Whole chloroplast genome sequence of a subtropical tree Eriobotrya bengalensis (Rosaceae).

ABSTRACT: Eriobotrya bengalensis (Roxb.) is a subtropical plant under the family Rosaceae with high economic and medicinal value. The whole chloroplast genome of E. bengalensis was sequenced to better understand its phylogenetic position relative to other Rosaceae species. The total length of the E. bengalensis chloroplast genome was 159,270 bp, which was composed of a large single-copy (LSC) region of 87,362 bp, a small single-copy (SSC) region of 19,184 bp, and a pair of inverted repeats (IRs) with a length of 26,362 bp separated by LSC and SSC. The total G + C content of the whole chloroplast genome was 36.7%. Phylogenetic analysis of maximum likelihood (TVM + F+R2) was completed using 15 complete chloroplast genomes of Rosaceae species. The results of phylogenetic analysis show that sisterhood exists in E. bengalensis with nine other species of Eriobotrya.

Project description:Eriobotrya malipoensis Kuan is an important wild woody evergreen tree within the genus Eriobotrya Lindl belonging the family Rosaceae. To better determine its phylogenetic location with respect to the other Eriobotrya species, the complete plastome of E. malipoensis was sequenced. The whole plastome is 159,313 bp in length, consisting of a pair of inverted repeat (IR) regions of 26,344 bp, one large single-copy (LSC) region of 87,270 bp, and one small single-copy (SSC) region of 19,355 bp. The overall G + C content of the whole plastome is 36.7%. Further, maximum likelihood phylogenetic analyse (TVM + F+R2 model) was conducted using 14 complete plastome of the Rosaceae. Our phylogeny supports the relationships: sisterhood of the E. malipoensis and E. fragrans Champ, flowed E. japonica Lindl.

Complete chloroplast genome sequence of a subtropical tree, Parasassafras confertiflorum (Lauranceae).

Project description:Parasassafras confertiflorum (Meisn.) D.G. Long is the single tree species of the genus Parasassafras D.G. Long in the family Lauraceae. To better determine its phylogenetic location with respect to the related Lauraceae species, the complete chloroplast genome of P. confertiflorum was sequenced. The whole plastome is 152,555 bp in length, consisting of a pair of inverted repeat (IR) regions of 20,079 bp, one large single copy (LSC) region of 93,604 bp, and one small single copy (SSC) region of 18,793 bp. The genome contains 127 genes, including 83 protein-coding genes, 8 ribosomal RNA genes, and 36 transfer RNA genes. The overall GC content of the whole plastome is 39.1%. Further, maximum likelihoodphylogenetic analyses were conducted using 34 complete plastomes of the Lauraceae, which support close relationships between P. confertiflorum and Actinodaphne trichocarpa, Lindera benzoin, L. latifolia, L. metcalfiana, L. robusta, and Neolitsea sericea rather than Laurus nobilis or Sinosassafras flavinervium.

The complete plastome sequence of a subtropical tree Pyrus betulaefolia (Rosaceae).

Project description:The genus Pyrus, comprising several popular fruit crops worldwide, includes over 30 tree species. Here we determined the complete plastid genome sequence of Pyrus betulaefolia. The plastome consists of 160,184 bp, including a pair of inverted repeats (IRs) with a length of 26,384 bp separated by a large single-copy region (LSC) and a small single-copy region (SSC) of 88,121 bp and 19,295 bp, respectively. Further phylogenetic analyze was conducted using 11 complete plastid genomes of Rosaceae with KVM + F + I model, which supports Pyrus betulaefolia as a sister to all other eight Pyrus taxa with published plastomes.

Eriobotrya Belongs to Rhaphiolepis (Maleae, Rosaceae): Evidence From Chloroplast Genome and Nuclear Ribosomal DNA Data.

Project description:The Eriobotrya-Rhaphiolepis (ER) clade consists of about 46 species distributed in East and Southeast Asia. Although Eriobotrya and Rhaphiolepis have been supported to form a clade, the monophyly of Eriobotrya and Rhaphiolepis at the genus level has never been well tested and their phylogenetic positions in Maleae still remain uncertain. This study aims to reconstruct a robust phylogeny of the ER clade in the framework of Maleae with a broad taxon sampling and clarify the phylogenetic relationship between Eriobotrya and Rhaphiolepis. This study employed sequences of the whole plastome (WP) and entire nuclear ribosomal DNA (nrDNA) repeats assembled from the genome skimming approach and included 83 samples representing 76 species in 32 genera of Rosaceae, especially Maleae. The Maximum Likelihood (ML) and Bayesian Analysis (BI) based on three datasets, i.e., WP, coding sequences of plastome (CDS), and nrDNA, strongly supported the paraphyly of Eriobotrya, within which Rhaphiolepis was nested. Our plastid tree supported the sister relationship between the ER clade and Heteromeles, and the nrDNA tree, however, did not resolve the phylogenetic placement of the ER clade in Maleae. Strong incongruence between the plastid and the nuclear trees is most likely explained by hybridization events, which may have played an important role in the evolutionary history of the ER clade. Molecular, morphological, and geographic evidence all supports the merge of Eriobotrya with Rhaphiolepis, which has the nomenclatural priority. We herein transferred 36 taxa of Eriobotrya to Rhaphiolepis. We also proposed a new name, Rhaphiolepis loquata B.B.Liu & J.Wen, for the economically important loquat, as the specific epithet "japonica" was pre-occupied in Rhaphiolepis.

Project description:Prunus davidiana is a Chinese wild peach species belonging to the family Rosaceae. In this study, we first assembled the complete chloroplast (cp) genome of P. davidiana by Illumina paired-end reads data, then carried out phylogenetic analysis. The P. davidiana cp genome was 158,055 bp, containing a large single copy region (LSC) of 86,248 bp and a small single copy region (SSC) of 19,047 bp separated by a pair of inverted repeats (IRs) of 26,380 bp. The cp genome contained 131 genes, including 86 protein-coding genes, 37 transfer RNA (tRNA) genes and 8 ribosomal RNA (rRNA) genes. The result of the phylogenetic analysis showed that P. davidiana is closely related to P. mongolica.

The overall GC content of the genome was 36.55%. The genome was predicted to contain 128 genes, including 88 protein-coding genes, 37 tRNA genes, and eight rRNA genes. Phylogenetic analysis of 25 chloroplast genomes in Rosaceae indicated that S. amabilis is most closely related to S. commixta. These findings may provide useful information to the phylogeny of the genus Sorbus.

Project description:Malus toringoides belongs to the subfamily Amygdaloideae of Rosaceae, which is an endemic species in China. It has significant ornamental, economic, and ecological value. Herein, we assembled the complete chloroplast genome of Malus toringoides using the next-generation sequencing technology. The total length of the complete chloroplast genome was 160,093 base pair (bp), consisting of one large single-copy (LSC) region with a sequence length of 88,177 bp, one small single-copy (SSC) region which sequence length is 19,194 bp, and a pair of inverted repeat regions (IRs, 26361 bp). Besides, the complete chloroplast genome contained 128 genes, namely 83 protein-coding genes (PCGs), 37 tRNA genes (tRNA), and 8 rRNAgenes (rRNA), the GC content was 36.6%. The phylogenetic relationship among species in genus Malus is closely related, especially the phylogenetic relationship among Malus angustifolia, Malus prattii, Malus micromalus, Malus prunifolia, Malus baccata, Malus hupehensis and Malus toringoides. Furthermore, phylogenetic relationship of Malus toringoides in Malus was closely related to Malus hupehensis. Our study affords important genetic information for further researches on the related species.
