Spreading of infections on random graphs: A percolation-type model for COVID-19.

ABSTRACT: We introduce an epidemic spreading model on a network using concepts from percolation theory. The model is motivated by discussing the standard SIR model, with extensions to describe effects of lockdowns within a population. The underlying ideas and behaviour of the lattice model, implemented using the same lockdown scheme as for the SIR scheme, are discussed in detail and illustrated with extensive simulations. A comparison between both models is presented for the case of COVID-19 data from the USA. Both fits to the empirical data are very good, but some differences emerge between the two approaches which indicate the usefulness of having an alternative approach to the widespread SIR model.

Early epidemic spread, percolation and Covid-19.

Project description:Human to human transmissible infectious diseases spread in a population using human interactions as its transmission vector. The early stages of such an outbreak can be modeled by a graph whose edges encode these interactions between individuals, the vertices. This article attempts to account for the case when each individual entails in different kinds of interactions which have therefore different probabilities of transmitting the disease. The majority of these results can be also stated in the language of percolation theory. The main contributions of the article are: (1) Extend to this setting some results which were previously known in the case when each individual has only one kind of interactions. (2) Find an explicit formula for the basic reproduction number [Formula: see text] which depends only on the probabilities of transmitting the disease along the different edges and the first two moments of the degree distributions of the associated graphs. (3) Motivated by the recent Covid-19 pandemic, we use the framework developed to compute the [Formula: see text] of a model disease spreading in populations whose trees and degree distributions are adjusted to several different countries. In this setting, we shall also compute the probability that the outbreak will not lead to an epidemic. In all cases we find such probability to be very low if no interventions are put in place.

Mapping temporal-network percolation to weighted, static event graphs.

Project description:The dynamics of diffusion-like processes on temporal networks are influenced by correlations in the times of contacts. This influence is particularly strong for processes where the spreading agent has a limited lifetime at nodes: disease spreading (recovery time), diffusion of rumors (lifetime of information), and passenger routing (maximum acceptable time between transfers). We introduce weighted event graphs as a powerful and fast framework for studying connectivity determined by time-respecting paths where the allowed waiting times between contacts have an upper limit. We study percolation on the weighted event graphs and in the underlying temporal networks, with simulated and real-world networks. We show that this type of temporal-network percolation is analogous to directed percolation, and that it can be characterized by multiple order parameters.

Empirical model for short-time prediction of COVID-19 spreading.

Project description:The appearance and fast spreading of Covid-19 took the international community by surprise. Collaboration between researchers, public health workers, and politicians has been established to deal with the epidemic. One important contribution from researchers in epidemiology is the analysis of trends so that both the current state and short-term future trends can be carefully evaluated. Gompertz model has been shown to correctly describe the dynamics of cumulative confirmed cases, since it is characterized by a decrease in growth rate showing the effect of control measures. Thus, it provides a way to systematically quantify the Covid-19 spreading velocity and it allows short-term predictions and longer-term estimations. This model has been employed to fit the cumulative cases of Covid-19 from several European countries. Results show that there are systematic differences in spreading velocity among countries. The model predictions provide a reliable picture of the short-term evolution in countries that are in the initial stages of the Covid-19 outbreak, and may permit researchers to uncover some characteristics of the long-term evolution. These predictions can also be generalized to calculate short-term hospital and intensive care units (ICU) requirements.

Percolation of collagen stress in a random network model of the alveolar wall.

Project description:Fibrotic diseases are characterized by progressive and often irreversible scarring of connective tissue in various organs, leading to substantial changes in tissue mechanics largely as a result of alterations in collagen structure. This is particularly important in the lung because its bulk modulus is so critical to the volume changes that take place during breathing. Nevertheless, it remains unclear how fibrotic abnormalities in the mechanical properties of pulmonary connective tissue can be linked to the stiffening of its individual collagen fibers. To address this question, we developed a network model of randomly oriented collagen and elastin fibers to represent pulmonary alveolar wall tissue. We show that the stress-strain behavior of this model arises via the interactions of collagen and elastin fiber networks and is critically dependent on the relative fiber stiffnesses of the individual collagen and elastin fibers themselves. We also show that the progression from linear to nonlinear stress-strain behavior of the model is associated with the percolation of stress across the collagen fiber network, but that the location of the percolation threshold is influenced by the waviness of collagen fibers.

EKF-SIRD model algorithm for predicting the coronavirus (COVID-19) spreading dynamics.

Project description:In this paper, we study the Covid 19 disease profile in the Algerian territory since February 25, 2020 to February 13, 2021. The idea is to develop a decision support system allowing public health decision and policy-makers to have future statistics (the daily prediction of parameters) of the pandemic; and also encourage citizens for conducting health protocols. Many studies applied traditional epidemic models or machine learning models to forecast the evolution of coronavirus epidemic, but the use of such models alone to make the prediction will be less precise. For this purpose, we assume that the spread of the coronavirus is a moving target described by an epidemic model. On the basis of a SIRD model (Susceptible-Infection-Recovery- Death), we applied the EKF algorithm to predict daily all parameters. These predicted parameters will be much beneficial to hospital managers for updating the available means of hospitalization (beds, oxygen concentrator, etc.) in order to reduce the mortality rate and the infected. Simulations carried out reveal that the EKF seems to be more efficient according to the obtained results.

Temporal percolation of the susceptible network in an epidemic spreading.

Project description:In this work, we study the evolution of the susceptible individuals during the spread of an epidemic modeled by the susceptible-infected-recovered (SIR) process spreading on the top of complex networks. Using an edge-based compartmental approach and percolation tools, we find that a time-dependent quantity ?S(t), namely, the probability that a given neighbor of a node is susceptible at time t, is the control parameter of a node void percolation process involving those nodes on the network not-reached by the disease. We show that there exists a critical time t(c) above which the giant susceptible component is destroyed. As a consequence, in order to preserve a macroscopic connected fraction of the network composed by healthy individuals which guarantee its functionality, any mitigation strategy should be implemented before this critical time t(c). Our theoretical results are confirmed by extensive simulations of the SIR process.

A Bayesian multilevel model for populations of networks using exponential-family random graphs.

Project description:The collection of data on populations of networks is becoming increasingly common, where each data point can be seen as a realisation of a network-valued random variable. Moreover, each data point may be accompanied by some additional covariate information and one may be interested in assessing the effect of these covariates on network structure within the population. A canonical example is that of brain networks: a typical neuroimaging study collects one or more brain scans across multiple individuals, each of which can be modelled as a network with nodes corresponding to distinct brain regions and edges corresponding to structural or functional connections between these regions. Most statistical network models, however, were originally proposed to describe a single underlying relational structure, although recent years have seen a drive to extend these models to populations of networks. Here, we describe a model for when the outcome of interest is a network-valued random variable whose distribution is given by an exponential random graph model. To perform inference, we implement an exchange-within-Gibbs MCMC algorithm that generates samples from the doubly-intractable posterior. To illustrate this approach, we use it to assess population-level variations in networks derived from fMRI scans, enabling the inference of age- and intelligence-related differences in the topological structure of the brain's functional connectivity.Supplementary informationThe online version contains supplementary material available at 10.1007/s11222-024-10446-0.

Monocytopenia, morphological anomalies and hyperinflammation characterise severe COVID-19 in type 2 diabetes

Project description:Early in the COVID-19 pandemic, type 2 diabetes (T2D) was marked as a risk-factor for severe disease. Inflammation is central to the aetiology of both conditions where immune responses influence disease course. Identifying at-risk groups through immuno-inflammatory signatures can direct personalised care and help develop potential targets for precision therapy. This observational study characterised immunophenotypic variation associated with COVID-19 severity in T2D. Broad-spectrum immunophenotyping quantified 15 leukocyte populations in circulation from a cohort of 45 hospitalised COVID-19 patients with and without T2D. Lymphocytopenia, of CD8+ lymphocytes, was associated with severe COVID-19 and intensive care admission in non-diabetic and T2D patients. A morphological anomaly of increased monocyte size and monocytopenia of classical monocytes were specifically associated with severe COVID-19 in patients with T2D requiring intensive care. Over-expression of inflammatory markers reminiscent of the type-1 interferon pathway underlaid the immunophenotype associated with T2D. These changes may contribute to severity of COVID-19 in T2D. These findings show characteristics of severe COVID-19 in T2D as well as provide evidence that type-1 interferons may be actionable targets for future studies.

Spreading of COVID-19: Density matters.

Project description:Physical distancing has been argued as one of the effective means to combat the spread of COVID-19 before a vaccine or therapeutic drug becomes available. How far people can be spatially separated is partly behavioral but partly constrained by population density. Most models developed to predict the spread of COVID-19 in the U.S. do not include population density explicitly. This study shows that population density is an effective predictor of cumulative infection cases in the U.S. at the county level. Daily cumulative cases by counties are converted into 7-day moving averages. Treating the weekly averages as the dependent variable and the county population density levels as the explanatory variable, both in logarithmic scale, this study assesses how population density has shaped the distributions of infection cases across the U.S. from early March to late May, 2020. Additional variables reflecting the percentages of African Americans, Hispanic-Latina, and older adults in logarithmic scale are also included. Spatial regression models with a spatial error specification are also used to account for the spatial spillover effect. Population density alone accounts for 57% of the variation (R-squared) in the aspatial models and up to 76% in the spatial models. Adding the three population subgroup percentage variables raised the R-squared of the aspatial models to 72% and the spatial model to 84%. The influences of the three population subgroups were substantial, but changed over time, while the contributions of population density have been quite stable after the first several weeks, ascertaining the importance of population density in shaping the spread of infection in individual counties, and in their neighboring counties. Thus, population density and sizes of vulnerable population subgroups should be explicitly included in transmission models that predict the impacts of COVID-19, particularly at the sub-county level.

Prediction and control of COVID-19 spreading based on a hybrid intelligent model.

Project description:The coronavirus (COVID-19) is a highly infectious disease that emerged in the late December 2019 in Wuhan, China. It caused a worldwide outbreak and a major threat to global health. It is important to design prediction and control strategies to restrain its exploding. In this study, a hybrid intelligent model is proposed to simulate the spreading of COVID-19. First, considering the effect of control measures, such as government investment, media publicity, medical treatment, and law enforcement in epidemic spreading. Then, the infection rates are optimized by genetic algorithm (GA) and a modified susceptible-infected-quarantined-recovered (SIQR) epidemic spreading model is proposed. In addition, the long short-term memory (LSTM) is imbedded into the SIQR model to design the hybrid intelligent model to further optimize other parameters of the system model, which can obtain the optimal predictive model and control measures. Simulation results show that the proposed hybrid intelligence algorithm has good predictive ability. This study provide a reliable model to predict cases of infection and death, and reasonable suggestion to control COVID-19.
