The complete mitochondrial genome of Sorubim Lima (Siluriformes, Pimelodidae).

ABSTRACT: The complete mitochondrial DNA genome of Sorubim lima was first reported by next-generation sequencing method. The entire length of mitochondrial genome is 16,539 bp and the nucleotide composition was made up of 32.1% A, 24.9% T, 28.0% C, and 15.0% G, indicating an A + T (57.0%)-rich feature. With the exception of 8 tRNA genes and NADH6, mitochondrial genes are encoded on the heavy strand, which was similar to that in other vertebrates. The results showed that the species of Pimelodidae were gathered in the same branch. The phylogenies indicate monophyly of the genus Pseudoplatystoma, Pimelodus and Sorubim.

Project description:The threadfin sea catfish (Arius arius) belongs to the genus Arius in Ariidae. In this paper, we initially determined the complete mitochondrial genome of Arius arius. The mitochondrial genome is 16, 711 bp in length, with the base composition on the heavy strand: A - 29.67%, T - 25.38%, C - 29.70% and G - 15.25%. It has the typical vertebrate mitochondrial gene arrangement, including 13 protein-coding genes, 22 tRNA genes, 2 rRNA genes and a control region. Phylogenetic analysis showed that A. arius was clustered into the order of Siluriformes, and closely related to species in the family of Siluridae. The present study would contribute to genetic resources conservation and systematics study of A. arius.

The complete mitochondrial genome of Leiocassis argentivittatus (Siluriformes: Bagridae).

Project description:In this study, the complete mitochondrial genome of Leiocassis argentivittatus has been determined by polymerase chain reaction methods for the first time. The overall base composition of Leiocassis argentivittatus mitogenome is 31.7% for A, 26.4% for C, 14.9% for G and 27.0% for T. The percentage of G + C content is 41.3%. The mitogenome is a circular DNA molecule of 16,534 bp in length with a D-loop region and contains 22 transfer RNA (tRNA) genes, 2 ribosomal RNA (rRNA) genes and 13 protein-coding genes. The mitochondrial genome sequencing for Leiocassis argentivittatus in this study provides important molecular data for further evolutionary analysis of Siluriformes.

The complete mitochondrial genome of Pareuchiloglanis myzostoma (Teleostei, Siluriformes).

Project description:Pareuchiloglanis myzostoma is a key-listed protected indigenous fish species in Nujiang, Yunnan, China. In this study, we firstly reported the complete mitochondrial genome of P. myzostoma, which was 16,584 bp in length, containing 13 protein-coding genes, 22 transfer RNAs (tRNAs), 2 ribosomal RNA genes (rRNAs), and a non-coding control region (D-loop). The overall base composition of P. myzostoma was 30.7% for A, 24.2% for T, 16.0% for G, and 29.1% for C. Phylogenetic analysis showed that all Sisoridae species clustered together formed a monophyletic group. This work would provide a set of useful data on further molecular evolution studies of this precious species.

Genetic Variation of the Endangered Neotropical Catfish Steindachneridion scriptum (Siluriformes: Pimelodidae).

Project description:Steindachneridion scriptum is an important species as a resource for fisheries and aquaculture; it is currently threatened and has a reduced occurrence in South America. The damming of rivers, overfishing, and contamination of freshwater environments are the main impacts on the maintenance of this species. We accessed the genetic diversity and structure of S. scriptum using the DNA barcode and control region (D-loop) sequences of 43 individuals from the Upper Uruguay River Basin (UUR) and 10 sequences from the Upper Paraná River Basin (UPR), which were obtained from GenBank. S. scriptum from the UUR and the UPR were assigned in two distinct molecular operational taxonomic units (MOTUs) with higher inter-specific K2P distance than the optimum threshold (OT = 0.0079). The COI Intra-MOTU distances of S. scriptum specimens from the UUR ranged from 0.0000 to 0.0100. The control region indicated a high number of haplotypes and low nucleotide diversity, compatible with a new population in recent expansion process. Genetic structure was observed, with high differentiation between UUR and UPR basins, identified by BAPS, haplotype network, AMOVA (FST = 0.78, p < 0.05) and Mantel test. S. scriptum from the UUR showed a slight differentiation (FST = 0.068, p < 0.05), but not isolation-by-distance. Negative values of Tajima's D and Fu's Fs suggest recent demographic oscillations. The Bayesian skyline plot analysis indicated possible population expansion from beginning 2,500 years ago and a recent reduction in the population size. Low nucleotide diversity, spatial population structure, and the reduction of effective population size should be considered for the planning of strategies aimed at the conservation and rehabilitation of this important fisheries resource.

Complete mitochondrial genome of Cominate sea catfish Occidentarius platypogon (Siluriformes: Ariidae).

Project description:The mitochondrion genome of Occidentarius platypogon was assembled from Illumina short reads, and consisted of 16,714 base pairs, with 13 protein-coding, two ribosomal RNAs (rRNAs), and 22 transfer RNA (tRNA) genes. Base composition is 30.7% A, 26.4% T, 28.5% C, and 14.4% G, and 42.9% GC content. Two start codon (ATG and GTG) and seven stop codon (TAA, ACT, CCT, TTA, CAT, AAT, and TAG) patterns were found in protein-coding genes. Control region presented the highest A + T (64%) and lowest G + C content (35.7%) among all mitochondrial regions.

The complete mitochondrial genome sequence consisted of 16,534 base pairs (bp) encoding 13 protein-coding genes (PCGs), two ribosomal RNAs (rRNAs), 22 transfer RNAs (tRNAs) and two non-coding regions. The overall base composition of L. mediadiposalis was G + C: 44.8%, A + T: 55.2%, apparently with a slight AT bias. Phylogenetic analysis showed that L. mediadiposalis was closely related to Liobagrus reinii.

Project description:The striped catfish, Pangasianodon hypophthalmus (Sauvage 1878), belongs to the family Pangasiidae, is an important economic freshwater species. We determined the complete mitogenome of the Pangasianodon hypophthalmus through sanger method. The complete mitochondrial genome of Pangasianodon hypophthalmus was a circular molecule of 16,469 bp with a total GC content of 44% which contains 37 genes, including 13 protein-coding genes, 2 rRNA genes, and 22 tRNAs genes. Phylogenetic analysis showed that Pangasianodon hypophthalmus clustered together with other Pangasianodon species and was closely related to Pangasius larnaudii, both species belonged to Pangasianodon genus.

Pimelodus maculatus (Siluriformes, Pimelodidae): complete mtDNA sequence of an economically important fish from the Sao Francisco river basin.

Project description:Pimelodus maculatus is an important commercial fish found in the São Francisco and Paraná river basins. NGS was used to sequence the mtDNA of P. maculatus. The mtDNA was annotated and aligned with that of 25 other fish species to enable phylogenetic analysis. The complete mtDNA molecule had 16,561 bp and its GC content was 43.7%; the structure was similar to that of other vertebrates: 2 rRNA, 22 tRNA, 13 protein-coding genes, and a D-loop region containing 914 bp. Phylogenetic analysis yielded a tree with a high bootstrap coefficient that was coherent with the actual phylogeny of the species.
