The complete chloroplast genome of Aucuba obcordata (Rehder) Fu ex W. K. Hu et Soong (Garryaceae) from China.

ABSTRACT: Aucuba obcordata is an endemic species and traditional Chinese medicine in China. The complete chloroplast genome sequence of A. obcordata was generated by de novo assembly using whole genome next generation sequencing. The complete chloroplast genome was 157,993 bp in length, contained four parts: a large single copy (LSC) region of 87317 bp, a small single copy (SSC) region of 18483 bp, and two inverted repeat (IRs) regions of 26,094 bp each. The genome annotation contained a total of 113 genes, including 79 protein-coding genes, 30 tRNA genes, and four rRNA genes. The overall GC content was 37.8%. Phylogenetic analysis of chloroplast genomes clustered A. obcordata with Eucommia ulmoides Oliver.

Project description:Metasequoia glyptostroboides Hu et Cheng is the only species in the genus Metasequoia Miki ex Hu et Cheng, which belongs to the Cupressaceae family. There were around 10 species in the Metasequoia genus, which were widely spread across the Northern Hemisphere during the Cretaceous of the Mesozoic and in the Cenozoic. M. glyptostroboides is the only remaining representative of this genus. Here, we report the complete chloroplast (cp) genome sequence and the cp genomic features of M. glyptostroboides. The M. glyptostroboides cp genome is 131,887 bp in length, with a total of 117 genes comprised of 82 protein-coding genes, 31 tRNA genes and four rRNA genes. In this genome, 11 forward repeats, nine palindromic repeats, and 15 tandem repeats were detected. A total of 188 perfect microsatellites were detected through simple sequence repeat (SSR) analysis and these were distributed unevenly within the cp genome. Comparison of the cp genome structure and gene order to those of several other land plants indicated that a copy of the inverted repeat (IR) region, which was found to be IR region A (IRA), was lost in the M. glyptostroboides cp genome. The five most divergent and five most conserved genes were determined and further phylogenetic analysis was performed among plant species, especially for related species in conifers. Finally, phylogenetic analysis demonstrated that M. glyptostroboides is a sister species to Cryptomeria japonica (L. F.) D. Don and to Taiwania cryptomerioides Hayata. The complete cp genome sequence information of M. glyptostroboides will be great helpful for further investigations of this endemic relict woody plant and for in-depth understanding of the evolutionary history of the coniferous cp genomes, especially for the position of M. glyptostroboides in plant systematics and evolution.

Project description:Styrax chinensis Hu et S.Y. Liang, is one of the few evergreen species of Styracaceae with fragrant flowers. Here, we characterized the complete chloroplast (cp) genome of S. chinensis using next-generation sequencing. The circular complete cp genome of S. chinensis is 158,502 bp in length, containing a large single-copy (LSC) region of 87,817 bp, and a small single-copy (SSC) region of 18,001 bp. It comprises 132 genes, including 8 rRNA genes, 37 tRNAs genes, and 87 protein-coding genes. The GC content of S. chinensis cp genome is 36.93%. The phylogenetic analysis suggests that S. chinensis is a sister species to Styrax suberifolius in Styracaceae.

Project description:Rhodiola sacra (Prain ex Hamet) S. H. Fu is a traditional natural plant pharmaceutical with anti-hypoxia effect and mainly distributed in Yunnan and Tibet (China). The complete chloroplast sequence of R. sacra was determined in our study. The cpDNA was 150,941 bp in length, containing a pair of inverted repeats (IRs) of 25,873 bp each separated by a large and small single copy (LSC and SSC) regions of 82,161 bp and 17,034 bp, respectively. The genome contained 84 protein coding genes, eight rRNA genes and 36 tRNA genes. Phylogenetic tree revealed that R. sacra closely related to Rhodiola kirilowii and Rhodiola crenulata.

The overall GC content of S. cupularis chloroplast genome was 36.70%. The chloroplast genome of S. cupularis contained 127 unique genes, including 82 protein-coding genes, 37 tRNA genes, and eight rRNA genes. It contains 131 genes, including 85 protein-coding genes, 38 tRNAs genes, and 8 rRNAs genes. The overall GC content of the whole genome is 37.80%. The maximum-likelihood phylogenetic analysis with the complete chloroplast genomes sequence of 22 species of Hydrangeaceae showed that H. strigosa is closely related to H. davidii.

Project description:Handeliodendron bodinieri (Sapindaceae) is an endangered monotypic species endemic to the karst forests in southwest China whose populations are now fragmented and the total number of individuals evidently decreased. In this research, we characterized the chloroplast (cp) genome of H. bodinieri using genome skimming. The whole cp genome was 155,291 bp long and comprised 137 genes, including 8 unique rRNAs, 40 tRNAs, and 89 protein-coding genes. The overall guanine-cytosine content of H. bodinieri cp genome was 37.8%. The phylogenetic analysis suggested that H. bodinieri is closely related to the genus Mangifera. This study will be useful for future studies on conservation genetics of this economically important endemic plant.

The complete chloroplast genome of Abies ernestii Rehder (Pinaceae) and its phylogenetic implications.

Project description:Abies ernestii Rehder is endemic to the montane regions of Southwest China. Till now, phylogenetic relationships between A. ernestii and other closely related species remain unclear. In this study, we first characterized the complete chloroplast (cp) genome of A. ernestii. The whole cp genome was 121,841 bp in size, including one hundred and thirteen genes. Results of comparative cp genome revealed that only ycf1 and ycf2 was characterized by a considerable variation. Our phylogenetic analyses supported the monophyly of the genus Abies and revealed a clear separation between A. ernestii and A. chensiensis Tiegh. This study highlights the significance of using cp genomes to examine species boundaries among closely related fir species.

Further, the phylogenetic analysis suggested that V. heyneana was closely related to Vitis ficifolia.
