The complete chloroplast genome of Myxopyrum hainanense and phylogenic analysis of Oleaceae.

ABSTRACT: We assembled and characterized the complete chloroplast genome sequence of Myxopyrum hainanense to investigate its phylogenetic position. The plastome is 156,064 bp in length, which is comprised of a large single-copy (LSC) region of 86,851 bp, a small single-copy (SSC) region of 17,837 bp, and two inverted repeat (IR) regions of 25,688 bp. The overall GC content of the plastome was 37.7. The new sequence comprised total 135 genes, including 87 protein-coding genes, 8 ribosomal RNA genes, and 40 tRNA genes. Phylogenetic analysis showed that M. hainanense was close to Nyctanthes arbor-tristis.

Project description:Homalium hainanense is a large evergreen tree species belonging to Salicaceae family, and its wood is tough, fine-grained, which makes it a good source of commercial use for building construction and furniture manufacturing. In this study, we sequenced the complete chloroplast genome of H. hainanense based on next generation sequencing and used these data to assess genomic resources. The size of the H. hainanense chloroplast genome was 157,852 bp, including a large single-copy region (85,888 bp), a small single-copy region (16,592 bp), and a pair of inverted repeats regions (27,686 bp). The overall GC content of the H. hainanense chloroplast genome was 36.6%. The plastome of H. hainanense was predicted to contain 112 unique genes, including 78 protein coding genes, 30 tRNA genes and 4 rRNA genes. The reconstructed phylogeny revealed that Homalium was monophyletic and H. hainanense was sister to H. stenophyllum, H. paniculiflorum and H. racemosum.

Project description:Syringa oblata Lindl. is a popular ornamental shrub with aroma compounds. Here, we sequenced and assembled the complete chloroplast genome of S. oblata. The complete chloroplast genome of S. oblata is 155,648 bp in length, containing a pair of inverted repeated (IRa and IRb) region of 25,732 bp that are separated by a large single copy (LSC) region of 86,247 bp, and a small single copy (SSC) region of 17,937 bp. A total of 132 functional genes were annotated, including 88 protein-coding genes, 36 tRNA genes, and eight rRNA genes. The Neighbour-joining phylogenetic tree based on complete chloroplast genomes suggested that S. oblata is most closely related to S. vulgaris.

The complete chloroplast genome of Fraxinus hupehensis and phylogenic analysis of Lamiales.

Project description:Fraxinus hupehensis is a national rare and Endangered tree in the Oleaceae family, that has high commercial value owing to its slow growth, interlaced roots, intricate tree shape, and easy to shape. Here, we determined the complete chloroplast (cp) genome sequence for F. hupehensis using genome skimming sequencing. The cp genome was 155,698 bp and consisted of a large single copy (LSC) region (86,498 bp), a small single copy (SSC) region (17,803 bp) and two inverted repeats (IRs) (25,694 bp). It encodes 131 genes, including 88 protein-coding genes, 8 rRNAs and 35 tRNAs. Phylogenetic analysis indicates that F. hupehensis was relatively closely related to F. chinensis compared to other species in the Oleaceae family.

And has high marketization prospects. The complete chloroplast genome sequence of F. malacophylla was generated by de novo assembly using whole-genome next generation sequencing. The complete chloroplast genome of F. malacophylla was 155621 bp in total sequence length and divided into four distinct regions: large single copy region (86404 bp), small single copy region (17821 bp), and a pair of inverted repeat regions (25698 bp). The F. malacophylla chloroplast genome annotation predicted a total of 131 genes, consisting of 35 tRNA genes, 8 rRNA genes, and 88 protein-coding genes. Phylogenetic analysis with the reported chloroplast genomes revealed that F. malacophylla has most closely related to F. excelsior.

Most genes occur as a single copy, while 19 gene species are duplicated. phylogenetic analysis revealed that F. mandshurica is closely related to the species of F. chiisanensis and F. excelsior.

The Complete Chloroplast Genome Sequences of the Medicinal Plant Forsythia suspensa (Oleaceae).

Project description:Forsythia suspensa is an important medicinal plant and traditionally applied for the treatment of inflammation, pyrexia, gonorrhea, diabetes, and so on. However, there is limited sequence and genomic information available for F. suspensa. Here, we produced the complete chloroplast genomes of F. suspensa using Illumina sequencing technology. F. suspensa is the first sequenced member within the genus Forsythia (Oleaceae). The gene order and organization of the chloroplast genome of F. suspensa are similar to other Oleaceae chloroplast genomes. The F. suspensa chloroplast genome is 156,404 bp in length, exhibits a conserved quadripartite structure with a large single-copy (LSC; 87,159 bp) region, and a small single-copy (SSC; 17,811 bp) region interspersed between inverted repeat (IRa/b; 25,717 bp) regions. A total of 114 unique genes were annotated, including 80 protein-coding genes, 30 tRNA, and four rRNA. The low GC content (37.8%) and codon usage bias for A- or T-ending codons may largely affect gene codon usage. Sequence analysis identified a total of 26 forward repeats, 23 palindrome repeats with lengths >30 bp (identity > 90%), and 54 simple sequence repeats (SSRs) with an average rate of 0.35 SSRs/kb. We predicted 52 RNA editing sites in the chloroplast of F. suspensa, all for C-to-U transitions. IR expansion or contraction and the divergent regions were analyzed among several species including the reported F. suspensa in this study. Phylogenetic analysis based on whole-plastome revealed that F. suspensa, as a member of the Oleaceae family, diverged relatively early from Lamiales. This study will contribute to strengthening medicinal resource conservation, molecular phylogenetic, and genetic engineering research investigations of this species.

Project description:Olea dioica Roxb, 1820 is a very important ethnomedicinal tree because of its medicinal properties and it belongs to the Oleaceae family. It is mainly distributed in evergreen and semi-evergreen forests. However, the chloroplast genome of O. dioica has not yet been reported. In this study, the chloroplast genome sequence of O. dioica was sequenced using next-generation sequencing technologies. The complete chloroplast genome of O. dioica was 155,138 bp in length (GenBank accession no. The overall GC content was 37.8%. The complete chloroplast genome of O. dioica contains 131 complete genes, which are 88 protein-coding genes, 35 transfer RNA genes, and eight ribosomal RNA genes. A maximum-likelihood (ML) tree of O. dioica and 14 other species in the family Oleaceae suggested that O. dioica showed a close relationship with Olea brachiata.

Complete chloroplast genome sequence of Ligustrum quihoui (Oleaceae): genome structure and genomic resources.

Project description:Ligustrum quihoui is popular as landscape plants used as hedges in gardens. In this study, we sequenced the complete chloroplast genome of L. quihoui based on next-generation sequencing and used the data to assess genomic resources. The chloroplast genome of L. quihoui is 163,575 bp in length consisting of large and small single-copy regions of length 88,072 and 11,493 bp, separated by two IR regions of 32,005 bp. De novo assembly and annotation showed the presence of 115 unique genes with 81 protein-coding genes, 30 tRNA genes, and four rRNA genes. A total of 62 perfect chloroplast simple sequence repeats were analyzed in the L. quihoui. A maximum-likelihood phylogenomic analysis showed that L. quihoui was sister to L. gracile.

Habitat destruction coupled with difficulties in natural pollination has reduced its population size over time. As present studies have focussed more on breeding programmes instead of molecular aspects, here we reported on the complete chloroplast (cp) genome sequence of V. hainanense. The cp genome is 161,280 bp in size and includes two inverted repeat (IR) regions of 24,884 bp each, which is separated by a large-single copy (LSC) region of 92,084 bp and a small-single copy (SSC) region of 19,428 bp. A total of 131 genes were predicted, including 37 tRNA, 8 rRNA, and 86 protein-coding genes. Phylogenetic analysis showed that V. hainanense is clustered with other Apocynaceae species and sister to Biondia chinensis.

Characterization and phylogenetic analysis of the complete chloroplast genome sequence of Dendrobium hainanense (Orchidaceae).

Project description:In this study, we report the chloroplast (cp) genome of Dendrobium hainanense. The cp genome was 151,367 bp in length; the overall CG content of the genome was 37.46%. The length of the large single-copy (LSC) region was 83,938 bp, and 15,829 bp in a small single-copy (SSC) region, and a pair of inverted repeats (IRs) of 12,900 bp. One hundred and twenty-seven genes were predicted, including 81 protein-coding genes, 38 genes for tRNA, and eight genes for rRNA. The results of phylogenetic tree showed that Dendrobium hainanense had the closest genetic relationship with Dendrobium parciflorum. This study will be help to understand the genetic diversity of Dendrobium.
