Characterization of the complete chloroplast genome of Angelica dahurica (Apiaceae) as an herb in China.

ABSTRACT: Angelica dahurica is an upright perennial herb that is becoming more and more fashionable in the garden in the world. The complete chloroplast genome of A. dahurica was annotated and studied in this paper. It was a circular molecular genome with a size of 146,918 bp in length, which was composed of four distinct regions such as a large single-copy region of 93,605 bp, a small single-copy region of 17,669 bp and a pair of IR regions of 17,822 bp. We annotated and found comprised 129 genes, including 85 protein-coding genes (PCGs), 36 transfer RNA genes (tRNAs) and eight ribosome RNA genes (rRNAs). The overall nucleotide composition is A of 30.8%, T of 31.7%, C of 19.1% and G of 18.4%, with a total A + T content of the chloroplast genome 62.5% and G + C of 37.5%. Phylogenetic analysis with the reported chloroplast genomes revealed that A. dahurica is most closely related to Angelica gigas in the phylogenetic relationships.

Project description:Angelica hirsutiflora Liu et al.1961, is a perennial herb in the Apiaceae family that is endemic to Taiwan. In this study, the complete circular chloroplast genome of A. hirsutiflora was reconstructed and annotated using Illumina sequencing. The size of the chloroplast genome is 154,266 bp, consisting of two inverted repeats (IRs, 25,075 bp) separated by a large single-copy region (LSC, 86,569 bp) and a small single-copy region (SSC, 17,547 bp). The GC content of the chloroplast genome is 37.6%. There are 114 different genes in the chloroplast genome of A. hirsutiflora, including 80 protein-coding genes, 30 tRNA genes and four rRNA genes. A maximum-likelihood phylogenetic analysis showed that A. hirsutiflora forms a distinct clade, and separated from other species within the genus Angelica. This study provided insights into the evolutionary relationships among different species of Angelica.

Project description:The complete chloroplast genome sequence of Angelica gigas, a traditional herbal plant used in treating diseases, was obtained by de novo assembly using illumina sequencing data (Illumina Inc., San Diego, CA). The circular molecule of the genome was constructed of four parts, with a size of 146,916 bp in total - a large single copy (LSC) region of 93,118 bp, a small single copy (SSC) region of 17,582 bp and two inverted repeat (IRa and IRb) regions of 18,108 bp each. There were a total of 113 annotated genes, including 80 protein-coding genes, 29 tRNA genes and four rRNA genes. The phylogenetic result acquired through maximum parsimony analysis showed that A. gigas is closely related with A. decursiva and Seseli montanum.

The complete chloroplast genome of A. sylvestris was determined for the first time, and revealed a circle quadripartite structure of 146,910 bp in length comprising a large single-copy region (LSC) of 93,503 bp, a small single-copy region (SSC) of 17,833 bp and a pair of inverted regions (IRs) of 17,787 bp each. Based on the reported chloroplast genomes of Apioideae, phylogenetic analyses suggested that A. sylvestris was located in the Angelica group together with most Angelica species, which coincided with previous molecular systematic research.

Project description:Angelica decursiva (Miquel) Franchet & Savatier (Apiaceae) has been used as a significant medicinal plant in East Asia. We determined its complete chloroplast genome for the first time in this study. The complete chloroplast was circularized and had a typical quadripartite structure genome of 146 719 bp long including the large single copy region (LSC) of 93 256 bp, the small single copy region (SSC) of 17 497 bp and duplicated inverted regions (IRs) of 17 983 bp each. The total GC content was 37.56% and for the four structures it was 35.98% (LSC), 31.06% (SSC), and 44.83% (for each IR). There were a total of 113 genes, comprising four rRNAs, 29 tRNAs and 80 protein coding genes. In the phylogenetic analysis, A. decursiva was grouped with Seseli montanum. This study may contribute to authenticating the plant's correct use as medicine for health and provide an important genetic resource for phylogeny with related species.

Characterization of the complete chloroplast genome of Bletilla striata (Orchidaceae: Bletilla), the herb in China.

Project description:Chloroplast (cp) genome sequences have been become a useful tool for phylogenetic and evolutionary studies in the herb. In this study, the complete cp genome of Bletilla striata was assembled. The complete cp genome is circular of 157,016 base pairs (bp) in length, which harbours a large single-copy region (85,821 bp), a small single-copy region (17,743 bp), and two inverted-repeat regions (each one of 26,726 bp). The cp genome of B. striata contains 139 genes, including 94 protein-coding genes (PCGs), 37 transfer RNA (tRNAs), and 8 ribosome RNA (rRNAs). The overall nucleotide content of the cp genome is A of 31.0%, T of 31.8%, C of 18.9%, and G of 18.3%, with a total AT content of 62.8% and GC content of 37.2%. However, the phylogenetic relationship analysis using maximum-likelihood (ML) method, which the result showed that the position of B. striata was situated as Bletilla ochracea in Orchidaceae. This study will be helpful for studies on the cp genetic engineering and medicinal herb value of Orchidaceae species in further.

Characterization of the complete chloroplast genome of Eleutherococcus senticosus (Araliaceae) as an herb in China.

Project description:Eleutherococcus senticosus is a highly valued woody herb medicinal plant belonging to the family Araliaceae, which is also the popular edible plant in China. In this paper, the chloroplast genome of E. senticosus was completed. The complete chloroplast genome of E. senticosus was 156,768 bp in length as a circle. It contained a large single-copy (LSC) region of 86,756 bp, a small single- copy (SSC) region of 18,154 bp and separated by two inverted repeat (IR) regions of 25,929 bp. The base compositions of chloroplast genome is uneven and the overall nucleotide composition is: A (30.7%), T (31.4%), C (19.3%) and G (18.6%), with a total G + C content (39.4%). It comprised 134 genes, including 89 protein-coding genes (PCGs), 37 transfer RNA (tRNA) genes and 8 ribosomal RNA (rRNA) genes. 8 PCG genes species, 7 tRNA genes species and 4 rRNA species were found duplicated in the IR regions. The phylogenetic analysis result shown that the chloroplast genome of E. senticosus is closest to Eleutherococcus sessiliflorus of the family Araliaceae in this study by the maximum-likelihood (ML) method. The complete chloroplast genome of E. senticosus can provide more genomics information for further research on the species in China.

The whole genome size is 164,431 bp in length, composed of a pair of inverted repeats (IRs) of 35,211 bp, a large single-copy region (LSC) of 76,444 bp and a small single-copy region (SSC) of 17,565 bp. The genome contains 136 genes, including 91 protein-coding genes, 37 transfer RNA genes, and 8 ribosomal RNA genes. Phylogenetic analysis with the reported chloroplast genomes showed that M. pimpinelloideum and P. rhomboidea var. tenuiloba formed a well-supported clade, which nested in Angelica species. Logically, the result corroborated the previous treatment of P. rhomboidea var. tenuiloba.

The complete chloroplast genome was 146,512bp in length and constructed out of four parts - a large single copy (LSC) region of 93,298bp, a small single copy (SSC) region of 18,068bp and two inverted repeat (IRa and IRb) regions of 17,573bp each. The genome annotation predicted a total of 113 genes, including 80 protein-coding genes, 29 tRNA genes, and 4 rRNA genes. Phylogenetic analysis with the reported chloroplast genomes revealed that A. nitida is most closely related to Angelica dahurica.
