Project description:An important tool in information analysis is dimensionality reduction. There are various approaches for large data simplification by scaling its dimensions down that play a significant role in recognition and classification tasks. The efficiency of dimension reduction tools is measured in terms of memory and computational complexity, which are usually a function of the number of the given data points. Sparse local operators that involve substantially less than quadratic complexity at one end, and faithful multiscale models with quadratic cost at the other end, make the design of dimension reduction procedure a delicate balance between modeling accuracy and efficiency. Here, we combine the benefits of both and propose a low-dimensional multiscale modeling of the data, at a modest computational cost. The idea is to project the classical multidimensional scaling problem into the data spectral domain extracted from its Laplace-Beltrami operator. There, embedding into a small dimensional Euclidean space is accomplished while optimizing for a small number of coefficients. We provide a theoretical support and demonstrate that working in the natural eigenspace of the data, one could reduce the process complexity while maintaining the model fidelity. As examples, we efficiently canonize nonrigid shapes by embedding their intrinsic metric into , a method often used for matching and classifying almost isometric articulated objects. Finally, we demonstrate the method by exposing the style in which handwritten digits appear in a large collection of images. We also visualize clustering of digits by treating images as feature points that we map to a plane.

Project description:The ordinary linear regression method is limited to bivariate data because it is based on the Cartesian representation y = f(x). Using the chain rule, we transform the method to the parametric representation (x(t), y(t)) and obtain a linear regression framework in which the weighted average is used as a parameter for a multivariate linear relation for a set of linearly related variable vectors (LRVVs). We confirm the proposed approach by a Monte Carlo simulation, where the minimum coefficient of variation for error (CVE) provides the optimal weights when forming a weighted average of LRVVs. Then, we describe a parametric linear regression (PLR) algorithm in which the Moore-Penrose pseudoinverse is used to estimate measurement error regression (MER) parameters individually for the given variable vectors. We demonstrate that MER parameters from the PLR and nonlinear ODRPACK methods are quite similar for a wide range of reliability ratios, but ODRPACK is formulated only for bivariate data. We identify scale invariant quantities for the PLR and weighted orthogonal regression (WOR) methods and their correspondences with the partitioned residual effects between the variable vectors. Thus, the specification of an error model for the data is essential for MER and we discuss the use of Monte Carlo methods for estimating the distributions and confidence intervals for MER slope and correlation coefficient. We distinguish between elementary covariance for the y = f(x) representation and covariance vector for the (x(t), y(t)) representation. We also discuss the multivariate generalization of the Pearson correlation as the contraction between Cartesian polyad alignment tensors for the LRVVs and weighted average. Finally, we demonstrate the use of multidimensional PLR in estimating the MER parameters for replicate RNA-Seq data and quadratic regression for estimating the parameters of the conical dispersion of read count data about the MER line.

Project description:Accuracy of protein-ligand binding free energy calculations utilizing implicit solvent models is critically affected by parameters of the underlying dielectric boundary, specifically, the atomic and water probe radii. Here, a global multidimensional optimization pipeline is developed to find optimal atomic radii specifically for protein-ligand binding calculations in implicit solvent. The computational pipeline has these three key components: (1) a massively parallel implementation of a deterministic global optimization algorithm (VTDIRECT95), (2) an accurate yet reasonably fast generalized Born implicit solvent model (GBNSR6), and (3) a novel robustness metric that helps distinguish between nearly degenerate local minima via a postprocessing step of the optimization. A graph-based "kT-connectivity" approach to explore and visualize the multidimensional energy landscape is proposed: local minima that can be reached from the global minimum without exceeding a given energy threshold (kT) are considered to be connected. As an illustration of the capabilities of the optimization pipeline, we apply it to find a global optimum in the space of just five radii: four atomic (O, H, N, and C) radii and water probe radius. The optimized radii, ρW = 1.37 Å, ρC = 1.40 Å, ρH = 1.55 Å, ρN = 2.35 Å, and ρO = 1.28 Å, lead to a closer agreement of electrostatic binding free energies with the explicit solvent reference than two commonly used sets of radii previously optimized for small molecules. At the same time, the ability of the optimizer to find the global optimum reveals fundamental limits of the common two-dielectric implicit solvation model: the computed electrostatic binding free energies are still almost 4 kcal/mol away from the explicit solvent reference. The proposed computational approach opens the possibility to further improve the accuracy of practical computational protocols for binding free energy calculations.

Project description:Community detection is challenging when the network structure is estimated with uncertainty. Dynamic networks present additional challenges but also add information across time periods. We propose a global community detection method, persistent communities by eigenvector smoothing (PisCES), that combines information across a series of networks, longitudinally, to strengthen the inference for each period. Our method is derived from evolutionary spectral clustering and degree correction methods. Data-driven solutions to the problem of tuning parameter selection are provided. In simulations we find that PisCES performs better than competing methods designed for a low signal-to-noise ratio. Recently obtained gene expression data from rhesus monkey brains provide samples from finely partitioned brain regions over a broad time span including pre- and postnatal periods. Of interest is how gene communities develop over space and time; however, once the data are divided into homogeneous spatial and temporal periods, sample sizes are very small, making inference quite challenging. Applying PisCES to medial prefrontal cortex in monkey rhesus brains from near conception to adulthood reveals dense communities that persist, merge, and diverge over time and others that are loosely organized and short lived, illustrating how dynamic community detection can yield interesting insights into processes such as brain development.

Project description:By use of time series microarray experiment we identified the characteristic temporal behaviour of ~2000 new gastrin-regulated genes (accession numbers: GSE32869). To inform gastrin regulatory networks with an additional experimental dimension, we determined the temporal transcriptome in the presence of the protein synthesis inhibitor cycloheximide (CHX). For those genes where the gastrin response in the presence of CHX was higher than the response with CHX alone the gene was classified as a primary gene not dependent on de novo protein synthesis for gastrin-induced expression.Gastrin induced genes that were not upregulated in the presence of CHX were classified as secondary genes, i.e., genes whose transcriptional activation dependends on de novo protein synthesis of one or several factors that must be induced by gastrin previous to these secondary genes.

Project description:Multidimensional correlation magnetic resonance imaging (MRI) is an emerging imaging modality that is capable of disentangling highly heterogeneous and opaque systems according to chemical and physical interactions of water within them. Using this approach, the conventional three dimensional MR scalar images are replaced with spatially resolved multidimensional spectra. The ensuing abundance in microstructural and chemical information is a blessing that incorporates a real challenge: how does one distill and refine it into images while retaining its significant components? In this paper we introduce a general framework that preserves the spectral information from spatially resolved multidimensional data. Equal weight is given to significant spectral components at the single voxel level, resulting in a summarized image spectrum. This spectrum is then used to define spectral regions of interest that are utilized to reconstruct images of sub-voxel components. Using numerical simulations we first show that, contrary to the conventional approach, the proposed framework preserves spectral resolution, and in turn, sensitivity and specificity of the reconstructed images. The retained spectral resolution allows, for the first time, to observe an array of distinct [Formula: see text]-[Formula: see text]-[Formula: see text] components images of the human brain. The robustly generated images of sub-voxel components overcome the limited spatial resolution of MRI, thus advancing multidimensional correlation MRI to fulfilling its full potential.

Project description:MotivationProtein interaction networks provide an important system-level view of biological processes. One of the fundamental problems in biological network analysis is the global alignment of a pair of networks, which puts the proteins of one network into correspondence with the proteins of another network in a manner that conserves their interactions while respecting other evidence of their homology. By providing a mapping between the networks of different species, alignments can be used to inform hypotheses about the functions of unannotated proteins, the existence of unobserved interactions, the evolutionary divergence between the two species and the evolution of complexes and pathways.ResultsWe introduce GHOST, a global pairwise network aligner that uses a novel spectral signature to measure topological similarity between subnetworks. It combines a seed-and-extend global alignment phase with a local search procedure and exceeds state-of-the-art performance on several network alignment tasks. We show that the spectral signature used by GHOST is highly discriminative, whereas the alignments it produces are also robust to experimental noise. Project description:Student Growth Percentiles (SGPs) increasingly are being used in the United States for inferences about student achievement growth and educator effectiveness. Emerging research has indicated that SGPs estimated from observed test scores have large measurement errors. As such, little is known about "true" SGPs, which are defined in terms of nonlinear functions of latent achievement attributes for individual students and their distributions across students. We develop a novel framework using latent regression multidimensional item response theory models to study distributional properties of true SGPs. We apply these methods to several cohorts of longitudinal item response data from more than 330,000 students in a large urban metropolitan area to provide new empirical information about true SGPs. We find that true SGPs are correlated 0.3 to 0.5 across mathematics and English language arts, and that they have nontrivial relationships with individual student characteristics, particularly student race/ethnicity and absenteeism. We evaluate the potential of using these relationships to improve the accuracy of SGPs estimated from observed test scores, finding that accuracy gains even under optimal circumstances are modest. We also consider the properties of SGPs averaged to the teacher level, widely used for teacher evaluations. We find that average true SGPs for individual teachers vary substantially as a function of the characteristics of the students they teach. We discuss implications of our findings for the estimation and interpretation of SGPs at both the individual and aggregate levels.

Project description:In neurodegenerative diseases, proteins fold into amyloid structures with distinct conformations (strains) that are characteristic of different diseases. However, there is a need to rapidly identify amyloid conformations in situ. Here, we use machine learning on the full information available in fluorescent excitation/emission spectra of amyloid-binding dyes to identify six distinct different conformational strains in vitro, as well as amyloid-β (Aβ) deposits in different transgenic mouse models. Our EMBER (excitation multiplexed bright emission recording) imaging method rapidly identifies conformational differences in Aβ and tau deposits from Down syndrome, sporadic and familial Alzheimer's disease human brain slices. EMBER has in situ identified distinct conformational strains of tau inclusions in astrocytes, oligodendrocytes, and neurons from Pick's disease. In future studies, EMBER should enable high-throughput measurements of the fidelity of strain transmission in cellular and animal neurodegenerative diseases models, time course of amyloid strain propagation, and identification of pathogenic versus benign strains.

Project description:There is a relative dearth of research on Obsessive-Compulsive Personality Disorder (OCPD), even if it has been recognized for over 100 years. Thus, the present study aims to review the worldwide prevalence of OCPD in different populations. The search was conducted employing the PubMed database of the US National Library of Medicine and Biblioteca Virtual em Saúde (BVS) to detect available studies showing OCPD prevalence rates. All the prevalence rates were extracted and aggregated through random-effects models. Meta-regression and sensitivity analyses were performed. The final sample was composed of 46 articles, including 89,264 individuals. We found that OCPD reports a high prevalence rate, with 6.5% (95%CI = 4.3–9.1%), and reaching even higher among psychiatric and clinical patient population. OCPD has presented stable prevalence rates worldwide throughout the past 28 years. There was no gender-related effect, but OCPD prevalence rates may decrease with age increase. There is a need to investigate personality disorders epidemiology based on the recently updated classification systems (i.e., DSM-5 and ICD-11). The present meta-analysis may suggest that the current diagnostic tools may detect OCPD in a cross-sectional assessment but not throughout the life of the person. Highlights • OCPD rates do not vary significantly around the globe, with a prevalence of 6.5%.• Higher rates were found in psychiatric and clinical patients’ population.• OCPD prevalence has been stable throughout the past 28 years.• There was no genre-related effect but it may decrease with age increase.• The current diagnostic instruments may detect OCPD but may not concisely and adequately evaluate its clinical impact.
