The complete chloroplast genome of Theobroma grandiflorum, an important tropical crop.

ABSTRACT: Theobroma grandiflorum (Willd. ex Spreng.) K. Schum., an economically important tree in the family Malvaceae, is native to the Amazonian region of South America and it is widely cultivated as a tropical crop. Herein, we report the complete chloroplast genome of T. grandiflorum. The size of the complete chloroplast genome of T. grandiflorum is 160,606 bp with 36.88% GC content, which includes a pair of inverted repeat regions (IRs) of 25,496 bp separated by a large single-copy region (LSC) of 89,429 bp and a small single copy (SSC) region of 20,185 bp. A total of 126 genes were annotated, of which 82 were protein-coding genes, 36 were transfer RNA (tRNA) genes, and 8 were ribosomal RNA (rRNA) genes. A maximum-likelihood (ML) analysis supported a close relationship between T. grandiflorum and T. cacao. This study will provide useful information for further phylogenetic and evolutionary analysis of Malvaceae.

Complete chloroplast genome sequences of important oilseed crop Sesamum indicum L.

Project description:Sesamum indicum is an important crop plant species for yielding oil. The complete chloroplast (cp) genome of S. indicum (GenBank acc no. JN637766) is 153,324 bp in length, and has a pair of inverted repeat (IR) regions consisting of 25,141 bp each. The lengths of the large single copy (LSC) and the small single copy (SSC) regions are 85,170 bp and 17,872 bp, respectively. Comparative cp DNA sequence analyses of S. indicum with other cp genomes reveal that the genome structure, gene order, gene and intron contents, AT contents, codon usage, and transcription units are similar to the typical angiosperm cp genomes. Nucleotide diversity of the IR region between Sesamum and three other cp genomes is much lower than that of the LSC and SSC regions in both the coding region and noncoding region. As a summary, the regional constraints strongly affect the sequence evolution of the cp genomes, while the functional constraints weakly affect the sequence evolution of cp genomes. Five short inversions associated with short palindromic sequences that form step-loop structures were observed in the chloroplast genome of S. indicum. Twenty-eight different simple sequence repeat loci have been detected in the chloroplast genome of S. indicum. Almost all of the SSR loci were composed of A or T, so this may also contribute to the A-T richness of the cp genome of S. indicum. Seven large repeated loci in the chloroplast genome of S. indicum were also identified and these loci are useful to developing S. indicum-specific cp genome vectors. The complete cp DNA sequences of S. indicum reported in this paper are prerequisite to modifying this important oilseed crop by cp genetic engineering techniques.

The complete chloroplast genome of Annona muricata L.: a tropical fruit with important medicinal properties.

Project description:Annona muricata L. (A. muricata) is an important tropical fruit and medicinal plant. It is one of the easily found plants used traditionally in treating cancer. In many tropical countries, especially in Southeast Asia, A. muricata is popular for its edible fruit and medicinal merits. In this study, the complete chloroplast genome of A. muricata was sequenced, assembled, and annotated. The chloroplast genome of A. muricata was found to be a double strand ring structure with the size of 196,038 bp that consists of four regions: a large single-copy region of 75,339 bp, a small single-copy region of 3105 bp, and two inverted repeat regions of 58,797 bp. The GC content of the whole chloroplast genome was 39.92%. It was found that 111 protein-coding genes, one Pseudogene, 38 tRNA genes, and eight rRNA genes were annotated in the chloroplast genome, and the total number of genes was 158. DNA sequences of the chloroplast genomes of 19 species which belonged to three families of Magnoliales order were analyzed and a phylogenetic tree was constructed. The result indicated that A. muricata, Annona cherimola, Uvaria macrophylla, Greenwayodendron suaveolens, and Chieniodendron hainanense had a close phylogenetic relationship. The findings also provided abundant basic data for the genomics study of A. muricata.

Development of a high-density oligo microarray of cassava, an important tropical crop

Project description:We developed a 60-mer oligonucleotide Agilent microarray representing about 20,000 cassava genes and applied it to expression profiling under drought stress. We demonstrated that our microarray is an useful tool for analyzing the cassava transcriptome and that it can be applied to various cassava species. After cutting of shoots from the cassava plants, the shoots were grown in a glass bottle containing MS medium supplemented with 2% sucrose and 0.3% gelrite for 4 weeks (16 hours light / 8 hours dark). The plantlets were subjected to drought treatment by removing the plantlets from the gelrite plate, placing on a plastic plate and keeping them for 1 hour under 40-80 M-NM-<mol photons m-2 sec-1 at 30M-BM-:C in 50% of relative humidity. Then total RNA was prepared from the shoots and used for the microarray hybridization. Three replicative hybridization experiments were carried out using the independent biological samples.

The complete chloroplast genome of tropical and sub-tropical fruit tree Lucuma nervosa (Sapotaceae).

Project description:The Lucuma nervosa, native to Western Ghats of India, Malaysia and south-eastern Asia, is a tree member of the mulberry family (Sapotaceae). Chloroplast genome sequences play an significant role in the development of molecular markers in plant phylogenetic and population genetic studies. In this study, we report the complete chloroplast genome sequence of L. nervosa for the first time. The chloroplast genome is 157,920 bp long and includes 113 genes. Its LSC, SSC, and IR regions are 88,123, 18,861, and 25,468 bp long, respectively. Phylogenetic tree analysis exhibited that L. nervosa was clustered with other Sapotaceae species with high bootstrap values.

Complete chloroplast genome of the multifunctional crop globe artichoke and comparison with other Asteraceae.

Project description:With over 20,000 species, Asteraceae is the second largest plant family. High-throughput sequencing of nuclear and chloroplast genomes has allowed for a better understanding of the evolutionary relationships within large plant families. Here, the globe artichoke chloroplast (cp) genome was obtained by a combination of whole-genome and BAC clone high-throughput sequencing. The artichoke cp genome is 152,529 bp in length, consisting of two single-copy regions separated by a pair of inverted repeats (IRs) of 25,155 bp, representing the longest IRs found in the Asteraceae family so far. The large (LSC) and the small (SSC) single-copy regions span 83,578 bp and 18,641 bp, respectively. The artichoke cp sequence was compared to the other eight Asteraceae complete cp genomes available, revealing an IR expansion at the SSC/IR boundary. This expansion consists of 17 bp of the ndhF gene generating an overlap between the ndhF and ycf1 genes. A total of 127 cp simple sequence repeats (cpSSRs) were identified in the artichoke cp genome, potentially suitable for future population studies in the Cynara genus. Parsimony-informative regions were evaluated and allowed to place a Cynara species within the Asteraceae family tree. The eight most informative coding regions were also considered and tested for "specific barcode" purpose in the Asteraceae family. Our results highlight the usefulness of cp genome sequencing in exploring plant genome diversity and retrieving reliable molecular resources for phylogenetic and evolutionary studies, as well as for specific barcodes in plants.
