The complete chloroplast genome of the Amygdalus ferganensis (Rosaceae) in Xinjiang, China.

ABSTRACT: Amygdalus ferganensis is a member of the family Rosaceae. In this paper, we report complete chloroplast genome sequences of A. ferganensis (Rosaceae). The results showed that A. ferganensis complete chloroplast genome comprises 158,365 bp, containing a largen single copy (LSC) region of 86,240 bp, a small single copy (SSC) region of 19,012 bp, and a pair of inverted repeats (IRs) region of 26,386 bp. The genome has a GC content of 42.6%. The LSC, SSC, and IR regions represent 54.46, 12.01, and 33.32% of the A. ferganensis chloroplast genome length. We annotated 112 genes, including 78 protein coding genes, 4 rRNAs, and 30 tRNAs. And A. ferganensis is closely the A. persica.

Amygdalus ferganensis is a member of the family Rosaceae. In this paper, we report complete chloroplast genome sequences of A. ferganensis (Rosaceae). Project description:BackgroundLimited access to genetic information has greatly hindered our understanding of the molecular evolution, phylogeny, and differentiation time of subg. Amygdalus. This study reported complete chloroplast (cp) genome sequences of subg. Amygdalus, which further enriched the available valuable resources of complete cp genomes of higher plants and deepened our understanding of the divergence time and phylogenetic relationships of subg. Amygdalus.ResultsThe results showed that subg. Amygdalus species exhibited a tetrad structure with sizes ranging from 157,736 bp (P. kansuensis) to 158,971 bp (P. davidiana), a pair of inverted repeat regions (IRa/IRb) that ranged from 26,137-26,467 bp, a large single-copy region that ranged from 85,757-86,608 bp, and a small single-copy region that ranged from 19,020-19,133 bp. The average GC content of the complete cp genomes in the 12 species was 36.80%. We found that the structure of the subg. Amygdalus complete cp genomes was highly conserved, and the 12 subg. Amygdalus species had an rps19 pseudogene. There was not rearrangement of the complete cp genome in the 12 subg. Amygdalus species. All 12 subg. Amygdalus species clustered into one clade based on both Bayesian inference and maximum likelihood. The divergence time analyses based on the complete cp genome sequences showed that subg. Amygdalus species diverged approximately 15.65 Mya.ConclusionOur results provide data on the genomic structure of subg. Amygdalus and elucidates their phylogenetic relationships and divergence time.

The complete chloroplast genome of Potaninia mongolica (Rosaceae) from China.

Project description:The complete chloroplast (cp) genome sequence of Potaninia mongolica has been characterized in this study. The length of cp genome was 152,982 bp, containing a large single-copy region (LSC) of 84,233 bp and a small single-copy region (SSC) of 18,139 bp, which were separated by a pair of 25,305 bp inverted repeat regions (IRs). The genome contained 132 genes, including 86 protein-coding genes, 38 tRNA genes, and eight rRNA genes. The overall GC content is 37.16%. Further, phylogenetic analysis suggested that Potaninia is clustered to genus Dasiphora.

Complete chloroplast genome sequence of the Amygdalus Nana.

Project description:Amygdalus nana is the research materials, and we used the Illumina HiSeq X Ten system to do sequencing, and used the complete chloroplast genomes of 12 species to constructed thephylogenetic tree. The results showed that the complete chloroplast genome of the A. nana was 158,596 bp in length, containing a largen single copy (LSC) region of 86,608 bp, a small single copy (SSC) region of 18,998 bp, and a pair of inverted repeats (IRs) region of 26,411 bp. The genome has a GC content of 36.7%. The LSC, SSC, and IR regions represent 54.61, 11.98, and 33.31% of the A. nana chloroplast genome length respectively. We annotated 130 genes, including 85 protein coding genes, 8 rRNA genes, and 37 tRNA genes. And the phylogenetic analysis suggested that the A. nana is closely related to A. mongolica.

Complete chloroplast genome of Cerasus fengyangshanica (Rosaceae), a wild flowering cherry endemic to China.

Project description:Cerasus fengyangshanica is a wild flowering cherry endemic to Mount Fengyang, China. Here, we reported the complete chloroplast (cp) genome of C. fengyangshanica (GenBank accession number: MW160272). The cp genome was 157,964 bp long, with a large single-copy region (LSC) of 85,972 bp and a small single-copy region (SSC) of 19,086 bp separated by a pair of inverted repeats (IRs) of 26,453 bp. It encodes 129 genes, including 84 protein-coding genes, 37 tRNA genes, and 8 ribosomal RNA genes. We also reconstructed the phylogeny of Prunus sensu lato using maximum likelihood (ML) method, including our data and previously reported cp genomes of related taxa. The phylogenetic analysis indicated that C. fengyangshanica is closely related with Prunus maximowiczii.

The total length of the chloroplast genome was 157,899 bp, containing a pair of inverted repeat regions of 26,393 bp each, separated by a small single-copy region of 19,142 bp, and a large single-copy region of 85,971 bp. The overall GC content of the chloroplast genome was 36.71%. The genome contained 131 genes, including 85 protein-coding genes, 37 tRNA genes, eight rRNA genes, and one pseudogene. Phylogenetic analysis revealed that P. clarofolia and P. pseudocerasus showed the closest relationship.

The P. davidiana cp genome was 158,055 bp, containing a large single copy region (LSC) of 86,248 bp and a small single copy region (SSC) of 19,047 bp separated by a pair of inverted repeats (IRs) of 26,380 bp. The cp genome contained 131 genes, including 86 protein-coding genes, 37 transfer RNA (tRNA) genes and 8 ribosomal RNA (rRNA) genes. The result of the phylogenetic analysis showed that P. davidiana is closely related to P. mongolica.

The complete chloroplast genome of Laurocerasus zippeliana (Rosaceae).

Project description:Laurocerasus zippeliana is a widely known landscape plant with high adaptability. We report herein the complete chloroplast genome sequence of L. zippeliana assembled from Illumina high-throughput sequencing data. With a total length of 158,940 bp, the complete chloroplast genome was a typical quadripartite circle: two inverted repeats (IRs) of 26,339 bp for each, a large single-copy (LSC) region of 87,339 bp, and a small single-copy (SSC) region of 18,923 bp. A total of 110 unique genes were identified, consisting of 78 protein-coding genes, 28 tRNA genes, and 4 rRNA genes. Phylogenetic analysis confirmed the position of L. zippeliana within the order Rosales.

Project description:Rosa cymosa is a traditional medicinal and ornamental plant in China. Here, we report the complete chloroplast genome of R. cymosa. The chloroplast genome is 156,607 bp in length with 37.48% GC content, containing a small single-copy (SSC) region (18,763 bp), a large single-copy (LSC) region (85,722 bp), and a pair of inverted repeats (IRs: 26,061 bp each). A total of 139 genes were predicted, including 92 protein-coding genes, eight ribosomal RNA genes, and 39 tRNA genes. Phylogenetic analysis based on chloroplast genomes of 16 plant species shows that R. cymosa is closest to R. chiensis 'Old Bush' and R. lucidissima. These complete chloroplast genomes can be subsequently used for researches of Rosaceae.
