The complete mitochondrial genome of Korean indigenous stag beetle, Dorcus koreanus.

ABSTRACT: In this study, the mitogenome sequences of Korean indigenous stag beetle, Dorcus koreanus, was completely determined by next-generation sequencing analysis. The complete mitogenome of D. koreanus has 15,421 bp in length and consists of 13 protein-coding genes (PCGs), 22 tRNAs, two rRNAs, and one control region. The gene orders and content were identical with previously recorded mitogenomes of Lucanidae species. Phylogenetic analysis based on mitogenome dataset, consisting PCGs was revealed the taxonomical position in the family Lucanidae.

Project description:BackgroundThe stag beetle Lucanus cervus (Coleoptera: Lucanidae) is widely distributed in Europe. Habitat loss and fragmentation has led to significant reductions in numbers of this species. In this study, we sequenced the complete mitochondrial genome of L. cervus and reconstructed phylogenetic relationships among Lucanidae using complete mitochondrial genome sequences.MethodsRaw data sequences were generated by the next generation sequencing using Illumina platform from genomic DNA of L. cervus. The mitochondrial genome was assembled by IDBA and annotated by MITOS. The aligned sequences of mitochondrial genes were partitioned using PartitionFinder 2. Phylogenetic relationships among 19 stag beetle species were constructed using Maximum Likelihood (ML) method implemented in IQ-TREE web server and Bayesian method implemented in PhyloBayes MPI 1.5a. Three scarab beetles were used as outgroups.ResultsThe complete mitochondrial genome of L. cervus is 20,109 bp in length, comprising 13 protein-coding genes, 22 transfer RNA genes, two ribosomal RNAs and a control region. The A + T content is 69.93% for the majority strand. All protein-coding genes start with the typical ATN initiation codons except for cox1, which uses AAT. Phylogenetic analyses based on ML and Bayesian methods shown consistent topologies among Lucanidae.

Marked variations in diversity and functions of gut microbiota between wild and domestic stag beetle Dorcus Hopei Hopei.

Project description:BackgroundAlthough stag beetles are a popular saprophytic insect, their gut microbiome has been poorly studied. Here, 16 S rRNA gene sequencing was employed to reveal the gut microbiota composition and functional variations between wild and domestic Dorcus hopei hopei (Dhh) larval individuals.ResultsThe results indicated a significant difference between the wild and domestic Dhh gut microbiota., the domestic Dhh individuals contained more gut microbial taxa (e.g. genera Ralstonia and Methyloversatilis) with xenobiotic degrading functions. The wild Dhh possesses gut microbiota compositions (e.g. Turicibacter and Tyzzerella ) more appropriate for energy metabolism and potential growth. This study furthermore assigned all Dhh individuals by size into groups for data analysis; which indicated limited disparities between the gut microbiota of different-sized D. hopei hopei larvae.ConclusionThe outcome of this study illustrated that there exists a significant discrepancy in gut microbiota composition between wild and domestic Dhh larvae. In addition, the assemblage of gut microbiome in Dhh was primarily attributed to environmental influences instead of individual differences such as developmental potential or size. These findings will provide a valuable theoretical foundation for the protection of wild saprophytic insects and the potential utilization of the insect-associated intestinal microbiome in the future.

The complete mitochondrial genome of Haustorioides koreanus Jo, 1988 (Crustacea: Amphipoda: Dogielinotidae).

Project description:The mitochondrial genome of a dogielinotid amphipod, Haustorioides koreanus, was completely sequenced for the first time. The total mitogenome length of H. koreanus was 14,839 bp with 13 protein-coding genes, two ribosomal RNA genes, and 22 transfer RNA genes. The phylogenetic tree confirmed that H. koreanus belongs to the families Hyalellidae in the same clade and to the suborder Senticaudata within Amphipoda. This is the first record of the complete mitochondrial genome sequence of the family Dogielinotidae.

The complete mitochondrial genome of leafhopper Koreocerus koreanus (Matsumura, 1915) (Hemiptera: Cicadellidae).

Project description:In this study, the complete mitochondrial genome (mitogenome) of Koreocerus koreanus (Mastsumura, 1915) was sequenced with 16,428 bp in length, which consisted of 37 genes including 22 transfer RNAs genes (tRNAs), 13 protein coding genes (PCGs) and 2 ribosomal RNAs genes (rRNAs). Except COX1 and ATP6 initiated with the TTG, other PCGs started with ATN. The COX1, ND4 and ND4L terminated with an incomplete T, while the remaining PCGs stopped with TAA. Excluding tRNA-Ser1 lacking a DHU arm, 21 tRNA genes with secondary structures were typical of cloverleaf structures. Phylogenetic analysis based on the complete mitochondrial sequences of 28 species (26 Cicadellidae and 2 outgroups) showed that Koreocerus koreanus was clustered into the subfamily Idiocerinae, the complete mitogenome of Koreocerus koreanus provides information for further study of Cicadellidae evolution.

Characterization of the mitochondrial complete genome of Korean indigenous catfish, Liobagrus hyeongsanensis (Siluriformes: Amblycipitidae).

Project description:Liobagrus hyeongsanensis, Korean indigenous catfish, was reported as a new species in 2015. The complete mitochondrial DNA sequence of L. hyeongsanensis was sequenced by next-generation sequencing (NGS) analysis. The mitochondrial genome was assembled with 16,529 bp in length and encoded 13 protein-coding genes (PCGs), 22 tRNAs, two rRNAs, and one control region (D-loop). Also, the gene structures such as gene order and content were totally identical with the congeneric species. Molecular phylogenetic analysis determined the taxonomical position of L. hyeongsanensis in species level among the genus Liobagrus.

Leptojacobus dorci n. gen., n. sp. (Nematoda: Diplogastridae), an Associate of Dorcus Stag Beetles (Coleoptera: Lucanidae).

Project description:A new species of diplogastrid nematode, Leptojacobus dorci n. gen., n. sp., was isolated from adults of the stag beetle Dorcus ritsemae (Coleoptera: Lucanidae) that were purchased from a pet shop in Japan. Leptojacobus n. gen. is circumscribed by a very thin, delicate body and by a small stoma with minute armature. A combination of other stomatal characters, namely the division of the cheilostom into adradial plates, the symmetry of the subventral stegostomatal sectors, and the presence of a thin, conical dorsal tooth, further distinguishes Leptojacobus n. gen. from other genera of Diplogastridae. Phylogenetic analysis of nearly full-length SSU rRNA sequences support the new species, together with an isolate identified previously as Koerneria luziae, to be excluded from a clade including all other molecularly characterized diplogastrids with teeth and stomatal dimorphism. Therefore, the new species will be of importance for reconstruction of ancestral character histories in Diplogastridae, a family circumscribed by a suite of feeding-related novelties.

Complete mitochondrial genome of a leaf beetle, Callispa bowringi (Coleoptera: Chrysomelidae).

Project description:The complete circular mitochondrial genome of Callispa bowringi was 17,060 bp in length, including two ribosomal RNA genes, 22 transfer RNAs, 13 protein-coding genes (PCGs) and one 2246-bp non-coding AT-rich region. All 22 tRNA genes displayed a typical clover-leaf structure except for tRNASer (AGN). All 13 PCGs initiated with ATN codons. Only three PCGs used the incomplete stop codons "TA" or "T", while ten PCGs terminated with typical stop codons "TAA" and "TGA". Phylogenetic analysis based on 13 PCGs of Chrysomelidae mitogenomes showed that C. bowringi was closely related to Agonita chinensis and Rhadinosa nigrocyanea.

Project description:We have determined the second mitochondrial genome of Epanerchodus koreanus Verhoeff, 1937 collected in limestone cave of Korea. The circular mitochondrial genome of E. koreanus is 15,581 bp long. It includes 13 protein-coding genes, two ribosomal RNA genes, and 22 transfer RNA genes. Its gene order was different from the rest three Polydesmida mitochondrial genomes, resulted from relocation of tRNAs, rRNAs, and ND1. The base composition was AT-biased (75.1%). Phylogenetic trees displayed phylogenetic relationship, which is congruent to previous study, except Sphaerotheriidae sp. clustering with Helminthomorpha.

Complete mitochondrial genome of the bamboo snout beetle, Cyrotrachelus buqueti (Coleoptera: Curculionidae).

Project description:The bamboo snout beetle Cyrotrachelus buqueti (Coleoptera: Curculionidae) is a destructive forest pest and distributed widely in Southeast Asia. The 15,035 bp complete mitochondrial genome of the species consists of 13 protein-coding genes (PCGs), two ribosomal RNA genes (rRNAs), 21 transfer RNA genes (tRNAs) and a control region (GenBank accession no. MG674390). The trnl gene was not found in the C. buqueti mitogenome. The gene order and the orientation of C. buqueti were similar to those found in other Coleoptera species. The nucleotide composition was significantly biased (A, G, C, and T was 38.18%, 10.10%, 16.16%, and 35.56%, respectively) with A + T contents of 73.74%. ATG, ATA, ATT, AAT, and TTG were initiation codons and TAA, TAG, and T were termination codons. All the 21 tRNAs displayed a typical cloverleaf secondary structure, except for trnS1 which lacked the dihydrouridine arm. Phylogenetic analysis was performed using 13 PCGs with 14 other beetles showed that C. buqueti is closely related to Eucryptorhynchus brandti, which agree with the traditional classification.

The complete mitochondrial genome of the jewel beetle Trachys variolaris (Coleoptera: Buprestidae).

Project description:The complete mitochondrial genome (mitogenome) of the jewel beetle, Trachys variolaris, was sequenced and described. The mitogenome of T. variolaris is a typical circular DNA molecule with 16,771 bp in length. It contains the typical 37 mitochondrial genes (13 protein-coding genes, two rRNA genes, and 22 tRNA genes) and a long non-coding region called the control region. Twelve protein-coding genes initiate with ATN codons except ND1 uses TTG. Most of the protein-coding genes use TAA or TAG as the stop codon, but COII, COIII, ND4, and ND5 terminate with a single T-- or TA-. The length of the 22 tRNAs ranges from 61 to 70 bp and they all have the clover-leaf structure except for tRNASer(AGN) . The control region is 2155 bp long with the A + T content of 69.4%. The result of our phylogenetic analysis showed that Buprestoidea is monophyletic, and it is the sister group to (Byrrhoidea + Elateroidea).
