The complete plastid genome of Zenia insignis Chun (Leguminosae).

ABSTRACT: Zenia insignis Chun is a rare and threatened species of the monotypic genus Zenia Chun in the subfamily Dialioideae of Leguminosae. The complete plastid genome of Zenia insignis was sequenced for the first time which also represents the first complete plastid genome of the subfamily Dialioideae. The total length of this genome is 159,358 bp with a large single copy (LSC) region (88,507 bp), a small single copy (SSC) region (18,689 bp), and two inverted repeat regions (IRs, 26,081 bp). We recovered 128 functional genes, including 83 protein-coding genes, 37 tRNA genes and 8 rRNA genes. Phylogenetic analysis strongly supported a sister relationship between Z. insignis and the clade consisting of Caesalpinioideae and Papilionoideae.

Project description:Delonix regia, a plant species of the legume family native to Madagascar, has been widely cultivated in the tropical and subtropical regions as an ornamental tree due to its remarkable showy orange-red flowers over summer. Here we report for the first time the complete plastid genome of this species, which has a typical circular structure with a total length of 162,756 bp and contains two inverted repeat regions (IRs, 25,544 bp), a large single copy region (LSC, 92,490 bp), and a small single copy region (SSC, 19,178 bp). The phylogenetic analysis based on the complete plastome sequences of this species and those of the related species from GenBank strongly suggested that D. regia is nested in the subfamily Caesalpinioideae and is sister to a clade consisting of Erythrophlium fordii and the old-sense Mimosoideae.

The complete plastid genome sequence of Phyllodium pulchellum (L.) Desv. (Leguminosae).

Project description:This study investigated the complete plastid genome of Phyllodium pulchellum, which represents the first report of the complete plastome for the genus Phyllodium in the tribe Desmodieae of the subfamily Papilionoideae. De novo assembly and annotation showed that the plastid genome is a typical quadripartite structure consisting of two inverted repeats (IR = 24,286 bp), one small single copy (SSC = 18,334 bp), and one large single copy (LSC = 82,715 bp). We found 111 unique genes, including 77 protein-coding genes, 30 tRNA genes, and 4 rRNA genes. Phylogenetic analysis based on the newly sequenced plastid genome of Ph. pulchellum and 11 plastomes obtained from GenBank recovered a strongly supported phylogenetic backbone of the tribe Desmodieae and a sister-relationship between Phyllodium and Ohwia.

The complete plastid genome of Hong Kong Orchid Tree, Bauhinia × blakeana Dunn (Leguminosae).

Project description:Bauhinia × blakeana Dunn, or the Hong Kong Orchid Tree, is a popular ornamental plant in the tropical and subtropical regions. In this study, we report and characterise the complete plastid genome of B. × blakeana in an effort to provide genomic resources for genetic utilization. The complete plastome is 156,100 bp in length and contains the typical quadripartite structure, including two inverted repeat (IR) regions of 25,847 bp, a large single-copy (LSC) region of 86,484 bp and a small single-copy (SSC) region of 17,922 bp. 126 genes are annotated, including 81 protein-coding genes, 37 transfer RNA genes, and eight ribosomal RNA genes. The phylogenetic analysis based on the plastomes from B. × blakeana and 11 previously reported species of Cercidoideae suggested a sister-relationship between B. × blakeana and B. acuminata L. with strong bootstrap support.

Sixteen New Complete Plastid Genomes in the Tribe Loteae (Leguminosae): Structure and Phylogenetic Analysis.

Project description:The tribe Loteae (Papilioniodeae-Leguminosae), according to plastid data, belongs to the Robinioid clade, which also includes the tribes Robinieae and Sesbanieae. The tribe Loteae contains 16 genera and about two hundred seventy-five species, of which the plastid genomes of five species have been studied to date. The main objectives of our study were to obtain new information on the plastid genome structure of the Loteae representatives in order to assess plastid genome variability and reconstruct phylogenetic relationships within the tribe Loteae. We performed sequencing, assembly, structural and phylogenetic analyses of the Loteae plastid genomes. All assembled Loteae plastomes showed a quadripartite structure with an overall length ranging from 150,069 to 152,206 bp and showed relative stability of inverted repeat borders. The Loteae plastomes demonstrated full collinearity; the most variable sites of the studied plastomes were found in petN-trnC and rps16-accD spacers from the LSC region and in the ycf1 gene within the SSC. All inferred relationships attained maximal support with the Hippocrepis lineage separated first, followed by Coronilla and Anthyllis; Lotus is a sister group to the clade Acmispon + Ornithopus. In this study, completely resolved relationships representing a backbone of plastid phylogeny were produced. The obtained results demonstrated that plastid genomes in the tribe Loteae are structurally conservative in contrast to the closely related tribes Robinieae and Sesbanieae.

Here we assembled and annotated the complete chloroplast (cp) genome. It is 149,730 bp in length and encodes 88 protein-coding genes, 36 transfer RNA (tRNA) genes and eight ribosomal RNA (rRNA) genes. This chloroplast genome sequencing offers a useful resource for future conservation genetics and phylogenetic studies.

Complete Chloroplast Genome Sequence of Decaisnea insignis: Genome Organization, Genomic Resources and Comparative Analysis.

Project description:Decaisnea insignis is a wild resource plant and is used as an ornamental, medicinal, and fruit plant. High-throughput sequencing of chloroplast genomes has provided insight into the overall evolutionary dynamics of chloroplast genomes and has enhanced our understanding of the evolutionary relationships within plant families. In the present study, we sequenced the complete chloroplast genome of D. insignis and used the data to assess its genomic resources. The D. insignis chloroplast genome is 158,683 bp in length and includes a pair of inverted repeats of 26,167 bp that are separated by small and large single copy regions of 19,162 bp and 87,187 bp, respectively. We identified 83 simple sequence repeats and 18 pairs of large repeats. Most simple-sequence repeats were located in the noncoding sections of the large single-copy/small single-copy region and exhibited a high A/T content. The D. insignis chloroplast genome bias was skewed towards A/T on the basis of codon usage. A phylogenetic tree based on 82 protein-coding genes of 33 angiosperms showed that D. insignis was clustered with Akebia in Lardizabalaceae. Overall, the results of this study will contribute to better understanding the evolution, molecular biology and genetic improvement of D. insignis.

Strategies for complete plastid genome sequencing.

Project description:Plastid sequencing is an essential tool in the study of plant evolution. This high-copy organelle is one of the most technically accessible regions of the genome, and its sequence conservation makes it a valuable region for comparative genome evolution, phylogenetic analysis and population studies. Here, we discuss recent innovations and approaches for de novo plastid assembly that harness genomic tools. We focus on technical developments including low-cost sequence library preparation approaches for genome skimming, enrichment via hybrid baits and methylation-sensitive capture, sequence platforms with higher read outputs and longer read lengths, and automated tools for assembly. These developments allow for a much more streamlined assembly than via conventional short-range PCR. Although newer methods make complete plastid sequencing possible for any land plant or green alga, there are still challenges for producing finished plastomes particularly from herbarium material or from structurally divergent plastids such as those of parasitic plants.

The complete mitochondrial genome of Bauhinia variegata (Leguminosae).

Project description:The mitogenome of Bauhinia variegate was assembled and characterized in this study. The mitogenome size was 437,271 bp, and its GC content was 45.5%. 36 protein-coding genes, 17 tRNAs and 3 rRNAs were annotated in the mitogenome. A total of 12 MTPTs, ranging from 71 bp to 3562 bp, were identified in the mitogenome and covered 1.46% (6373 bp) of the mitogenome. Phylogenetic analysis of 15 species of Leguminosae based on 23 core protein-coding genes showed that B. variegata was sister to Tylosema esculentum, another member from the subfamily Cercidoideae. The mitogenome of B. variegata provides a valuable genetic resource for further phylogenetic studies of this family.

Plastid phylogenomic insights into the evolution of subfamily Dialioideae (Leguminosae).

Project description:The subfamily Dialioideae (Leguminosae) consists of 17 genera and about 85 species. Previous studies have detected significant plastid genome (plastome) structure variations in legumes, particularly in subfamilies Papilionoideae and Caesalpinioideae. Hence it is important to investigate plastomes from the newly recognized Dialioideae to better understand the plastome variation across the whole family. Here, we used nine plastomes representing nine genera of Dialioideae to explore plastome structural variation and intergeneric relationships in this subfamily. All plastomes of Dialioideae exhibited a typical quadripartite structure, and had relatively conserved structure compared with other legume subfamilies. However, the genome size ranged from 154,124 bp to 165,973 bp and gene numbers ranged from 129 to 132, mainly due to the expansion and contraction of the inverted repeat (IR) regions. The IR of Distemonanthus benthamianus has experienced two separate expansions into the large single copy (LSC) region and the small single copy (SSC) region, and one contraction from SSC. Poeppigia procera has experienced two separate IR expansions into LSC, while Dicorynia paraensis has experienced an IR contraction from LSC. Highly divergent regions or genes (ndhC-trnV UAC ,psbK-trnQ UUG,rps19-rps3,rpl33-rps18,accD-psaI,trnG UCC -trnS GCU ,psbI-trnS GCU ,5'rps16-trnQ UUG and ycf1) were identified as potential molecular markers for further species delimitation and population genetics analysis in legumes. Phylogenetic analysis based on 77 protein-coding sequences fully resolved the intergeneric relationships among nine genera except a moderately supported sister relationship between Petalostylis labicheoides and Labichea lanceolata. Our study reveals new insights into the structural variations of plastomes in subfamily Dialioideae and advances our understanding of the evolutionary trajectories of legume plastomes.
