Complete plastid genome of the Chinese medicinal herb Paeonia obovata subsp. Willmottiae (Paeoniaceae): characterization and phylogeny.

ABSTRACT: The plastid genome (plastome) of the endemic Chinese medicinal herb Paeonia obovata subsp. Willmottiae (Paeoniaceae) was sequenced and investigated in this study. The complete plastome is 152,713 bp in length with the typical quadripartite structure, which consists of a large single-copy region (LSC, 84,419 bp), a small single-copy region (SSC, 16,982 bp), and a pair of inverted repeat regions (IRs, 25,656 bp). The overall GC content is 33.2%, and the IR regions are more GC rich (43.2%) than the LSC (36.7%) and SSC (32.8%) regions. A total of 114 unique genes, including 79 protein-coding genes, 31 tRNAs, and four rRNAs were identified. Phylogenetic reconstruction based on complete plastome sequences demonstrated that P. obovata subsp. Willmottiae is phylogenetically closest to P. obovata.

Project description:Paeonia delavayi is a medicinal plant commonly used in southwest of China. In this study, we sequenced the complete chloroplast (cp) genome sequence of P. delavayi to investigate its phylogenetic relationship in the family Paeoniaceae. The chloroplast genome of P. delavayi was 152,872 bp in length with 38.4% overall GC content, including a large single copy (LSC) region of 84,523 bp, a small single copy (SSC) region of 17,053 bp and a pair of inverted repeats (IRs) of 25,646 bp. The cp genome contained 105 genes, including 75 protein coding genes, 27 tRNA genes, and 4 rRNA genes. The phylogenetic analysis indicated P. delavayi was closely related to P. ludlowii.

Project description:Paeonia lactiflora has been listed as an Endangered species in Russian Federation. The complete plastome was assembled from Next-Generation Sequencing data. It is 152,747 bp in length. It consists of a pair of Inverted Repeat regions (25,651 bp), separated by a small single copy region of 17,033 bp and a large single copy region of 84,412 bp. The plastome encoded 128 genes, including 83 protein coding genes, 37 tRNA, eight rRNA genes, four pseudogenes, and is characterized by loss of the rpl32 and infA genes. Phylogenetic analysis of Paeoniaceae plastomes revealed that P. lactiflora clustered with Eurasian peonies (section Paeoniae).

The genome annotation predicted a total of 111 genes, including 77 protein-coding genes, 30 tRNA genes, and 4 rRNA genes. Phylogenetic analysis showed the close taxonomical relationship to P. veitchii.

Project description:Paeonia japonica, distributed throughout Asia, is a traditional medicinal herb in Korea, with many potential beneficial effects including pain-relieving, anti-inflammatory, and anti-cancer activities. Despite its high pharmacological value, the genetic information on Paeonia japonica remains limited. In this study, the chloroplast genome of P. japonica was sequenced using next-generation sequencing (NGS) technology and genome and phylogeny were analyzed using multiple tools. The chloroplast genome of P. japonica was 152,731 bp in length with an inverted repeat region of 26,656 bp, including a large single-copy region of 84,389 bp and a small single copy region of 17,030 bp. The P. japonica chloroplast genome included 113 genes comprising 80 protein-coding genes, 27 tRNA, and 5 rRNA genes. Phylogenetic analysis indicated that P. japonica and P. obovata share a close evolutionary relationship.

Characterization of the complete plastid genome of of Veronica eriogyne H. Winkl., a Tibetan medicinal herb.

Project description:Veronica eriogyne H. Winkl.(Plantaginaceae) is a perennial herb with high medicinal value. To better understand the molecular genetics and evolutionary of V. eriogyne, its complete plastid genome was sequenced and annotated. The assembled chloroplast genome is a circular 151,083 bp sequence, consisting of a 82,302 bp large single copy region (LSC) and a 17,449 bp small single copy region (SSC), which were flanked by a pair of 25,666 bp inverted repeats (IRs). The GC content of the chloroplast genome is 38.03%. Moreover, a total of 134 functional genes were annotated, including 88 protein-coding, 38 tRNA, and 8 rRNA genes. Phylogenetic analysis showed that V. eriogyne has close relationship with V. persica Poi. The current study provides important information for further genetic studies on Plantaginacea.

Complete plastid genome sequence of the rare and endangered medicinal herb Psammosilene tunicoides, endemic to China.

Project description:Psammosilene tunicoides W.C. Wu et C.Y. Wu, a monotypic species and endemic to Southwest China, is a rare and endangered traditional medicinal herb with satisfactory effects on multifold pathology. In order to provide crucial data for protection, we reported and analyzed the complete plastid genome of P. tunicoides as the foundation of germplasm conservation. The complete plastid genome is a typical quadripartite circular molecule of 153,957 bp in length, including a large single copy (LSC) region of 83,972 bp and a small single copy (SSC) region of 17,495 bp separated by two inverted repeat (IR) regions of 26,245 bp. In total of 111 unique genes were predicted, including 78 protein-coding genes (PCGs), 29 transfer RNA genes, and four ribosomal RNA genes. The overall GC content of P. tunicoides is 36.5%. The phylogenetic analysis revealed that P. tunicoides and Dianthus caryophyllus formed an independent clade with a 100% bootstrap support.

Phylogeny and Comparative Analysis of Chinese Chamaesium Species Revealed by the Complete Plastid Genome.

Project description:Chamaesium H. Wolff (Apiaceae, Apioideae) is a small genus mainly distributed in the Hengduan Mountains and the Himalayas. Ten species of Chamaesium have been described and nine species are distributed in China. Recent advances in molecular phylogenetics have revolutionized our understanding of Chinese Chamaesium taxonomy and evolution. However, an accurate phylogenetic relationship in Chamaesium based on the second-generation sequencing technology remains poorly understood. Here, we newly assembled nine plastid genomes from the nine Chinese Chamaesium species and combined these genomes with eight other species from five genera to perform a phylogenic analysis by maximum likelihood (ML) using the complete plastid genome and analyzed genome structure, GC content, species pairwise Ka/Ks ratios and the simple sequence repeat (SSR) component. We found that the nine species' plastid genomes ranged from 152,703 bp (C. thalictrifolium) to 155,712 bp (C. mallaeanum), and contained 133 genes, 34 SSR types and 585 SSR loci. We also found 20,953-21,115 codons from 53 coding sequence (CDS) regions, 38.4-38.7% GC content of the total genome and low Ka/Ks (0.27-0.43) ratios of 53 aligned CDS. These results will facilitate our further understanding of the evolution of the genus Chamaesium.

The complete chloroplast genome is 152,468 bp in length, with large single copy (LSC 82,257 bp) and small single copy (SSC 16,599 bp) regions separated by a pair of inverted repeats (IR 26 805 bp). The genome has a total of 113 genes including 79 protein-coding genes, 30 tRNA genes, and 4 rRNA genes. Phylogenetic analysis shows that P. dubia is closely related with Sinopodophyllum hexandrum and Epimedium species. The results are of great implication for the development and utilization of P. dubia and the phylogenetic researches on Berberidaceae.

Project description:Epimedii Folium has been used as a common traditional Chinese medicine for more than 2000 years in China. In this study, we assembled the complete chloroplast (cp) genome of Epimedium brevicornu. The whole cp genome of E. brevicornu is 158,658 bp in length, comprising a pair of inverted repeat (IR) regions (27,699 bp) separated by a large single copy (LSC) region (86,558 bp) and a small single copy (SSC) region (16,702bp). The E. brevicornu cp genome contains 129 genes, of which 84 protein-coding genes, 37 tRNA genes, and eight rRNA genes. Phylogenetic analysis shows that E. brevicornu is closely clustered with E. wushanense, E. lishihchenii, and E. sagittatum. The published E. brevicornu chloroplast genome will provide useful information for the phylogenetic and evolutionary study on Epimedium family of Berberidaceae.
