The complete plastid genome sequence of Neopicrorhiza scrophulariiflora (Plantaginaceae): an endangered species endemic to The Himalayas regions.

ABSTRACT: Neopicrorhiza scrophulariiflora (Pennell) Hong, an endangered perennial species, is endemic to the Eastern Himalayas and Hengduan Mountains. In this study, we have sequenced the complete chloroplast genome of N. scrophulariiflora, which is 152,643 bp in length, including two inverted repeat (IR, 25,829 bp) regions, one large single copy region (LSC) and one small single copy region (SSC) of 83,191 bp and 17,794 bp, respectively. The cp genome has 131 annotated genes, including 86 protein-coding genes, 37 tRNA genes, and eight rRNA genes. The overall GC content of it is 38.1%. Phylogenetic analysis using total chloroplast genome DNA sequence of 14 species revealed that N. scrophulariiflora was closely relates to two species of Veronica with 100% bootstrap value.

Project description:This study was the first report about the complete chloroplast genome of Plantago fengdouensis (Plantaginaceae). The circular whole cp genome of P. fengdouensis was in a total length 164,976 bp with the typical quadripartite structure of angiosperms, containing two inverted repeats (IRs) of 38,644 bp separated by a large single-copy (LSC) region and a small single-copy (SSC) region of 82,972 and 4716 bp, respectively. The plastid genome of P. fengdouensis contains 113 genes, including 79 protein-coding genes, 4 ribosomal RNA genes, and 30 transfer RNA genes. The overall GC content of P. fengdouensis plastid genome is 38.0% and the corresponding values in LSC, SSC, and IR regions are 36.6, 30.2, and39.9%, respectively.

Complete plastid genome of the endangered species Paraisometrum mileense (Gesneriaceae) endemic to China.

Project description:Paraisometrum mileense is a unique species of Paraisometrum endemic to south-west China, which is a "100-years-lost" plant and was rediscovered in 2006. In this paper, complete plastid genome of P. mileense is firstly assembled and characterized. The length of total plastid genome is 153,259 bp consisting of a large single-copy region (LSC) of 84,293 bp, a small single-copy region (SSC) of 18,162 bp, and two inverted repeat regions (IRs) of 25,402 bp. In total, 113 genes are predicted, including 80 protein-coding genes (PCGs), four rRNA genes and 29 tRNA genes. Phylogenetic analysis indicated that P. mileense with the other eight Gesneriaceae species formed a clade with a 100% bootstrap support.

The complete chloroplast genome sequence of Myricaria elegans: an endemic species to the Himalayas.

Project description:Myricaria elegans, an endemic species to the Himalayas, is a distinctive deciduous shrubbery plant-primarily distributed in the Qinghai-Tibet Plateau and adjacent regions in China. It is a kind of fuelwood, medicinal, and ecology-protecting woody plant species. In this study, the whole chloroplast (cp) genome sequence of M. elegans was assembled and characterized by high-throughput sequencing data. The complete cp genome of M. elegans was 155,245 bp in length with a GC content of 37.4%. It contained a large single-copy region (LSC) of 84,846 bp, and a small single-copy region (SSC) of 18,290 bp, which were separated by a pair of 26,053 bp inverted repeat regions (IRs). The cp genome of M. elegans was composed of 130 genes, including 85 protein-coding genes, 37 transfer RNA (tRNA) genes, and eight ribosomal RNA (rRNA) genes. Phylogenetic analysis revealed that M. elegans formed a clade with Myricaria, and it showed a close relationship with Myricaria prostrata.

Project description:Psammosilene tunicoides W.C. Wu et C.Y. Wu, a monotypic species and endemic to Southwest China, is a rare and endangered traditional medicinal herb with satisfactory effects on multifold pathology. In order to provide crucial data for protection, we reported and analyzed the complete plastid genome of P. tunicoides as the foundation of germplasm conservation. The complete plastid genome is a typical quadripartite circular molecule of 153,957 bp in length, including a large single copy (LSC) region of 83,972 bp and a small single copy (SSC) region of 17,495 bp separated by two inverted repeat (IR) regions of 26,245 bp. In total of 111 unique genes were predicted, including 78 protein-coding genes (PCGs), 29 transfer RNA genes, and four ribosomal RNA genes. The overall GC content of P. tunicoides is 36.5%. The phylogenetic analysis revealed that P. tunicoides and Dianthus caryophyllus formed an independent clade with a 100% bootstrap support.

The complete plastid genome sequence of Lysidice brevicalyx (Fabaceae: Detarioideae), an arbor species endemic to China.

Project description:The plastid genome of Lysidice brevicalyx was successfully assembled using Illumina sequencing reads for the first time. The complete plastid genome of L. brevicalyx is a circular structure of 159,084 bp with a GC content of 36.4%. It comprises a large single-copy (LSC) region of 87,783 bp, a small single-copy (SSC) region of 19,557 bp, and two inverted repeat regions (IRA and IRB) of 25,872 bp, each. The plastome of L. brevicalyx contains a total of 128 genes, including 83 protein-coding genes, 37 tRNAs, and 8 rRNAs. The phylogenetic analysis strongly supports the monophyly of Lysidice. This study provides the first complete plastid genome sequence of L. brevicalyx and contributes to our understanding of the molecular characteristics and evolutionary relationships of this plant species.

The complete chloroplast genome sequence of Abies chensiensis (Pinaceae: Abietoideae), an endangered species endemic to China.

Project description:Chloroplast (cp) genome sequences became a widely used tool for evolutionary and phylogenetic studies in plants. Abies chensiensis (Pinaceae: Abietoideae) is an endangered species endemic to China. To understand its evolutionary characteristics, the complete chloroplast genome of the A. chensiensis has been reconstructed from the whole-genome Illumina sequencing data. The circular genome is 121,784 bp in length and without a typical quadripartite structure due to the loss of IR region. The total GC content of whole genome sequence is 38.3%. The chloroplast genome encodes 109 genes, including 75 protein-coding genes, 30 transfer RNA genes and four ribosomal RNA genes. Among them, 35 genes involved in photosynthesis, while 58 genes involved in self-replication. The Maximum-Likelihood phylogenetic analysis showed a strong sister relationship with A. nephrolepis and A. koreana in Abietoideae. Our findings provide fundamental information for further evolutionary and phylogenetic researches of Abietoideae.

The plastid genome revealed a typical quadripartite structure with a length of 139,896 bp, including a large single-copy (LSC, 83,191 bp) region, a small single-copy (SSC, 12,811 bp) region, and a pair of inverted repeat (IR) regions (IRa and IRb, 21,797 bp). A total of 131 genes, including 86 protein-coding genes (PCGs), eight ribosomal RNA (rRNA) genes, and 37 transfer RNA (tRNA) genes were annotated, and the overall GC content was 38.8%. Phylogenetic analysis showed that the relationship between C. luzhiensis is sister to C. tumidisinoda.

Project description:Semiliquidambar cathayensis (Hamamelidaceae) is a rare and endangered species endemic to China. Here, we first report and characterize the complete chloroplast genome sequence of S. cathayensis based on Illumina paired-end sequencing data. The complete plastid genome was 160,406 bp in length, which contained two inverted repeats (IRs) of 26,282 bp separated by a large single-copy (LSC) and a small single copy (SSC) of 88,920 bp and 18,922 bp, respectively. The cpDNA contains 132 genes, comprising 86 protein-coding genes, 37 tRNA genes, 8 rRNA genes and one processed pseudogene. The overall GC content of the plastome is 37.9%. The phylogenetic analysis of 20 selected chloroplast genomes demonstrated that S. cathayensis was close to the species Liquidambar formosana.

The complete plastid genome sequence of Peucedanum hakuunense Nakai (Apiaceae), an endemic and rare species in Korea.

Project description:Peucedanum hakuunense Nakai is one of the rare species in the Korean Peninsula. This study characterized the complete plastid genome (plastome) sequence of P. hakuunense by de novo assembly with next-generation sequencing data. The complete plastome of P. hakuunense is 147,426 bp in length with a typical quadripartite structure comprising a large single-copy region of 91,915 bp, a small single-copy region of 17,425 bp, and two inverted repeat regions of 19,043 bp in length. The plastome of P. hakuunense is composed of 85 protein-coding genes, 36 tRNA genes, and 8 rRNA genes. The phylogenetic analysis revealed that two Peucedanum species formed an independent subclade, sister to the subclade of Angelica species within the tribe Selineae.

The Complete Chloroplast Genome Sequences of Three Veroniceae Species (Plantaginaceae): Comparative Analysis and Highly Divergent Regions.

Project description:Previous studies of Veronica and related genera were weakly supported by molecular and paraphyletic taxa. Here, we report the complete chloroplast genome sequence of Veronica nakaiana and the related species Veronica persica and Veronicastrum sibiricum. The chloroplast genome length of V. nakaiana, V. persica, and V. sibiricum ranged from 150,198 bp to 152,930 bp. A total of 112 genes comprising 79 protein coding genes, 29 tRNA genes, and 4 rRNA genes were observed in three chloroplast genomes. The total number of SSRs was 48, 51, and 53 in V. nakaiana, V. persica, and V. sibiricum, respectively. Two SSRs (10 bp of AT and 12 bp of AATA) were observed in the same regions (rpoC2 and ndhD) in three chloroplast genomes. A comparison of coding genes and non-coding regions between V. nakaiana and V. persica revealed divergent sites, with the greatest variation occurring petD-rpoA region. The complete chloroplast genome sequence information regarding the three Veroniceae will be helpful for elucidating Veroniceae phylogenetic relationships.
