TBEV Subtyping in Terms of Genetic Distance.

ABSTRACT: Currently, the lowest formal taxon in virus classification is species; however, unofficial lower-level units are commonly used in everyday work. Tick-borne encephalitis virus (TBEV) is a species of mammalian tick-borne flaviviruses that may cause encephalitis. Many known representatives of TBEV are grouped into subtypes, mostly according to their phylogenetic relationship. However, the emergence of novel sequences could dissolve this phylogenetic grouping; in the absence of strict quantitative criterion, it may be hard to define the borders of the first TBEV taxonomic unit below the species level. In this study, the nucleotide/amino-acid space of all known TBEV sequences was analyzed. Amino-acid sequence p-distances could not reliably distinguish TBEV subtypes. Viruses that differed by less than 10% of nucleotides in the polyprotein-coding gene belonged to the same subtype. At the same time, more divergent viruses were representatives of different subtypes. According to this distance criterion, TBEV species may be divided into seven subtypes: TBEV-Eur, TBEV-Sib, TBEV-FE, TBEV-2871 (TBEV-Ob), TBEV-Him, TBEV-178-79 (TBEV-Bkl-1), and TBEV-886-84 (TBEV-Bkl-2).

Project description:Tracking group-housed individual broilers using video can provide valuable information on their health, welfare, and performance, allowing breeders to identify novel or indicator traits that aid genetic improvement. However, their similar appearances make tracking individual broilers in a group-housed setting challenging. This study aimed to analyze broiler tracking on video (number of ID-switches, tracking time and distance) and examined potential tracking errors (ID-losses - location, proximity, kinematics) in an experimental pen to enable broiler locomotion phenotyping. This comprehensive analysis provided insights into the potential and challenges of tracking group-housed broilers on video with regards to phenotyping broiler locomotion. Thirty-nine broilers, of which 35 noncolor marked, were housed in an experimental pen (1.80 × 2.61 m), and only data at 18 d of age were used. A YOLOv7-tiny model was trained (n = 140), validated (n = 30), and tested (n = 30) on 200 annotated frames to detect the broilers. On the test set, YOLOv7-tiny had a precision, recall, and average precision (@0.5 - Intersection over Union threshold) of 0.99. A multi-object tracker (SORT) was implemented and evaluated on ground-truth trajectories of thirteen white broilers based on 136 min of video data (1-min intervals). The number of ID-switches varied from 5 to 20 (mean: 9.92) per ground-truth trajectory, tracking times ranged from 1 (by definition) to 51 min (mean: 12.36), and tracking distances ranged from 0.01 to 17.07 meters (mean: 1.89) per tracklet. Tracking errors primarily occurred when broilers were occluded by the drinker, and relatively frequently when broilers were in close proximity (within 10 cm), with velocity and acceleration appearing to have a lesser impact on tracking errors. The study establishes a 'baseline' for future research and identified the potential and challenges of tracking group-housed individual broilers. The results highlighted the importance of addressing ID-switches, identified potential tracking algorithm improvements, and emphasized the need for an external animal identification system to enable objective, simultaneous and semi-continuous locomotion phenotyping of group-housed individual broilers.

Project description:BackgroundTick-borne encephalitis (TBE) is the most important tick-borne viral disease in Eurasia and causes disease in humans and in a number of animals, among them dogs and horses. There is still no good correlation between tick numbers, weather conditions and human cases. There is the hypothesis that co-feeding due to simultaneous occurrence of larvae and nymphs may be a factor for the increased transmission of the virus in nature and for human disease. Based on long-term data from a natural TBEV focus, phylogenetic results and meteorological data we sought to challenge this hypothesis.MethodsTicks from an identified TBE natural focus were sampled monthly from 04/2009 to 12/2018. Ticks were identified and pooled. Pools were tested by RT-qPCR. Positive pools were confirmed by virus isolation and/or sequencing of additional genes (E gene, NS2 gene). Temperature data such as the decadal (10-day) mean daily maximum air temperature (DMDMAT) were obtained from a nearby weather station and statistical correlations between tick occurrence and minimal infection rates (MIR) were calculated.ResultsIn the study period from 04/2009 to 12/2018 a total of 15,530 ticks (2,226 females, 2,268 males, 11,036 nymphs) were collected. The overall MIR in nymphs over the whole period was 77/15,530 (0.49%), ranging from 0.09% (2009) to 1.36% (2015). The overall MIR of female ticks was 0.76% (17/2,226 ticks), range 0.14% (2013) to 3.59% (2016). The overall MIR of males was 0.57% (13/2,268 ticks), range from 0.26% (2009) to 0.97% (2015). The number of nymphs was statistically associated with a later start of spring/vegetation period, indicated by the onset of forsythia flowering.ConclusionThere was no particular correlation between DMDMAT dynamics in spring and/or autumn and the MIR of nymphs or adult ticks detected. However, there was a positive correlation between the number of nymphs and the number of reported human TBE cases in the following months, but not in the following year. The hypothesis of the importance of co-feeding of larvae and nymphs for the maintenance of transmission cycle of TBEV in nature is not supported by our findings.

Project description:Background: Treatment effectiveness and overall prognosis for glioma patients depend heavily on the genetic and epigenetic factors in each individual tumor. However, intra-tumoral genetic heterogeneity is known to exist and needs to be managed. Currently, evidence for genetic changes varying spatially within the tumor is qualitative, and quantitative data is lacking. We hypothesized that a greater genetic diversity or "genetic distance" would be observed for distinct tumor samples taken with larger physical distances between them. Methods: Stereotactic biopsies were obtained from untreated primary glioma patients as part of a clinical trial between 2011 and 2016, with at least one biopsy pair collected in each case. The physical (Euclidean) distance between biopsy sites was determined using coordinates from imaging studies. The tissue samples underwent whole exome DNA sequencing and epigenetic methylation profiling and genomic distances were defined in three separate ways derived from differences in number of genes, copy number variations (CNV), and methylation profiles. Results: Of the 31 patients recruited to the trial, 23 were included in DNA methylation analysis, for a total of 71 tissue samples (14 female, 9 male patients, age range 21-80). Samples from an 8 patient subset of the 23 evaluated patients were further included in whole exome and copy number variation analysis. Physical and genomic distances were found to be independently and positively correlated for each of the three genomic distance measures. The correlation coefficients were 0.63, 0.65, and 0.35, respectively for (a) gene level mutations, (b) copy number variation, and (c) methylation status. We also derived quantitative linear relationships between physical and genomic distances. Conclusion: Primary brain tumors are genetically heterogeneous, and the physical distance within a given glioma correlates to genomic distance using multiple orthogonal genomic assessments. These data should be helpful in the clinical diagnostic and therapeutic management of glioma, for example by: managing sampling error, and estimating genetic heterogeneity using simple imaging inputs.
