Quasi-Herglotz functions and convex optimization.

ABSTRACT: We introduce the set of quasi-Herglotz functions and demonstrate that it has properties useful in the modelling of non-passive systems. The linear space of quasi-Herglotz functions constitutes a natural extension of the convex cone of Herglotz functions. It consists of differences of Herglotz functions and we show that several of the important properties and modelling perspectives are inherited by the new set of quasi-Herglotz functions. In particular, this applies to their integral representations, the associated integral identities or sum rules (with adequate additional assumptions), their boundary values on the real axis and the associated approximation theory. Numerical examples are included to demonstrate the modelling of a non-passive gain medium formulated as a convex optimization problem, where the generating measure is modelled by using a finite expansion of B-splines and point masses.

Optimization of Sparse Cross Array Synthesis via Perturbed Convex Optimization.

Project description:Three-dimensional (3-D) imaging sonar systems require large planar arrays, which incur hardware costs. In contrast, a cross array consisting of two perpendicular linear arrays can also support 3-D imaging while dramatically reducing the number of sensors. Moreover, the use of an aperiodic sparse array can further reduce the number of sensors efficiently. In this paper, an optimized method for sparse cross array synthesis is proposed. First, the beamforming of a cross array based on a multi-frequency algorithm is simplified for both near-field and far-field. Next, a perturbed convex optimization algorithm is proposed for sparse cross array synthesis. The method based on convex optimization utilizes a first-order Taylor expansion to create position perturbations that can optimize the beam pattern and minimize the number of active sensors. Finally, a cross array with 100 + 100 sensors is employed from which a sparse cross array with 45 + 45 sensors is obtained via the proposed method. The experimental results show that the proposed method is more effective than existing methods for obtaining optimum results for sparse cross array synthesis in both the near-field and far-field.

SLOPE-ADAPTIVE VARIABLE SELECTION VIA CONVEX OPTIMIZATION.

Project description:We introduce a new estimator for the vector of coefficients β in the linear model y = Xβ + z, where X has dimensions n × p with p possibly larger than n. SLOPE, short for Sorted L-One Penalized Estimation, is the solution to [Formula: see text]where λ1 ≥ λ2 ≥ … ≥ λ p ≥ 0 and [Formula: see text] are the decreasing absolute values of the entries of b. This is a convex program and we demonstrate a solution algorithm whose computational complexity is roughly comparable to that of classical ℓ1 procedures such as the Lasso. Here, the regularizer is a sorted ℓ1 norm, which penalizes the regression coefficients according to their rank: the higher the rank-that is, stronger the signal-the larger the penalty. This is similar to the Benjamini and Hochberg [J. Roy. Statist. Soc. Ser. B57 (1995) 289-300] procedure (BH) which compares more significant p-values with more stringent thresholds. One notable choice of the sequence {λ i } is given by the BH critical values [Formula: see text], where q ∈ (0, 1) and z(α) is the quantile of a standard normal distribution. SLOPE aims to provide finite sample guarantees on the selected model; of special interest is the false discovery rate (FDR), defined as the expected proportion of irrelevant regressors among all selected predictors. Under orthogonal designs, SLOPE with λBH provably controls FDR at level q. Moreover, it also appears to have appreciable inferential properties under more general designs X while having substantial power, as demonstrated in a series of experiments running on both simulated and real data.

Nonsmooth Convex Optimization for Structured Illumination Microscopy Image Reconstruction.

Project description:In this paper, we propose a new approach for structured illumination microscopy image reconstruction. We first introduce the principles of this imaging modality and describe the forward model. We then propose the minimization of nonsmooth convex objective functions for the recovery of the unknown image. In this context, we investigate two data-fitting terms for Poisson-Gaussian noise and introduce a new patch-based regularization method. This approach is tested against other regularization approaches on a realistic benchmark. Finally, we perform some test experiments on images acquired on two different microscopes.

Non-convex Statistical Optimization for Sparse Tensor Graphical Model.

Project description:We consider the estimation of sparse graphical models that characterize the dependency structure of high-dimensional tensor-valued data. To facilitate the estimation of the precision matrix corresponding to each way of the tensor, we assume the data follow a tensor normal distribution whose covariance has a Kronecker product structure. The penalized maximum likelihood estimation of this model involves minimizing a non-convex objective function. In spite of the non-convexity of this estimation problem, we prove that an alternating minimization algorithm, which iteratively estimates each sparse precision matrix while fixing the others, attains an estimator with the optimal statistical rate of convergence as well as consistent graph recovery. Notably, such an estimator achieves estimation consistency with only one tensor sample, which is unobserved in previous work. Our theoretical results are backed by thorough numerical studies.

Low-dose cryo electron ptychography via non-convex Bayesian optimization.

Project description:Electron ptychography has seen a recent surge of interest for phase sensitive imaging at atomic or near-atomic resolution. However, applications are so far mainly limited to radiation-hard samples, because the required doses are too high for imaging biological samples at high resolution. We propose the use of non-convex Bayesian optimization to overcome this problem, and show via numerical simulations that the dose required for successful reconstruction can be reduced by two orders of magnitude compared to previous experiments. As an important application we suggest to use this method for imaging single biological macromolecules at cryogenic temperatures and demonstrate 2D single-particle reconstructions from simulated data with a resolution up to 5.4 Å at a dose of 20e - /Å2. When averaging over only 30 low-dose datasets, a 2D resolution around 3.5 Å is possible for macromolecular complexes even below 100 kDa. With its independence from the microscope transfer function, direct recovery of phase contrast, and better scaling of signal-to-noise ratio, low-dose cryo electron ptychography may become a promising alternative to Zernike phase-contrast microscopy.

A convex optimization approach for identification of human tissue-specific interactomes.

Project description:MotivationAnalysis of organism-specific interactomes has yielded novel insights into cellular function and coordination, understanding of pathology, and identification of markers and drug targets. Genes, however, can exhibit varying levels of cell type specificity in their expression, and their coordinated expression manifests in tissue-specific function and pathology. Tissue-specific/tissue-selective interaction mechanisms have significant applications in drug discovery, as they are more likely to reveal drug targets. Furthermore, tissue-specific transcription factors (tsTFs) are significantly implicated in human disease, including cancers. Finally, disease genes and protein complexes have the tendency to be differentially expressed in tissues in which defects cause pathology. These observations motivate the construction of refined tissue-specific interactomes from organism-specific interactomes.ResultsWe present a novel technique for constructing human tissue-specific interactomes. Using a variety of validation tests (Edge Set Enrichment Analysis, Gene Ontology Enrichment, Disease-Gene Subnetwork Compactness), we show that our proposed approach significantly outperforms state-of-the-art techniques. Finally, using case studies of Alzheimer's and Parkinson's diseases, we show that tissue-specific interactomes derived from our study can be used to construct pathways implicated in pathology and demonstrate the use of these pathways in identifying novel targets.Availability and implementationhttp://www.cs.purdue.edu/homes/mohammas/projects/ActPro.htmlContactmohammadi@purdue.edu.

ROCCO: a robust method for detection of open chromatin via convex optimization.

Project description:MotivationAnalysis of open chromatin regions across multiple samples from two or more distinct conditions can determine altered gene regulatory patterns associated with biological phenotypes and complex traits. The ATAC-seq assay allows for tractable genome-wide open chromatin profiling of large numbers of samples. Stable, broadly applicable genomic annotations of open chromatin regions are not available. Thus, most studies first identify open regions using peak calling methods for each sample independently. These are then heuristically combined to obtain a consensus peak set. Reconciling sample-specific peak results post hoc from larger cohorts is particularly challenging, and informative spatial features specific to open chromatin signals are not leveraged effectively.ResultsWe propose a novel method, ROCCO, that determines consensus open chromatin regions across multiple samples simultaneously. ROCCO employs robust summary statistics and solves a constrained optimization problem formulated to account for both enrichment and spatial dependence of open chromatin signal data. We show this formulation admits attractive theoretical and conceptual properties as well as superior empirical performance compared to current methodology.Availability and implementationSource code, documentation, and usage demos for ROCCO are available on GitHub at: https://github.com/nolan-h-hamilton/ROCCO. NOISY MATRIX COMPLETION: UNDERSTANDING STATISTICAL GUARANTEES FOR CONVEX RELAXATION VIA NONCONVEX OPTIMIZATION.

Project description:This paper studies noisy low-rank matrix completion: given partial and noisy entries of a large low-rank matrix, the goal is to estimate the underlying matrix faithfully and efficiently. Arguably one of the most popular paradigms to tackle this problem is convex relaxation, which achieves remarkable efficacy in practice. However, the theoretical support of this approach is still far from optimal in the noisy setting, falling short of explaining its empirical success. We make progress towards demystifying the practical efficacy of convex relaxation vis-à-vis random noise. When the rank and the condition number of the unknown matrix are bounded by a constant, we demonstrate that the convex programming approach achieves near-optimal estimation errors - in terms of the Euclidean loss, the entrywise loss, and the spectral norm loss - for a wide range of noise levels. All of this is enabled by bridging convex relaxation with the nonconvex Burer-Monteiro approach, a seemingly distinct algorithmic paradigm that is provably robust against noise. More specifically, we show that an approximate critical point of the nonconvex formulation serves as an extremely tight approximation of the convex solution, thus allowing us to transfer the desired statistical guarantees of the nonconvex approach to its convex counterpart.

BRIDGING CONVEX AND NONCONVEX OPTIMIZATION IN ROBUST PCA: NOISE, OUTLIERS, AND MISSING DATA.

Project description:This paper delivers improved theoretical guarantees for the convex programming approach in low-rank matrix estimation, in the presence of (1) random noise, (2) gross sparse outliers, and (3) missing data. This problem, often dubbed as robust principal component analysis (robust PCA), finds applications in various domains. Despite the wide applicability of convex relaxation, the available statistical support (particularly the stability analysis vis-à-vis random noise) remains highly suboptimal, which we strengthen in this paper. When the unknown matrix is well-conditioned, incoherent, and of constant rank, we demonstrate that a principled convex program achieves near-optimal statistical accuracy, in terms of both the Euclidean loss and the ℓ ∞ loss. All of this happens even when nearly a constant fraction of observations are corrupted by outliers with arbitrary magnitudes. The key analysis idea lies in bridging the convex program in use and an auxiliary nonconvex optimization algorithm, and hence the title of this paper.
