The complete mitochondrial genome of Smaragdina nigrifrons (Coleoptera: Eumolpidae): characterization and phylogenetic position.

ABSTRACT: The complete mitogenome of Smaragdina nigrifrons (GenBank accession number MN584924) is 15,903 bp in length, and includes 13 protein-coding genes (PCGs), 22 transfer RNA genes (tRNAs), 2 ribosomal RNA genes, and a control region. The overall base composition was as follows: A, 38.18%; T, 35.25%; C, 15.97%; and G, 10.60%, with a total of A + T content of 73.43%. Eleven reading frame overlaps and thirteen intergenic regions were found in the mitogenome of S. nigrifrons. All 13 PCGs are initiated with the typical ATN codons, and are terminated with either the complete TAA/TAG codons or a single T residue. All tRNAs possess the typical cloverleaf secondary structures except for trnS₁ (AGN). Phylogenetic analyses showed that S. nigrifrons was closely related to Cucujus clavipes, which was consistent with the conventional taxonomy.

Project description:The taxonomy of the genus Saccostrea is very confused, however, there is relatively little molecular information available on Saccostrea. In this study, we determined and described for the first time the complete mitochondrial genome of Saccostrea malabonensis. The complete mitogenome of S. malabonensis is 16,204 bp in length, containing 12 protein-coding genes (lack of atp8 gene), two rRNA genes, 23 tRNA genes. The overall nucleotide composition of S. malabonensis has an AT content of 61.94% (26.29% A, 15.71% C, 22.35% G, 35.65% T). Phylogenetic analyses showed that S. malabonensis is first clustered with S. cucullata then united with Saccostrea kegaki.

Phylogenetic relationship and characterization of the complete mitochondrial genome of Mylabris calida (Coleoptera:Meloidae).

Project description:Beetle genus Mylabris (Meloidae) was described by Fabricius (1775) and had been well known due to its relevance to traditional medicine (e.g., cantharidin production). Here, we sequenced and annotated the mitochondrial genome (mitogenome) of Mylabris calida, one of species within Mylabris. This mitogenome was 15,149 bp long and encoded 13 protein-coding genes (PCGs), 22 transfer RNA genes (tRNAs) and two ribosomal RNA unit genes (rRNAs). All 13 PCGs were initiated by the ATN (ATG, ATT and ATA) codon. All PCGs terminated with the stop codon TAA or TAG except for cox1, cox2, nad5 and nad4 which end with the incomplete codon T-. Phylogenetic analysis showed that M. calida got together with the same genus species Mylabris sp., M. aulica and three Hycleus species (H. cichorii, H. phaleratus and H. marcipoli), indicating Mylabris has a closer relationship with Hycleus than other genera within Meloidae.

Characterization of the complete mitochondrial genome and phylogenetic analysis of Epiverta chelonia (Coleoptera: Coccinellidae).

Project description:Epiverta chelonia (Mader 1933; Coleoptera: Coccinellidae) is an important economically and scientifically valuable insect. In this study, the first complete mitochondrial genome of E. chelonia was sequenced and characterized using next-generation sequencing techniques. The circular mitogenome of E. chelonia consists of 17,347 bp including 13 protein-coding genes (PCGs), 22 transfer RNA (tRNA) genes, two ribosomal RNA (rRNA) genes, and a control region (D-loop). The base composition was AT-biased (75.77%). Bayesian Inference and Maximum likelihood phylogenetic trees strongly supported the monophyly of Coccinellinae. Also, E. chelonia was supported as the sister group of Subcoccinella vigintiquatuorpunctata, within Epilachninae. Thus, the E. chelonia mitochondrial genome will be a fundamental resource for understanding the molecular phylogenetic relationships of the species-rich family Coccinellidae of Coleoptera.

Phylogenetic relationship and characterization of the complete mitochondrial genome of Cheilomenes sexmaculata (Coleoptera: Coccinellidae).

Project description:Cheilomenes sexmaculata is a common natural enemy for aphid and psyllid in agricultural systems in South China. In this study, we sequenced and analyzed the complete mitochondrial genome (mitogenome) of C. sexmaculata. This mitogenome was 17,297 bp long and encoded 13 protein-coding genes (PCGs), 22 transfer RNA genes (tRNAs) and two ribosomal RNA unit genes (rRNAs). Gene order was conserved and identical to most other previously sequenced Coccinellidae. All PCGs of C. sexmaculata have the conventional start codon for invertebrate mitochondrial PCGs (ATN), with the exception of cox1 (AAT) and nad3 (TTG). Except for seven genes (cox1, cox2, cox3, nad3, nad5, nad4 and nad6) end with the incomplete stop codon T-, all other PCGs terminated with the stop codon TAA or TAG. The whole mitogenome exhibited heavy AT nucleotide bias (78.0%). Phylogenetic analysis positioned C. sexmaculata in a well-supported clade with Aiolocaria hexaspilota. The relationships (Sticholotidinae + (Coccinellinae + (Scymninae + Epilachninae))) were supported in Coccinellidae, and Halyziini was paraphyletic to Coccinellini within Coccinellinae.

First Complete Mitochondrial Genome of Melyridae (Coleoptera, Cleroidea): Genome Description and Phylogenetic Implications.

Project description:To explore the characteristics of the mitogenome of Melyridae and reveal phylogenetic relationships, the mitogenome of Cordylepherus sp. was sequenced and annotated. This is the first time a complete mitochondrial genome has beengenerated in this family. Consistent with previous observations of Cleroidea species, the mitogenome of Cordylepherus sp. is highly conserved in gene size, organization and codon usage, and secondary structures oftRNAs. All protein-coding genes(PCGs) initiate withthe standard start codon ATN,except ND1, which starts with TTG, and terminate with the complete stop codons of TAA and TAG, or incomplete forms, TA- and T-. MosttRNAs have the typical clover-leaf structure, except trnS1 (Ser, AGN), whose dihydrouridine (DHU) armis reduced. In the A+T-rich region, three types of tandem repeat sequence units are found, including a 115 bp sequence tandemly repeated twice, a 16 bp sequence tandemly repeated three timeswith a partial third repeat and a 10 bp sequence tandemly repeated seven times. Phylogenetic analyses based on 13 protein-coding genes by both Bayesian inference (BI) and maximum likelihood (ML) methods suggest that Melyridae sensu lato is polyphyletic, and Dasytinae and Malchiinae are supported as independent families.

Complete mitochondrial genome and phylogenetic position of Chaenodraco wilsoni.

Project description:Chaenodraco wilsoni, a species of Channichthyidae, inhabits in southern ocean. The total length of complete mitochondrial genome of C. wilsoni is 17,432 bp, which encoded 37 genes. Similar to most Antarctic fishes, the ND6/tRNA (glu) translocation and an additional non-coding region linked with ND6 have also occurred in C. wilsoni. The ML tree supports that C. wilsoni has closer relationship with Chionodraco species. Our research will provide more molecular biology information about C. wilsoni and deepen the understanding of Antarctic fishes.

Complete Mitochondrial Genome of Scolytoplatypodini Species (Coleoptera: Curculionidae: Scolytinae) and Phylogenetic Implications.

Project description:The complete mitochondrial genomes (mitogenomes) of beetles in the tribe Scolytoplatypodini (genus Scolytoplatypus) were sequenced and annotated. These included Scolytoplatypus raja (15,324 bp), Scolytoplatypus sinensis (15,394 bp), Scolytoplatypus skyliuae (15,167 bp), and Scolytoplatypus wugongshanensis (15,267 bp). The four mitogenomes contained 37 typical genes, including 13 protein-coding genes (PCGs), 22 transfer RNA genes (tRNAs), and 2 ribosomal RNA genes (rRNAs). The gene orientation and arrangement of the four mitogenomes were similar to other Coleoptera mitogenomes. PCGs mostly started with ATN and terminated with TAA. The Ka/Ks ratio of 13 PCGs in the four species revealed that cox1 had the slowest evolutionary rate and atp8 and nad6 had a higher evolutionary rate. All tRNAs had typical cloverleaf secondary structures, but trnS1 lacked dihydrouridine arm. Partial tRNAs lost the discriminator nucleotide. The trnY did not possess the discriminator nucleotide and also lost three bases, showing a special amino-acyl arm. Bayesian inference (BI) and maximum likelihood (ML) methods were conducted for phylogenetic analyses using 13 PCGs. Scolytoplatypodini was clustered with Hylurgini and Hylastini, and the monophyly of Scolytoplatypodini was supported. The four newly sequenced mitogenomes increase understanding of the evolutionary relationships of Scolytoplatypodini and other Scolytinae species.

Characterization of the complete mitochondrial genome and phylogenetic analysis of Menochilus sexmaculata (Fabricius, 1781) (Coleoptera: Coccinellidae).

Project description:We sequenced the complete mitochondrial genome of Menochilus sexmaculata (Fabricius, 1781) and compared it with that of other insects. The mitogenome of M. sexmaculata is a circular molecule of 16,663 bp with 75.00% AT content, containing 13 protein-coding genes (PCGs), 22 tRNAs, 2 rRNAs, and one non-coding control region. All of the PCGs use the typical ATN as the initiation codon, with the exception of cox1 and nad3 which begin with AAT and TTG, respectively. Cox1, cox2, cox3, nad3, nad4, nad5 and nad6 employ a single T as a termination signal, while others have the typical termination codons (TAA or TAG). All the 22 typical animal tRNA genes are found in M. sexmaculata mitogenome, and most of the tRNAs could be folded into the classic cloverleaf secondary structure. Phylogenetic tree based on 13 PCGs suggested that M. sexmaculata is closely related to Anatis ocellata and Calvia championorum, and clustered within Coccinellidae.

The complete mitochondrial genome of Meloeproscarabaeus (Coleoptera, Meloidae): genome descriptions and phylogenetic inferences.

Project description:Oil beetles are meloids, which are characterised for their cleptoparasitic habits in bee nests and oily fluid of cantharidin that causes blistering and swelling of the skin. The complete mitochondrial genome of Meloeproscarabaeus is determined using the next-generation sequencing technology and its genomic characteristics are described. The 15,653-bp long genome is a circular molecule consisting of 13 protein-coding genes (PCG), 22 transport RNA, two ribosomal RNA, and a control region. The A + T bias of the mitochondrial genome is manifested in the complete sequence and the codon usage of protein-coding genes. The genetic distance within and between genera is calculated to confirm the taxonomic status of M.proscarabaeus. The phylogenetic relationships among 15 available meloid taxa are inferred by the maximum likelihood (ML) method based on 13 mitochondrial PCGs. The ML trees resulting from nucleotide and amino acid datasets recover both the monophyly of Meloe and Epicauta and the polyphyly comprising Hycleus and Mylabris. This study provides the first description of a mitochondrial genome belonging to the genus Meloe. The mitochondrial genome sequence and its characteristics are expected to be conducive to future studies on taxonomy, systematics, and molecular phylogenetics of the family Meloidae.

The complete mitochondrial genome of Tenomerga trabecula (Coleoptera: Archostemata: Cupedidae) and phylogenetic analysis among Coleoptera.

Project description:Tenomerga trabecula belongs to the Cupedidae family of Coleoptera. The first complete mitogenome of Cupedidae is reported in this paper. The genome is 16,741 bp in length and contains the typical 37 genes with 22 transfer RNA genes, 13 protein-coding genes, and 2 ribosomal RNA genes, which are arranged in the same order as the putative ancestor of beetles. The average base composition of the mitogenome is 42.9% for A, 14.5% for C, 8.7% for G, and 33.9% for T. The percentage of A + T is 76.8%. The genome organization, nucleotide composition, and codon usage are similar to other beetles. Phylogenetic analysis shows that Archostemata is monophyletic. Myxophaga, Adephaga, and Polyphaga are also monophyletic.
