Complete chloroplast genome of Trophis caucana and its phylogenetic implication in Rosales.

ABSTRACT: Trophis caucana, which belongs to Moraceae, is a tree species lived in a humid climate at low and middle altitudes. The complete chloroplast (cp) genome of T. caucana was sequenced and assembled in this study. The cp genome is 161,445 bp in length with comprising two copies of inverted region (IR, 25,894 bp) separated by the large single copy (LSC, 89,633 bp) and small single copy (SSC, 20,024 bp) regions. It encodes 111 unique genes, consisting of 77 protein-coding genes, 30 tRNA genes, and four rRNA genes, with 19 duplicated genes in the IR regions. Phylogenetic analysis indicates that T. caucana is sister to Antiaris toxicaria in Moraceae family.

Project description:Zelkova sinica is a popular landscape plant in China because of its wide adaptation, strong disease resistance, large crown and beautiful fall color. Here, we assembled the complete chloroplast (cp) genome of Z. sinica based on genome skimming data. The cp genome is 158,924 bp in length including two copies of inverted region (IR, 26,427 bp) separated by the large single copy (LSC, 87,318 bp) and small single copy (SSC, 18,752 bp) regions. It encodes 111 unique genes, containing 77 protein-coding genes, 30 tRNA genes, and 4 rRNA genes, with 18 duplicated genes in the IR regions. Phylogenetic analysis shows that Z. sinica is sister to Z. schneideriana in Ulmaceae family.

The complete chloroplast genome of Quercus fenchengensis and the phylogenetic implication.

Project description:Quercus fenchengsis is a rare Chinese oak species sporadically recorded in Fengcheng, Liaoning, Yuntai Mountain, Henan, and Qinling Mountains, Shaanxi. Here, the complete chloroplast (cp) genome of Q. fenchengensis was first reported. The cp genome is 161,296 bp in length with a GC content of 36.81%, and encodes 134 genes (86 protein-coding genes, 40 tRNA genes and eight rRNA genes). The phylogenetic tree based on the cp genome confirmed that Q. fenchengensis has a close relationship with Quercus aliena acutiserrata and Quercus dentata, consistent with the previous morphology-based suggestion that it would be a hybrid of Q. aliena acutiserrata and Q. dentata.

The complete chloroplast genome sequence of Fragaria orientalis (Rosales: Rosaceae).

Project description:Fragaria orientalis (Rosales: Rosaceae) as drought-resisting plant is distributed throughout northeast and central Asia. The complete chloroplast genome sequence of Fragaria orientalis is reported and characterized in this study. The genome size of F. orientalis is 147,835 bp, containing a pair of inverted repeats (IR) regions of 51,216 bp, which were separated by a large single copy (LSC) region of 83,232 bp and a small single copy (SSC) region of 13,387 bp. The genome contains 128 genes, including 84 protein-coding genes, 36 transfer RNA (tRNA) genes, and eight ribosomal RNA (rRNA) genes. A total of 17 of these genes are duplicated in the IR regions, 16 genes contain one intron, and ycf3 has two introns. Maximum likelihood phylogenetic analysis based on chloroplast genome sequences indicates that F. orientalis is closely related to Fragaria chiloensis and Fragaria virginiana from the family Rosaceae.

The complete chloroplast genome sequence of Rosa 'Limoncello' (Rosales: Rosaceae).

Project description:Rosa 'Limoncello' finds applications in gardening and landscaping. In this study, we assembled and annotated the complete chloroplast genome of this variety for the first time. The length of its chloroplast genome was 156,493 bp, containing two short inverted repeat regions of 26,052 bp, each separated by a large single-copy region of 85,649 bp and a small single-copy region of 18,740 bp. The chloroplast DNA of R. 'Limoncello' consisted of 135 genes, including 90 protein-coding genes, eight ribosomal RNA genes, and 37 transfer RNA genes. On comparing the complete chloroplast sequence of R. 'Limoncello' with that of other Rosa species, R. 'Limoncello' was found to be closely related to Rosa cymosa. Thus, information on the chloroplast genome sequence of this rose variety can facilitate phylogenetic studies of the genus Rosa.

The complete chloroplast genome of Prunus domestica L. (Rosaceae) and its phylogenetic implication.

Project description:Prunus domestica commonly known as European plum is one of the most important wild fruit tree resources, and up to date, its wild community has only been found to be distributed in wild fruit forest area of the Tianshan Mountainsin Ili region of Xinjiang, China. Despite its agricultural importance and long history of cultivation, many questions remain about the origin of this species, due to absence of genome data. In this study, the complete chloroplast (cp) genome sequence of P. domestica was determined using next-generation sequencing. The entire cp genome was determined to be 157,395 bp in length. It contained large single-copy (LSC) and small single-copy (SSC) regions of 85,744 and 18,949 bp, respectively, which were separated by a pair of 26,351 bp inverted repeat (IR) regions. The genome contained 130 genes, including 85 protein-coding genes, 37 tRNA genes, and eight rRNA genes. The overall GC content of the genome is 36.8%. A phylogenetic tree reconstructed by 39 chloroplast genomes reveals that P. domestica is most closely related to Prunus salicina.

The complete chloroplast genome of Humulus lupulus cv. 'Fubei-1' (Rosales: Cannabaceae).

Project description:Hop (Humulus lupulus) is a perennial plant with commercial values. Here, we reported the complete chloroplast genome for a local hop cultivar (Humulus lupulus cv. 'Fubei-1') from Xinjiang, China. The chloroplast genome is 153,614 bp long with an A + T-biased base composition, and contains a total of 113 gene species, including 79 protein-coding, 30 tRNA, and four rRNA gene species. Nineteen gene species are duplicated, and 18 gene species harbor one or two introns. Phylogenetic analysis revealed close relatedness among the three hop cultivars ('Saazer', 'Hallertauer', and 'Fubei-1').

Project description:Zelkova schneideriana Hand.-Mazz. (Ulmaceae) is an endangered species endemic to China. In this study, we reported its complete chloroplast (cp) genome based on Illumina pair-end sequencing. The whole genome was 158,999 bp long, consisting of a pair of inverted repeat (IR) regions of 26,427 bp, a large single copy (LSC) region of 87,397 bp and a small single copy (SSC) region of 18,748 bp. The cp genome contained 133 genes, including 88 protein-coding genes (80 PCG species), 37 tRNA genes (30 tRNA species), and eight rRNA genes (4 rRNA species). The overall G+C content of the whole genome was 35.6%, and the corresponding values of the LSC, SSC, and IR regions were 33.0, 28.3, and 42.4%, respectively. The maximum likelihood phylogenetic analysis of 25 selected chloroplast genomes demonstrated that Z. schneideriana was closely related to Ulmus macrocarpa and Ulmus pumila.

Project description:The complete chloroplast genome sequence of Cremastra appendiculata, a rare and endangered species of China, was determined by Illumina pair-end sequencing. The results showed that the complete plastid genome was 160,494 bp in length, containing a large single copy (LSC) of 88,249 bp and a small single copy (SSC) of 21,457 bp, which were separated by a pair of 25,394 bp inverted repeats (IRs). A total of 132 unique genes were annotated, including 86 protein coding genes, 38 tRNA genes, and 8 rRNA genes. Among these genes, 18 genes contained one or two introns. The overall GC contents of the plastid genome were 36.9%, and in the IR regions, LSC and SSC were 43.8, 34.4 and 30.9%, respectively. Maximum likelihood analysis revealed that the new sequenced species C. appendiculata was closer to the species in Cattleya and formed one clade with a high bootstrap value at the middle of the phylogenetic tree of Orchidaceae.

A total of 109 unique genes were annotated, including 75 protein coding genes, 30 tRNA genes, and 4 rRNA genes. Among these genes, 16 genes contained one or two introns. The overall GC contents of the plastid genome were 38.4%. A maximum likelihood phylogenetic analysis showed that E. lobophyllus and Codonopsis minima formed one clade at the base of the phylogenetic tree of Campanulaceae with a high support value.

Complete Chloroplast Genome Sequence and Phylogenetic Analysis of Paeonia ostii.

Project description:Paeonia ostii, a common oil-tree peony, is important ornamentally and medicinally. However, there are few studies on the chloroplast genome of Paeonia ostii. We sequenced and analyzed the complete chloroplast genome of P. ostii. The size of the P. ostii chloroplast genome is 152,153 bp, including a large single-copy region (85,373 bp), a small single-copy region (17,054 bp), and a pair of inverted repeats regions (24,863 bp). The P. ostii chloroplast genome encodes 111 genes, including 77 protein-coding genes, four ribosomal RNA genes, and 30 transfer RNA genes. The genome contains forward repeats (22), palindromic repeats (28), and tandem repeats (24). The presence of rich simple-sequence repeat loci in the genome provides opportunities for future population genetics work for breeding new varieties. A phylogenetic analysis showed that P. ostii is more closely related to Paeonia delavayi and Paeonialudlowii than to Paeoniaobovata and Paeoniaveitchii. The results of this study provide an assembly of the whole chloroplast genome of P. ostii, which may be useful for future breeding and further biological discoveries. It will provide a theoretical basis for the improvement of peony yield and the determination of phylogenetic status.
