A convenient protein library for spectroscopic calibrations.

ABSTRACT: While several Raman, CD or FTIR spectral libraries are available for well-characterized proteins of known structure, proteins themselves are usually very difficult to acquire, preventing a convenient calibration of new instruments and new recording methods. The problem is particularly critical in the field of FTIR spectroscopy where numerous new methods are becoming available on the market. The present papers reports the construction of a protein library (cSP92) including commercially available products, that are well characterized experimentally for their purity and solubility in conditions compatible with the recording of FTIR spectra and whose high-resolution structure is available. Overall, 92 proteins were selected. These proteins cover well the CATH space at the level of classes and architectures. In terms of secondary structure content, an analysis of their high-resolution structure by DSSP shows that the mean content in the different secondary structures present in cSP92 is very similar to the mean content found in the PDB. The 92-protein set is analyzed in details for the distribution of helix length, number of strands in ?- sheets, length of ?-strands and amino acid content, all features that may be important for the interpretation of FTIR spectra.

Project description:Lipid-based drug delivery systems are very promising in addressing critical medical needs associated with cancer because they are able to enhance the efficacy of the therapeutic agents loaded in. Yet, their transferability from bench to bedside is still a challenge as it hits many barriers. Among them, the absence of a clear design made on the deeper understanding of the intermolecular forces underlying the formation of the drug-carrier system and the controlled release of the drug is relevant. In this contribution, we rationally designed and prepared lipid-based formulations of an anticancer drug, fluorouracil (FU - hydrophilic) and an anti-inflammatory drug, ibuprofen (IBU - hydrophobic) to thoroughly characterize the specific intermolecular interactions between drugs and components of the carrier matrix. Microemulsions (ME) were selected as the main carriers for this study, but a comparison with liposomes was performed to observe if different organization of the lipophilic and hydrophilic compartments influences the loading capacity and controlled release of these two drugs. Using Maisine CC, a biocompatible oil, and Tween 20 as the surfactant, normal oil-in-water ME loaded with FU and IBU (1:1, 1:3, 1:6, wt:wt) were prepared by the water titration method. MEs were characterized by DLS, Zeta potential, and DOSY spectroscopies to assess their droplet size, surface charge, structure and type of emulsion. Intermolecular interactions between drugs and components of the ME's matrix were investigated by FT-IR, RAMAN and 1H-NMR spectroscopies. The experimental results of DOSY revealed that all components of MEs are gathered in normal oil-in-water ME. Due to their different affinities for the main components of the ME, FU, and IBU were mainly distributed in the aqueous and oily phases, respectively, as supported by the droplet size measured by DLS. It was observed that co-loading the two drugs impacted the release behavior, assessed by the dialysis bag method, as compared with the mono-drug formulations. Based on the findings of this work, a release mechanism for FU and IBU was proposed, as well. Overall, the ME proved to be more suitable nanocarriers since the drugs, which were loaded in higher amounts as compared to liposomes, followed a controlled and sustained release of at least 96 h.

Project description:Molecular-based divergence dating methods, or molecular clocks, are the primary neontological tool for estimating the temporal origins of clades. While the appropriate use of vertebrate fossils as external clock calibrations has stimulated heated discussions in the paleontological community, less attention has been given to the quality and implementation of other calibration types. In lieu of appropriate fossils, many studies rely on alternative sources of age constraints based on geological events, substitution rates and heterochronous sampling, as well as dates secondarily derived from previous analyses. To illustrate the breadth and frequency of calibration types currently employed, we conducted a literature survey of over 600 articles published from 2007 to 2013. Over half of all analyses implemented one or more fossil dates as constraints, followed by geological events and secondary calibrations (15% each). Vertebrate taxa were subjects in nearly half of all studies, while invertebrates and plants together accounted for 43%, followed by viruses, protists and fungi (3% each). Current patterns in calibration practices were disproportionate to the number of discussions on their proper use, particularly regarding plants and secondarily derived dates, which are both relatively neglected in methodological evaluations. Based on our survey, we provide a comprehensive overview of the latest approaches in clock calibration, and outline strengths and weaknesses associated with each. This critique should serve as a call to action for researchers across multiple communities, particularly those working on clades for which fossil records are poor, to develop their own guidelines regarding selection and implementation of alternative calibration types. This issue is particularly relevant now, as time-calibrated phylogenies are used for more than dating evolutionary origins, but often serve as the backbone of investigations into biogeography, diversity dynamics and rates of phenotypic evolution.
