The complete chloroplast genome of Hydrangea davidii (Hydrangeaceae).

ABSTRACT: Hydrangea davidii, a perennial shrub of Hydrangeaceae, is an ornamental plant endemic to China. Here, we report the complete chloroplast genome of H. davidii. The complete chloroplast genome is totally 158,054 bp in length with a typical quadripartite structure. It consists a pair of inverted regions (IRs) of 26,140 bp, which were separated by a large single copy (LSC) region of 87,008 bp and a small single copy (SSC) region of 18,766 bp, respectively. The chloroplast genome encoded 131 genes, including 85 protein-coding genes, 8 rRNA genes and 38 tRNA genes. The GC content in the whole cp genome, LSC region, SSC region, and IR region are 37.8%, 36.0%, 31.7%, and 43.1%, respectively. In total, 49 SSRs were identified in the complete chloroplast genome. Phylogenetic analysis showed that H. davidii is closely related to Hydrangea platyarguta with a support rate of 100%.

The complete chloroplast genome sequence of H. strigosa was characterized from Hiseq (Illumina Co., San Diego, CA) sequencing data. The chloroplast genome of H. strigosa is 157,905 bp in length with a pair of inverted repeats (IRs) (26,127 bp) which are separated by a large single-copy (LSC) (86,897 bp) and a small single-copy regions (SSC) (18,754 bp). It contains 131 genes, including 85 protein-coding genes, 38 tRNAs genes, and 8 rRNAs genes. The overall GC content of the whole genome is 37.80%. Project description:De novo assembly with whole genome sequencing data of Hydrangea serrata for. fertilis, a great ornamental landscape plant species worldwide, facilitated to generate the complete chloroplast genome sequence in this study. The complete sequence was a circular DNA molecule of 157 730 bp in length, containing the large single-copy (LSC) region of 86 789 bp, small single-copy (SSC) region of 18 711 bp and two inverted repeats (IRs) regions of 26 115 bp. The genome encoded 114 genes consisting of 80 protein-coding genes, 30 tRNA genes and four rRNA genes. Phylogenetic analysis with matK gene-coding sequences of 19 species in family Hydrangeaceae showed a close relationship of H. serrata for. fertilis Nakai with H. macrophylla.

Project description:Epimedium davidii, which belongs to Berberidaceae, is mainly distributed in the southwest of China. In this study, the complete chloroplast genome of E. davidii was sequenced and assembled. The circular genome is 159,715 bp in length, which comprises a large single-copy region (LSC, 85,862 bp), a small single-copy region (SSC, 17,081 bp), and a pair of inverted repeat regions (IRa and IRb, 28,386 bp). The chloroplast genome of E. davidii contains 112 unique genes, of which 78 protein-coding genes, 30 tRNA genes, and 4 rRNA genes. Phylogenetic analysis indicated that E. davidii was closely related to Epimedium acuminatum.

Project description:Pseudostellaria davidii (Franch.) Pax belongs to subseries distancs of Pseudostellaria (Caryophyllaceae), and is mainly distributed in north-eastern Asia. The complete chloroplast (cp) genome of P. davidii was assembled and annotated for the first time in this study. The cp genome of P. davidii is 149,732 bp in length with the GC content of 36.57%, and it consists of four subregions: a large single-copy (LSC) region of 81,156 bp, a small single-copy (SSC) region of 16,894 bp and two inverted repeats (IR) regions of 25,841 bp each. The cp genome of P. davidii encodes a total of 111 unique genes, which are 77 protein-coding genes, four rRNA genes, and 30 tRNA genes. The results of phylogenetic analysis strongly suggested that Pseudostellaria was a monophyletic group and P. davidii forms an independent sister clade to other species of Pseudostellaria.

Characterizing the complete chloroplast genome of the Impatiens davidii (Balsaminaceae).

Project description:Impatiens davidii Franch, 1886 is a rare ornamental flower used in gardens and has high economic value. In this study, we characterized the chloroplast genome of I. davidii and analyzed its phylogenetic relationship with other Impatiens species. The length of the complete chloroplast genome sequence of I. davidii is 152,214 bp, with a GC content of 36.9%. The chloroplast genome shows a typical quadripartite structure with a pair of inverted repeats (IRs) of 25,634 bp, separated by one large single copy (LSC) region of 83,128 bp and one small single copy (SSC) region of 17,818 bp. We annotated 125 genes, of which there were 85 protein-coding genes, 32 tRNA genes, and 8 rRNA genes. The Bayesian phylogenetic tree strongly supports that I. davidii has a close phylogenetic relationship with a group including I. piufanensis and I. alpicola.

This chloroplast genome of 'SJTU003' was 161,335 bp in length, including two inverted repeat regions (IRa and IRb) that were separated by a large single-copy region (89,570 bp) and a small single-copy region (19,059 bp). The genome contained 133 genes, including 88 protein-coding genes, 37 tRNA genes, and 8 rRNA genes. Phylogenetic analysis indicated that V. davidii is most closely related to Vitis flexuosa and Vitis amurensis.

The complete chloroplast genome of Swertia davidii (gentianaceae) and its phylogenetic analysis.

Project description:To elucidate the genetic information and evolutionary relationships of Swertia, we initiated the sequencing of the complete chloroplast genome of Swertia davidii Franch. 1888, complemented by comparative analyses with closely related species. The chloroplast genome of S. davidii was 153,516 bp in length and exhibited a typical quadripartite structure. It contained two regions with Inverted Repeat lengths of 25,767 bp, located between one Large Single-Copy region (83,617 bp) and one Short Single-Copy region (18,365 bp). The chloroplast genome of S. davidii encoded 132 genes, including 87 protein-coding genes, 37 transfer RNA genes, and 8 ribosomal RNA genes. The overall GC content was 38.15%. Maximum likelihood phylogenetic analysis of Swertia based on 26 available plastomes showed a close relationship between S. davidii and S. kouitchensi. This study will contribute to the genetic preservation of the species and the phylogenetic study of Swertia.

Project description:Sophora davidii (Franch.) Pavol. is a deciduous or evergreen shrubs belonging to the genus Sophora, Fabaceae. The roots of S. davidii have been traditionally used as a medicinal herb in China to clear internal heat, relieve sore throat, and reduce swelling. Here we sequenced the whole genome of the chloroplast of S. davidii. The complete length of the chloroplast genome in S. davidii is 153,584 bp, containing a large single-copy region of 83,930 bp, a small single-copy region of 15,008 bp, and a pair of inverted repeats regions of 25,823 bp. The total guanine-cytosine (GC) percentage of the chloroplast genome was 36.7%. A total of 131 genes were annotated from the chloroplast genome of S. davidii, including 85 protein-coding genes, 8 rRNA genes and 38 tRNA genes. The phylogenetic analysis showed that S. davidii is closely related to the other three species of genus Sophora.

Complete sequence of chinese wild Vitis davidii chloroplast DNA.

Project description:Vitis davidii Foёx is an important wild grape species with extremely high diseases resistance, health promoting properties, and utilization value. Here, the whole-genome high-throughput sequencing data was mined to determine the entire chloroplast genome of this Vitis species. This circular DNA is 161,065 bp in size, counting a pair of inverted repeats (24,802 bp each). The chloroplast genome consists of 125 genes, including 86 protein-coding genes, 31 transfer RNAs, and 8 ribosomal RNAs. A phylogenetic analysis based on the complete chloroplast genome sequences in plants showed that V. davidii formed a different clade from other four congeneric species of the family Vitaceae. This complete chloroplast genome will provide valuable information for future evaluation, conservation, and utilization of V. davidii.
