The complete mitochondrial genome of a moss Korea Climacium dendroides (Hedw.) F. Weber & D. Mohr.

ABSTRACT: The complete mitochondrial genome of Climacium dendroides (GenBank accession number MN942036 was 104,860 base pairs in length, containing 40 protein-coding genes, 3 ribosomal RNA (rRNA), and 24 transfer RNA (tRNA). The base composition was 29.6% A, 29.4% T, 21.0% G, and 19.8% C and its G + C content was 41.0%. The mitochondrial structure and gene order was similar to other Bryophytes. Phylogenetic tree based on the combined analysis of 33 protein-coding genes was well congruent with traditional species relationship of the moss order Hypnales.

Project description:The complete chloroplast (cp) genome sequence of Climacium dendroides, determined using Illumina sequencing data, is presented herein. The DNA sequence of C. dendroides is 124,957 bp in length and has an overall CG content of 29.0%, including 82 protein-coding genes, 36 transfer RNA genes, and 8 ribosomal RNA genes. Phylogenetic trees were constructed based on the cp genome sequences of 10 bryophytes downloaded from GenBank and one acquired from this study.

Complete sequence of mitochondrial DNA of red alga dulse Palmaria palmata (Linnaeus) Weber & Mohr in Japan.

Project description:Red algae contain high amount of proteins compared to the other algae. Red algae dulse is one of the protein rich species and a good candidate for protein sources. In this study, the complete mitochondrial genome of Palmaria palmata in Japan was determined. It had a circular mapping molecular with the length of 31,399 bp and contained 53 genes including 27 protein-coding, 2 rRNA, and 24 tRNA. Phylogenetic analysis showed that Palmaria palmata in Japan was separated with Atlantic dulse. This is the first report of complete mitochondrial genome from Pacific dulse.

The complete chloroplast genome of an Antarctic moss, Ptychostomum pseudotriquetrum (Hedw.) J.R.Spence & H.P.Ramsay (Bryaceae), and phylogenetic analysis.

Project description:Ptychostomum pseudotriquetrum (Hedw.) J.R.Spence & H.P.Ramsay (Bryaceae) is a bipolar and one of the most widespread species within Antarctica, exhibiting a ubiquitous presence along the Antarctic Peninsula. This study analyzed its chloroplast genome, which is 123,172 bp in length, and consists of 82 protein-coding genes, four ribosomal RNA genes, and 31 transfer RNA genes. A phylogenetic tree, constructed using 58 conserved orthologous protein-coding genes from 19 complete chloroplast genomes of the class Bryopsida, confirmed that P. pseudotriquetrum belongs to clade Bryaceae. Within this clade, P. pseudotriquetrum diverged from the clade containing Anomobryum gemmigerum and Bryum argenteum. This study contributes to enriching chloroplast genome resources for the family Bryaceae and the genus Ptychostomum. Such advancement could facilitate future genetic investigations aimed at conserving and exploiting Antarctic bryophytes.

The Complete Moss Mitochondrial Genome in the Angiosperm Amborella Is a Chimera Derived from Two Moss Whole-Genome Transfers.

Project description:Sequencing of the 4-Mb mitochondrial genome of the angiosperm Amborella trichopoda has shown that it contains unprecedented amounts of foreign mitochondrial DNA, including four blocks of sequences that together correspond almost perfectly to one entire moss mitochondrial genome. This implies whole-genome transfer from a single moss donor but conflicts with phylogenetic results from an earlier, PCR-based study that suggested three different moss donors to Amborella. To resolve this conflict, we conducted an expanded set of phylogenetic analyses with respect to both moss lineages and mitochondrial loci. The moss DNA in Amborella was consistently placed in either of two positions, depending on the locus analyzed, as sister to the Ptychomniales or within the Hookeriales. This agrees with two of the three previously suggested donors, whereas the third is no longer supported. These results, combined with synteny analyses and other considerations, lead us to favor a model involving two successive moss-to-Amborella whole-genome transfers, followed by recombination that produced a single intact and chimeric moss mitochondrial genome integrated in the Amborella mitochondrial genome. Eight subsequent recombination events account for the state of fragmentation, rearrangement, duplication, and deletion of this chimeric moss mitochondrial genome as it currently exists in Amborella. Five of these events are associated with short-to-intermediate sized repeats. Two of the five probably occurred by reciprocal homologous recombination, whereas the other three probably occurred in a non-reciprocal manner via microhomology-mediated break-induced replication (MMBIR). These findings reinforce and extend recent evidence for an important role of MMBIR in plant mitochondrial DNA evolution.

Project description:In this study, the mitochondrial genome of Melanotaenia praecox Weber and de Beaufort, 1922(Atheriniformes: Melanotaeniidae) was sequenced for the first time. The assembled mitogenome consisting of 16,536 bp, includes 13 protein-coding genes, 22 transfer RNAs, 2 ribosomal RNAs genes and 1 putative control region. The overall base composition of M. praecox is 27.51% for A, 29.97% for C, 16.18% for G, 26.34% for T and shows 89% identities to Lake Kutubu Rainbowfish, Melanotaenia lacustris. These data would provide useful molecular information for phylogenetic relationships within the family Melanotaeniidae species.

Project description:The complete chloroplast (cp) genome sequence of Myuroclada maximowiczii (GenBank accession number MT726030), a species of moss in the Brachytheciaceae family, was determined using Illumina HiSeq paired-end sequencing data. The total size of the cp genome was 124,607 bp. The genome contained a large single-copy (LSC) region of 86,684 bp, a small single-copy (SSC) region of 18,483 bp, and a pair of identical inverted repeat regions (IRs) of 9,720 bp. The genome contained 82 protein-coding genes, 36 transfer RNA (tRNA) genes, and eight ribosomal RNA (rRNA) genes. The cp genome presented here will provide useful information for future phylogenetic and evolutionary studies of Myuroclada species.

In this study, the complete chloroplast genome of Pohlia cruda (Bryales, Bryophyte) was sequenced by high-throughput sequencing technology and described. The complete chloroplast genome is 125,114 bp in length and has a quadripartite structure. The two inverted repeat (IR) regions are 9921 bp long and separated by a large single-copy (LSC) region of 86,727 bp and a small single-copy (SSC) region of 18,545 bp. Phylogenetic trees were constructed based on the complete chloroplast genome sequences of 10 bryophytes downloaded from GenBank and one acquired in this study.

Complete mitochondrial genome sequence of the "copper moss" Mielichhoferia elongata reveals independent nad7 gene functionality loss.

Project description:The mitochondrial genome of moss Mielichhoferia elongata has been sequenced and assembled with Spades genome assembler. It consists of 100,342 base pairs and has practically the same gene set and order as in other known bryophyte chondriomes. The genome contains 66 genes including three rRNAs, 24 tRNAs, and 40 conserved mitochondrial proteins genes. Unlike the majority of previously sequenced bryophyte mitogenomes, it lacks the functional nad7 gene. The phylogenetic reconstruction and scrutiny analysis of the primary structure of nad7 gene carried out in this study suggest its independent pseudogenization in different bryophyte lineages. Evaluation of the microsatellite (simple sequence repeat) content of the M. elongata mitochondrial genome indicates that it could be used as a tool in further studies as a phylogenetic marker. The strongly supported phylogenetic tree presented here, derived from 33 protein coding sequences of 40 bryophyte species, is consistent with other reconstructions based on a number of different data sets.

The complete mitochondrial genome of an Antarctic moss, Andreaea regularis Mull. Hal. 1890 (Andreaeaceae).

Project description:In the present study, we determined the complete mitochondrial genome of Andreaea regularis Müll. Hal. 1890, a lantern moss of the genus Andreaea Hedw. (Andreaeaceae). The A. regularis mitochondrial genome, with a total length of 118,833 bp, consists of 40 protein-coding genes, 3 ribosomal RNA genes, and 24 transfer RNA genes. A phylogenetic tree constructed with 19 complete mitochondrial genomes composed of liverworts, hornworts, and 15 mosses showed that Andreaeales formed the closest sister to Sphagnales before divergence of the remaining moss groups, indicating A. regularis being one of the earliest mosses. Our findings could be beneficial to investigate the bryophyte evolution.

Complete mitochondrial genome of Gloydius saxatilis (Viperidae: Crotalinae) from Korea.

Project description:In this study, we sequenced the complete mitochondrial genome of Gloydius saxatilis using Illumina next-generation sequencing. The total length of the mitogenome was 17,223 bp, and contained 13 protein-coding genes (PCGs), two ribosomal RNAs (rRNAs), 22 transfer RNAs (tRNAs), two non-coding control regions (CRs), and the origin of light (OL)-strand replication. The genome structure and order of the genes were similar to other Crotalinae species. Phylogenetic analysis based on the 13 concatenated PCGs indicated that G. saxatilis closely related to G. intermedius and, G. shedaoensis.
