The complete chloroplast genome sequence of an alpine wildflower, Philadelphus calvescens (Rehd.) S. M. Hwang (Saxifragaceae).

ABSTRACT: Philadelphus calvescens, belonging to the family Saxifragaceae, is a beautiful shrub with white fragrant flowers which is widely distributed in southwest China. In this study, we sequenced the complete chloroplast (cp) genome of P. calvescens to investigate its phylogenetic relationship in Saxifragaceae. Total length of the cpDNA genome was 157,237 bp, consisting of a large single copy (LSC) region of 86,481 bp, a small single copy (SSC) region of 18,728 bp, and a pair of inverted repeat regions (IRs, 26,014 bp). The genome contained 114 genes, namely 79 protein-coding genes, 31 tRNA genes, and 4 rRNA. The overall GC content was 37.8%. Phylogenetic analysis suggested that Philadelphus was closely related to Deutzia. The present study was the first report on complete cp genome of Philadelphus so it could afford important genetic information for further researches on the genus and related genera.

Project description:The phylogenetic relationships among Micranthes taxa remain unclear due to their diversification. Here, we report the complete chloroplast genome of Micranthes melanocentra obtained using high-throughput sequencing technology to provide genomic information for phylogenetic analyses. The plastome is 155,317 bp, with a large single-copy region (LSC) of 86,784 bp, a small single-copy region (SSC) of 18,007 bp, and a pair of 25,263 bp inverted repeat regions (IRs). The genome contains 132 genes, including 86 protein-coding genes, 37 tRNA genes, 8 rRNA genes, and 1 pseudogene. The GC content of the plastome is 37.9%; corresponding values in the LSC, SSC, and IR regions are 36.1%, 31.9%, and 43.3%, respectively. The phylogenetic tree supports the separation of Micranthes from Saxifraga s.l.

Complete chloroplast genome sequence of Chrysosplenium nudicaule (Saxifragaceae).

Project description:Chrysosplenium nudicaule Bunge, Tibetan name 'Yajima,' growing in the highlands of China is a perennial herb belonging to the genus Chrysosplenium Saxifragaceae. As a traditional Chinese medicine, it has been used to treat digestive diseases for hundreds of years. The complete chloroplast genome of Chrysosplenium nudicaule is 152,775 bp in length and comprises two inverted repeats (IR, 25,962 bp), a large single-copy region (LSC, 83,533 bp), and a small single-copy region (SSC, 17,318 bp). It harbors 112 genes, including 78 protein-coding genes, four ribosomal RNA genes, and 30 transfer RNA genes. In addition, the rpl32 gene was deleted. The GC content of the whole chloroplast genome is 37.54%. This chloroplast genome resource will be useful for study on the evolution and genetic diversity of C. nudicaule in the future.

The complete chloroplast genome sequence of Exochorda racemosa (Lindl.) Rehd.

Project description:Exochorda racemosa (Lindl.) Rehd. is a traditional medicinal herb widely distributed in China. Here, we reported the complete chloroplast genome sequence of E. racemosa. The chloroplast genome (160,398 bp) was composed of four regions, with a large single-copy (LSC, 88,458 bp) region, a small single-copy (SSC, 19,190 bp) region, and two inverted repeat (IR, 26,375 bp) regions. The overall GC content was 36.48%. A total of 131 genes were predicted with 86 protein-coding genes, 37 tRNA genes, and eight rRNA genes. The phylogenetic analysis showed that E. racemosa had a close relationship with E. serratifolia.

Characterization of the complete chloroplast genome sequence of Deutzia glabrata (Saxifragaceae).

Project description:Deutzia glabrata belongs to the Saxifragaceae, usually perennial herbs, shrubs. The cpDNA of Deutzia glabrata was 157,283 bp long with a large single-copy region (LSC) of 86,839 bp and a small single-copy region(SSC) of 18,748 bp separated by a pair of inverted repeat regions (IRs) of 25,848 bp. It contains 131 genes, including 85 protein-coding genes, 38 tRNA genes, 8 rRNA genes, of which 16 genes are duplicated in the IRs. The overall GC content is 37.6%. The phylogenetic tree indicates that Deutzia species formed a monophyletic lineage with high bootstrap value. This study has provided new genome information for the phylogenetic analysis of Saxifragaceae.

Hwang-Moran (PHM), a yellow flowering tree peony, was de novo assembled and characterized from high-throughput next-generation sequencing data. The total length of the circular PHM chloroplast genome was 152,519 bp, including a large single-copy (LSC) region of 84,214 bp, a small single-copy (SSC) region of 17,026 bp, and a pair of inverted repeat regions (IRs) of 25,640 bp. The entire chloroplast genome contained 111 genes, including 77 protein-coding genes, 30 tRNAs, and four rRNAs. A phylogenetic tree constructed using the PHM and related chloroplast genome sequences revealed its close taxonomic relationship with P. ludlowii within the genus Paeonia.

Complete chloroplast genome sequence of an alpine rhubarb Rheum likiangense.

Project description:Rheum likiangense Samuelsson (Polygonaceae) is an endangered alpine rhubarb in the Qinghai-Tibet Plateau. In this study we report the complete chloroplast genome sequence (plastome) of Rh. likiangense. The assembled plastome is 162,291 bp in length with 31,741 bp inverted repeat (IR) regions and 128 annotated genes, including 34 tRNA genes, 8 rRNA genes, and 86 protein-coding genes. Phylogenetic analyses based on the full plastome sequences suggest the close relationship of Rh. likiangense with Rh. acuminatum and Rh. nobile. The plastome reported here is highly useful for designing plastome SSR markers to conduct a further conservation genetic study of this endangered rhubarb.

The complete chloroplast genome sequence of Styrax wuyuanensis S. M. Hwang (Styracaceae) from Jiangxi Province, China.

Project description:Styrax wuyuanensis S. M. Hwang is an endemic species distributed in China. In this study, we characterized its complete chloroplast genome. The circular genome of S. wuyuanensis is 157,969 bp in length, and includes two inverted repeat (IRa and IRb) regions of 25,954 bp in length separated by a large single copy (LSC) region of 87,575 bp and a small single copy (SSC) region of 18,486 bp. The total GC content of the S. wuyuanensis chloroplast genome is 37.0%, and a total of 132 functional genes are encoded, including 87 protein-coding genes, 37 tRNA, and eight rRNA. The phylogenetic analysis has shown that S. wuyuanensis is positioned in the Styracaceae clade, as a sister taxon to S. faberi and S. fortunei, confirming the close relationship of S. wuyuanensis with the latter two species.

Characterization of the complete chloroplast genome of Peltoboykinia tellimoides (Saxifragaceae).

Project description:Peltoboykinia tellimoides, which is distributed in Japan and China, is the type species of Peltoboykinia. In this study, we sequenced and assembled the complete chloroplast (cp) genome of P. tellimoides and reconstructed the phylogeny of Saxifragaceae based on the whole cp genome sequences. The cp genome of P. tellimoides was 156,274 bp in length, comprising a pair of inverted repeat regions (25,099 bp) separated by a large single copy region (88,109 bp) and a small single copy region (17,967 bp). The genome encoded 112 unique genes consisting of 78 different protein-coding genes, 30 transfer RNA and four ribosomal RNA genes, with 16 duplicated genes in the inverted repeats. Phylogenetic analysis indicated that P. tellimoides together with three Chrysosplenium species formed a high support clade, which was sister to Micranthes melanocentra.

Characterization of the complete chloroplast genome of Calophaca sinica Rehd.

Project description:Calophaca sinica Rehd. is a tree species with high economic value, whose resource has been declining due to unreasonable exploitation. In this study, we sequenced, assembled, and annotated the complete chloroplast genome of C. sinica. The whole chloroplast genome size is 129,345 bp, it lacks an inverted repeat (IR) region. The GC content of the whole chloroplast genome is 34.51%. The chloroplast genome comprises 112 unique genes, including 77 protein-coding genes (PCGs), 30 transfer RNA (tRNA) genes, and 5 ribosomal RNA (rRNA) genes. Phylogenetic analyses of chloroplast genomes derived from 15 species indicated that C. sinica is close to Caragana and Tibetia species in Papilionoideae.

The complete chloroplast genome sequence of an Alpine flowering plant Kuepferia otophora (Gentianaceae).

Project description:The complete chloroplast genome sequence of Kuepferia otophora, a flowering plant occurring in Hengduan Mountains with high altitudes, is determined in this study. The plastome is 139,684 bp in length, with one large single-copy region of 76,787 bp, one small single-copy region of 16,635 bp, and two inverted repeat (IR) regions of 23,131 bp. It contains 128 genes, including 83 protein-coding, 8 ribosomal RNA, and 37 transfer RNA genes. Phylogenetic tree shows that this species is a sister to the clade of genus Gentiana. The first published plastome within Kuepferia provides significant insight for elucidating the phylogenetic relationship of taxa within tribe Gentianeae.
