The complete mitochondrial genome of the edible and phytopathogenic fungus Desarmillaria tabescens.

ABSTRACT: Desarmillaria tabescens is one of the most important edible, medicinal, and phytopathogenic basidiomycetes. The complete mitochondrial genome of this species was determined using next-generation sequencing technology. This mitogenome is a circular molecule of 93,439 bp with a GC content of 29.28% and contains 15 protein-coding, two rRNA (rnl and rns), and 24 tRNA genes. Phylogenetic analysis revealed that D. tabescens is genetically closest to Agrocybe aegerita. Desarmillaria tabescens mitogenome can contribute to our understanding of the phylogeny and evolution of this species.

Project description:Macrophomina phaseolina is a Catastrophic plant pathogen, which can cause serious reduction in crop production. In the current study, the mitochondrial genome of M. phaseolina is assembled and annotated. The mitogenome of M. phaseolina is a circular molecule of 101,198 bp. The overall nucleotide content is 34.95% A, 35.25% T, 13.30% C, 16.50% G, with a CG content of 29.80%. The mitogenome contains 42 genes, including 14 protein coding genes (PCGs), 2 ribosomal RNA (rRNA) genes and 26 transfer RNA (tRNA) genes. Phylogenetic analyses based on concatenated protein sequences from 15 taxa of five orders in Ascomycota indicated that M. phaseolina is clustered in the order Botryosphaeriales. This study would have a positive impact on the molecular biology research and biological control of Macrophomina fungi in the future.

The complete mitochondrial genome of the Basidiomycete edible fungus Pleurotus eryngii.

Project description:The complete mitochondrial genome of the edible fungus Pleurotus eryngii (oyster mushroom) was determined using Illumina sequencing. This mitogenome is a circular molecule of 72,650 bp in length with a GC content of 26.28%. Gene prediction showed that 40 putative protein-coding genes, the small ribosomal RNA subunits (rns), and 23 tRNAs were located on the same strand. The mitogenome of P. eryngii has a similar structure to that of P. ostreatus in both gene content and gene order. The mitogenome information of P. eryngii should contribute to our understanding of the diversity and evolution of Pleurotaceae and Agaricales.

Project description:The complete mitochondrial genome of the widely cultivated edible fungus Lentinula edodes was determined using the next-generation sequencing technology. The circular molecule is 116,819 bp in length with a GC content of 30.75%. Conserved genes including 13 putative protein-coding genes and 24 tRNAs were located on the same strand. We detected 14 introns invading 4 genes, including cob, cox1, nad1, and nad5. The phylogenetic analysis confirmed that L. edodes was a number of Agaricales. This mitochondrial genome may open new avenues for understanding the phylogeny and evolution of Omphalotaceae and Agaricales.

The complete mitochondrial genome of Hericium erinaceus (Bull.:Fr.) Pers., 1797 (Russulales, Basidiomycota): an edible and medicinal fungus.

Project description:Hericium erinaceus (Bull.:Fr.) Pers., 1797, is an edible and medicinal fungus found in China. In this study, specimens of H. erinaceus HE0021 were collected from southeastern China (Yunhe County, Lishui City, Zhejiang Province, 28°7'12″N, 119°34'12″E). The whole mitochondrial genome of H. erinaceus HE0021 was sequenced using next-generation sequencing (NGS) technology, which comprised 15 protein-coding genes (PCGs), 27 transfer RNAs (tRNAs), two ribosomal RNAs, with a total length of 83,518 base pairs (bp). The results of the phylogenetic analysis show that H. erinaceus and H. coralloides were clustered in the same clade. The complete mitogenome sequence provides essential data for the subsequent investigation of Hericium and Russulales.

The Mitochondrial Genome of the Phytopathogenic Fungus Bipolaris sorokiniana and the Utility of Mitochondrial Genome to Infer Phylogeny of Dothideomycetes.

Project description:A number of species in Bipolaris are important plant pathogens. Due to a limited number of synapomorphic characters, it is difficult to perform species identification and to estimate phylogeny of Bipolaris based solely on morphology. In this study, we sequenced the complete mitochondrial genome of Bipolaris sorokiniana, and presented the detailed annotation of the genome. The B. sorokiniana mitochondrial genome is 137,775 bp long, and contains two ribosomal RNA genes, 12 core protein-coding genes, 38 tRNA genes. In addition, two ribosomal protein genes (rps3 gene and rps5 gene) and the fungal mitochondrial RNase P gene (rnpB) are identified. The large genome size is mostly determined by the presence of numerous intronic and intergenic regions. A total of 28 introns are inserted in eight core protein-coding genes. Together with the published mitochondrial genome sequences, we conducted a preliminary phylogenetic inference of Dothideomycetes under various datasets and substitution models. The monophyly of Capnodiales, Botryosphaeriales and Pleosporales are consistently supported in all analyses. The Venturiaceae forms an independent lineage, with a distant phylogenetic relationship to Pleosporales. At the family level, the Mycosphaerellaceae, Botryosphaeriaceae. Phaeosphaeriaceae, and Pleosporaceae are recognized in the majority of trees.

Complete mitochondrial genome of the edible mushroom Singerocybe alboinfundibuliformis (Clitocybaceae, Agaricales).

Project description:Singerocybe alboinfundibuliformis (Seok et al.) Yang, Qin & Takah 2014 is an edible mushroom distributed in several East or Southeast Asian countries. Herein, we report the mitochondrial genome of S. alboinfundibuliformis based on Illumina sequencing data. The overall length of the mitochondrial genome is 64,279 bp, with a GC content of 29.0%. It contains 14 typical protein-coding genes, 27 tRNA genes, two rRNA genes, and 13 intergenic ORFs. Most of these genes (39 out of 56) are transcribed at the forward strand, and few (17 out of 56) are transcribed at the reverse strand. Among these genes, only the rnl gene is invaded by an intron, and all other genes are intron-free. Phylogenetic analysis based on mitochondrial amino acid sequences supports the phylogenetic position of S. alboinfundibuliformis in Clitocybaceae, being close to Lepista sordida (Schumach.) Singer 1951. This study serves as a springboard for future investigation on fungal evolution in Clitocybaceae.

Complete mitochondrial genome of the medicinal fungus Ophiocordyceps sinensis.

Project description:As part of a genome sequencing project for Ophiocordyceps sinensis, strain 1229, a complete mitochondrial (mt) genome was assembled as a single circular dsDNA of 157,510 bp, one of the largest reported for fungi. Conserved genes including the large and small rRNA subunits, 27 tRNA and 15 protein-coding genes, were identified. In addition, 58 non-conserved open reading frames (ncORFs) in the intergenic and intronic regions were also identified. Transcription analyses using RNA-Seq validated the expression of most conserved genes and ncORFs. Fifty-two introns (groups I and II) were found within conserved genes, accounting for 68.5% of the genome. Thirty-two homing endonucleases (HEs) with motif patterns LAGLIDADG (21) and GIY-YIG (11) were identified in group I introns. The ncORFs found in group II introns mostly encoded reverse transcriptases (RTs). As in other hypocrealean fungi, gene contents and order were found to be conserved in the mt genome of O. sinensis, but the genome size was enlarged by longer intergenic regions and numerous introns. Intergenic and intronic regions were composed of abundant repetitive sequences usually associated with mobile elements. It is likely that intronic ncORFs, which encode RTs and HEs, may have contributed to the enlarged mt genome of O. sinensis.

Complete mitochondrial genome sequence of the phytopathogenic fungi Sclerotinia sclerotiorum JX-21.

Project description:Sclerotinia sclerotiorum is one of the most devastating necrotrophic fungal plant pathogens in agriculture causing diseases in over 400 species of plants including important crops and numerous weeds. In this work, the mitochondrial sequence of S. sclerotiorum with different strain obtained from the infected stems of Brassica campestris L. in Wangjiang County, Anhui Province, China is presented. The mt DNA codes for 14 proteins of the respiratory chain, 1 ribosomal protein, 2 homing endonucleases, 2 rRNAs, 25 tRNAs, and 5 hypothetical proteins ORFs. Phylogenetic analysis with protein-coding gene sequences of reported Ascomycota mt genomes revealed the close relationship of JX-21 with the family of Sclerotiniaceae.
