Project description:Automatic medical image segmentation plays a critical role in scientific research and medical care. Existing high-performance deep learning methods typically rely on large training datasets with high-quality manual annotations, which are difficult to obtain in many clinical applications. Here, we introduce Annotation-effIcient Deep lEarning (AIDE), an open-source framework to handle imperfect training datasets. Methodological analyses and empirical evaluations are conducted, and we demonstrate that AIDE surpasses conventional fully-supervised models by presenting better performance on open datasets possessing scarce or noisy annotations. We further test AIDE in a real-life case study for breast tumor segmentation. Three datasets containing 11,852 breast images from three medical centers are employed, and AIDE, utilizing 10% training annotations, consistently produces segmentation maps comparable to those generated by fully-supervised counterparts or provided by independent radiologists. The 10-fold enhanced efficiency in utilizing expert labels has the potential to promote a wide range of biomedical applications.

Project description:Medical image classification is a novel technology that presents a new challenge. It is essential that pathological images are automatically and correctly classified to enable doctors to provide precise treatment. Convolutional neural networks have demonstrated their effectiveness in classifying images in deep learning, which may have dozens or hundreds of layers, to illustrate the relationship between them in terms of their different neural network features. Convolutional layers consisting of small kernels take weights as input and guide them through an activation function as output. The main advantage of using convolutional neural networks (CNNs) instead of traditional neural networks is that they reduce the model parameters for greater accuracy. However, many studies have simply been focused on finding the best CNN model and classification results from a single medical image classification. Therefore, we applied a common deep learning network model in an attempt to identify the best model framework by training and validating different model parameters to classify medical images. After conducting experiments on six publicly available databases of pathological images, including colorectal cancer tissue, chest X-rays, common skin lesions, diabetic retinopathy, pediatric chest X-ray, and breast ultrasound image datasets, we were able to confirm that the recognition accuracy of the Inception V3 method was significantly better than that of other existing deep learning models.

Project description:Recent advances in deep learning for medical image segmentation demonstrate expert-level accuracy. However, application of these models in clinically realistic environments can result in poor generalization and decreased accuracy, mainly due to the domain shift across different hospitals, scanner vendors, imaging protocols, and patient populations etc. Common transfer learning and domain adaptation techniques are proposed to address this bottleneck. However, these solutions require data (and annotations) from the target domain to retrain the model, and is therefore restrictive in practice for widespread model deployment. Ideally, we wish to have a trained (locked) model that can work uniformly well across unseen domains without further training. In this paper, we propose a deep stacked transformation approach for domain generalization. Specifically, a series of n stacked transformations are applied to each image during network training. The underlying assumption is that the "expected" domain shift for a specific medical imaging modality could be simulated by applying extensive data augmentation on a single source domain, and consequently, a deep model trained on the augmented "big" data (BigAug) could generalize well on unseen domains. We exploit four surprisingly effective, but previously understudied, image-based characteristics for data augmentation to overcome the domain generalization problem. We train and evaluate the BigAug model (with n=9 transformations) on three different 3D segmentation tasks (prostate gland, left atrial, left ventricle) covering two medical imaging modalities (MRI and ultrasound) involving eight publicly available challenge datasets. The results show that when training on relatively small dataset (n = 10~32 volumes, depending on the size of the available datasets) from a single source domain: (i) BigAug models degrade an average of 11%(Dice score change) from source to unseen domain, substantially better than conventional augmentation (degrading 39%) and CycleGAN-based domain adaptation method (degrading 25%), (ii) BigAug is better than "shallower" stacked transforms (i.e. those with fewer transforms) on unseen domains and demonstrates modest improvement to conventional augmentation on the source domain, (iii) after training with BigAug on one source domain, performance on an unseen domain is similar to training a model from scratch on that domain when using the same number of training samples. When training on large datasets (n = 465 volumes) with BigAug, (iv) application to unseen domains reaches the performance of state-of-the-art fully supervised models that are trained and tested on their source domains. These findings establish a strong benchmark for the study of domain generalization in medical imaging, and can be generalized to the design of highly robust deep segmentation models for clinical deployment.

Project description:BackgroundTransfer learning (TL) with convolutional neural networks aims to improve performances on a new task by leveraging the knowledge of similar tasks learned in advance. It has made a major contribution to medical image analysis as it overcomes the data scarcity problem as well as it saves time and hardware resources. However, transfer learning has been arbitrarily configured in the majority of studies. This review paper attempts to provide guidance for selecting a model and TL approaches for the medical image classification task.Methods425 peer-reviewed articles were retrieved from two databases, PubMed and Web of Science, published in English, up until December 31, 2020. Articles were assessed by two independent reviewers, with the aid of a third reviewer in the case of discrepancies. We followed the PRISMA guidelines for the paper selection and 121 studies were regarded as eligible for the scope of this review. We investigated articles focused on selecting backbone models and TL approaches including feature extractor, feature extractor hybrid, fine-tuning and fine-tuning from scratch.ResultsThe majority of studies (n = 57) empirically evaluated multiple models followed by deep models (n = 33) and shallow (n = 24) models. Inception, one of the deep models, was the most employed in literature (n = 26). With respect to the TL, the majority of studies (n = 46) empirically benchmarked multiple approaches to identify the optimal configuration. The rest of the studies applied only a single approach for which feature extractor (n = 38) and fine-tuning from scratch (n = 27) were the two most favored approaches. Only a few studies applied feature extractor hybrid (n = 7) and fine-tuning (n = 3) with pretrained models.ConclusionThe investigated studies demonstrated the efficacy of transfer learning despite the data scarcity. We encourage data scientists and practitioners to use deep models (e.g. ResNet or Inception) as feature extractors, which can save computational costs and time without degrading the predictive power.

Project description:Medical image segmentation is a critical component in a wide range of clinical applications, enabling the identification and delineation of anatomical structures. This study focuses on segmentation of anatomical structures for 3D printing, virtual surgery planning, and advanced visualization such as virtual or augmented reality. Manual segmentation methods are labor-intensive and can be subjective, leading to inter-observer variability. Machine learning algorithms, particularly deep learning models, have gained traction for automating the process and are now considered state-of-the-art. However, deep-learning methods typically demand large datasets for fine-tuning and powerful graphics cards, limiting their applicability in resource-constrained settings. In this paper we introduce a robust deep learning framework for 3D medical segmentation that achieves high performance across a range of medical segmentation tasks, even when trained on a small number of subjects. This approach overcomes the need for extensive data and heavy GPU resources, facilitating adoption within healthcare systems. The potential is exemplified through six different clinical applications involving orthopedics, orbital segmentation, mandible CT, cardiac CT, fetal MRI and lung CT. Notably, a small set of hyper-parameters and augmentation settings produced segmentations with an average Dice score of 92% (SD = ±0.06) across a diverse range of organs and tissues.

Project description:In recent years, generative adversarial networks (GANs) have gained tremendous popularity for various imaging related tasks such as artificial image generation to support AI training. GANs are especially useful for medical imaging-related tasks where training datasets are usually limited in size and heavily imbalanced against the diseased class. We present a systematic review, following the PRISMA guidelines, of recent GAN architectures used for medical image analysis to help the readers in making an informed decision before employing GANs in developing medical image classification and segmentation models. We have extracted 54 papers that highlight the capabilities and application of GANs in medical imaging from January 2015 to August 2020 and inclusion criteria for meta-analysis. Our results show four main architectures of GAN that are used for segmentation or classification in medical imaging. We provide a comprehensive overview of recent trends in the application of GANs in clinical diagnosis through medical image segmentation and classification and ultimately share experiences for task-based GAN implementations.

Project description:Glioma grading is critical in treatment planning and prognosis. This study aims to address this issue through MRI-based classification to develop an accurate model for glioma diagnosis. Here, we employed a deep learning pipeline with three essential steps: (1) MRI images were segmented using preprocessing approaches and UNet architecture, (2) brain tumor regions were extracted using segmentation, then (3) high-grade gliomas and low-grade gliomas were classified using the VGG and GoogleNet implementations. Among the additional preprocessing techniques used in conjunction with the segmentation task, the combination of data augmentation and Window Setting Optimization was found to be the most effective tool, resulting in the Dice coefficient of 0.82, 0.91, and 0.72 for enhancing tumor, whole tumor, and tumor core, respectively. While most of the proposed models achieve comparable accuracies of about 93 % on the testing dataset, the pipeline of VGG combined with UNet segmentation obtains the highest accuracy of 97.44 %. In conclusion, the presented architecture illustrates a realistic model for detecting gliomas; moreover, it emphasizes the significance of data augmentation and segmentation in improving model performance.

Project description:Rapid advancement in imaging technology generates an enormous amount of heterogeneous medical data for disease diagnosis and rehabilitation process. Radiologists may require related clinical cases from medical archives for analysis and disease diagnosis. It is challenging to retrieve the associated clinical cases automatically, efficiently and accurately from the substantial medical image archive due to diversity in diseases and imaging modalities. We proposed an efficient and accurate approach for medical image modality classification that can used for retrieval of clinical cases from large medical repositories. The proposed approach is developed using transfer learning concept with pre-trained ResNet50 Deep learning model for optimized features extraction followed by linear discriminant analysis classification (TLRN-LDA). Extensive experiments are performed on challenging standard benchmark ImageCLEF-2012 dataset of 31 classes. The developed approach yields improved average classification accuracy of 87.91%, which is higher up-to 10% compared to the state-of-the-art approaches on the same dataset. Moreover, hand-crafted features are extracted for comparison. Performance of TLRN-LDA system demonstrates the effectiveness over state-of-the-art systems. The developed approach may be deployed to diagnostic centers to assist the practitioners for accurate and efficient clinical case retrieval and disease diagnosis.

Project description:Supervised machine learning methods have been widely developed for segmentation tasks in recent years. However, the quality of labels has high impact on the predictive performance of these algorithms. This issue is particularly acute in the medical image domain, where both the cost of annotation and the inter-observer variability are high. Different human experts contribute estimates of the "actual" segmentation labels in a typical label acquisition process, influenced by their personal biases and competency levels. The performance of automatic segmentation algorithms is limited when these noisy labels are used as the expert consensus label. In this work, we use two coupled CNNs to jointly learn, from purely noisy observations alone, the reliability of individual annotators and the expert consensus label distributions. The separation of the two is achieved by maximally describing the annotator's "unreliable behavior" (we call it "maximally unreliable") while achieving high fidelity with the noisy training data. We first create a toy segmentation dataset using MNIST and investigate the properties of the proposed algorithm. We then use three public medical imaging segmentation datasets to demonstrate our method's efficacy, including both simulated (where necessary) and real-world annotations: 1) ISBI2015 (multiple-sclerosis lesions); 2) BraTS (brain tumors); 3) LIDC-IDRI (lung abnormalities). Finally, we create a real-world multiple sclerosis lesion dataset (QSMSC at UCL: Queen Square Multiple Sclerosis Center at UCL, UK) with manual segmentations from 4 different annotators (3 radiologists with different level skills and 1 expert to generate the expert consensus label). In all datasets, our method consistently outperforms competing methods and relevant baselines, especially when the number of annotations is small and the amount of disagreement is large. The studies also reveal that the system is capable of capturing the complicated spatial characteristics of annotators' mistakes.

The rapid advancement of deep learning (DL) has revolutionized CT image analysis, enhancing diagnostic accuracy and efficiency. This review explores the impact of advanced DL methodologies in CT imaging, with a particular focus on their applications in coronavirus disease 2019 (COVID-19) detection and lung nodule classification.MethodsA comprehensive literature search was conducted, examining the evolution of DL architectures in medical imaging from conventional convolutional neural networks (CNNs) to sophisticated foundational models (FMs). We reviewed publications from major databases, focusing on developments in CT image analysis using DL from 2013 to 2023. Our search criteria included all types of articles, with a focus on peer-reviewed research papers and review articles in English.Key content and findingsThe review reveals that DL, particularly advanced architectures like FMs, has transformed CT image analysis by streamlining interpretation processes and enhancing diagnostic capabilities. We found significant advancements in addressing global health challenges, especially during the COVID-19 pandemic, and in ongoing efforts for lung cancer screening. The review also addresses technical challenges in CT image analysis, including data variability, the need for large high-quality datasets, and computational demands. Innovative strategies such as transfer learning, data augmentation, and distributed computing are explored as solutions to these challenges.ConclusionsThis review underscores the pivotal role of DL in advancing CT image analysis, particularly for COVID-19 and lung nodule detection. The integration of DL models into clinical workflows shows promising potential to enhance diagnostic accuracy and efficiency. However, challenges remain in areas of interpretability, validation, and regulatory compliance. The review advocates for continued research, interdisciplinary collaboration, and ethical considerations as DL technologies become integral to clinical practice. While traditional imaging techniques remain vital, the integration of DL represents a significant advancement in medical diagnostics, with far-reaching implications for future research, clinical practice, and healthcare policy.
