Mitochondrial genome of Chalcidoidea sp. (Hymenoptera: Apocrita: Chalcidoidea) and phylogenetic analysis.

ABSTRACT: Chalcidoidea (Hymenoptera) are minute wasps which can attack immature and adult stages of virtually all insect orders. Here, we sequenced and annotated the mitochondrial genome (mitogenome) of Chalcidoidea sp. This mitogenome was 15,152 bp long and encoded 13 protein-coding genes (PCGs), 20 transfer RNA genes (tRNAs), and 2 ribosomal RNA unit genes (rRNAs). All 13 PCGs were initiated by the ATN (ATG, ATT, ATA, and ATC) codon. All PCGs terminate with the stop codons TAA or TAG except for nad4 which ended with the incomplete codon T-. Phylogenetic analysis showed that Chalcidoidea sp. got together with the species Encyrtus infelix and Eurytoma sp., and species in Chalcidoidea formed a sister group to other Cynipoidea and Proctotrupoidea species.

Project description:Tamarixia radiata plays an important role in biological control of the psyllid Diaphorina citri Kuwayama, vector of the huanglongbing (HLB). In this study, we sequenced and analyzed the mitochondrial genome (mitogenome) of T. radiata, the first mitogenome of species in the family Eulophidae. This mitogenome was 14,752 bp long and encoded 13 protein-coding genes (PCGs), 22 transfer RNA genes (tRNAs) and two ribosomal RNA unit genes (rRNAs). All 13 PCGs were initiated by the ATN (ATG, ATT, and ATA) codon. Twelve PCGs terminate with the stop codon TAA or TAG except for nad1 which end with the incomplete codon T-. Phylogenetic analysis showed that T. radiata got together with three Pteromalidae species, indicating the close relationship of Eulophidae and Pteromalidae.

All 13 PCGs were initiated by the ATN (ATG, ATT, ATA, and ATC) codon. All PCGs terminate with the stop codon TAA except for cox2 and nad1 which end with the incomplete codon T-. Phylogenetic analysis showed that D. aligarhensis got together with the same family species Encyrtus infelix, and Encyrtidae had a close relationship with Agaonidae.

Complete mitochondrial genome of a parasitoid, Trichogramma chilonis (Hymenoptera: Chalcidoidea: Trichogrammatidae) and phylogenetic analysis.

Project description:Trichogramma chilonis is a kind of ovoid parasitic wasp, which has important application value in the biological control of pests. In this study, we sequenced and analyzed the complete mitogenome T. chilonis to compare mitogenomic structures and reconstruct phylogenetic relationships. The complete mitogenome sequence of T. chilonis is circular, 16,176 bp in size and encodes 13 protein-coding genes (PCGs), 2 ribosomal RNA genes (rRNA), 22 transfer RNA genes (tRNA), and a control region (CR). Nucleotide composition is highly biased toward A + T nucleotides (85.2%). All 13 protein-coding genes (PCGs) initiate with the standard start codon of ATN and terminate with the typical stop codon TAA/TAG. Phylogenetic analyses were performed using amino acids of 13 PCGs showed that T. chilonis is closely related to Trichogramma ostriniae.

The mitochondrial genome of a parasitic wasp, Chouioia cunea Yang (Hymenoptera: Chalcidoidea: Eulophidae) and phylogenetic analysis.

Project description:Chouioia cunea Yang 1989 is a parasitic wasp and natural enemy of several lepidopteran pests during their pupal stage. In this study, we sequenced and analyzed the mitochondrial genome of C. cunea, and obtained a complete DNA molecule that is 14,930 bp in size with 13 protein-coding genes (PCGs), two ribosomal RNA genes (rRNAs), and 22 transfer RNA genes (tRNAs) (GenBank accession number MW192646). All the 13 PCGs started with typical ATN (ATA, ATG, and ATT) and terminated with the stop codon TAA or TAG. Phylogenetic analysis showed that C. cunea formed the sister group with Tamarixia radiata, which belongs to the same family.

Two Complete Mitogenomes of Chalcididae (Hymenoptera: Chalcidoidea): Genome Description and Phylogenetic Implications.

Project description:The complete mitochondrial genomes of two species of Chalcididae were newly sequenced: Brachymeria lasus and Haltichella nipponensis. Both circular mitogenomes are 15,147 and 15,334 bp in total length, respectively, including 13 protein-coding genes (PCGs), two ribosomal RNA genes (rRNAs), and 22 transfer RNA genes (tRNAs) and an A+T-rich region. The nucleotide composition indicated a strong A/T bias. All PCGs of B. lasus and H. nipponensis began with the start codon ATD, except for B. lasus, which had an abnormal initiation codon TTG in ND1. Most PCGs of the two mitogenomes are terminated by a codon of TAR, and the remaining PCGs by the incomplete stop codon T or TA (ATP6, COX3, and ND4 in both species, with an extra CYTB in B. lasus). Except for trnS1 and trnF, all tRNAs can be folded into a typical clover structure. Both mitogenomes had similar control regions, and two repeat units of 135 bp were found in H. nipponensis. Phylogenetic analyses based on two datasets (PCG123 and PCG12) covering Chalcididae and nine families of Chalcidoidea were conducted using two methods (maximum likelihood and Bayesian inference); all the results support Mymaridae as the sister group of the remaining Chalcidoidea, with Chalcididae as the next successive group. Only analyses of PCG123 generated similar topologies of Mymaridae + (Chalcididae + (Agaonidae + remaining Chalcidoidea)) and provided one relative stable clade as Eulophidae + (Torymidae + (Aphelinidae + Trichogrammatidae)). Our mitogenomic phylogenetic results share one important similarity with earlier molecular phylogenetic efforts: strong support for the monophyly of many families, but a largely unresolved or unstable "backbone" of relationships among families.

A Compositional Heterogeneity Analysis of Mitochondrial Phylogenomics in Chalcidoidea Involving Two Newly Sequenced Mitogenomes of Eupelminae (Hymenoptera: Chalcidoidea).

Project description:As next-generation sequencing technology becomes more mature and the cost of sequencing continues to fall, researchers are increasingly using mitochondrial genomes to explore phylogenetic relationships among different groups. In this study, we sequenced and analyzed the complete mitochondrial genomes of Eupelmus anpingensis and Merostenus sp. We predicted the secondary-structure tRNA genes of these two species and found that 21 of the 22 tRNA genes in Merostenus sp. exhibited typical clover-leaf structures, with trnS1 being the lone exception. In E. anpingensis, we found that, in addition to trnS1, the secondary structure of trnE was also incomplete, with only DHU arms and anticodon loop remaining. In addition, we found that compositional heterogeneity and variable rates of evolution are prevalent in Chalcidoidea. Under the homogeneity model, a Eupelmidae + Encyrtidae sister group relationship was proposed. Different datasets based on the heterogeneity model produced different tree topologies, but all tree topologies contained Chalcididae and Trichogrammatidae in the basal position of the tree. This is the first study to consider the phylogenetic relationships of Chalcidoidea by comparing a heterogeneity model with a homogeneity model.

Genome-Wide Identification and Analysis of Lipases in Fig Wasps (Chalcidoidea, Hymenoptera).

Project description:Lipases are the main enzymes involved in lipid metabolism. However, the characteristics of lipases in insects were scarcely investigated. Here, we screened the recently sequenced genomes of 12 fig wasp species consisting of seven pollinator fig wasps (PFWs) and five non-pollinating fig wasps (NPFWs) for the six major lipase gene families. In total, 481 lipase genes were identified, and the two most numerous families were the neutral and acid lipases. Tandem duplication accounted for the expansion of the gene family. NPFWs had significantly more lipases than PFWs. A significant gene family contraction occurred in the clade of PFWs. The difference of lipases between NPFWs and PFWs might contribute to their distinction in life histories and feeding regimes. Phylogenetic analysis showed that the lipase genes of each fig wasp species was almost equally distributed in each clade, indicating that the lipase genes were conserved. The gene structures were similar within each clade, while they were different among clades. Most of the neutral and acid lipases were signal peptides and located extracellularly. The pathways of lipases involved were predicted. This genome-wide study provides a systematic analysis of lipase gene families in 12 hymenopteran insects and further insights towards understanding the potential functions of lipases.

Rapid evolution of the mitochondrial genome in Chalcidoid wasps (Hymenoptera: Chalcidoidea) driven by parasitic lifestyles.

Project description:Among the Chalcidoids, hymenopteran parasitic wasps that have diversified lifestyles, a partial mitochondrial genome has been reported only from Nasonia. This genome had many unusual features, especially a dramatic reorganization and a high rate of evolution. Comparisons based on more mitochondrial genomic data from the same superfamily were required to reveal weather these unusual features are peculiar to Nasonia or not. In the present study, we sequenced the nearly complete mitochondrial genomes from the species Philotrypesis. pilosa and Philotrypesis sp., both of which were associated with Ficus hispida. The acquired data included all of the protein-coding genes, rRNAs, and most of the tRNAs, and in P. pilosa the control region. High levels of nucleotide divergence separated the two species. A comparison of all available hymenopteran mitochondrial genomes (including a submitted partial genome from Ceratosolen solmsi) revealed that the Chalcidoids had dramatic mitochondrial gene rearrangments, involved not only the tRNAs, but also several protein-coding genes. The AT-rich control region was translocated and inverted in Philotrypesis. The mitochondrial genomes also exhibited rapid rates of evolution involving elevated nonsynonymous mutations.

Mitochondrial genome of Trichagalma acutissimae (Hymenoptera: Cynipoidea: Cynipidae) and phylogenetic analysis.

Project description:Trichagalma acutissimae (Monzen) (Hymenoptera: Cynipidae) is a major pest of Quercus variabilis Blume in the Taihang Mountains in China. In this study, we sequenced and analyzed the mitochondrial genome (mitogenome) of T. acutissimae. This mitogenome was 16,078 bp long and encoded 13 protein-coding genes (PCGs), 22 transfer RNA genes (tRNAs), and 2 ribosomal RNA unit genes (rRNAs). The whole mitogenome exhibited heavy AT nucleotide bias (86.2%). Except for nad4L that started with TTG, all other PCGs started with the standard ATN codon. All 13 PCGs terminate with the stop codon TAA. Phylogenetic analysis showed that T. acutissimae got together with Synergus sp. with high support value, indicating the close relationship of these two genus. All five Cynipoidea species constituted a major clade and formed a sister group to Proctotrupoidea and Chalcidoidea.

Genome-Wide Analysis of Peptidoglycan Recognition Protein Genes in Fig Wasps (Hymenoptera, Chalcidoidea).

Project description:The innate immunity is the most important defense against pathogen of insects, and the peptidoglycan recognition proteins (PGRPs) play an important role in the processes of immune recognition and initiation of Toll, IMD and other signal pathways. In fig wasps, pollinators and non-pollinators present different evolutionary histories and lifestyles, even though both are closely associated with fig syconia, which may indicate their different patterns in the evolution of PGRPs. By manual annotation, we got all the PGRP genes of 12 fig wasp species, containing seven pollinators and five non-pollinators, and investigated their putative different evolutionary patterns. We found that the number of PGRP genes in pollinators was significantly lower than in non-pollinators, and the number of catalytic PGRP presented a declining trend in pollinators. More importantly, PGRP-SA is associated with initiating the Toll pathway, as well as gram-negative bacteria-binding proteins (GNBPs), which were completely lost in pollinators, which led us to speculate that the initiation of Toll pathway was simpler in pollinators than in non-pollinators. We concluded that fig pollinators owned a more streamlined innate immune recognition system than non-pollinators. Our results provide molecular evidence for the adaptive evolution of innate immunity in insects of host specificity.
