The complete plastome sequence of a subtropical tree Pyrus betulaefolia (Rosaceae).

ABSTRACT: The genus Pyrus, comprising several popular fruit crops worldwide, includes over 30 tree species. Here we determined the complete plastid genome sequence of Pyrus betulaefolia. The plastome consists of 160,184 bp, including a pair of inverted repeats (IRs) with a length of 26,384 bp separated by a large single-copy region (LSC) and a small single-copy region (SSC) of 88,121 bp and 19,295 bp, respectively. Further phylogenetic analyze was conducted using 11 complete plastid genomes of Rosaceae with KVM + F + I model, which supports Pyrus betulaefolia as a sister to all other eight Pyrus taxa with published plastomes.

Project description:Eriobotrya malipoensis Kuan is an important wild woody evergreen tree within the genus Eriobotrya Lindl belonging the family Rosaceae. To better determine its phylogenetic location with respect to the other Eriobotrya species, the complete plastome of E. malipoensis was sequenced. The whole plastome is 159,313 bp in length, consisting of a pair of inverted repeat (IR) regions of 26,344 bp, one large single-copy (LSC) region of 87,270 bp, and one small single-copy (SSC) region of 19,355 bp. The overall G + C content of the whole plastome is 36.7%. Further, maximum likelihood phylogenetic analyse (TVM + F+R2 model) was conducted using 14 complete plastome of the Rosaceae. Our phylogeny supports the relationships: sisterhood of the E. malipoensis and E. fragrans Champ, flowed E. japonica Lindl.

Whole chloroplast genome sequence of a subtropical tree Eriobotrya bengalensis (Rosaceae).

Project description:Eriobotrya bengalensis (Roxb.) is a subtropical plant under the family Rosaceae with high economic and medicinal value. The whole chloroplast genome of E. bengalensis was sequenced to better understand its phylogenetic position relative to other Rosaceae species. The total length of the E. bengalensis chloroplast genome was 159,270 bp, which was composed of a large single-copy (LSC) region of 87,362 bp, a small single-copy (SSC) region of 19,184 bp, and a pair of inverted repeats (IRs) with a length of 26,362 bp separated by LSC and SSC. The total G + C content of the whole chloroplast genome was 36.7%. Phylogenetic analysis of maximum likelihood (TVM + F+R2) was completed using 15 complete chloroplast genomes of Rosaceae species. The results of phylogenetic analysis show that sisterhood exists in E. bengalensis with nine other species of Eriobotrya.

The complete plastome sequence of Pentactina rupicola Nakai (Rosaceae), a genus endemic to Korea.

Project description:The complete plastid genome (plastome) of Pentactina rupicola Nakai, the sole member of genus Pentactina, endemic to Korea, was determined in this study. The plastome of P. rupicola is 156,612 bp in length and is composed of a pair of 26,351 bp inverted repeat regions (IRa and IRb) separating large (LSC) and small (SSC) single-copy regions of 84,970 and 18,940 bp, respectively (NCBI acc. no. NC 016921). The plastome encodes 129 genes, of which 112 are unique, including 78 protein-coding genes, 30 tRNA genes, and 4 rRNA genes. Seventeen genes contain one intron and the ycf3 gene has two introns. The second intron of clpP is absent in the P. rupicola plastome. The AT content of P. rupicola is 63% overall, and in the LSC, SSC, and IR regions is 65%, 69%, and 58%, respectively. A total of 63 simple sequence repeats (SSR) are distributed among the noncoding regions of the genome. Phylogenetic analysis of the combined 82-gene data set for 35 plastomes suggests that P. rupicola is sister to the Pyrusmalus clade.

Complete plastome sequence of Prunus hypoxantha (Rosaceae), a species endemic in west of China.

Project description:The Chinese endemic species Prunus hypoxantha is of great importance biogeographically, and is distributed in the edge of the Qinghai-Tibetan Plateau. Here, the complete chloroplast genome sequence of P. hypoxantha was assembled based on the Illumina reads. The complete plastome is 158,740 bp in length, with a large single-copy (87,206 bp) region, a small single-copy (18,884 bp) region, and two inverted repeat (26,325 bp) regions. The plastome contains 134 genes. Complete chloroplast genome sequence of P. hypoxantha will provide irreplaceable information in rebuilding the evolutionary history of the Maddenia clade.

Complete chloroplast genome sequence of a subtropical tree, Parasassafras confertiflorum (Lauranceae).

Project description:Parasassafras confertiflorum (Meisn.) D.G. Long is the single tree species of the genus Parasassafras D.G. Long in the family Lauraceae. To better determine its phylogenetic location with respect to the related Lauraceae species, the complete chloroplast genome of P. confertiflorum was sequenced. The whole plastome is 152,555 bp in length, consisting of a pair of inverted repeat (IR) regions of 20,079 bp, one large single copy (LSC) region of 93,604 bp, and one small single copy (SSC) region of 18,793 bp. The genome contains 127 genes, including 83 protein-coding genes, 8 ribosomal RNA genes, and 36 transfer RNA genes. The overall GC content of the whole plastome is 39.1%. Further, maximum likelihoodphylogenetic analyses were conducted using 34 complete plastomes of the Lauraceae, which support close relationships between P. confertiflorum and Actinodaphne trichocarpa, Lindera benzoin, L. latifolia, L. metcalfiana, L. robusta, and Neolitsea sericea rather than Laurus nobilis or Sinosassafras flavinervium.

Complete plastome sequence of Jacaranda mimosifolia D. Don (Bignoniaceae): a beautiful landscaping tree species.

Project description:Jacaranda mimosifolia is a deciduous arbor with blue flowers native to Brazil, Bolivia, and Argentina in South America. After introduction from South America, it was widely cultivated as a garden ornamental plant in South China. The complete chloroplast (cp) genome sequence of this ornamental species is reported in this study, based on high-throughput sequencing (Illumina). The complete cp genome is 153,514 bp in length, containing a pair of inverted repeat regions (IRs) of 25,408 bp, a large single-copy (LSC) region of 84,755 bp, and a small single-copy (SSC) region of 17,943 bp. The cp genome contains 130 genes, consisting of 85 protein-coding genes, 37 tRNA genes, and 8 rRNA genes. The overall A/T content in the cp genome of J. mimosifolia is 61.70%. The phylogenetic analyses indicate that there is a close relationship between J. mimosifolia and Tecomaria capensis. The complete cp sequence of J. mimosifolia will provide a useful resource for the development and utilization of this species as well as for the phylogenetic studies in Bignoniaceae.

Project description:Vernicia montana Lour. is a deciduous tree species belonging to the family of Euphorbiaceae, distributed in southeast Asia. Here, we report and characterize the complete plastome of Vernicia montana Lour. The complete plastome is of 164,506 bp in length with a typical structure and gene content of angiosperm plastome, including two inverted repeat (IRs) regions of 27,965 bp, a large single-copy (LSC) region of 91,427 bp and a small single-copy (SSC) region of 17,149 bp. The plastome contains 130 genes, consisting of 81 protein-coding genes (six of which are repetitive in IR), 38 tRNA genes (seven of which are repetitive in IR), seven rRNA genes (5S rRNA, 4.5S rRNA, 23S rRNA and 16S rRNA) (three of which are repetitive in the IR), and four pseudogenes. The overall G/C content in the plastome of Vernicia montana Lour. is 35.8%. The complete plastome sequence of montana Lour. will provide a useful resource for the conservation genetics of this species as well as for phylogenetic studies in Euphorbiaceae.

Complete plastome sequence of Hydnocarpus hainanensis Merr (Achariaceae): an endemic 'vulnerable' tree in South China.

Project description:Hydnocarpus hainanensis Merr. is an evergreen tree with a height of 6-12 m and a diameter at breast height of 50 cm. It is distributed in Guangxi, Guizhou, Hainan, South of Yunnan Province of China. Here, we report and characterize the complete plastid genome sequence of H. hainanensis in an effort to provide genomic resources useful for promoting its conservation and systematics research. The plastome of H. hainanensis is found to possess a total length 163,330 bp with the typical quadripartite structure of angiosperms, containing two inverted repeats (IRs) of 26,870 bp, a large single copy (LSC) region of 91,510 bp and a small single copy (SSC) region of 18,080 bp. The plastome contains 111 genes, consisting of 78 unique protein-coding genes (seven of which are duplicated in the IR: rps 12, rps7, ndhB, ycf2, rpl23, rpl2, and rps 19), 29 unique tRNA genes (seven of which are duplicated in the IR, i.e. trnNGUU , trnRACG, trnAUGC, trnlGAU, trnVGAC, trnLCAA , and trnlCAU ) and four unique rRNA genes (5S rRNA, 4.55S rRNA, 23S rRNA, and 16S rRNA). The overall A/T content in the plastome of H. hainanensis is 63.70%. The phylogenetic analysis indicated that H. hainanensis is close to Salix rorida within Malpighiales. The complete plastome sequence of H. hainanensis will provide a useful resource for the conservation genetics of the one species as well as for the phylogenetic studies of Achariaceae.

Characterization of the complete plastome of Spiraea trilobata (Rosaceae), a perennial shrub.

Project description:The complete plastome of Spiraea trilobata, a shrub, is determined. The plastome is 155,981 bp in length and comprises a large single-copy region (84,417 bp), a small single-copy region (18,878 bp), and a pair of inverted repeats regions (26,343 bp). A total of 113 unique genes are annotated for the plastome of S. trilobata, containing 79 protein coding genes (PCGs), 30 tRNAs, and four rRNAs. The GC content of this plastome is 36.8%. Phylogenomic analysis based on 17 plastomes reveals that S. trilobata is sister to Spiraea blumei. Compared with S. blumei, S. trilobata lacks both trnM-CAU and ycf1. In addition, the GC content of both species is the same.
