Comparative Genomics Platform and Phylogenetic Analysis of Fungal Laccases and Multi-Copper Oxidases.

ABSTRACT: Laccases (EC 1.10.3.2), a group of multi-copper oxidases (MCOs), play multiple biological functions and widely exist in many species. Fungal laccases have been extensively studied for their industrial applications, however, there was no database specially focused on fungal laccases. To provide a comparative genomics platform for fungal laccases, we have developed a comparative genomics platform for laccases and MCOs (http://laccase.riceblast.snu.ac.kr/). Based on protein domain profiles of characterized sequences, 3,571 laccases were predicted from 690 genomes including 253 fungi. The number of putative laccases and their properties exhibited dynamic distribution across the taxonomy. A total of 505 laccases from 68 genomes were selected and subjected to phylogenetic analysis. As a result, four clades comprised of nine subclades were phylogenetically grouped by their putative functions and analyzed at the sequence level. Our work would provide a workbench for putative laccases mainly focused on the fungal kingdom as well as a new perspective in the identification and classification of putative laccases and MCOs.

Project description:Pneumocystis species are opportunistic mammalian pathogens that cause severe pneumonia in immunocompromised individuals. These fungi are highly host specific and uncultivable in vitro Human Pneumocystis infections present major challenges because of a limited therapeutic arsenal and the rise of drug resistance. To investigate the diversity and demographic history of natural populations of Pneumocystis infecting humans, rats, and mice, we performed whole-genome and large-scale multilocus sequencing of infected tissues collected in various geographic locations. Here, we detected reduced levels of recombination and variations in historical demography, which shape the global population structures. We report estimates of evolutionary rates, levels of genetic diversity, and population sizes. Molecular clock estimates indicate that Pneumocystis species diverged before their hosts, while the asynchronous timing of population declines suggests host shifts. Our results have uncovered complex patterns of genetic variation influenced by multiple factors that shaped the adaptation of Pneumocystis populations during their spread across mammals.IMPORTANCE Understanding how natural pathogen populations evolve and identifying the determinants of genetic variation are central issues in evolutionary biology. Pneumocystis, a fungal pathogen which infects mammals exclusively, provides opportunities to explore these issues. In humans, Pneumocystis can cause a life-threatening pneumonia in immunosuppressed individuals. In analysis of different Pneumocystis species infecting humans, rats, and mice, we found that there are high infection rates and that natural populations maintain a high level of genetic variation despite low levels of recombination. We found no evidence of population structuring by geography. Our comparisons of the times of divergence of these species to their respective hosts suggest that Pneumocystis may have undergone recent host shifts. The results demonstrate that Pneumocystis strains are widely disseminated geographically and provide a new understanding of the evolution of these pathogens.

Project description:BackgroundNeocinnamomum plants are considered a promising feedstock for biodiesel in China, due to the richness in long-chain fatty acids (LCFAs) found in their seeds. However, the mitochondrial genome (mitogenome) of this genus has not yet been systematically described, and the exploration of species relationships within this genus using mitogenome sequences is also an uncharted territory. This has hindered our understanding of mitogenome diversity and the evolutionary relationships within Neocinnamomum.ResultsIn this study, a total of 24 individuals representing seven distinct taxa from the genus Neocinnamomum were subjected to Illumina sequencing, and the species N. delavayi was sequenced using Oxford Nanopore sequencing technology. We successfully assembled the mitogenome of N. delavayi, which is 778,066 bp in size and exhibits a single circular structure. The analysis identified 659 dispersed repeats, 211 simple sequence repeats (SSRs), and 30 tandem repeats within the mitogenome. Additionally, 37 homologous fragments, totaling 9929 bp, were found between the mitogenome and the plastid genome (plastome). The codons of 41 protein-coding genes (PCGs) had a preference for ending in A/T, and the codon usage bias of the majority of these genes was influenced by natural selection pressures. Comparative genomic analysis revealed low collinearity and significant gene rearrangements between species. Phylogenetic analysis resulted in the classification of Neocinnamomum into six distinct clades, contradicting previous findings which based on complete plastomes and nuclear ribosomal cistron (nrDNA). In the PCGs of 24 individuals, 86 mutation events were identified, which included three indels and 83 SNPs. Notably, the ccmC gene underwent positive selection in pairwise comparisons of three species pairs. Furthermore, 748 RNA editing sites were predicted within the PCGs of the N. delavayi mitogenome.ConclusionsThis study enriches our knowledge of the mitogenomes in the family Lauraceae, and provides valuable data and a foundation for genomic evolution research, genetic resource conservation, and molecular breeding in Neocinnamomum.

Project description:Peroxidases are a group of oxidoreductases which mediate electron transfer from hydrogen peroxide (H2O2) and organic peroxide to various electron acceptors. They possess a broad spectrum of impact on industry and fungal biology. There are numerous industrial applications using peroxidases, such as to catalyse highly reactive pollutants and to breakdown lignin for recycling of carbon sources. Moreover, genes encoding peroxidases play important roles in fungal pathogenicity in both humans and plants. For better understanding of fungal peroxidases at the genome-level, a novel genomics platform is required. To this end, Fungal Peroxidase Database (fPoxDB; http://peroxidase.riceblast.snu.ac.kr/) has been developed to provide such a genomics platform for this important gene family.In order to identify and classify fungal peroxidases, 24 sequence profiles were built and applied on 331 genomes including 216 from fungi and Oomycetes. In addition, NoxR, which is known to regulate NADPH oxidases (NoxA and NoxB) in fungi, was also added to the pipeline. Collectively, 6,113 genes were predicted to encode 25 gene families, presenting well-separated distribution along the taxonomy. For instance, the genes encoding lignin peroxidase, manganese peroxidase, and versatile peroxidase were concentrated in the rot-causing basidiomycetes, reflecting their ligninolytic capability. As a genomics platform, fPoxDB provides diverse analysis resources, such as gene family predictions based on fungal sequence profiles, pre-computed results of eight bioinformatics programs, similarity search tools, a multiple sequence alignment tool, domain analysis functions, and taxonomic distribution summary, some of which are not available in the previously developed peroxidase resource. In addition, fPoxDB is interconnected with other family web systems, providing extended analysis opportunities.fPoxDB is a fungi-oriented genomics platform for peroxidases. The sequence-based prediction and diverse analysis toolkits with easy-to-follow web interface offer a useful workbench to study comparative and evolutionary genomics of peroxidases in fungi.
