease control in terms of trade restriction. Moreover, SBM is also superior to geographical based trade restrictions and could be a promising approach for disease control.

Project description:International trade is one of the classic areas of study in economics. Its empirical analysis is a complex problem, given the amount of products, countries and years. Nowadays, given the availability of data, the tools used for the analysis can be complemented and enriched with new methodologies and techniques that go beyond the traditional approach. This new possibility opens a research gap, as new, data-driven, ways of understanding international trade, can help our understanding of the underlying phenomena. The present paper shows the application of the Latent Dirichlet allocation model, a well known technique in the area of Natural Language Processing, to search for latent dimensions in the product space of international trade, and their distribution across countries over time. We apply this technique to a dataset of countries' exports of goods from 1962 to 2016. The results show that this technique can encode the main specialisation patterns of international trade. On the country-level analysis, the findings show the changes in the specialisation patterns of countries over time. As traditional international trade analysis demands expert knowledge on a multiplicity of indicators, the possibility of encoding multiple known phenomena under a unique indicator is a powerful complement for traditional tools, as it allows top-down data-driven studies.

Project description:The international trade naturally maps onto a complex networks. Theoretical analysis of this network gives valuable insights about the global economic system. Although different economic data sets have been investigated from the network perspective, little attention has been paid to its dynamical behaviour. Here we take the World Input Output Data set, which has values of the annual transactions between 40 different countries of 35 different sectors for the period of 15 years, and infer the time interdependence between countries and sectors. As a measure of interdependence we use correlations between various time series of the network characteristics. First we form 15 primary networks for each year of the data we have, where nodes are countries and links are annual exports from one country to the other. Then we calculate the strengths (weighted degree) and PageRank of each country in each of the 15 networks for 15 different years. This leads to sets of time series and by calculating the correlations between these we form a secondary network where the links are the positive correlations between different countries or sectors. Furthermore, we also form a secondary network where the links are negative correlations in order to study the competition between countries and sectors. By analysing this secondary network we obtain a clearer picture of the mutual influences between countries. As one might expect, we find that political and geographical circumstances play an important role. However, the derived correlation network reveals surprising aspects which are hidden in the primary network. Sometimes countries which belong to the same community in the original network are found to be competitors in the secondary networks. E.g. Spain and Portugal are always in the same trade flow community, nevertheless secondary network analysis reveal that they exhibit contrary time evolution.

Project description:International trade becomes increasingly frequent with the deepening of economic globalization. In order to ensure the stable and rapid development of international trade and finance, it is particularly crucial to predict the sales trend of foreign trade goods in advance through the network model of computer trade platform. To optimize the accuracy of sales forecasts for foreign trade goods, under the background of "Internet plus foreign trade", the controllable relevance big data mining of foreign trade goods sales, personalized prediction mechanism, intelligent prediction algorithm, improved distributed quantitative and centralized qualitative calculation are taken as the premise to design dynamic prediction model on export sales based on controllable relevance big data of cross border e-commerce (DPMES). Moreover, after the related experiments and comparative discussions, the forecast error ratios from the first quarter to the fourth quarter are 2.3%, 2.1%, 2.4% and 2.4% respectively, which are also within the acceptable range. The experimental results show that the design combines the advantages of openness and extensibility of Internet plus with dynamic prediction of big data, and achieves the wisdom, quantitative and qualitative prediction of the volume of goods sold under the background of "Internet plus foreign trade", which is controlled by the relevant data of foreign trade. The overall performance of this design is stronger than the previous models, has better dynamic evolution and high practical significance, and is of great significance in the development of international trade and finance.

Project description:We develop and apply analytically tractable generative models of livestock movements at national scale. These go beyond current models through mechanistic modelling of heterogeneous trade partnership network dynamics and the trade events that occur on them. Linking resulting animal movements to disease transmission between farms yields analytical expressions for the basic reproduction number R 0. We show how these novel modelling tools enable systems approaches to disease control, using R 0 to explore impacts of changes in trading practices on between-farm prevalence levels. Using the Scottish cattle trade network as a case study, we show our approach captures critical complexities of real-world trade networks at the national scale for a broad range of endemic diseases. Changes in trading patterns that minimize disruption to business by maintaining in-flow of animals for each individual farm reduce R 0, with the largest reductions for diseases that are most challenging to eradicate. Incentivizing high-risk farms to adopt such changes exploits 'scale-free' properties of the system and is likely to be particularly effective in reducing national livestock disease burden and incursion risk. Encouragingly, gains made by such targeted modification of trade practices scale much more favourably than comparably targeted improvements to more commonly adopted farm-level biosecurity.

Project description:The movements of animals between farms and other livestock holdings for trading activities form a complex livestock trade network. These movements play an important role in the spread of infectious diseases among premises. For studying the disease spreading among animal holdings, it is of great importance to understand the structure and dynamics of the trade system. In this paper, we propose a temporal network model for animal trade systems. Furthermore, a novel measure of node centrality important for disease spreading is introduced. The experimental results show that the model can reasonably well describe these spreading-related properties of the network and it can generate crucial data for research in the field of the livestock trade system.

Project description:The development of industrial agriculture has enabled a sharp increase in food trade at the global scale. Worldwide trade underpins food security by distributing food surpluses to food deficient countries. The study of agricultural product flows can provide insights on the complex interactions between exporting and importing countries and the resulting network structures. Commercial partnerships between countries can be modelled using a complex network approach. Based on the detailed trade matrices from FAO covering the period from 1986 to 2013, we present an analysis of the world cereal trade in terms of weighted and directed networks. The network nodes are the countries and the links are the trades of agricultural products in mass. We reveal the changing topology and degree distribution of the world network during the studied period. We distinguish three entangled subnetwork structures when considering the temporal stability of the trades. The three subnetworks display distinct properties and a differential contribution in total trade. Trades of uninterrupted activity over the 28-year study period compose the backbone network which accounts for two thirds of all traded mass and is scale-free. Inversely, two thirds of the trades only have one or two consecutive years of activity and define the transient subnetwork which displays random growth and accounts for very little traded mass. The trades of intermediate duration display an exponential growth both in numbers and in traded mass and define the intermediate subnetwork. The topology of each subnetwork is a time invariant. The identification of invariant structures is a useful basis for developing prospective agri-food network modelling to assess their resilience to perturbations and shocks.

Project description:BackgroundTemporal analysis of gene expression data has been limited to identifying genes whose expression varies with time and/or correlation between genes that have similar temporal profiles. Often, the methods do not consider the underlying network constraints that connect the genes. It is becoming increasingly evident that interactions change substantially with time. Thus far, there is no systematic method to relate the temporal changes in gene expression to the dynamics of interactions between them. Information on interaction dynamics would open up possibilities for discovering new mechanisms of regulation by providing valuable insight into identifying time-sensitive interactions as well as permit studies on the effect of a genetic perturbation.ResultsWe present NETGEM, a tractable model rooted in Markov dynamics, for analyzing the dynamics of the interactions between proteins based on the dynamics of the expression changes of the genes that encode them. The model treats the interaction strengths as random variables which are modulated by suitable priors. This approach is necessitated by the extremely small sample size of the datasets, relative to the number of interactions. The model is amenable to a linear time algorithm for efficient inference. Using temporal gene expression data, NETGEM was successful in identifying (i) temporal interactions and determining their strength, (ii) functional categories of the actively interacting partners and (iii) dynamics of interactions in perturbed networks.ConclusionsNETGEM represents an optimal trade-off between model complexity and data requirement. It was able to deduce actively interacting genes and functional categories from temporal gene expression data. It permits inference by incorporating the information available in perturbed networks. Given that the inputs to NETGEM are only the network and the temporal variation of the nodes, this algorithm promises to have widespread applications, beyond biological systems.The source code for NETGEM is available from https://github.com/vjethava/NETGEM.

Project description:The formation of large-scale brain networks, and their continual refinement, represent crucial developmental processes that can drive individual differences in cognition and which are associated with multiple neurodevelopmental conditions. But how does this organization arise, and what mechanisms drive diversity in organization? We use generative network modeling to provide a computational framework for understanding neurodevelopmental diversity. Within this framework macroscopic brain organization, complete with spatial embedding of its organization, is an emergent property of a generative wiring equation that optimizes its connectivity by renegotiating its biological costs and topological values continuously over time. The rules that govern these iterative wiring properties are controlled by a set of tightly framed parameters, with subtle differences in these parameters steering network growth towards different neurodiverse outcomes. Regional expression of genes associated with the simulations converge on biological processes and cellular components predominantly involved in synaptic signaling, neuronal projection, catabolic intracellular processes and protein transport. Together, this provides a unifying computational framework for conceptualizing the mechanisms and diversity in neurodevelopment, capable of integrating different levels of analysis-from genes to cognition.

Project description:Generative adversarial networks (GANs) have successfully generated functional protein sequences. However, traditional GANs often suffer from inherent randomness, resulting in a lower probability of obtaining desirable sequences. Due to the high cost of wet-lab experiments, the main goal of computer-aided antibody optimization is to identify high-quality candidate antibodies from a large range of possibilities, yet improving the ability of GANs to generate these desired antibodies is a challenge. In this study, we propose and evaluate a new GAN called the Language Model Guided Antibody Generative Adversarial Network (AbGAN-LMG). This GAN uses a language model as an input, harnessing such models' powerful representational capabilities to improve the GAN's generation of high-quality antibodies. We conducted a comprehensive evaluation of the antibody libraries and sequences generated by AbGAN-LMG for COVID-19 (SARS-CoV-2) and Middle East Respiratory Syndrome (MERS-CoV). Results indicate that AbGAN-LMG has learned the fundamental characteristics of antibodies and that it improved the diversity of the generated libraries. Additionally, when generating sequences using AZD-8895 as the target antibody for optimization, over 50% of the generated sequences exhibited better developability than AZD-8895 itself. Through molecular docking, we identified 70 antibodies that demonstrated higher affinity for the wild-type receptor-binding domain (RBD) of SARS-CoV-2 compared to AZD-8895. In conclusion, AbGAN-LMG demonstrates that language models used in conjunction with GANs can enable the generation of higher-quality libraries and candidate sequences, thereby improving the efficiency of antibody optimization.
