Sampling Properties of color Independent Component Analysis.

ABSTRACT: Independent Component Analysis (ICA) offers an effective data-driven approach for blind source extraction encountered in many signal and image processing problems. Although many ICA methods have been developed, they have received relatively little attention in the statistics literature, especially in terms of rigorous theoretical investigation for statistical inference. The current paper aims at narrowing this gap and investigates the statistical sampling properties of the colorICA (cICA) method. The cICA incorporates the correlation structure within sources through parametric time series models in the frequency domain and outperforms several existing ICA alternatives numerically. We establish the consistency and asymptotic normality of the cICA estimates, which then enables statistical inference based on the estimates. These asymptotic properties are further validated using simulation studies.

Combining independent component analysis and source localization for improving spatial sampling of stereoelectroencephalography in epilepsy.

Project description:Stereoelectroencephalography is a powerful intracerebral EEG recording method for the presurgical evaluation of epilepsy. It consists in implanting depth electrodes in the patient's brain to record electrical activity and map the epileptogenic zone, which should be resected to render the patient seizure-free. Stereoelectroencephalography has high spatial accuracy and signal-to-noise ratio but remains limited in the coverage of the explored brain regions. Thus, the implantation might provide a suboptimal sampling of epileptogenic regions. We investigate the potential of improving a suboptimal stereoelectroencephalography recording by performing source localization on stereoelectroencephalography signals. We propose combining independent component analysis, connectivity measures to identify components of interest, and distributed source modelling. This approach was tested on two patients with two implantations each, the first failing to characterize the epileptogenic zone and the second giving a better diagnosis. We demonstrate that ictal and interictal source localization performed on the first stereoelectroencephalography recordings matches the findings of the second stereo-EEG exploration. Our findings suggest that independent component analysis followed by source localization on the topographies of interest is a promising method for retrieving the epileptogenic zone in case of suboptimal implantation.

robustica: customizable robust independent component analysis.

Project description:BackgroundIndependent Component Analysis (ICA) allows the dissection of omic datasets into modules that help to interpret global molecular signatures. The inherent randomness of this algorithm can be overcome by clustering many iterations of ICA together to obtain robust components. Existing algorithms for robust ICA are dependent on the choice of clustering method and on computing a potentially biased and large Pearson distance matrix.ResultsWe present robustica, a Python-based package to compute robust independent components with a fully customizable clustering algorithm and distance metric. Here, we exploited its customizability to revisit and optimize robust ICA systematically. Of the 6 popular clustering algorithms considered, DBSCAN performed the best at clustering independent components across ICA iterations. To enable using Euclidean distances, we created a subroutine that infers and corrects the components' signs across ICA iterations. Our subroutine increased the resolution, robustness, and computational efficiency of the algorithm. Finally, we show the applicability of robustica by dissecting over 500 tumor samples from low-grade glioma (LGG) patients, where we define two new gene expression modules with key modulators of tumor progression upon IDH1 and TP53 mutagenesis.Conclusionrobustica brings precise, efficient, and customizable robust ICA into the Python toolbox. Through its customizability, we explored how different clustering algorithms and distance metrics can further optimize robust ICA. Then, we showcased how robustica can be used to discover gene modules associated with combinations of features of biological interest. Taken together, given the broad applicability of ICA for omic data analysis, we envision robustica will facilitate the seamless computation and integration of robust independent components in large pipelines.

Independent component analysis in spiking neurons.

Project description:Although models based on independent component analysis (ICA) have been successful in explaining various properties of sensory coding in the cortex, it remains unclear how networks of spiking neurons using realistic plasticity rules can realize such computation. Here, we propose a biologically plausible mechanism for ICA-like learning with spiking neurons. Our model combines spike-timing dependent plasticity and synaptic scaling with an intrinsic plasticity rule that regulates neuronal excitability to maximize information transmission. We show that a stochastically spiking neuron learns one independent component for inputs encoded either as rates or using spike-spike correlations. Furthermore, different independent components can be recovered, when the activity of different neurons is decorrelated by adaptive lateral inhibition.

Evaluating Model Misspecification in Independent Component Analysis.

Project description:Independent component analysis (ICA) is a popular blind source separation technique used in many scientific disciplines. Current ICA approaches have focused on developing efficient algorithms under specific ICA models, such as instantaneous or convolutive mixing conditions, intrinsically assuming temporal independence or autocorrelation of the sources. In practice, the true model is not known and different ICA algorithms can produce very different results. Although it is critical to choose an ICA model, there has not been enough research done on evaluating mixing models and assumptions, and how the associated algorithms may perform under different scenarios. In this paper, we investigate the performance of multiple ICA algorithms under various mixing conditions. We also propose a convolutive ICA algorithm for echoic mixing cases. Our simulation studies show that the performance of ICA algorithms is highly dependent on mixing conditions and temporal independence of the sources. Most instantaneous ICA algorithms fail to separate autocorrelated sources, while convolutive ICA algorithms depend highly on the model specification and approximation accuracy of unmixing filters.

Distributional independent component analysis for diverse neuroimaging modalities.

Project description:Recent advances in neuroimaging technologies have provided opportunities to acquire brain images of different modalities for studying human brain organization from both functional and structural perspectives. Analysis of images derived from various modalities involves some common goals such as dimension reduction, denoising, and feature extraction. However, since these modalities have vastly different data characteristics, the current analysis is usually performed using distinct analytical tools that are only suitable for a specific imaging modality. In this paper, we present a Distributional Independent Component Analysis (DICA) that represents a new approach that performs decomposition on the distribution level, providing a unified framework for extracting features across imaging modalities with different scales and representations. When applying DICA to fMRI images, we successfully recover well-established brain functional networks in neuroscience literature, providing empirical validation that DICA delivers neurologically relevant findings. More importantly, we discover several structural network components when applying DICA to DTI images. Through fiber tracking, we find these DICA-derived structural components correspond to several major white fiber bundles. To the best of our knowledge, this is the first time these fiber bundles are successfully identified via blind source separation on single subject DTI images. We also evaluate the performance of DICA as compared with existing ICA methods through extensive simulation studies.

Extracting Conditionally Heteroskedastic Components using Independent Component Analysis.

Project description:In the independent component model, the multivariate data are assumed to be a mixture of mutually independent latent components. The independent component analysis (ICA) then aims at estimating these latent components. In this article, we study an ICA method which combines the use of linear and quadratic autocorrelations to enable efficient estimation of various kinds of stationary time series. Statistical properties of the estimator are studied by finding its limiting distribution under general conditions, and the asymptotic variances are derived in the case of ARMA-GARCH model. We use the asymptotic results and a finite sample simulation study to compare different choices of a weight coefficient. As it is often of interest to identify all those components which exhibit stochastic volatility features we suggest a test statistic for this problem. We also show that a slightly modified version of the principal volatility component analysis can be seen as an ICA method. Finally, we apply the estimators in analysing a data set which consists of time series of exchange rates of seven currencies to US dollar. A Local Learning Rule for Independent Component Analysis.

Project description:Humans can separately recognize independent sources when they sense their superposition. This decomposition is mathematically formulated as independent component analysis (ICA). While a few biologically plausible learning rules, so-called local learning rules, have been proposed to achieve ICA, their performance varies depending on the parameters characterizing the mixed signals. Here, we propose a new learning rule that is both easy to implement and reliable. Both mathematical and numerical analyses confirm that the proposed rule outperforms other local learning rules over a wide range of parameters. Notably, unlike other rules, the proposed rule can separate independent sources without any preprocessing, even if the number of sources is unknown. The successful performance of the proposed rule is then demonstrated using natural images and movies. We discuss the implications of this finding for our understanding of neuronal information processing and its promising applications to neuromorphic engineering.

LeuT conformational sampling utilizing accelerated molecular dynamics and principal component analysis.

Project description:Monoamine transporters (MATs) function by coupling ion gradients to the transport of dopamine, norepinephrine, or serotonin. Despite their importance in regulating neurotransmission, the exact conformational mechanism by which MATs function remains elusive. To this end, we have performed seven 250 ns accelerated molecular dynamics simulations of the leucine transporter, a model for neurotransmitter MATs. By varying the presence of binding-pocket leucine substrate and sodium ions, we have sampled plausible conformational states representative of the substrate transport cycle. The resulting trajectories were analyzed using principal component analysis of transmembrane helices 1b and 6a. This analysis revealed seven unique structures: two of the obtained conformations are similar to the currently published crystallographic structures, one conformation is similar to a proposed open inward structure, and four conformations represent novel structures of potential importance to the transport cycle. Further analysis reveals that the presence of binding-pocket sodium ions is necessary to stabilize the locked-occluded and open-inward conformations.

Meta-Analysis of Esophageal Cancer Transcriptomes Using Independent Component Analysis.

Project description:Independent Component Analysis is a matrix factorization method for data dimension reduction. ICA has been widely applied for the analysis of transcriptomic data for blind separation of biological, environmental, and technical factors affecting gene expression. The study aimed to analyze the publicly available esophageal cancer data using the ICA for identification and comprehensive analysis of reproducible signaling pathways and molecular signatures involved in this cancer type. In this study, four independent esophageal cancer transcriptomic datasets from GEO databases were used. A bioinformatics tool « BiODICA-Independent Component Analysis of Big Omics Data» was applied to compute independent components (ICs). Gene Set Enrichment Analysis (GSEA) and ToppGene uncovered the most significantly enriched pathways. Construction and visualization of gene networks and graphs were performed using the Cytoscape, and HPRD database. The correlation graph between decompositions into 30 ICs was built with absolute correlation values exceeding 0.3. Clusters of components-pseudocliques were observed in the structure of the correlation graph. The top 1,000 most contributing genes of each ICs in the pseudocliques were mapped to the PPI network to construct associated signaling pathways. Some cliques were composed of densely interconnected nodes and included components common to most cancer types (such as cell cycle and extracellular matrix signals), while others were specific to EC. The results of this investigation may reveal potential biomarkers of esophageal carcinogenesis, functional subsystems dysregulated in the tumor cells, and be helpful in predicting the early development of a tumor.

Independent component analysis algorithms for non-invasive fetal electrocardiography.

Project description:The independent component analysis (ICA) based methods are among the most prevalent techniques used for non-invasive fetal electrocardiogram (NI-fECG) processing. Often, these methods are combined with other methods, such adaptive algorithms. However, there are many variants of the ICA methods and it is not clear which one is the most suitable for this task. The goal of this study is to test and objectively evaluate 11 variants of ICA methods combined with an adaptive fast transversal filter (FTF) for the purpose of extracting the NI-fECG. The methods were tested on two datasets, Labour dataset and Pregnancy dataset, which contained real records obtained during clinical practice. The efficiency of the methods was evaluated from the perspective of determining the accuracy of detection of QRS complexes through the parameters of accuracy (ACC), sensitivity (SE), positive predictive value (PPV), and harmonic mean between SE and PPV (F1). The best results were achieved with a combination of FastICA and FTF, which yielded mean values of ACC = 83.72%, SE = 92.13%, PPV = 90.16%, and F1 = 91.14%. Time of calculation was also taken into consideration in the methods. Although FastICA was ranked to be the sixth fastest with its mean computation time of 0.452 s, it had the best ratio of performance and speed. The combination of FastICA and adaptive FTF filter turned out to be very promising. In addition, such device would require signals acquired from the abdominal area only; no need to acquire reference signal from the mother's chest.
