The complete mitochondrial genome of water deer in Liaoning, China.

ABSTRACT: We determined the whole mtDNA genome of the water deer (Hydropotes inermis) in Benxi, Liaoning. The total length of the complete mitochondrial genome is 16,355 bp and it consists of 13 protein-coding, 22 tRNA, rRNA genes, and 1 control region (CR). Two overlaps among the 13 protein-coding genes were found: ND4L/ND4 and ND5/ND6. The CR is 928 bp in length. The nucleotide composition is 30.52% A, % 33.38 T, 22.77% G, and 13.32% C.

Project description:This study aims to explore the complete mitochondrial genome and phylogenetic relationship of Conger erebennus (Jordan & Snyder, 1901) (Anguilliformes: Congridae). The information about the mitogenome was obtained using Illumina's next-generation sequencing technologies. The results revealed that the length of the circular mitogenome was 18,777 bp and it contained 37 genes and three unidentical control regions (CRs). The mitogenome contained 62.78% AT bases with an anti-G bias similar to that in most marine fishes. The maximum-likelihood phylogenetic tree of Anguiliformes based on encoding genes revealed that C. erebennus was in the same clade as other species of Congridae. The results of this study will progress the future of evolutionary research and species identification.

The first representative of Coelomactra antiquata mitochondrial genome from Liaoning (China) and phylogenetic consideration.

Project description:Coelomactra antiquata is a famous delicacy and a promising new candidate for aquaculture, which belongs to the family Mactridae (Mollusca: Veneroida). The complete mitochondrial genome of C. antiquata (Liao Ning province, in China, LN) was finished, which is the first representative from this province. The results showed that the total length of LN-mtDNA sequence is 16,797 bp and the content of A + T is 65.01%. It encodes 35 genes, including 12 protein-coding genes, 21 transfer RNA genes and two ribosomal RNA genes. All coding genes are encoded on the heavy strand. Compared with the typical gene content of animal mitochondrial genomes, atp8 and trnSer(UCN) genes are missing in the mitochondrial genome. The complete mitochondrial genome contains 26 non-coding regions (1598 bp), one major non-coding region consists of 1046 bp in which 4.9 tandem repeat sequences (99bp per sequence) was observed. The phylogenetic tree showed that Liaoning population was clustered into one clade with Shandong (Rizhao, Jiaonan and Jimo) and Guangxi (Beihai) populations, meanwhile all of them are far from the Fujian populations (Pingtan, Zhangzhou and Changle). So, Liaoning, Shandong and Guangxi populations have a close relationship. Actually, Fujian is located between Liaoning, Shandong and Guangxi. So, the result challenges the previously assumed relevance between geographic distance and genetic distance. The genetic distance of Liaoning C. antiquata and Fujian (Changle, Zhangzhou and Pingtan) C. antiquata (0.176-0.177) is greater than the genetic distance between Mytilus galloprovincialis and Mytilus trossulus (0.160). The genetic difference of Liaoning population and Fujian populations has reached species level.

Complete mitochondrial genome sequence of tufted deer (Elaphodus cephalophus) with phylogenetic analysis.

Project description:The complete mitochondrial genome of tufted deer (Elaphodus cephalophus) has been described in our research. The sequence of this genome is 16356 bp with a circular structure, and contains 13 protein-coding genes (PCGs), 22 transfer RNA (tRNA) genes, two ribosomal RNA genes, and one control region. When compare with the reference sequence (DQ873526), it shows that there are 262 variations, 4 base deletions and 13 base insertions. In this study we obtain a new complete mitochondrial genome sequence of tufted deer that provide effective molecular information for the diversity research and phylogenetic structure.

Complete mitochondrial genome of Gongshan muntjac (Muntiacus gongshanensis), a Critically Endangered deer species.

Project description:The first complete mitochondrial genome of the Gongshan muntjac (Muntiacus gongshanensis) was determined and annotated (GenBank accession nos. MK882935). The 16,356 bp circular genome contained 13 protein-coding genes (PGCs), 22 transfer RNA (tRNA) genes, 2 ribosomal RNA (rRNA) genes, and 1 control region (D-loop). Phylogenetic analysis revealed that Gongshan muntjac is most closely related to Black muntjac (Muntiacus crinifrons), with Fea's muntjac (Muntiacus feae) as their sister species. These data will be useful for further studies on the genetic diversity and molecular phylogenetic relationship of the genus Muntiacus.

The complete mitochondrial genome of Siberian roe deer (Capreolus pygargus bedfordi) and its phylogenetic analysis.

Project description:Due to the multiple causes, the population of roe deer has declined significantly. In this study, we analyzed the complete mitogenome of Capreolus pygargus bedfordi, whose genome was 16,357 bp long. There were 13 protein-coding genes (PCG), two ribosomal RNA genes (12S rRNA and 16S rRNA), 22 transfer RNA genes, and one control region. Nine PCGs started with ATG, while NAD2, NAD3, and NAD5 genes commenced with ATA, and ND4L began with GTG. ND6 and eight tRNA genes were encoded on the L-strand. These results provide newer molecular information, which contribute to its molecular and phylogenetic studies, and genetic diversity conservation.

Complete mitochondrial genome of the common Cuora (Cuora mccordi), China.

Project description:We report the complete mitochondrial genome of Cuora mccordi. The complete genome is a closed circular molecule of 16,551 bp, with an overall base composition of 34.06% for A, 26.73% for T, 12.84% for G, and 26.37% for C. The A + T content is 60.79%. The full length consists of 13 protein-coding genes, 22 tRNA genes, two rRNA genes, and one control region (D-loop). Phylogenetic analysis results showed that the mitogenome of Cuora mccordi was the closest to Cuora pani. The complete mitochondrial genome of Cuora mccordi (GenBank accession number: OM327796) can aid in understanding evolutionary relationships within Cuora.

Complete mitochondrial genome of the water vole, Microtus richardsoni (Cricetidae, Rodentia).

Project description:Water voles (Microtus richardsoni) are sensitive species distributed in the mountains of Canada (Alberta, British Columbia), and the United States of America (Idaho, Montana, Oregon, Utah, Washington, and Wyoming). We assembled the complete circular M. richardsoni mitogenome, which is 16,285 bp in length and encodes 13 protein-coding genes, 22 tRNA genes, and two rRNA genes. We estimated the phylogenetic tree of M. richardsoni and 24 related arvicoline species with two outgroup species: Phodopus roborovskii and Cricetus cricetus.

The complete mitochondrial genome of Osmanthus fragrans (Lamiales, Oleaceae) from China.

Project description:Osmanthus fragrans is a well-known ornamental tree with high medicinal and edible values. In this study, the complete mitochondrial genome sequence of O. fragrans was assembled, annotated, and analyzed using phylogenomic methods. The complete mitochondrial genome of O. fragrans was 563,202 bp in length and displays an overall GC content of 44.58%. Sixteen chloroplast-derived segments with an average length of 1260 bp were identified. The complete mitochondrial genome contained 74 genes in total, including 44 protein-coding, three rRNA, and 27 tRNA genes, among which seven protein-coding and six tRNA genes were chloroplast-derived. Phylogenetic analysis showed that O. fragrans was closely related to Chionanthus rupicola within the Oleaceae. This study could provide genomic resources for a better understanding of O. fragrans and further studies on the evolution of Oleaceae.

Barbastellacaspica (Chiroptera, Vespertilionidae) in China: first record and complete mitochondrial genome.

Project description:The Caspian barbastelle, Barbastellacaspica, has spread widely in the Caspian region, Iran, and Central Asia; however, there is no evidence of its occurrence in China so far. During a field investigation, we collected a single specimen of B.caspica in China's Xinjiang Uyghur Autonomous Region. At the same time, we obtained the free-flight echolocation calls of the bat. It omitted signals with start frequency of 33.15 ± 1.43 kHz, end frequency of 29.82 ± 0.40 kHz, frequency of most energy 31.48 ± 0.40 kHz, duration of 2.43 ± 0.24 ms, and a pulse interval of 246.57 ± 9.48 ms, which are probably type-I sounds emitted through the mouth. We also sequenced its entire mitochondrial genome to elucidate the genomic structure and its evolutionary relationships with closely related Barbastella. The mitochondrial genome of B.caspica spans 16,933 bp, comprising 13 protein-encoding genes, 22 transfer RNA genes, two ribosomal RNA genes, and a displacement loop/control region. Consistent with previous bat mitogenome reports, the majority of mitochondrial genes are encoded on the heavy chain. A phylogenetic analysis based on 13 protein-coding genes revealed that Rhogeessa, Plecotus, and B.caspica formed a clade within Vespertilionidae. Barbastellacaspica was found to be a sister species to B.beijingensis and B.leucomelas in phylogenetic trees using the cytochrome b and ND1 gene sequences. This is the first report of the mitogenome of a member of the genus Barbastella, as well as the first record of the distribution of B.caspica in China and first documentation of its echolocation calls.

Complete mitochondrial genome of Brachionus rubens from wuhu, China (Rotifera, Brachionidae).

Project description:The complete mitochondrial genome of Brachionus rubens was sequenced using primers design, clone culture, DNA extraction, LONG-PCR amplification, purification and clone sequencing. We found that it is composed of two circular chromosomes, designated mtDNA I (11,398 bp) and mtDNA II (12,820 bp). The gene content of the B. rubens mitochondrial genome was similar to that of the previously reported mitochondrial genome of B. plicatilis. It contained 22 tRNA genes, 2 rRNA genes and 12 protein-coding genes (PCGs). Four of the 12 PCGs had an incomplete stop codons, TA（cob, atp6, nd3）or T(cox3). The A + T content of B. rubens mitochondrial genome was apparently higher (mtDNA-I 70.2% and mtDNA II 70.4%) than that of the mitochondrial genome of B. plicatilis (mtDNA-I 63.9% and mtDNA-II 62.9%).
