Rhinitis due to Aspergillus pseudoviridinutans in an orange-winged Amazon parrot (Amazona amazonica).

ABSTRACT: Species within the Aspergillus viridinutans complex are being increasingly recognized as pathogens of animals and humans. An orange-winged Amazon parrot (Amazona amazonica) was referred for a 6 month-history of a slowly developing swelling involving the right nostril. Abnormal physical exam findings included a mild firm swelling at the dorsolateral aspect of the right nostril with no nasal discharge. Computed tomographic examination showed mild deformation of the right naris and nasal conchae without distinct granuloma. A cryptic Aspergillus species in Aspergillus section Fumigati was cultivated and identified by PCR and comparative sequence analysis as Aspergillus pseudoviridinutans. Successful treatment was achieved using topical clotrimazole and systemic antifungals (itraconazole, terbinafine). This is the first report of A. pseudoviridinutans infection in a bird.

Project description:Androglossini is one of the four tribes recognized within the group of neotropical parrots. The tribe includes 10 genera of which Amazona genus is presently represented by about 30 species. The number of species may increase in the future because paraphyly of some Amazona species was recently demonstrated and some subspecies were proposed to be elevated to the species rank. Evolutionary history of Amazona genus also remains unresolved because published phylogenies suggest contradictory scenarios concerning directions of islands-mainland colonization. Therefore, we sequenced mitogenome of Amazona ventralis from Greater Antilles to gain molecular data essential in future examination of this genus diversification.

Phylogeny of Amazona barbadensis and the Yellow-headed Amazon complex (Aves: Psittacidae): a new look at South American parrot evolution.

Project description:The Yellow-shouldered Amazon (Amazona barbadensis) is the sole parrot of the genus Amazona that inhabits only dry forests. Its population has been dropping; therefore it has been the topic of many studies and conservation efforts. However, the phylogenetic relationship of this species to potential relatives classified within the Yellow-Headed Amazon (YHA) complex are still not clear. Therefore, we used more extensive data sets, including the newly sequenced mitochondrial genome of A. barbadensis, to conduct phylogenetic analyses. Various combinations of genes and many phylogenetic approaches showed that A. barbadensis clustered significantly with A. ochrocephala ochrocephala from Colombia and Venezuela, which created the Northern South American (NSA) lineage, clearly separated from two other lineages within the YHA complex, the Central (CA) and South American (SA). Tree topology tests and exclusion of rapidly evolving sites provided support for a NSA+SA grouping. We propose an evolutionary scenario for the YHA complex and its colonization of the American mainland. The NSA lineage likely represents the most ancestral lineage, which derived from Lesser Antillean Amazons and colonized the northern coast of Venezuela about a million years ago. Then, Central America was colonized through the Isthmus of Panama, which led to the emergence of the CA lineage. The southward expansion to South America and the origin of the SA lineage happened almost simultaneously. However, more intensive or prolonged gene flow or migrations have led to much weaker geographic differentiation of genetic markers in the SA than in the CA lineage.

Genome empowerment for the Puerto Rican parrot - Amazona vittata.

Project description:A unique community-funded project in Puerto Rico has launched whole-genome sequencing of the critically endangered Puerto Rican Parrot (Amazona vittata), with interpretation by genome bioinformaticians and students, and deposition into public online databases. This is the first article that focuses on the whole genome of a parrot species, one endemic to the USA and recently threatened with extinction. It provides invaluable conservation tools and a vivid example of hopeful prospects for future genome assessment of so many new species. It also demonstrates inventive ways for smaller institutions to contribute to a field largely considered the domain of large sequencing centers.

Stool microbiome dataset of the critically endangered Puerto Rican parrot (Amazona vittata).

Project description:The Puerto Rican parrot (Amazona vittata), endemic to Puerto Rico, is the only native parrot in the United States and is classified as a critically endangered species. There are two captive populations of A. vittata in Puerto Rico located in the Iguaca Aviary in El Yunque National Rainforest and the José L. Vivaldi Aviary in the Río Abajo Forest. To characterize the microbial communities of A. vittata's stool, 21 stool samples from captive birds were collected, DNA extracted and sequenced using Illumina MiSeq. Sequences were processed by removing host sequences (A. vittata genome) and low-quality reads. Taxonomic and functional profiles were generated using MG-RAST. The most abundant domain was Bacteria (96%), followed by Virus (3%), and Eukaryota (0.6%). Among the functions in the microbiome, the most abundant was related to carbohydrates (14%), followed by clustering-based subsystems (12%), protein metabolism (8%), and amino acids and derivatives (7%). This dataset describes the stool microbiome of A. vittata using a metagenomics approach. Data can be used to develop holistic conservation strategies for A. vittata and other endangered birds, as well as to search for bioprospects with potential biomedical and biotechnological applications.

Population genetic structure and vocal dialects in an amazon parrot.

Project description:The relationship between cultural and genetic evolution was examined in the yellow-naped amazon Amazona auropalliata. This species has previously been shown to have regional dialects defined by large shifts in the acoustic structure of its learned contact call. Mitochondrial DNA sequence variation from a 680 base pair segment of the first domain of the control region was assayed in 41 samples collected from two neighbouring dialects in Costa Rica. The relationship of genetic variation to vocal variation was examined using haplotype analysis, genetic distance analysis, a maximum-likelihood estimator of migration rates and phylogenetic reconstructions. All analyses indicated a high degree of gene flow and, thus, individual dispersal across dialect boundaries. Calls sampled from sound libraries suggested that temporally stable contact call dialects occur throughout the range of the yellow-naped amazon, while the presence of similar dialects in the sister species Amazona ochrocephala suggests that the propensity to form dialects is ancestral in this clade. These results indicate that genes and culture are not closely associated in the yellow-naped amazon. Rather, they suggest that regional diversity in vocalizations is maintained by selective pressures that promote social learning and allow individual repertoires to conform to local call types.

First detection of Chlamydia avium in healthy Amazon parrots (Amazona aestiva) in Argentina.

Project description:In recent years, new Chlamydia species, other than Chlamydia psittaci, have been confirmed in birds. One of these new species, Chlamydia avium, was reported mainly in pigeons and parrots in Europe. Analyzing multimucosal swabs obtained from 7 Amazon parrots (Amazona aestiva) from illegal trade and admitted to the Reserva Experimental Horco Molle (Tucuman, Argentina) for their rehabilitation, we describe the finding of the genetic material of C. avium in 2 of these birds. There were no signs compatible with the chlamydiosis-like disease in the studied birds or in the rehabilitation center staff. The use of sensitive and wide-ranging molecular tools is necessary for the detection of all Chlamydiaceae present in birds and would aid in the selection of control measures in wildlife rehabilitation centers to prevent outbreaks in the facilities and the introduction of pathogens in nature. We provide the first molecular evidence of the presence of C. avium in Argentina and a new species of psittacine host.

Complete mitochondrial genome of bronze-winged parrot (Pionus chalcopterus chalcopterus, Psittaciformes).

Project description:Medium-sized neotropical parrots from Pionus genus are represented by at least eight species. However, their taxonomy should be revised because some external morphological characters together with genetic data recognize 19 taxa. At present, only two mitochondrial markers are available for most of these taxa and obtained phylogenies are not well resolved. Therefore, we sequenced Pionus chalcopterus chalcopterus mitogenome to gain more molecular data required for future studies of the taxonomical status and phylogenetic relationships between Pionus taxa. Performed phylogenetic analyses showed seven monophyletic clades including at least two sequences assigned to one species. However, not all subspecies sequences were monophyletic.

A locally funded Puerto Rican parrot (Amazona vittata) genome sequencing project increases avian data and advances young researcher education.

Project description:BACKGROUND: Amazona vittata is a critically endangered Puerto Rican endemic bird, the only surviving native parrot species in the United States territory, and the first parrot in the large Neotropical genus Amazona, to be studied on a genomic scale. FINDINGS: In a unique community-based funded project, DNA from an A. vittata female was sequenced using a HiSeq Illumina platform, resulting in a total of ~42.5 billion nucleotide bases. This provided approximately 26.89x average coverage depth at the completion of this funding phase. Filtering followed by assembly resulted in 259,423 contigs (N50?=?6,983 bp, longest?=?75,003 bp), which was further scaffolded into 148,255 fragments (N50?=?19,470, longest?=?206,462 bp). This provided ~76% coverage of the genome based on an estimated size of 1.58 Gb. The assembled scaffolds allowed basic genomic annotation and comparative analyses with other available avian whole-genome sequences. CONCLUSIONS: The current data represents the first genomic information from and work carried out with a unique source of funding. This analysis further provides a means for directed training of young researchers in genetic and bioinformatics analyses and will facilitate progress towards a full assembly and annotation of the Puerto Rican parrot genome. It also adds extensive genomic data to a new branch of the avian tree, making it useful for comparative analyses with other avian species. Ultimately, the knowledge acquired from these data will contribute to an improved understanding of the overall population health of this species and aid in ongoing and future conservation efforts.

A new parrot taxon from the Yucatan Peninsula, Mexico-its position within genus Amazona based on morphology and molecular phylogeny.

Project description:Parrots (Psittaciformes) are a diverse group of birds which need urgent protection. However, many taxa from this order have an unresolved status, which makes their conservation difficult. One species-rich parrot genus is Amazona, which is widely distributed in the New World. Here we describe a new Amazona form, which is endemic to the Yucatán Peninsula. This parrot is clearly separable from other Amazona species in eleven morphometric characters as well as call and behavior. The clear differences in these features imply that the parrot most likely represents a new species. In contrast to this, the phylogenetic tree based on mitochondrial markers shows that this parrot groups with strong support within A. albifrons from Central America, which would suggest that it is a subspecies of A. albifrons. However, taken together tree topology tests and morphometric analyses, we can conclude that the new parrot represents a recently evolving species, whose taxonomic status should be further confirmed. This lineage diverged from its closest relative about 120,000 years ago and was subjected to accelerated morphological and behavioral changes like some other representatives of the genus Amazona. Our phylogenies, which are so far the most comprehensive for Amazona taxa enabled us to consider the most feasible scenarios about parrot colonization of the Greater and Lesser Antilles and Central America from South America mainland. The molecular dating of these migrations and diversification rate were correlated with climatic and geological events in the last five million years, giving an interesting insight into Amazon parrot phylogeography and their evolution in general.

Modelling Red-Crowned Parrot (Psittaciformes: Amazona viridigenalis [Cassin, 1853]) distributions in the Rio Grande Valley of Texas using elevation and vegetation indices and their derivatives.

Project description:Texas Rio Grande Valley Red-crowned Parrots (Psittaciformes: Amazona viridigenalis [Cassin, 1853]) primarily occupy vegetated urban rather than natural areas. We investigated the utility of raw vegetation indices and their derivatives as well as elevation in modelling the Red-crowned parrot's general use, nest site, and roost site habitat distributions. A feature selection algorithm was employed to create and select an ensemble of fine-scale, top-ranked MaxEnt models from optimally-sized, decorrelated subsets of four to seven of 199 potential variables. Variables were ranked post hoc by frequency of appearance and mean permutation importance in top-ranked models. Our ensemble models accurately predicted the three distributions of interest ([Formula: see text] Area Under the Curve [AUC] = 0.904-0.969). Top-ranked variables for different habitat distribution models included: (a) general use-percent cover of preferred ranges of entropy texture of Normalized Difference Vegetation Index (NDVI) values, entropy and contrast textures of NDVI, and elevation; (b) nest site-entropy textures of NDVI and Green-Blue NDVI, and percent cover of preferred range of entropy texture of NDVI values; (c) roost site-percent cover of preferred ranges of entropy texture of NDVI values, contrast texture of NDVI, and entropy texture of Green-Red Normalized Difference Index. Texas Rio Grande Valley Red-crowned Parrot presence was associated with urban areas with high heterogeneity and randomness in the distribution of vegetation and/or its characteristics (e.g., arrangement, type, structure). Maintaining existing preferred vegetation types and incorporating them into new developments should support the persistence of Red-crowned Parrots in southern Texas.
