Updating the taxonomy of Aspergillus in South Africa.

ABSTRACT: The taxonomy and nomenclature of the genus Aspergillus and its associated sexual (teleomorphic) genera have been greatly stabilised over the last decade. This was in large thanks to the accepted species list published in 2014 and associated metadata such as DNA reference sequences released at the time. It had a great impact on the community and it has never been easier to identify, publish and describe the missing Aspergillus diversity. To further stabilise its taxonomy, it is crucial to not only discover and publish new species but also to capture infraspecies variation in the form of DNA sequences. This data will help to better characterise and distinguish existing species and make future identifications more robust. South Africa has diverse fungal communities but remains largely unexplored in terms of Aspergillus with very few sequences available for local strains. In this paper, we re-identify Aspergillus previously accessioned in the PPRI and MRC culture collections using modern taxonomic approaches. In the process, we re-identify strains to 63 species, describe seven new species and release a large number of new DNA reference sequences.

Project description:BackgroundWe use taxonomy to organize the world into recognizable units. Folk taxonomy deals with the naming and classification of organisms through culture. Unlike its scientific counterpart, folk taxonomy is mostly undocumented, the Zoological Code of Nomenclature does not regulate it, and the resulting names are specific to each culture. A growing body of literature is steadily shedding light on the principles underlying this pre-scientific taxonomy. Vernacular names can be an instrument to increase participation of non-scientists in biodiversity matters. In South Africa, great strides have been made in standardizing and increasing relatability of vernacular amphibian names in English and Afrikaans. However, there is a need to achieve the same with the country's autochthonous languages which are used by a majority of the population.MethodsThis study investigates amphibian-related folk taxonomy using a semi-structured interview process in KwaZulu-Natal's Zululand region and pilots methods of applying folk taxonomy principles to compile a comprehensive list of standardized indigenous frog names.ResultsFolk taxonomy in Zululand is systematic, developed, and bears similarities to other indigenous taxonomies around the world. Similarities also exist between folk and scientific taxonomy. Six uninomial indigenous names were found to be used for the 58 amphibian species occurring in the study area. The 58 species were assigned individual indigenous names using folk taxonomy guidelines supplemented with guidelines for modern taxonomies.ConclusionsThere is a gap in the documentation and investigation of amphibian folk taxonomy in South Africa. Standardization of indigenous frog names is required to increase their universality. Similarities between folk and modern taxonomies allow for supplementation of indigenous guidelines when compiling a comprehensive indigenous species list. Through this study, social inclusion in wildlife matters is increased, indigenous knowledge systems are promoted, and a contribution is made to the development of an indigenous South African language.

Project description:Background. The bacterial foodborne pathogen Campylobacter jejuni is a common cause of acute gastroenteritis and is also associated with the postinfectious neuropathies, Guillain-Barré and Miller Fisher syndromes. This study described the use of multilocus sequence typing and DNA microarrays to examine the genetic content of a collection of South African C. jejuni strains, recovered from patients with enteritis, Guillain-Barré or Miller Fisher syndromes. Methodology/Principal Findings. The comparative genomic analysis by using multilocus sequence typing and DNA microarrays demonstrated that the South African strains with Penner heat-stable (HS) serotype HS:41 were clearly distinct from the other South African strains. Further analysis of the DNA microarray data demonstrated that the serotype HS:41 strains from South African GBS and enteritis patients are highly similar in gene content. Interestingly, the South African HS:41 strains were distinct in gene content when compared to serotype HS:41 strains from other geographical locations due to the presence of genomic islands, referred to as Campylobacter jejuni integrated elements. Only the genomic integrated element CJIE1, a Campylobacter Mu-like prophage, was present in the South African HS:41 strains whereas absent in the closely-related HS:41 strains from Mexico. A more distantly-related HS:41 strain from Canada possessed both genomic integrated elements CJIE1 and CJIE2. Conclusion/Significance. These findings demonstrated that these C. jejuni integrated elements may contribute to the differentiation of closely-related C. jejuni strains. In addition, the presence of bacteriophage-related genes in CJIE1 may probably contribute to increasing the genomic diversity of these C. jejuni strains. This comparative genomic analysis of the foodborne pathogen C. jejuni provides fundamental information that potentially could lead to improved methods for analyzing the epidemiology of disease outbreaks and their sources.
