Project description:Zika virus (ZIKV) is an arbovirus that causes birth defects, persistent male infection, and sexual transmission in humans. The purpose of this study was to continue the development of an ovine ZIKV infection model; thus, two experiments were undertaken. In the first experiment, we built on previous pregnant sheep experiments by developing a mid-gestation model of ZIKV infection. Four pregnant sheep were challenged with ZIKV at 57-64 days gestation; two animals served as controls. After 13-15 days (corresponding with 70-79 days of gestation), one control and two infected animals were euthanized; the remaining animals were euthanized at 20-22 days post-infection (corresponding with 77-86 days of gestation). In the second experiment, six sexually mature, intact, male sheep were challenged with ZIKV and two animals served as controls. Infected animals were serially euthanized on days 2-6 and day 9 post-infection with the goal of isolating ZIKV from the male reproductive tract. In the mid-gestation study, virus was detected in maternal placenta and spleen, and in fetal organs, including the brains, spleens/liver, and umbilicus of infected fetuses. Fetuses from infected animals had visibly misshapen heads and morphometrics revealed significantly smaller head sizes in infected fetuses when compared to controls. Placental pathology was evident in infected dams. In the male experiment, ZIKV was detected in the spleen, liver, testes/epididymides, and accessory sex glands of infected animals. Results from both experiments indicate that mid-gestation ewes can be infected with ZIKV with subsequent disruption of fetal development and that intact male sheep are susceptible to ZIKV infection and viral dissemination and replication occurs in highly vascular tissues (including those of the male reproductive tract).

Project description:PurposeTo develop a fully data-driven retrospective intrascan motion-correction framework for volumetric brain MRI at ultrahigh field (7 Tesla) that includes modeling of pose-dependent changes in polarizing magnetic (B0 ) fields.Theory and methodsTissue susceptibility induces spatially varying B0 distributions in the head, which change with pose. A physics-inspired B0 model has been deployed to model the B0 variations in the head and was validated in vivo. This model is integrated into a forward parallel imaging model for imaging in the presence of motion. Our proposal minimizes the number of added parameters, enabling the developed framework to estimate dynamic B0 variations from appropriately acquired data without requiring navigators. The effect on data-driven motion correction is validated in simulations and in vivo.ResultsThe applicability of the physics-inspired B0 model was confirmed in vivo. Simulations show the need to include the pose-dependent B0 fields in the reconstruction to improve motion-correction performance and the feasibility of estimating B0 evolution from the acquired data. The proposed motion and B0 correction showed improved image quality for strongly corrupted data at 7 Tesla in simulations and in vivo.ConclusionWe have developed a motion-correction framework that accounts for and estimates pose-dependent B0 fields. The method improves current state-of-the-art data-driven motion-correction techniques when B0 dependencies cannot be neglected. The use of a compact physics-inspired B0 model together with leveraging the parallel imaging encoding redundancy and previously proposed optimized sampling patterns enables a purely data-driven approach.

Project description:Neurovascular 4D-Flow MRI has emerged as a powerful tool for comprehensive cerebrovascular hemodynamic characterization. Clinical studies in at risk populations such as aging adults indicate hemodynamic markers can be confounded by motion-induced bias. This study develops and characterizes a high fidelity 3D self-navigation approach for retrospective rigid motion correction of neurovascular 4D-Flow data. A 3D radial trajectory with pseudorandom ordering was combined with a multi-resolution low rank regularization approach to enable high spatiotemporal resolution self-navigators from extremely undersampled data. Phantom and volunteer experiments were performed at 3.0T to evaluate the ability to correct for different amounts of induced motions. In addition, the approach was applied to clinical-research exams from ongoing aging studies to characterize performance in the clinical setting. Simulations, phantom and volunteer experiments with motion correction produced images with increased vessel conspicuity, reduced image blurring, and decreased variability in quantitative measures. Clinical exams revealed significant changes in hemodynamic parameters including blood flow rates, flow pulsatility index, and lumen areas after motion correction in probed cerebral arteries (Flow: P<0.001 Lt ICA, P=0.002 Rt ICA, P=0.004 Lt MCA, P=0.004 Rt MCA; Area: P<0.001 Lt ICA, P<0.001 Rt ICA, P=0.004 Lt MCA, P=0.004 Rt MCA; flow pulsatility index: P=0.042 Rt ICA, P=0.002 Lt MCA). Motion induced bias can lead to significant overestimation of hemodynamic markers in cerebral arteries. The proposed method reduces measurement bias from rigid motion in neurovascular 4D-Flow MRI in challenging populations such as aging adults.

Project description:Magnetic resonance imaging (MRI) is a promising non-invasive imaging technique that can be safely used to study placental development and function. However, studies of the human placenta performed by MRI are limited by uterine motion and motion in the uterus during MRI remains one of the major limiting factors. Here, we aimed to investigate the characterization of uterine activity during MRI in the second trimester of pregnancy using MRI-based motion tracking. In total, 46 pregnant women were scanned twice (first scan between 14 and 18 weeks and second scan between 19 and 24 weeks), and 20 pregnant subjects underwent a single MRI between 14 and 18 weeks GA, resulting in 112 MRI scans. An MRI-based algorithm was used to track uterine motion in the superior-inferior and left-right directions. Uterine contraction and maternal motion cases were separated by the experts, and unpaired Wilcoxon tests were performed within the groups of gestational age (GA), fetal sex, and placental location in terms of the overall intensity measures of the uterine activity. In total, 22.3% of cases had uterine contraction during MRI, which increased from 18.6% at 14-18 weeks to 26.4% at 19-24 weeks GA. The dominant direction of the uterine contraction and maternal motion was the superior to the inferior direction during early gestation.

Project description:PurposeTo introduce a methodology for the reconstruction of multi-shot, multi-slice magnetic resonance imaging able to cope with both within-plane and through-plane rigid motion and to describe its application in structural brain imaging.Theory and methodsThe method alternates between motion estimation and reconstruction using a common objective function for both. Estimates of three-dimensional motion states for each shot and slice are gradually refined by improving on the fit of current reconstructions to the partial k-space information from multiple coils. Overlapped slices and super-resolution allow recovery of through-plane motion and outlier rejection discards artifacted shots. The method is applied to T2 and T1 brain scans acquired in different views.ResultsThe procedure has greatly diminished artifacts in a database of 1883 neonatal image volumes, as assessed by image quality metrics and visual inspection. Examples showing the ability to correct for motion and robustness against damaged shots are provided. Combination of motion corrected reconstructions for different views has shown further artifact suppression and resolution recovery.ConclusionThe proposed method addresses the problem of rigid motion in multi-shot multi-slice anatomical brain scans. Tests on a large collection of potentially corrupted datasets have shown a remarkable image quality improvement. Project description:PurposeTo validate a respiratory motion correction method called focused navigation (fNAV) for free-running radial whole-heart 4D flow MRI.MethodsUsing fNAV, respiratory signals derived from radial readouts are converted into three orthogonal displacements, which are then used to correct respiratory motion in 4D flow datasets. Hundred 4D flow acquisitions were simulated with non-rigid respiratory motion and used for validation. The difference between generated and fNAV displacement coefficients was calculated. Vessel area and flow measurements from 4D flow reconstructions with (fNAV) and without (uncorrected) motion correction were compared to the motion-free ground-truth. In 25 patients, the same measurements were compared between fNAV 4D flow, 2D flow, navigator-gated Cartesian 4D flow, and uncorrected 4D flow datasets.ResultsFor simulated data, the average difference between generated and fNAV displacement coefficients was 0.04 ± $$ \pm $$ 0.32 mm and 0.31 ± $$ \pm $$ 0.35 mm in the x and y directions, respectively. In the z direction, this difference was region-dependent (0.02 ± $$ \pm $$ 0.51 mm up to 5.85 ± $$ \pm $$ 3.41 mm). For all measurements (vessel area, net volume, and peak flow), the average difference from ground truth was higher for uncorrected 4D flow datasets (0.32 ± $$ \pm $$ 0.11 cm2 , 11.1 ± $$ \pm $$ 3.5 mL, and 22.3 ± $$ \pm $$ 6.0 mL/s) than for fNAV 4D flow datasets (0.10 ± $$ \pm $$ 0.03 cm2 , 2.6 ± $$ \pm $$ 0.7 mL, and 5.1 ± 0 $$ \pm 0 $$ .9 mL/s, p < 0.05). In vivo, average vessel area measurements were 4.92 ± $$ \pm $$ 2.95 cm2 , 5.06 ± $$ \pm $$ 2.64 cm2 , 4.87 ± $$ \pm $$ 2.57 cm2 , 4.87 ± $$ \pm $$ 2.69 cm2 , for 2D flow and fNAV, navigator-gated and uncorrected 4D flow datasets, respectively. In the ascending aorta, all 4D flow datasets except for the fNAV reconstruction had significantly different vessel area measurements from 2D flow. Overall, 2D flow datasets demonstrated the strongest correlation to fNAV 4D flow for both net volume (r2 = 0.92) and peak flow (r2 = 0.94), followed by navigator-gated 4D flow (r2 = 0.83 and r2 = 0.86, respectively), and uncorrected 4D flow (r2 = 0.69 and r2 = 0.86, respectively).ConclusionfNAV corrected respiratory motion in vitro and in vivo, resulting in fNAV 4D flow measurements that are comparable to those derived from 2D flow and navigator-gated Cartesian 4D flow datasets, with improvements over those from uncorrected 4D flow.

Project description:Brain metastasis is a common characteristic of late-stage lung cancers. High doses of targeted radiotherapy can control tumor growth in the brain but can also result in radiotherapy-induced necrosis. Current methods are limited for distinguishing whether new parenchymal lesions following radiotherapy are recurrent tumors or radiotherapy-induced necrosis, but the clinical management of these two classes of lesions differs significantly. Here, we developed, validated, and evaluated a new MRI technique termed selective size imaging using filters via diffusion times (SSIFT) to differentiate brain tumors from radiotherapy necrosis in the brain. This approach generates a signal filter that leverages diffusion time dependence to establish a cell size-weighted map. Computer simulations in silico, cultured cancer cells in vitro, and animals with brain tumors in vivo were used to comprehensively validate the specificity of SSIFT for detecting typical large cancer cells and the ability to differentiate brain tumors from radiotherapy necrosis. SSIFT was also implemented in patients with metastatic brain cancer and radiotherapy necrosis. SSIFT showed high correlation with mean cell sizes in the relevant range of less than 20 μm. The specificity of SSIFT for brain tumors and reduced contrast in other brain etiologies allowed SSIFT to differentiate brain tumors from peritumoral edema and radiotherapy necrosis. In conclusion, this new, cell size-based MRI method provides a unique contrast to differentiate brain tumors from other pathologies in the brain.SignificanceThis work introduces and provides preclinical validation of a new diffusion MRI method that exploits intrinsic differences in cell sizes to distinguish brain tumors and radiotherapy necrosis.

Project description:PurposeTo develop an MRI acquisition and reconstruction framework for volumetric cine visualization of the fetal heart and great vessels in the presence of maternal and fetal motion.MethodsFour-dimensional (4D) depiction was achieved using a highly-accelerated multi-planar real-time balanced steady-state free precession acquisition combined with retrospective image-domain techniques for motion correction, cardiac synchronization and outlier rejection. The framework was validated using a numerical phantom and evaluated in a study of 20 mid- to late-gestational age human fetal subjects (23-33 weeks gestational age). Reconstructed MR data were compared with matched ultrasound. A preliminary assessment of flow-sensitive reconstruction using the velocity information encoded in the phase of real-time images is included.ResultsReconstructed 4D data could be visualized in any two-dimensional plane without the need for highly specific scan plane prescription prior to acquisition or for maternal breath hold to minimize motion. Reconstruction was fully automated aside from user-specified masks of the fetal heart and chest. The framework proved robust when applied to fetal data and simulations confirmed that spatial and temporal features could be reliably recovered. Evaluation suggested the reconstructed framework has the potential to be used for comprehensive assessment of the fetal heart, either as an adjunct to ultrasound or in combination with other MRI techniques.ConclusionsThe proposed methods show promise as a framework for motion-compensated 4D assessment of the fetal heart and great vessels.

Project description:PurposeA model-based reconstruction framework is proposed for motion-corrected and high-resolution anatomically assisted (MOCHA) reconstruction of arterial spin labeling (ASL) data. In this framework, all low-resolution ASL control-label pairs are used to reconstruct a single high-resolution cerebral blood flow (CBF) map, corrected for rigid-motion, point-spread-function blurring and partial volume effect.MethodsSix volunteers were recruited for CBF imaging using pseudo-continuous ASL labeling, two-shot 3D gradient and spin-echo sequences and high-resolution T1 -weighted MRI. For 2 volunteers, high-resolution scans with double and triple resolution in the partition direction were additionally collected. Simulations were designed for evaluations against a high-resolution ground-truth CBF map, including a simulated hyperperfused lesion and hyperperfusion/hypoperfusion abnormalities. The MOCHA technique was compared with standard reconstruction and a 3D linear regression partial-volume effect correction method and was further evaluated for acquisitions with reduced control-label pairs and k-space undersampling.ResultsThe MOCHA reconstructions of low-resolution ASL data showed enhanced image quality, particularly in the partition direction. In simulations, both MOCHA and 3D linear regression provided more accurate CBF maps than the standard reconstruction; however, MOCHA resulted in the lowest errors and well delineated the abnormalities. The MOCHA reconstruction of standard-resolution in vivo data showed good agreement with higher-resolution scans requiring 4-times and 9-times longer acquisitions. The MOCHA reconstruction was found to be robust for 4-times-accelerated ASL acquisitions, achieved by reduced control-label pairs or k-space undersampling.ConclusionThe MOCHA reconstruction reduces partial-volume effect by direct reconstruction of CBF maps in the high-resolution space of the corresponding anatomical image, incorporating motion correction and point spread function modeling. Following further evaluation, MOCHA should promote the clinical application of ASL.

Project description:PurposeTo address head motion in brain MRI with a novel motion-resolved imaging framework, with application to motion-robust quantitative multiparametric mapping.MethodsMR multitasking conceptualizes the underlying multiparametric image in the presence of motion as a multidimensional low-rank tensor. By incorporating a motion-state dimension into the parameter dimensions and introducing unsupervised motion-state binning and outlier motion reweighting mechanisms, the brain motion can be readily resolved for motion-robust quantitative imaging. A numerical motion phantom was used to simulate different discrete and periodic motion patterns under various translational and rotational scenarios, as well as investigate the sensitivity to exceptionally small and large displacements. In vivo brain MRI was performed to also evaluate different real discrete and periodic motion patterns. The effectiveness of motion-resolved imaging for simultaneous T1 /T2 /T1ρ mapping in the brain was investigated.ResultsFor all 14 simulation scenarios of small, intermediate, and large motion displacements, the motion-resolved approach produced T1 /T2 /T1ρ maps with less absolute difference errors against the ground truth, lower RMSE, and higher structural similarity index measure of T1 /T2 /T1ρ measurements compared to motion removal, and no motion handling. For in vivo experiments, the motion-resolved approach produced T1 /T2 /T1ρ maps with the best image quality free from motion artifacts under random discrete motion, tremor, periodic shaking, and nodding patterns compared to motion removal and no motion handling. The proposed method also yielded T1 /T2 /T1ρ measurement distributions closest to the motion-free reference, with minimal measurement bias and variance.ConclusionMotion-resolved quantitative brain imaging is achieved with multitasking, which is generalizable to various head motion patterns without explicit need for registration-based motion correction.
