Complete mitochondrial genome and phylogenetic analysis of a Chorthippus fallax (Zuboxsky) isolated in rangeland of northwest region of China.

ABSTRACT: In this study, we assembled a complete 16,143 bp mitochondrial genome for Chorthippus fallax (Zuboxsky), which encodes 13 protein-coding genes, 22 tRNAs, 12S and 16S rRNAs and a 722 bp D-loop in the characteristic arrangement of superfamily Acrididae. The most common start codon for 13 PCGs is ATG and the most common termination codon is TAA. The overall A + T content was 75.13%. Phylogenetic analysis based on the entire mitochondrial genome indicated C. fallax (Zuboxsky) had more close relationship with Euchorthippus fusigeniculatus and Chorthippus chinensis in family Arcypteridae, and implied non-monophyly for the family. The data will be important for better understanding of the phylogenetic relationship of members in Acrididae superfamily.

Project description:Ceriagrion fallax is ubiquitous in south China and is particularly easy be found in some rice fields. In this study, we sequenced and analyzed the complete mitochondrial genome (mitogenome) of C. fallax. This mitogenome was 15,350 bp long and encoded 13 protein-coding genes (PCGs), 22 transfer RNA genes (tRNAs) and two ribosomal RNA unit genes (rRNAs). The nucleotide composition of the mitogenome was biased toward A and T, with 74.0% of A + T content (A 42.1%, T 31.9%, C 14.6%, G 11.4%). Gene order was conserved and identical to most other previously sequenced Zygoptera dragonflies. Most PCGs of C. fallax have the conventional start codons ATN (seven ATG, two ATT, and two ATC), with the exception of nad3 and nad1 (TTG). Except for four PCGs (cox1, cox2, cox3, and nad5) end with the incomplete stop codon T--, all other PCGs terminated with the stop codon TAA. Phylogenetic analysis showed that C. fallax got together with the same family species (Agriocnemis femina, Enallagma cyathigerum, Ischnura elegans, Ischnura pumilio) with high support value. The relationships (Megapodagrionidae + ((Calopterygidae + (Euphaeidae + Pseudolestidae)) + (Coenagrionidae + Platycnemididae))) were supported within Zygoptera.

Complete chloroplast genome features and phylogenetic implications of Cardamine fallax (O. E. Schulz) Nakai.

Project description:Cardamine fallax (O. E. Schulz) Nakai. is a perennial plant distributed in Eastern Asia. However, no extensive genomic studies are available on C. fallax. In this paper, the authors describe the complete chloroplast (cp) genome of C. fallax and its phylogenetic analysis. The cp genome is 154,797 bp in length with 36.3% GC content and consists of a pair of inverted repeats (IRs) of 26,521 bp that separated a large single-copy (LSC) region of 83,817 bp and a small single-copy (SSC) region of 17,938 bp. It was found to contain 113 unique genes, of which 80 were protein-coding genes, 29 were transfer RNAs, and four were ribosomal RNAs. Also, six PCGs, eight tRNA and four rRNA genes were duplicated in the IR region and one gene as a pseudogene. Phylogenetic analysis showed that all Cardamine species are highly conserved, and C. fallax was associated with the sister clade C. amaraeformis and C. parviflora.

In the phylogenetic tree, we found it clustered tightly with a sequence with a distinct white forehead and white face outlook in the genus Capricornis, which indicated there are a certain number of this species.

The complete mitochondrial genome of Eremias dzungarica (Reptilia, Squamata, Lacertidae) from the Junggar Basin in Northwest China.

Project description:The complete mitochondrial genome (mitogenome) of Eremias dzungarica from the Junggar Basin in Northwest China was determined for the first time by next-generation sequencing. The total length is 19,899 bp, containing13 protein-coding genes (PCGs), two ribosomal RNA genes, 22 transfer RNA genes and one control region. This gene arrangement is similar to the typical mtDNA of vertebrates. The 13 concatenated PCGs were used to perform Bayesian phylogenetic analyses together with several congeners as well as ten representative lacertids with mitogenome data available in GenBank. The resulting phylogenetic tree supports the monophyly of viviparous species in Eremias, with E. dzungarica being more closely related to E. przewalskii than to E. multiocellata. The mitogenome of E. dzungarica will provide fundamental data for the exploration of the mitogenome evolution in lacertids.

Phylogenetic analysis of Newcastle disease viruses isolated from wild birds in the Poyang Lake region of China.

Project description:Newcastle disease virus (NDV) causes a highly contagious viral disease in poultry and wild birds, and it can cause significant economic loss worldwide. Eight viral strains were isolated by inoculating embryonated chicken eggs from the Poyang Lake region of China with swab samples. All eight of the NDV isolates were identified as class I genotype 3 strains, but they diverged notablely from class II viruses. Further analysis revealed that all eight NDV isolates were lentogenic strains containing the (112)ERQER↓L(117) motif at the F protein cleavage site. The strains were highly identical and were more species specific (chicken and waterfowl) than site specific (Nanchang and Duchang regions). The close phylogenetic proximity of these isolates indicates that viral transmission may happen between poultry and wild birds. Our study demonstrates that lentogenic class I NDVs exist in clinically healthy wild waterfowl and poultry within the Poyang Lake region. Active surveillance of these viruses to determine their evolution and origin is one of the most realistic strategies for preventing and controlling NDV outbreaks.

Genetic Background of Kirgiz Ethnic Group From Northwest China Revealed by Mitochondrial DNA Control Region Sequences on Massively Parallel Sequencing.

Project description:The mitochondrial DNA (mtDNA) has been used to trace population evolution and apply to forensic identification due to the characteristics including lack of recombination, higher copy number and matrilineal inheritance comparing with nuclear genome DNA. In this study, mtDNA control region sequences of 91 Kirgiz individuals from the Northwest region of China were sequenced to identify genetic polymorphisms and gain insight into the genetic background of the Kirgiz ethnic group. MtDNA control region sequences of Kirgiz individuals presented relatively high genetic polymorphisms. The 1,122 bp sequences of mtDNA control region could differ among unrelated Kirgiz individuals, which suggested the mtDNA control region sequences have a good maternal pedigree tracing capability among different Kirgiz individuals. The neutrality test, mismatch distribution, Bayesian phylogenetic inference, Bayesian skyline analysis, and the median network analyses showed that the Kirgiz group might occurred population expansion, and the expansion could be observed at about ∼53.41 kilo years ago (kya) when ancestries of modern humans began to thrive in Eurasia. The pairwise population comparisons, principal component analyses, and median network analyses were performed based on haplogroup frequencies or mtDNA control region sequences of 5,886 individuals from the Kirgiz group and the 48 reference populations all over the world. And the most homologous haplotypes were found between Kirgiz individuals and the East Asian individuals, which indicated that the Kirgiz group might have gene exchanges with the East Asian populations.

The complete mitochondrial genome of the stalk-eyed bug Chauliops fallax Scott, and the monophyly of Malcidae (Hemiptera: Heteroptera).

Project description:Chauliops fallax Scott, 1874 (Hemiptera: Heteroptera: Malcidae: Chauliopinae) is one of the most destructive insect pests of soybean and rice fields in Asia. Here we sequenced the complete mitochondrial genome of this pest. This genome is 15,739 bp long, with an A+T content of 73.7%, containing 37 typical animal mitochondrial genes and a control region. All genes were arranged in the same order as most of other Heteroptera. A remarkable strand bias was found for all nine protein coding genes (PCGs) encoded by the majority strand were positive AT-skew and negative GC-skew, whereas the reverse were found in the remaining four PCGs encoded by the minority strand and two rRNA genes. The models of secondary structures for the two rRNA genes of sequenced true bugs and Lygaeoidea were predicted. 16S rRNA consisted of six domains (domain III is absent as in other known arthropod mitochondrial genomes) and 45 helices, while three domains and 27 helices for 12S rRNA. The control region consists of five subregions: a microsatellite-like region, a tandem repeats region and other three motifs. The unusual intergenic spacer between tRNA-H and ND4 only found in the species of Lygaeoidea, not in other heteropteran species, may be the synapomorphy of this superfamily. Phylogenetic analyses were carried out based on all the 13 PCGs showed that Chauliopinae was the sister group of Malcinae and the monophyly of Lygaeoidea.

The complete chloroplast genome of Sparganium fallax (Typhaceae).

Project description:Sparganium fallax is an aquatic perennial herb distributed in eastern Asia. The complete chloroplast genome of S. fallax was sequenced and assembled. The genome size was 161,838 bp in length with 36.8% GC content. Its quadripartite structure consisted of the large single copy (LSC, 89,042 bp) and small single copy (SSC, 18,774bp) regions, separated by a pair of inverted repeats (IRS) of 27,011bp. The genome contained 114 genes, including 80 protein-coding genes, 30 tRNA genes, and four rRNA genes. The phylogenetic analysis within order Poales including three Sparganium species showed that Sparganium is monophyletic and most closely related to Typha.

The complete mitochondrial genome of the striped hamster (Cricetulus barabesis) China and its phylogenetic analysis.

Project description:The complete mitogenome sequence of the striped hamster was determined using long PCR. The genome was 16,282 bp in length and contained 13 protein-coding genes, two ribosomal RNA genes, 22 transfer RNA genes, one origin of L strand replication, and one control region. The overall base composition of the heavy strand is A (33.7%), C (22.8%), T (30.5%), and G (13.0%). The base compositions present clearly the A-T skew, which is most obviously in the control region and protein-coding genes. Mitochondrial genome analyses based on MP, ML, NJ, and Bayesian analyses yielded identical phylogenetic trees. Results of phylogenetic analysis showed that Cricetulus had close relationship with Meriones. This study verifies the evolutionary status of the striped hamster in Cricetulus at the molecular level. The mitochondrial genome would be a significant supplement for the striped hamster genetic background. Results of phylogenetic analysis showed that the striped hamster had close relationship with C. griseus in Cricetulus.
