Kinetic analysis of the intracellular processing of siRNAs by confocal microscopy.

ABSTRACT: Here, we describe a method for tracking intracellular processing of small interfering RNA (siRNA) containing complexes using automated microscopy controls and image acquisition to minimize user effort and time. This technique uses fluorescence colocalization to monitor dual-labeled fluorescent siRNAs delivered by silica nanoparticles in different intracellular locations, including the early/late endosomes, fast/slow recycling endosomes, lysosomes and the endoplasmic reticulum. Combining the temporal association of siRNAs with each intracellular location, we reconstructed the intracellular pathways used in siRNA processing, and demonstrate how these pathways vary based on the chemical composition of the delivery vehicle.

Optimized processing and analysis of conventional confocal microscopy generated scanning FCS data.

Project description:Scanning Fluorescence Correlation Spectroscopy (scanning FCS) is a variant of conventional point FCS that allows molecular diffusion at multiple locations to be measured simultaneously. It enables disclosure of potential spatial heterogeneity in molecular diffusion dynamics and also the acquisition of a large amount of FCS data at the same time, providing large statistical accuracy. Here, we optimize the processing and analysis of these large-scale acquired sets of FCS data. On one hand we present FoCuS-scan, scanning FCS software that provides an end-to-end solution for processing and analysing scanning data acquired on commercial turnkey confocal systems. On the other hand, we provide a thorough characterisation of large-scale scanning FCS data over its intended time-scales and applications and propose a unique solution for the bias and variance observed when studying slowly diffusing species. Our manuscript enables researchers to straightforwardly utilise scanning FCS as a powerful technique for measuring diffusion across a broad range of physiologically relevant length scales without specialised hardware or expensive software.

Gene expession profle of melanoma subtypes selected by reflectance confocal microscopy

Project description:Melanoma is the deadliest type of skin cancer, characterized by high cellular heterogeneity which contributes to therapy resistance and unpredictable disease outcome. Recently, by correlating Reflectance-Confocal-Microscopy (RCM) morphology with histopathological type, we identified four distinct melanoma-subtypes: dendritic-cell (DC), round-cell (RC), dermal-nest (DN), and combined-type (CT) melanomas. Our results demontsrate that each melanoma subtypes has a distinct biological and gene expression profile, related to tumor aggressiveness, confirming that RCM can be a dependable tool for in vivo detecting different types of melanoma and for early diagnostic screening

Specific intracellular signature of SARS-CoV-2 infection using confocal Raman microscopy.

Project description:SARS-CoV-2 infection remains spread worldwide and requires a better understanding of virus-host interactions. Here, we analyzed biochemical modifications due to SARS-CoV-2 infection in cells by confocal Raman microscopy. Obtained results were compared with the infection with another RNA virus, the measles virus. Our results have demonstrated a virus-specific Raman molecular signature, reflecting intracellular modification during each infection. Advanced data analysis has been used to distinguish non-infected versus infected cells for two RNA viruses. Further, classification between non-infected and SARS-CoV-2 and measles virus-infected cells yielded an accuracy of 98.9 and 97.2 respectively, with a significant increase of the essential amino-acid tryptophan in SARS-CoV-2-infected cells. These results present proof of concept for the application of Raman spectroscopy to study virus-host interaction and to identify factors that contribute to the efficient SARS-CoV-2 infection and may thus provide novel insights on viral pathogenesis, targets of therapeutic intervention and development of new COVID-19 biomarkers.

Beyond the Surface: Exploring Ancient Plant Food Processing through Confocal Microscopy and 3D Texture Analysis on Ground Stone Tools.

Project description:Ground stone tools are frequently found in archaeological contexts from early to late prehistoric times. These tools are key evidence for reconstructing past societies' lifeways, technology and know-how, given their role in different tasks, including subsistence and craft activities. In recent years, the field of use-wear studies on ground stone tools showed an exponential growth in applying quantitative methods at all scales of observations, from macro to micro. These included using 3D models to measure and identify worked areas, spatial analyses for exploring trace and residue distribution, and confocal profilometers to analyse micro-polish texture. In this paper, we present results stemming from the application of confocal light microscopy and 3D surface texture analysis to identify and distinguish micro-polishes deriving from the processing of plant foods. We tested the potential of this method by analysing micro-polishes on modern limestone replicas used for grinding, pounding and dehusking wild and domestic cereal grains and legumes. Following a multi-level analysis, we demonstrate the efficacy of confocal microscopy and 3D surface texture analysis in correctly discriminating between different micro-polishes. We show how this method, integrated with the qualitative assessment of use-wear, may enhance functional interpretations of ground stone tools; we also discuss the current limits and future perspectives for their systematic application in the study of archaeological assemblages.Supplementary informationThe online version contains supplementary material available at 10.1007/s10816-025-09697-6.

Confocal multiview light-sheet microscopy.

Project description:Selective-plane illumination microscopy has proven to be a powerful imaging technique due to its unsurpassed acquisition speed and gentle optical sectioning. However, even in the case of multiview imaging techniques that illuminate and image the sample from multiple directions, light scattering inside tissues often severely impairs image contrast. Here we combine multiview light-sheet imaging with electronic confocal slit detection implemented on modern camera sensors. In addition to improved imaging quality, the electronic confocal slit detection doubles the acquisition speed in multiview setups with two opposing illumination directions allowing simultaneous dual-sided illumination. Confocal multiview light-sheet microscopy eliminates the need for specimen-specific data fusion algorithms, streamlines image post-processing, easing data handling and storage.

Multiview confocal super-resolution microscopy.

Project description:Confocal microscopy1 remains a major workhorse in biomedical optical microscopy owing to its reliability and flexibility in imaging various samples, but suffers from substantial point spread function anisotropy, diffraction-limited resolution, depth-dependent degradation in scattering samples and volumetric bleaching2. Here we address these problems, enhancing confocal microscopy performance from the sub-micrometre to millimetre spatial scale and the millisecond to hour temporal scale, improving both lateral and axial resolution more than twofold while simultaneously reducing phototoxicity. We achieve these gains using an integrated, four-pronged approach: (1) developing compact line scanners that enable sensitive, rapid, diffraction-limited imaging over large areas; (2) combining line-scanning with multiview imaging, developing reconstruction algorithms that improve resolution isotropy and recover signal otherwise lost to scattering; (3) adapting techniques from structured illumination microscopy, achieving super-resolution imaging in densely labelled, thick samples; (4) synergizing deep learning with these advances, further improving imaging speed, resolution and duration. We demonstrate these capabilities on more than 20 distinct fixed and live samples, including protein distributions in single cells; nuclei and developing neurons in Caenorhabditis elegans embryos, larvae and adults; myoblasts in imaginal disks of Drosophila wings; and mouse renal, oesophageal, cardiac and brain tissues.

Confocal microscopy-based estimation of intracellular conductivities in myocardium for modeling of the normal and infarcted heart.

Project description:Ventricular arrhythmias are the leading cause of mortality in patients with ischemic heart diseases, such as myocardial infarction (MI). Computational simulation of cardiac electrophysiology provides insights into these arrhythmias and their treatment. However, only sparse information is available on crucial model parameters, for instance, the anisotropic intracellular electrical conductivities. Here, we introduced an approach to estimate these conductivities in normal and MI hearts. We processed and analyzed images from confocal microscopy of left ventricular tissue of a rabbit MI model to generate 3D reconstructions. We derived tissue features including the volume fraction of myocytes (Vmyo), gap junctions-containing voxels (Vgj), and fibrosis (Vfibrosis). We generated models of the intracellular space and intercellular coupling. Applying numerical methods for solving Poisson's equation for stationary electrical currents, we calculated normal (σmyo,n), longitudinal (σmyo,l), and transverse (σmyo,t) intracellular conductivities. Using linear regression analysis, we assessed relationships of conductivities to tissue features. Vgj and Vmyo were reduced in MI vs. control, but Vfibrosis was increased. Both σmyo,l and σmyo,n were lower in MI than in control. Differences of σmyo,t between control and MI were not significant. We found strong positive relationships of σmyo,l with Vmyo and Vgj, and a strong negative relationship with Vfibrosis. The relationships of σmyo,n with these tissue features were similar but less pronounced. Our study provides quantitative insights into the intracellular conductivities in the normal and MI heart. We suggest that our study establishes a framework for the estimation of intracellular electrical conductivities of myocardium with various pathologies.

Confocal microscopy for the analysis of siRNA delivery by polymeric nanoparticles.

Project description:Clinical applications of genetic therapies, including delivery of short, interfering RNAs (siRNAs) for RNA interference (RNAi), are limited due to the difficulty of delivering nucleic acids to specific cells of interest while at the same time minimizing toxicity and immunogenicity. The use of cationic polymers to deliver nucleic acid therapeutics has the potential to address these complex issues but is currently limited by low-delivery efficiencies. Although cell culture studies have shown that some polymers can be used to deliver siRNAs and achieve silencing, it is still not clear what physical or chemical properties are needed to ensure that the polymers form active polymer-siRNA complexes. In this study, we used multicolor fluorescence confocal microscopy to analyze the cellular uptake of siRNAs delivered by novel propargyl glycolide polymeric nanoparticles (NPs). Delivery by these vehicles was compared with delivery by linear polyethyleneimine (LPEI) and Lipofectamine 2000 (LF2K), which are both known as effective delivery vehicles for siRNAs. Our results showed that when LF2K and LPEI were used, large quantities of siRNA were delivered rapidly, presumably overwhelming the basal levels of mRNA to initiate silencing. In contrast, our novel polymeric NPs showed delivery of siRNAs but at concentrations that were initially too low to achieve silencing. Nonetheless, the exceptionally low cytotoxicity of our NPs, and the simplicity with which they can be modified, makes them good candidates for further study to optimize their delivery profiles and, in turn, achieve efficient silencing.

Confocal Microscopy Analysis of Protein Sorting to Plasmodesmata in Nicotiana benthamiana.

Project description:Plasmodesmata are membranous nanopores that connect the cytoplasm of adjacent plant cells and enable the cell-to-cell trafficking of nutrients, macromolecules, as well as invading viruses. Plasmodesmata play fundamental roles in the regulation of intercellular communication, contributing to plant development, environmental responses, and interactions with viral pathogens. Discovering plasmodesmal localization of plant or viral proteins could provide useful functional information about the protein and is important for understanding the mechanisms of plant-virus interactions. To facilitate these studies, we describe a protocol for confocal microscopy-based analysis of different plasmodesmal targeting proteins to select the best plasmodesmal marker for studying the virus-plasmodesmata interactions or plasmodesmal transport. Specifically, the analyses of these events are illustrated using the cell-to-cell movement protein (MP) of the Turnip vein-clearing virus (TVCV), the Arabidopsis Plasmodesmata-Localized Protein 5 (PDLP5) and Plasmodesmata Callose-Binding Protein 1 (PDCB1). The protein plasmodesmal localization data are analyzed in parallel with the global visualization of plasmodesmata using aniline blue staining of the sampled tissues. These approaches can be easily adapted to analyze the plasmodesmal localization of any cellular or pathogen proteins in planta.
