Sequence characterization and phylogenetic analysis of mitogenome of the Acanthorhodeus chankaensis Dybowsky from Cao'e River.

ABSTRACT: In the present study, the complete mitogenome sequence of a Acanthorhodeus chankaensis Dybowsky from Cao'e River was sequenced and identified. The assembled mitogenome of A. chankaensis is 16,676 bp in length, it contains 22 transfer-RNA genes, 13 protein-coding genes, 2 ribosomal-RNA genes, and 2 non-coding regions. It shows conserved gene arrangement with other Cyprinidae fishes. The overall nucleotide composition of A. chankaensis mitogenome sequence is A: 28.96%, G: 17.11%, T: 27.46%, and C: 26.47%. The phylogenetic analysis showed that the complete mitogenome could contribute to the phylogenetic analyses and population genetics study of A. chankaensis and Acanthorhodeus fish.

Mussel Unio douglasiae MG from the Chihe River: mitogenome description and phylogenetic analysis.

Project description:The genus Unio is one of the widespread freshwater bivalves. To date, its intra-generic phylogeny remains controversial and therefore the mitochondrial genome data is needed. Here, we report the complete mitogenome of Unio douglasiae MG that is distributed in the Chihe River, a branch of Huaihe River, East China. This mitochondrial genome is 15,764 base pair in total length. It consists of 37 genes: 13 protein-coding genes, 22 tRNA genes, and 2 rRNA genes (12S and 16S). The base composition was 38.38% for A, 26.48% for T, 23.17% for C, and 11.98% for G, showing an obvious bias of higher A + T content (64.86%) than the G + C content (35.14%). Phylogenetic analysis showed that U. douglasiae MG is clustered with other Unio and Nodularia mollusks in the family Unionidae. These results showed that combine with morphological techniques, the mitogenome can provide useful information to further understanding of the genetics, systematics, and conservation of this endangered species.

Molecular identification and phylogenetic analysis of mitogenome of the Xenocypris davidi from Cao'e River.

Project description:In this study, the complete mitochondrial genome sequence of a Xenocypris davidi from Cao'e River was sequenced. The complete mitogenome of X. davidi was 16,630 bp in length, it contains the structure of 22 transfer RNA genes, 13 protein coding genes, 2 ribosomal RNA genes, and 1 non-coding region. The gene arrangement and organization in the mitogenome of X. davidi were in accordance with other Cyprinidae fishes. The results of phylogenetic analysis revealed that the mitochondrial genome sequence could provide useful information for the conservation genetics and evolution study of X. davidi.

Complete mitochondrial DNA sequence of the endangered fish (Bahaba taipingensis): Mitogenome characterization and phylogenetic implications.

Project description:To understand the systematic status of Bahaba taipingensis within Sciaenidae, the complete mitochondrial genome (mitogenome) sequence of Chinese bahaba has recently been determined by long PCR and primer walking methods. The complete mitochondrial genome is 16500 bp in length and contains 37 mitochondrial genes (13 protein-coding genes, 2 ribosomal RNA genes and 22 transfer RNA genes) as well as a control region (CR) as other bony fishes. Within the control region, we identified the extended termination associated sequence domain (ETAS), the central conserved sequence block domain (CSB-D, SCB-E and CSB-F) and the conserved sequence block domain (CSB-1, CSB-2 and CSB-3). Phylogenetic analyses revealed that Bahaba taipingensis is more closely related to Pseudosciaeniae than Argyrosominae and Sciaeninae. Additionally, Bahaba taipingensis is the sister taxon of Miichthys miiuy, and those two are sister to Collichthys plus Larimichthys.

Complete mitogenome of endemic plum-headed parakeet Psittacula cyanocephala - characterization and phylogenetic analysis.

Project description:Psittacula cyanocephala is an endemic parakeet from the Indian sub-continent that is widespread in the illegal bird trade. Previous studies on Psittacula parakeets have highlighted taxonomic ambiguities, warranting studies to resolve the issues. Since the mitochondrial genome provides useful information concerning the species evolution and phylogenetics, we sequenced the complete mitogenome of P. cyanocephala using NGS, validated 38.86% of the mitogenome using Sanger Sequencing and compared it with other available whole mitogenomes of Psittacula. The complete mitogenome of the species was 16814 bp in length with 54.08% AT composition. P. cyanocephala mitogenome comprises of 13 protein-coding genes, 2 rRNAs and 22 tRNAs. P. cyanocephala mitogenome organization was consistent with other Psittacula mitogenomes. Comparative codon usage analysis indicated the role of natural selection on Psittacula mitogenomes. Strong purifying selection pressure was observed maximum on nad1 and nad4l genes. The mitochondrial control region of all Psittacula species displayed the ancestral avian CR gene order. Phylogenetic analyses revealed the Psittacula genus as paraphyletic nature, containing at least 4 groups of species within the same genus, suggesting its taxonomic reconsideration. Our results provide useful information for developing forensic tests to control the illegal trade of the species and scientific basis for phylogenetic revision of the genus Psittacula.

The complete mitochondrial DNA sequence of the pantropical earthworm Pontoscolex corethrurus (Rhinodrilidae, Clitellata): Mitogenome characterization and phylogenetic positioning.

Project description:Pontoscolex corethrurus (Müller, 1857) plays an important role in tropical soil ecosystems and has been widely used as an animal model for a large variety of ecological studies in particular due to its common presence and generally high abundance in human-disturbed tropical soils. In this study we describe the complete mitochondrial genome of the peregrine earthworm P. corethrurus. This is the first record of a mitochondrial genome within the Rhinodrilidae family. Its mitochondrial genome is 14 835 bp in length containing 37 genes (13 protein-coding genes (PCG) 2 rRNA genes and 22 tRNA genes). It has the same gene content and structure as in other sequenced earthworms but unusual among invertebrates it hasseveral overlapping open reading frames. All genes are encoded on the same strand. Most of the PCGs use ATG as the start codon except for ND3 which uses GTG as the start codon. The A+T content of the mitochondrial genome is 59.9% (31.8% A 28.1% T 14.6% G and 25.6% for C). The annotated genome sequence has been deposited in GenBank under the accession number KT988053.

Mitogenome of Uncaria rhynchophylla: genome structure, characterization, and phylogenetic relationships.

Project description:BackgroundUncaria rhynchophylla is listed in the Chinese pharmacopoeia as one of the five botanical sources of the traditional medicine Gou-Teng, which has been utilized for the treatment of mental and cardiovascular disorders. This particular species is well-known in China for its hook-like structures originating from the leaf axils. Despite available reports on its chloroplast genome, there persists a notable lack of understanding concerning the structural variations and evolution of its mitochondrial genome. This knowledge gap hinders our ability to fully comprehend its genetic attributes.ResultsWe successfully assembled the mitochondrial genome of U. rhynchophylla by seamlessly integrating Illumina short reads with Nanopore long reads, resulting in a non-circular genome comprising 1 circular contig and 2 linear contigs. The total length of this genome is 421,660 bp, encompassing 36 PCGs. The identification of 4 distinct pairs of repeats has unveiled their pivotal role in repeat-mediated recombination. Of the 28 homologous fragments derived from chloroplasts, the majority were observed to have been transferred from the inverted repeat (IR) regions of the chloroplast genome to the mitochondrial genome. The mitochondrial DNA provides a distinctive resolution for the positioning of several species within the Gentianales phylogenetic framework, which remains unresolved by chloroplast DNA.ConclusionBy utilizing a newly assembled, high-quality mitochondrial genome of U. rhynchophylla, we have elucidated its intricate genomic structure, distinctive sequence characteristics, and potential for phylogenetic analysis. These findings mark significant strides in advancing our comprehension of the genetics of Uncaria.

Complete mitochondrial genome of Parupeneus barberinus (Perciformes, Mullidae): mitogenome characterization and phylogenetic analysis.

Project description:Parupeneus barberinus is a tropical/subtropical reef-dwelling marine fish belonging to the family Mullidae. Herein, we report the first sequencing and assembly of the complete mitochondrial genome of P. barberinus. The complete mitochondrial genome is 16,560 bp long and has the typical vertebrate mitochondrial gene arrangement, consisting of 13 protein-coding genes, 22 tRNA genes, two rRNA genes, and a control region. Phylogenetic analysis using mitochondrial genomes of 18 species showed that P. barberinus is clustered with P. multifasciatus and P. chrysopleuron and rooted with other Mullidae species. This mitochondrial genome provides potentially important resources for addressing taxonomic issues and studying molecular evolution.

Characterization and phylogenetic analysis of the complete Green-winged macaw (Ara chloropterus) mitogenome.

Project description:In this study, we sequenced and characterized the complete mitochondrial genome of Green-winged macaw (Ara chloropterus) listed on CITES Appendix II. The circular double-stranded genome was 16,991 bp in size and included 22 transfer RNA (tRNA) genes, 13 protein-coding genes (PCGs), two ribosomal RNA genes (rrnL and rrnS), and one non-coding control region (D-loop). Both order and arrangement of genes were identical to those of other animal mitogenomes. The base content was 30.00% A, 14.38% G, 23.27% T, and 32.35% C, with an A + T content of 53.37%. Furthermore, phylogenetic analysis indicated that A. chloropterus is closely related to the Blue and yellow macaw (A. ararauna).

Mitogenome and phylogenetic analysis of typhlocybine leafhoppers (Hemiptera: Cicadellidae).

Project description:Mitogenomes have been widely used to estimate phylogenetic relationships among insects and provide data useful for augmenting traditional morphological characters in delimiting species. Here, complete mitogenome sequences of two closely related typhlocybine leafhoppers, Cassianeura cassiae (Ahmed, 1970) and C. bimaculata Dworakowska, 1984, were obtained and found to be 15,423 bp and 14,597 bp in length, respectively. The gene order was found to be similar to other published leafhopper mitogenomes, but the control region of C. bimaculata is the shortest among known leafhoppers and lacks tandem repeats. Phylogenetic analysis of 13 protein-coding genes (PCGs), the first and second codons of 13 PCGs, 13 PCGs and two rRNAs formed three well-supported tree topologies. The topologies of phylogenetic trees inferred from three datasets were almost identical, which was consistent with previous molecular phylogenies of this group. Comparative morphological study of the ovipositors revealed several characters potentially useful for diagnosing genera and resolving their phylogenetic relationships. Phylogenetic analysis of these and other morphological characters yielded a tree that is mostly consistent with the tree obtained from analysis of mitogenome sequences. In both molecular and morphological phylogenenies, Typhlocybini and Zyginellini clustered into one clade, but neither was recovered as monophyletic.

Characterization of the leafhopper mitogenome of Mileewa alara (Hemiptera: Cicadellidae: Mileewinae) and its phylogenetic analysis.

The results shows that length of M. alara is 16020 bp, consist of 13 protein-coding genes (PCGs), 22 tRNA genes, 2 rRNA genes, and one control region. The A + T content in the mitogenome was 77.9%. Phylogenetic analysis based on 13 PCGs of four Mileewa species and other 29 Cicadellidae species, each subfamily species well separated. And M. alara clustered with M. ponta. This study also raised mitogenome of Mileewa number in GenBank to four.
