Complete chloroplast genome sequence of an orchid hybrid Cymbidium sinense (♀) × C. goeringii (♂).

ABSTRACT: The complete chloroplast genome sequence of the Cymbidium hybrid, C. sinense (♀) × C. goeringii (♂) was assembled in this study. The circular genome was 150,149 bp in length with an overall GC content of 37.1% and consisted of a pair of 25,691 bp inverted repeats, and two single-copy regions that were 84,987 bp and 13,780 bp, respectively. Gene annotation analysis identified 109 genes including 75 protein-coding genes, 30 transfer RNA, and 4 ribosomal RNA genes. Phylogenetic analysis showed its closest relationship to Cymbidium sinense, reflecting a maternal inheritance of chloroplasts.

Analysis of complete chloroplast genome sequence of Korean landrace Cymbidium goeringii.

Project description:The complete chloroplast genome sequence of Korean Cymbidium goeringii acc. smg222 was analyzed. Based on a comparison with Chinese C. goeringii, losses of nine ndh subunits (ndhA, ndhB, ndhC, ndhD, ndhE, ndhF, ndhH, ndhJ, and ndhK), three protein-coding genes (ycf 1-like, ycf 15, and ycf 68), six transfer RNAs, and one conserved open reading frame (orf 42). In addition, 219 InDels (insertion or deletion) and 171 simple sequence repeats were observed. Twenty-Five of which InDel markers have been evaluated, that useful for distinguishing Korean and Chinese Cymbidium associations based on the polymorphisms of chloroplast genomes between Korean Cymbidium goeringii acc. smg222 and Chinese C. goeringii and evaluation of genetic diversity. Finally, the phylogenetic relationships of the 39 Korean and 22 Chinese species was constructed based on the five InDel markers of them and obtained high support, indicating that our data may be useful in resolving relationships in this genus. The information about chloroplast DNA structure and gene variants of C. goeringii acc. smg222 chloroplast genome will provide sufficient phylogenetic information for resolving evolutionary relationships. The molecular markers developed in here will contribute to further research of Cymbidium species and conservation of endemic Cymbidium species.

Microsatellite Dataset for Cultivar Discrimination in Spring Orchid (Cymbidium goeringii)

Project description:Cymbidium goeringii Reichb. fil., locally known as the spring orchid in the Republic of Korea, is one of the most important and popular horticultural species in the family Orchidaceae. C. goeringii cultivars originated from plants with rare phenotypes in wild mountains where pine trees commonly grow. This study aimed to determine the cultivar-specific combined genotypes (CGs) of short sequence repeats (SSRs) by analyzing multiple samples per cultivar of C. goeringii. In this study, we collected more than 4000 samples from 67 cultivars and determined the genotypes of 12 SSRs. Based on the most frequent combined genotypes (CG1s), the average observed allele number and combined matching probability were 11.8 per marker and 3.118 × 10−11, respectively. Frequencies of the CG1 in 50 cultivars (n ≥ 10) ranged from 40.9% to 100.0%, with an average of 70.1%. Assuming that individuals with the CG1 are genuine in the corresponding cultivars, approximately 30% of C. goeringii on the farms and markets may be not genuine. The dendrogram of the phylogenetic tree and principal coordinate analysis largely divided the cultivars into three groups according to their countries of origin; however, the genetic distances were not great among the cultivars. In conclusion, this dataset of C. goeringii cultivar-specific SSR profiles could be used for ecogenetic studies and forensic authentication. This study suggests that genetic authentication should be introduced for the sale of expensive C. goeringii cultivars. We believe that this study will help establish a genetic method for the forensic authentication of C. goeringii cultivars.

The genome of Cymbidium sinense revealed the evolution of orchid traits.

Project description:The Orchidaceae is of economic and ecological importance and constitutes ˜10% of all seed plant species. Here, we report a genome physical map for Cymbidium sinense, a well-known species belonging to genus Cymbidium that has thousands of natural variation varieties of flower organs, flower and leaf colours and also referred as the King of Fragrance, which make it arose into a unique cultural symbol in China. The high-quality chromosome-scale genome assembly was 3.52 Gb in size, 29 638 protein-coding genes were predicted, and evidence for whole-genome duplication shared with other orchids was provided. Marked amplification of cytochrome- and photosystem-related genes was observed, which was consistent with the shade tolerance and dark green leaves of C. sinense. Extensive duplication of MADS-box genes, and the resulting subfunctional and expressional differentiation, was associated with regulation of species-specific flower traits, including wild-type and mutant-type floral patterning, seasonal flowering and ecological adaption. CsSEP4 was originally found to positively regulate gynostemium development. The CsSVP genes and their interaction proteins CsAP1 and CsSOC1 were significantly expanded and involved in the regulation of low-temperature-dependent flowering. Important genetic clues to the colourful leaf traits, purple-black flowers and volatile trait in C. sinense were also found. The results provide new insights into the molecular mechanisms of important phenotypic traits of Cymbidium and its evolution and serve as a powerful platform for future evolutionary studies and molecular breeding of orchids.

Complete chloroplast genome of an orchid species Cymbidium floribundum Lindl.

Project description:Cymbidium floribundum Lindl. is an ornamental plant and its native range is south China to north Vietnam. Here, we report the complete chloroplast (cp) genome sequence and the cp genome features of C. floribundum, which was assembled and characterized based on Illumina pair-end sequencing data. The complete chloroplast genome was 153998 bp in length. Its structure contained a large single-copy (LSC) region of 84,725 bp and a small single-copy (SSC) region of 19,009 bp, which were separated by a pair of extremely inverted repeats (IRs) of 25,132 bp each. The phylogenetic analysis indicated that C. floribundum was in the basal of subgenus Jenson.

The complete chloroplast genome sequence of Limonium sinense (Plumbaginaceae).

Project description:Limonium is a species-rich genus in Plumbaginaceae. In this study, we determined the complete chloroplast genome of Limonium sinense for potential phylogenomic analysis in the future. The plastome is 174,033 bp in length, with a large single-copy region (LSC) of 96,128 bp, a small single-copy region (SSC) of 13,517 bp and a pair of inverted repeat regions (IRs) of 32,194 bp. It contains 132 genes, including 84 protein-coding genes, 37 tRNA genes, 8 rRNA genes, and 3 pseudogenes. The overall GC content is 36.7%, while the corresponding values for the LSC, SSC, and IR region are 34.9, 31.1, and 40.6%, respectively. The phylogenetic analysis supported that L. sinense was clustered together with Plumbago auriculata in family Plumbaginaceae.

Characterization of the complete chloroplast genome of orchid family species Cymbidium bicolor (Orchidaceae).

Project description:Cymbidium bicolor belongs to Orchid family (Orchidaceae), it has high ornamental and traditional medicinal value. The complete chloroplast genome of C. bicolor was sequenced using the Illumina Hiseq platform. The size of the C. bicolor chloroplast genome is 156,528 bp, with an average GC content of 36.8%. This chloroplast genome has containing a large single copy (LSC) region of 85,907 bp, a small single copy (SSC) region of 17,215 bp, and two inverted (IRa and IRb) repeat regions of two 26,703 bp. A total of 124 genes were annotated, including 78 protein-coding genes, 38 tRNA genes, and 8 rRNA genes. A maximum likelihood phylogenetic tree indicated that C. bicolor is closely related to C. mannii in the genus Cymbidium based on 16 whole chloroplast genome sequences.

The complete plastome sequence of the endangered orchid Cymbidium macrorhizon (Orchidaceae).

Project description:In this study, we determined the complete chloroplast sequence of Cymbidium macrorhizon Lindl. (Orchidaceae) (NCBI acc. no. KY354040), an endangered plant species protected by the national law of Korea. The gene order and number in the C. macrorhizon plastome were similar to a typical Orchid plastome. The complete plastome was 149,859 bp in length and consisted of a large single copy region of 85,187 bp and a small single copy region of 13,766 bp; these were separated by two inverted repeats of 25,453 bp. The plastome contained 103 genes of which 69 were protein-coding genes, 30 were tRNA genes and four were rRNA genes. Fourteen genes contained one intron and two genes (clpP, and ycf3) had two introns. The AT content of the C. macrorhizon plastome was 60.0% and a total of 62 simple sequence repeat regions were identified in the plastome. Phylogenetic analysis also identified C. lancifolium as a closely related sister to C. macrorhizon, suggesting that the hemisaprophytic nature of C. macrorhizon is derived recently from a common leafy ancestor.
