The complete chloroplast genome sequence of a traditional Chinese medicine plant Bulbophyllum disciflorum Rolfe (Orchidaceae).

ABSTRACT: Bulbophyllum disciflorum is one of Orchidaceae species, which has important ornamental and economic value. Here, we reported the first chloroplast genome sequence of Bulbophyllum. The genome of B. disciflorum is 148,554 bp in length, including a large single-copy (LSC) of 79,001 bp, a small single-copy (SSC) of 16,797 bp, and a pair of inverted repeat regions (IR_a and IR_b) of 26,378bp. It contains 108 unique genes consisting of 74 protein-coding genes, 30 tRNA genes, and 4 rRNA genes. The phylogenetic analysis revealed that Bulbophyllum is sister to the genus of Dendrobium.

Complete chloroplast genome sequence of Pueraria thomsonii, an important traditional Chinese medicine plant.

Project description:Pueraria thomsonii is a leguminous plant with high root yield and starch content. It is also a medicinal material in the Chinese pharmacopeia. However, the raw materials of P. thomsonii are often confused with some non-medicinal Pueraria plants. To enrich the genetic resources of P. thomsonii and guide its molecular identification, the complete chloroplast genome was sequenced and reported. The total genome of P. thomsonii is 153,434 bp in length. consisting of two inverted repeat regions (IRS, 25,640 bp each) separated by a large single-copy (LSC, 84,155 bp) and a small single-copy region (SSC, 17,999 bp). The overall GC content is 35.41%. It contains 130 genes, including 85 protein coding genes, 8 rRNA genes and 37 tRNA genes. Phylogenetic analysis showed that P. thomsonii could be distinguished from other plants and closely related to the legume Pachyrhizus erosus. This study enriches the genetic information of P. thomsonii and contributes to the screening of excellent germplasm.

The complete chloroplast genome sequence of Cypripedium tibeticum King Ex Rolfe (Orchidaceae).

Project description:In this study, we determined the complete chloroplast genome of Cypripedium tibeticum, an endangered species in China. The plastome is 159,223 bp in length, with a large single-copy region (LSC) of 86,537 bp, a small single-copy region (SSC) of 17,552 bp, and a pair of inverted repeat regions (IRs) of 27,567 bp each. It contains 133 genes, including 87 protein-coding genes, 38 tRNA genes, and 8 rRNA genes. The overall GC content was 36.9%, while the corresponding values in the LSC, SSC, and IR regions are 34.6, 30.4, and 42.6%, respectively. The phylogenetic analysis showed that C. tibeticum was closely related to its congeners and the classification of five subfamilies of Orchidaceae was also highly supported.

Complete chloroplast genome of a traditional medicinal plant Luisia hancockii Rolfe 1896: genomic features and phylogenetic relationship within subtribe Aeridinae (Orchidaceae).

Project description:Luisia hancockii Rolfe 1896 is an epiphytic orchid species. In our present study, the whole chloroplast genome sequence of L. hancockii was de novo assembled by using high-throughput Illumina reads, and phylogenetic analysis was conducted within species of subtribe Aeridinae. The complete chloroplast genome sequence of L. hancockii was 146,243 bp in length, with a typical quadripartite structure, and its large single-copy, small single-copy, and inverted repeat were 84,441 bp, 11,412 bp, and 25,195 bp long, respectively. The GC content of the whole chloroplast genome was 36.6%, while the GC contents of LSC, SSC, and IR were 33.8%, 27.5%, and 43.3%, respectively. The chloroplast genome consisted of 129 genes, including 74 protein-coding genes, eight rRNAs, 38 tRNAs, and nine pseudogenes. Phylogenic tree was generated using the best model GTR + R, and the results showed that L. hancockii was sister to Holcoglossum and Vanda species, with a support of 100%.

The complete chloroplast genome of Pholidota yunnanensis Rolfe (Orchidaceae: Coelogyninae).

Project description:In this study, the complete chloroplast genome of Pholidota yunnanensis is presented, which represents first complete plastid genome of the genus Pholidota in the subtribe Coelogyninae. The chloroplast genome size is 159,729 bp, including a GC content of 37.3% and 135 genes (89 protein-coding genes, 38 tRNA genes, 8 rRNA genes). The genome structure is typical quadripartite, consisting of a pair of inverted repeat regions (26,638 bp) separated by a large single-copy region (LSC, 87,610 bp) and a small single-copy region (SSC, 18,843 bp). Phylogenetic analysis among 15 species based on cp genomes recovered a well-supported phylogenetic tree and indicated a close relationship between Pholidota yunnanensis and Pleione bulbocodioides.

The first complete chloroplast genome of Uncaria macrophylla was sequenced and assembled in this study. The genome is 155,138 bp in length and contained 129 encoded genes in total, including 79 protein-coding genes, eight ribosomal RNA genes, and 37 transfer RNA genes. The phylogenomic analysis showed that U. macrophylla was closely related to Uncaria rhynchophylla according to the current sampling extent.

The complete chloroplast genome sequence of P. wilsonii was generated by de novo assembly using whole genome next-generation sequencing to provide genomic data for further conservation genetics, phylogeny and molecular breeding in Phalaenopsis. The complete plastome of P. wilsonii is 145,096 bp in length, containing two inverted repeats (IR) regions (24,787 bp), a large single-copy (LSC) region (84,688 bp), and a small single-copy (SSC) region (10,834 bp). The chloroplast genome encoded 119 unique genes, including 73 protein-coding genes, 38 tRNA genes, and 8 rRNA genes. The overall GC content of the whole genome is 36.9%. Phylogenetic analysis indicated P. wilsonii was closely related to P. lowii.

Phylogenetic analysis based on the cp genome data showed that A. bidentata was close to Cyathula capitata.

Project description:Callicarpa formosana is a species of beauty-berry with large medicinal value belonging to the family Verbenaceae. In this study, the complete chloroplast genome of C. formosana was sequenced using Illumina Hiseq X Ten platform. The chloroplast genome was 1,54,210 bp in length, containing two short inverted repeat (IRa and IRb) regions of 25,701 bp, which was separated by a large single copy (LSC) region of 84,938 bp and a small single copy (SSC) region of 17,870 bp. The GC content of the whole chloroplast genome was 38.1%. The chloroplast DNA of C. formosana comprised 113 genes, including 79 protein-coding genes, 4 ribosomal RNA genes, and 30 transfer RNA genes. Phylogenetic analysis indicated that the genus Callicarpa L. was located in the basal position within the family Verbenaceae. The chloroplast genome (cpDNA) of C. formosana was closely related to Callicarpa nudiflora.

Project description:Mentha canadensis is a well-known resource of traditional Chinese herbal medicine, belonging to the Mentha of the Labiatae family. In this study, the whole chloroplast genome of the M. canadensis chloroplast genome was sequenced, assembled and annotated, which contains 134 unique genes, including 89 protein-coding genes, 37 tRNA genes and 8 rRNA genes. A maximum likelihood phylogenetic tree based on 11 complete chloroplast genomes revealed that M. canadensis is closely related to M. longifolia and M. spicata. The chloroplast genome could be used for variety identification, genetic engineering and effective protection of germplasm resources.
