JBrowse Connect: A server API to connect JBrowse instances and users.

ABSTRACT: We describe JBrowse Connect, an optional expansion to the JBrowse genome browser, targeted at developers. JBrowse Connect allows live messaging, notifications for new annotation tracks, heavy-duty analyses initiated by the user from within the browser, and other dynamic features. We present example applications of JBrowse Connect that allow users 1) to specify and execute BLAST searches by either running on the same host as the webserver, with a self-contained BLAST module leveraging NCBI Blast+ commands, or via a managed Galaxy instance that can optionally run on a different host, and 2) to run the primer design service Primer3. JBrowse Connect allows users to track job progress and view results in the context of the browser. The software is available under a choice of open source licenses including LGPL and the Artistic License.

Project description:JBrowse is a Web-based tool for visualizing genomic data. Unlike most other Web-base genome browsers, JBrowse exploits the capabilities of the user's Web browser to make scrolling and zooming fast and smooth. It supports the browsers used by almost all Internet users, and is relatively simple to install. JBrowse can utilize multiple types of data in a variety of common genomic data formats, including genomic feature data in bioperl databases, GFF files, BED files, and quantitative data in wiggle files. This unit describes how to obtain the JBrowse software, set it up on a Linux or Mac OS X computer running as a Web server, and incorporate genome annotation data from multiple sources into JBrowse. After completing the protocols described in this unit, the reader will have a Web site that other users can visit to browse the genomic data.

Project description:BackgroundNew sequencing techniques require new visualization strategies, as is the case for epigenomics data such as DNA base modifications, small non-coding RNAs, and histone modifications.ResultsWe present a set of plugins for the genome browser JBrowse that are targeted for epigenomics visualizations. Specifically, we have focused on visualizing DNA base modifications, small non-coding RNAs, stranded read coverage, and sequence motif density. Additionally, we present several plugins for improved user experience such as configurable, high-quality screenshots.ConclusionsIn visualizing epigenomics with traditional genomics data, we see these plugins improving scientific communication and leading to discoveries within the field of epigenomics.

Exploring Genetic Information with Ease: The Linkout Plugin for JBrowse 2.

Project description:JBrowse 2 is a next-generation genome browser that can be run as a web or desktop application. We describe a new plugin, the Linkout Plugin, that enables users to link features to external databases based on their IDs and the remote URLs on JBrowse 2 desktop or web. As a result, genome analysis time and effort are reduced, enabling researchers to gain insights more quickly. The Linkout Plugin fills a common need scientists have: looking for more information on a gene. Overall, the Linkout Plugin is a valuable and practical addition to the JBrowse functionality.

Live software documentation of design pattern instances.

Project description:BackgroundApproaches to documenting the software patterns of a system can support intentionally and manually documenting them or automatically extracting them from the source code. Some of the approaches that we review do not maintain proximity between code and documentation. Others do not update the documentation after the code is changed. All of them present a low level of liveness.ApproachThis work proposes an approach to improve the understandability of a software system by documenting the design patterns it uses. We regard the creation and the documentation of software as part of the same process and attempt to streamline the two activities. We achieve this by increasing the feedback about the pattern instances present in the code, during development-i.e., by increasing liveness. Moreover, our approach maintains proximity between code and documentation and allows us to visualize the pattern instances under the same environment. We developed a prototype-DesignPatternDoc-for IntelliJ IDEA that continuously identifies pattern instances in the code, suggests them to the developer, generates the respective pattern-instance documentation, and enables live editing and visualization of that documentation.ResultsTo evaluate this approach, we conducted a controlled experiment with 21 novice developers. We asked participants to complete three tasks that involved understanding and evolving small software systems-up to six classes and 100 lines of code-and recorded the duration and the number of context switches. The results show that our approach helps developers spend less time understanding and documenting a software system when compared to using tools with a lower degree of liveness. Additionally, embedding documentation in the IDE and maintaining it close to the source code reduces context switching significantly.

JBrowse 2: a modular genome browser with views of synteny and structural variation

Project description:We present JBrowse 2, a general-purpose genome annotation browser offering enhanced visualization of complex structural variation and evolutionary relationships. It retains core features of JBrowse while adding new views for synteny, dotplots, breakpoints, gene fusions, and whole-genome overviews. It allows users to share sessions, open multiple genomes, and navigate between views. It can be embedded in a web page, used as a standalone application, or run from Jupyter notebooks or R sessions. These improvements are enabled by a ground-up redesign using modern web technology. We describe application functionality, use cases, performance benchmarks, and implementation notes for web administrators and developers. The ADC API: A Web API for the Programmatic Query of the AIRR Data Commons.

Project description:The Adaptive Immune Receptor Repertoire (AIRR) Community is a research-driven group that is establishing a clear set of community-accepted data and metadata standards; standards-based reference implementation tools; and policies and practices for infrastructure to support the deposit, curation, storage, and use of high-throughput sequencing data from B-cell and T-cell receptor repertoires (AIRR-seq data). The AIRR Data Commons is a distributed system of data repositories that utilizes a common data model, a common query language, and common interoperability formats for storage, query, and downloading of AIRR-seq data. Here is described the principal technical standards for the AIRR Data Commons consisting of the AIRR Data Model for repertoires and rearrangements, the AIRR Data Commons (ADC) API for programmatic query of data repositories, a reference implementation for ADC API services, and tools for querying and validating data repositories that support the ADC API. AIRR-seq data repositories can become part of the AIRR Data Commons by implementing the data model and API. The AIRR Data Commons allows AIRR-seq data to be reused for novel analyses and empowers researchers to discover new biological insights about the adaptive immune system.

Expression data of skeletal muscle from HRT users and non-users

Project description:Modification of Gene Expression of Skeletal Muscle in Response to postmenopause with or without Hormone Replacement Therapy. Even though menopause is often accompanied with first signs of age-associated changes in muscle structure and function, the effects of hormone replacement therapy (HRT) or menopause-related decline in estrogen production in the muscles of postmenopausal women is not well understood. We have used a randomized double-blinded study design together with an explorative microarray experiment to characterize possible effects of continuous, combined HRT and estrogen deprivation on the skeletal muscle of fifteen early postmenopausal women from which 10 used HRT and 5 used placebo for 12-months in a douple-blinded design. Predicting instances of pathway ontology classes for pathway integration.

Project description:BackgroundTo improve the outcomes of biological pathway analysis, a better way of integrating pathway data is needed. Ontologies can be used to organize data from disparate sources, and we leverage the Pathway Ontology as a unifying ontology for organizing pathway data. We aim to associate pathway instances from different databases to the appropriate class in the Pathway Ontology.ResultsUsing a supervised machine learning approach, we trained neural networks to predict mappings between Reactome pathways and Pathway Ontology (PW) classes. For 2222 Reactome classes, the neural network (NN) model generated 10,952 class recommendations. We compared against a baseline bag-of-words (BOW) model for predicting correct PW classes. A 5% subset of Reactome pathways (111 pathways) was randomly selected, and the corresponding class recommendations from both models were evaluated by two curators. The precision of the BOW model was higher (0.49 for BOW and 0.39 for NN), but the recall was lower (0.42 for BOW and 0.78 for NN). Around 78% of Reactome pathways received pertinent recommendations from the NN model.ConclusionsThe neural predictive model produced meaningful class recommendations that assisted PW curators in selecting appropriate class mappings for Reactome pathways. Our methods can be used to reduce the manual effort associated with ontology curation, and more broadly, for augmenting the curators' ability to organize and integrate data from pathway databases using the Pathway Ontology.
