Complete mitogenome of the invasive bivalve Rangia cuneata.

ABSTRACT: We sequenced the complete mitogenome of a Baltic Sea specimen of the invasive bivalve Rangia cuneata. The mitogenome is 18,993 bp long and encodes 13 proteins, 2 rRNAs, and 22 tRNAs. A large intergenic region between ND6 and ND2 contains an open reading frame that may originate from duplication of ND2. The R. cuneata mitogenome is rearranged in gene order relative to previously sequenced mitogenomes of Mactroidea.

The complete chloroplast genome sequence of Sargentodoxa cuneata: genome structure and genomic resources.

Project description:Sargentodoxa cuneata is used as traditional Chinese medicine. In this study, we report its complete chloroplast genome by Illumina pair-end sequencing. The total chloroplast (cp) genome size was 158,094 bp in length, containing a pair of inverted repeats of 26,132 bp, separated by large single-copy and small single-copy regions of 86,508 bp and 19,322 bp, respectively. The chloroplast genome of S. cuneata encodes 113 different genes, including 79 protein-coding genes, 30 transfer RNAs, and 4 ribosomal RNAs. A total of 84 perfect chloroplast microsatellites were analyzed in the S. cuneata. The majority of the SSRs in this chloroplast genome are mononucleotides (66.67%). The reconstructed phylogeny revealed that S. cuneata was sister to the remaining Lardizabalaceae.

Project description:We sequenced the complete mitochondrial genome of the flatworm Australopacificaatrata. The species, originally described from New South Wales, Australia, has been found in various locations in the British Isles, New Zealand and in the United States of America; it is thus potentially invasive. The genome is 16513 bp long, encodes for 12 protein coding genes, two ribosomal RNA genes and 20 tRNA genes, and is completely colinear with the other two available Rhynchodeminae. In addition, it shares with them some unusual characters discriminating them from members of the other subfamilies of Geoplanidae, the most noticeable being the extra length of its cox2 gene. The data allow a reliable multigene phylogeny to be derived, and also provide a means of accurate biomonitoring of possible invasiveness by A.atrata.

The complete mitogenome of the invasive Japanese mud snail Batillaria attramentaria (Gastropoda: Batillariidae) from Elkhorn Slough, California, USA.

Project description:Genomic analysis of the invasive marine snail Batillaria attramentaria from Elkhorn Slough, Moss Landing, California, USA using 150 bp paired-end Illumina sequences resulted in the assembly of its complete mitogenome. The mitogenome is 16,095 bp in length and contains 2 rRNA, 13 protein-coding, and 22 tRNA genes (GenBank Accession MN557850). Gene content and organization of B. attramentaria are identical to the Turritellidae and Pachychilidae. The phylogenetic analysis of B. attramentaria resolves it in a fully supported clade with these same two families in the superfamily Cerithioidea. Nucleotide BLAST searches of the Elkhorn Slough cox1 gene of B. attramentaria yielded identical sequences from invasive populations from California and British Columbia, and native populations from northeastern and central Japan. These data show that mitogenome sequencing is a useful tool for studying the classification and phylogenetic history Cerithioidea.

The complete mitogenome of Fusarium equiseti.

Project description:The complete mitochondrial genome of plant pathogenic fungus, Fusarium equiseti, was sequenced. The circular molecule is 53,411 bp long with a GC content of 32.81%. It contains 22 protein-coding genes, 4 ribosomal RNA (rRNA), and 24 transfer RNA (tRNA) genes. Phylogenetic reconstructions confirmed that it has the closest relationship with Fusarium equiseti. The mitogenome analysis of Fusarium equiseti provides a molecular basis for further studies on molecular systematics and evolutionary dynamics.

The complete mitogenome of Diaporthe nobilis.

Project description:The complete mitogenome of Diaporthe nobilis NIE8444 (KCTC No. 56710) isolated from alpine conifer Abies nephrolepis is determined by the Illumina Hiseq4000 platform in this study. This mitogenome consists of 67,437 bp length with 31.45% G + C content. A total of 51 genes were predicted in this mitogenome: 21 protein-coding genes, 2 rRNAs and 28 tRNAs. Phylogenetic tree based on small subunit ribosomal RNA of mitochondria showed that D. nobilis was close to D. longicolla. This complete mitogenome of D. nobilis provides valuable information on the mitochondrial evolution of endophytic fungi.

Complete mitogenome of Nemacheilus subfusca (Cypriniformes: Cobitidae).

Project description:The Nemacheilus subfusca (N. subfusca) is a species of the Noemacheilinae in the Cobitidae family, which has been few reported. The first complete mitochondrion of the N. subfusca is 16 585 bp in length, containing 13 protein-coding genes, two rRNA genes (12S and 16S rRNA), 22 tRNA genes and a control region (D-loop region). The longest protein-coding gene of this mitochondrion was ND5 (1839 bp), and the 22 tRNA genes were range from 66 (tRNACys ) to 76 (tRNALys ) in length. The 12S rRNA (957 bp) and 16S rRNA (1677 bp) were separated by TrnaVal , and the D-loop region located between tRNAPro and tRNAPhe genes. The phylogenetic indicates that the N. subfusca was independent from other species of distinct genus in the Noemacheilinae, which provided the valuable evidence on phylogenetic relationship of the N. subfusca at the molecular level.

Complete Columbian mammoth mitogenome suggests interbreeding with woolly mammoths.

Project description:BACKGROUND:Late Pleistocene North America hosted at least two divergent and ecologically distinct species of mammoth: the periglacial woolly mammoth (Mammuthus primigenius) and the subglacial Columbian mammoth (Mammuthus columbi). To date, mammoth genetic research has been entirely restricted to woolly mammoths, rendering their genetic evolution difficult to contextualize within broader Pleistocene paleoecology and biogeography. Here, we take an interspecific approach to clarifying mammoth phylogeny by targeting Columbian mammoth remains for mitogenomic sequencing. RESULTS:We sequenced the first complete mitochondrial genome of a classic Columbian mammoth, as well as the first complete mitochondrial genome of a North American woolly mammoth. Somewhat contrary to conventional paleontological models, which posit that the two species were highly divergent, the M. columbi mitogenome we obtained falls securely within a subclade of endemic North American M. primigenius. CONCLUSIONS:Though limited, our data suggest that the two species interbred at some point in their evolutionary histories. One potential explanation is that woolly mammoth haplotypes entered Columbian mammoth populations via introgression at subglacial ecotones, a scenario with compelling parallels in extant elephants and consistent with certain regional paleontological observations. This highlights the need for multi-genomic data to sufficiently characterize mammoth evolutionary history. Our results demonstrate that the use of next-generation sequencing technologies holds promise in obtaining such data, even from non-cave, non-permafrost Pleistocene depositional contexts.

Project description:In this study, combining the gonad transcripts of the both sexes by RNA-Seq with the DNA sequences by conventional PCRs, we have determined the complete mitogenome of Gobiopterus lacustris collected from the mangrove waters of the Leizhou Peninsula in tropical South China. This mitochondrial genome is 16593 bp in length and consists of 37 genes in the typical vertebrate mitochondrial gene arrangement. This study will contribute on the phylogenetics of genus Gobiopterus and the other genera of Gobiidae.

The complete mitogenome of Lycostomus sp. (Elateroidea: Lycidae).

Project description:The complete mitochondrial genome of a net-winged beetle was sequenced, Lycostomus sp. (Coleoptera: Lycidae). The total length of this mitogenome is 16096 bp and the composition of each base is A (41.1%), T (31.9%), C (17.1%), G (9.9%), respectively. The gene arrangement of this beetle mt genome is the same as other insects. The phylogenetic tree shows that Lycostomus sp. is closest to Platerodrilus sp. with robust statistical support, which confirms the monophyly of Lycidae.

The complete mitogenome of Callista chinensis (Bivalvia: Veneridae).

Project description:The complete mitochondrial genome of Callista chinensis was sequenced via next-generation sequencing. The circular genome was 19,704 bp in length, containing 12 protein-coding genes, 22 transfer RNA genes, 2 ribosomal RNA genes, and a putative control region. The gene order of nad2 and nad4l was reversed when compared with that of other Veneridae species. The phylogenetic analysis indicated that the C. chinensis was clustered with Saxidomus purpurata. Comparing nucleotide sequences of the partial cox1 gene from 40 C. chinensis individuals displayed high levels of genetic diversity in the analyzed populations. Additionally, demographic history analysis based on neutrality tests and mismatch distributions suggested a recent population expansion in the C. chinensis.
