The complete mitochondrial genome and phylogenetic analysis of red-and-white giant flying squirrel (Petaurista alborufus).

ABSTRACT: Red-and-white giant flying squirrel (Petaurista alborufus) is a widely distributed but rarely studied species. Here, we sequenced the complete mitochondrial genome about it, which is a circular genome of 16,511 bp and have a typical structure with mammals. The base composition shows higher composition of A\T. There are 61 variations and eight base deletions between two sequences when compared with the reported sequence (JQ743657). In this study, we obtain a new mitochondrial genome sequence of red-and-white giant flying squirrel, which provide novel molecular information that could prove fundamental to our understanding of diversity research and phylogenetic structure.

Project description:The gray-headed flying squirrel Petaurista elegans caniceps is a cryptic mammal which is not well known. Our study sequenced the complete mitochondrial genome of Petaurista elegans caniceps. The mitochondrial genome is 16 520 bp in size, including 22 tRNA genes, 13 protein-coding genes, 12S rRNA, 16S rRNA and 1 control region. Phylogenetic analysis was performed using whole mitogenome sequences with other 14 closely related taxa to assess their phylogenetic relationship. This mitochondrial genome sequence will provide a better understanding for P. elegans caniceps evolution in the future.

Phylogenetic studies of Petaurista petauri based on complete mitochondrial DNA sequences.

Project description:The giant flying squirrel Petaurista petauri is a large rodent studied by few researchers. Here, we sequenced the complete mitochondrial genome of P. petauri. Similar to the typical vertebrate mitochondrial genome, the mtDNA of P. petauri also contained 37 genes (13 protein-coding genes, 2 rRNA genes, and 22 tRNA genes) and a noncoding region (D-loop). We also analyzed the phylogenetic relationship of P. Petauri to 14 other closely related species using the Bayesian inference. This work will contribute to our understanding of this species' evolution and conservation.

Metagenomic analysis reveals a functional signature for biomass degradation by cecal microbiota in the leaf-eating flying squirrel (Petaurista alborufus lena).

Project description:BACKGROUND: Animals co-evolve with their gut microbiota; the latter can perform complex metabolic reactions that cannot be done independently by the host. Although the importance of gut microbiota has been well demonstrated, there is a paucity of research regarding its role in foliage-foraging mammals with a specialized digestive system. RESULTS: In this study, a 16S rRNA gene survey and metagenomic sequencing were used to characterize genetic diversity and functional capability of cecal microbiota of the folivorous flying squirrel (Petaurista alborufus lena). Phylogenetic compositions of the cecal microbiota derived from 3 flying squirrels were dominated by Firmicutes. Based on end-sequences of fosmid clones from 1 flying squirrel, we inferred that microbial metabolism greatly contributed to intestinal functions, including degradation of carbohydrates, metabolism of proteins, and synthesis of vitamins. Moreover, 33 polysaccharide-degrading enzymes and 2 large genomic fragments containing a series of carbohydrate-associated genes were identified. CONCLUSIONS: Cecal microbiota of the leaf-eating flying squirrel have great metabolic potential for converting diverse plant materials into absorbable nutrients. The present study should serve as the basis for future investigations, using metagenomic approaches to elucidate the intricate mechanisms and interactions between host and gut microbiota of the flying squirrel digestive system, as well as other mammals with similar adaptations.

Complete mitochondrial genome of the Thai Red Junglefowl (Gallus gallus) and phylogenetic analysis.

Project description:In this study, we sequenced the complete mitochondrial genome (mitogenome) of the Thai Red Junglefowl (RJF; Gallus gallus) using the next-generation sequencing (NGS) platform of the Ion Torrent PGM. Samples were taken from Mae Wang District, Chiang Mai Province, northern Thailand. Our data showed the complete mitogenome to be 16 785 bp in length, composed by 13 protein-coding genes, 22 tRNA genes, two rRNA genes, and one control region. The genome nucleotide composition was 30.3% A, 23.7% T, 32.5% C, and 13.5% G, resulting in a high percentage of A+T (50.4%). Phylogenetic analysis revealed that the mitogenome belonged to haplogroup X, whereas those of all domestic chickens belong to haplogroups A to G. This newly released mitogenome sequence will advance further evolutionary and population genetics study of the RJF and domestic chicken. The availability of the G. gallus mitogenome will also contribute to further conservation genetics research of a unique species, listed as 'data deficient' in Thailand.

Project description:Red bigeye, Priacanthus macracanthus, a species in the family Priacanthidae was added to the seafood red list by Greenpeace International due to the decline in its abundance and overfishing. To understand the phylogenetic relationship of Red bigeye in teleost, we determined the complete mitochondrial genome of Red bigeye. The complete mitochondrial genome is 17,003bp in length, including 13 protein-coding genes, 2 ribosomal RNA genes, 22 transfer RNA genes, and 2 main non-coding regions. Phylogenetic tree shows that Red bigeye is clustered with the fishes of the order Perciformes.

Complete mitochondrial genome and the phylogenetic position of the giant oarfish (Regalecus glesne).

Project description:The mitochondrial genome of Regalecus glesne was firstly elucidated and analyzed in this study. It had a double-stranded DNA molecule with the length of 16,536 bp and was made up 37 genes (13 protein-coding genes, 2 rRNA genes, and 22 tRNA genes) and one control region. Furthermore, the phylogenetic result demonstrated that R. glesne clustered with Trachipterus trachypterus and Zu cristatus. The complete mitochondrial genome provided in this work would be helpful for the genetic elucidation of the evolution of Lampriformes and other orders.

Complete mitochondrial genome of giant cricket Tarbinskiellus portentosus (Orthoptera: Gryllinae) and phylogenetic analysis.

Project description:Tarbinskiellus portentosus (Lichtenstein, 1796) is an agricultural and forestry pest, but people in some places use it as a delicacy. The complete mitogenome of T. portentosus (GenBank accession number MZ427921) is 15, 498 bp in size, including 13 protein-coding genes, 22 transfer RNAs, two ribosomal RNAs genes, and a noncoding A + T-rich region. The A + T-rich region is located between 12S rRNA and tRNAIle . The base composition of the whole T. portentosus mitogenome is 40.62% for A, 9.87% for G, 32.20% for T, and 17.31% for C, with a high AT content of 72.82%. The phylogeny analysis indicated that T. portentosus had a close relationship with Cardiodactylus muiri. The present data could contribute to further detailed diversity and phylogeographic analysis for this edible cricket.

Project description:In this study, we reported the complete mitochondrial genome sequence of a red panda (Ailurus fulgens). The mitogenome (GenBank accession number MK886830) length is 16,517 bp and exhibits the typical structure of mammalian mitochondrial genomes contains 13 protein-coding genes, 22 transfer RNAs, two ribosomal RNAs, and one control region. The tRNASer (AGY) gene failed to form the typical clover-leaf secondary structure as it lacked the dihydrouridine (DHU) arm. phylogenetically, our sequence cluster together with genus Ailurus, which showed a closer genetic relationship. The mitogenome provides new data to further elucidation and understand the phylogeny of red pandas.

Complete mitochondrial genome of the Korean flying fish Cheilopogon doederleinii (Beloniformes, Exocoetidae): mitogenome characterization and phylogenetic analysis.

Project description:The Korean flying fish, Cheilopogon doederleinii, is a marine fish species belonging to the family Exocoetidae. In this study, I report for the first time the sequencing and assembly of the complete mitochondrial genome of C. doederleinii. The complete mitochondrial genome is 16,525 bp long and includes 13 protein-coding, 22 tRNA, and 2 rRNA genes. It has the typical vertebrate mitochondrial gene arrangement. Phylogenetic analysis using mitochondrial genomes of 10 species showed that C. doederleinii is clustered with C. arcticeps and grouped with the other Exocoetidae species. This mitochondrial genome provides potentially important resources for addressing taxonomic issues and studying molecular evolution.
