Current emerging SARS-CoV-2 pandemic: Potential direct/indirect negative impacts of virus persistence and related therapeutic drugs on the aquatic compartments.

ABSTRACT: The purpose of the present work is to provide a complete overview of possible direct/indirect implications on the quality of aquatic compartments due to the recent SARS-CoV-2 outbreak. With this aim, the environmental impacts are mainly related to i) the virus persistence in sewage and wastewaters, and ii) possible fate in aquatic compartments of drugs tested and administered to SARS-CoV-2 infected patients. Because SARS-CoV-2 spread is very recent, and there is a lack of specific studies on this strain, the virus persistence in wastewaters, the parameters influencing the persistence, as well as the detection methodologies are referenced to the general coronaviruses group. However, the present detailed report of up-to-date knowledge on this topic can provide a useful source for further studies focusing on more deepened investigations of SARS-CoV-2 behaviour in the environment. Such a perspective is significant not only for the control of virus diffusion but also represents a crucial point for the identification of produced alteration to the environmental quality.

Project description:Visceral leishmaniasis (VL), caused by Leishmania infantum, is an oft-fatal neglected tropical disease. In the absence of an effective vaccine, the control of leishmaniasis relies exclusively on chemotherapy. Due to the lack of established molecular/genetic markers denoting parasite resistance, clinical treatment failure is often used as an indicator. Antimony-based drugs have been the standard antileishmanial treatment for more than seven decades, leading to major drug resistance in certain regions. Likewise, drug resistance to miltefosine and amphotericin B continues to spread at alarming rates. In consequence, innovative approaches are needed to accelerate the identification of antimicrobial drug targets and resistance mechanisms. To this end, we have implemented a novel approach based on thermal proteome profiling (TPP) to further characterize the mode of action of antileishmanials antimony, miltefosine and amphotericin B, as well as to better understand the mechanisms of drug resistance deployed by Leishmania. Proteins become more resistant to heat-induced denaturation when complexed with a ligand. In this way, we used multiplexed quantitative mass spectrometry-based proteomics to monitor the melting profile of thousands of expressed soluble proteins in WT, antimony-resistant, miltefosine-resistant, and amphotericin B-resistant L. infantum parasites, in the presence (or absence) of the above-mentioned drugs. Bioinformatics analyses were performed, including data normalization, melting profile fitting, and identification of proteins that underwent changes (fold change > 4) caused by complexation with a drug. With this unique approach, we were able to narrow down the regions of the L. infantum proteome that interact with antimony, miltefosine, and amphotericin B; validating previously-identified and unveiling novel drug targets. Moreover, analyses revealed candidate proteins potentially involved in drug resistance. Interestingly, we detected thermal proximity coaggregation for several proteins belonging to the same metabolic pathway (i.e., tryparedoxin peroxidase and aspartate aminotransferase in proteins exposed to antimony), highlighting the importance of these pathways. Collectively, our results could serve as a jumping-off point for the future development of innovative diagnostic tools for the detection and evaluation of antimicrobial-resistant Leishmania populations, as well as open the door for new on-target therapies.

Project description:Biological pest control (i.e. 'biocontrol') agents can have direct and indirect non-target impacts, and predicting these effects (especially indirect impacts) remains a central challenge in biocontrol risk assessment. The analysis of ecological networks offers a promising approach to understanding the community-wide impacts of biocontrol agents (via direct and indirect interactions). Independently, species traits and phylogenies have been shown to successfully predict species interactions and network structure (alleviating the need to collect quantitative interaction data), but whether these approaches can be combined to predict indirect impacts of natural enemies remains untested. Whether predictions of interactions (i.e. direct effects) can be made equally well for generalists vs. specialists, abundant vs. less abundant species, and across different habitat types is also untested for consumer-prey interactions. Here, we used two machine-learning techniques (random forest and k-nearest neighbour; KNN) to test whether we could accurately predict empirically-observed quantitative host-parasitoid networks using trait and phylogenetic information. Then, we tested whether the accuracy of machine-learning-predicted interactions depended on the generality or abundance of the interacting partners, or on the source (habitat type) of the training data. Finally, we used these predicted networks to generate predictions of indirect effects via shared natural enemies (i.e. apparent competition), and tested these predictions against empirically observed indirect effects between hosts. We found that random-forest models predicted host-parasitoid pairwise interactions (which could be used to predict attack of non-target host species) more successfully than KNN. This predictive ability depended on the generality of the interacting partners for KNN models, and depended on species' abundances for both random-forest and KNN models, but did not depend on the source (habitat type) of data used to train the models. Further, although our machine-learning informed methods could significantly predict indirect effects, the explanatory power of our machine-learning models for indirect interactions was reasonably low. Combining machine-learning and network approaches provides a starting point for reducing risk in biocontrol introductions, and could be applied more generally to predicting species interactions such as impacts of invasive species.

Project description:BACKGROUND:The transmission of malaria is highly variable and depends on a range of climatic and anthropogenic factors. This study investigates the combined, i.e. direct and indirect, impacts of climate change on the dynamics of malaria through modifications in: (i) the sporogonic cycle of Plasmodium induced by air temperature increase, and (ii) the life cycle of Anopheles vector triggered by changes in natural breeding habitat arising from the altered moisture dynamics resulting from acclimation responses of vegetation under climate change. The study is performed for a rural region in Kilifi county, Kenya. METHODS AND FINDINGS:We use a stochastic lattice-based malaria (SLIM) model to make predictions of changes in Anopheles vector abundance, the life cycle of Plasmodium parasites, and thus malaria transmission under projected climate change in the study region. SLIM incorporates a nonlinear temperature-dependence of malaria parasite development to estimate the extrinsic incubation period of Plasmodium. It is also linked with a spatially distributed eco-hydrologic modeling framework to capture the impacts of climate change on soil moisture dynamics, which served as a key determinant for the formation and persistence of mosquito larval habitats on the land surface. Malaria incidence data collected from 2008 to 2013 is used for SLIM model validation. Projections of climate change and human population for the region are used to run the models for prediction scenarios. Under elevated atmospheric CO2 concentration ([CO2]) only, modeled results reveal wetter soil moisture in the root zone due to the suppression of transpiration from vegetation acclimation, which increases the abundance of Anopheles vectors and the risk of malaria. When air temperature increases are also considered along with elevated [CO2], the life cycle of Anopheles vector and the extrinsic incubation period of Plasmodium parasites are shortened nonlinearly. However, the reduction of soil moisture resulting from higher evapotranspiration due to air temperature increase also reduces the larval habitats of the vector. Our findings show the complicated role of vegetation acclimation under elevated [CO2] on malaria dynamics and indicate an indirect but ignored impact of air temperature increase on malaria transmission through reduction in larval habitats and vector density. CONCLUSIONS:Vegetation acclimation triggered by elevated [CO2] under climate change increases the risk of malaria. In addition, air temperature increase under climate change has opposing effects on mosquito larval habitats and the life cycles of both Anopheles vectors and Plasmodium parasites. The indirect impacts of temperature change on soil moisture dynamics are significant and should be weighed together with the direct effects of temperature change on the life cycles of mosquitoes and parasites for future malaria prediction and control.
