Complete chloroplast genome sequence of Acer ginnala, an important ornamental tree.

ABSTRACT: Acer ginnala is a woody Acer plant with high ornamental value. In the present study, the chloroplast genome of A. ginnala was determined, annotated, and analyzed phylogenetically. The total chloroplast genome was 156,184 bp in length, consisting of a large single-copy region (86,525 bp), a small single-copy region (18,947 bp), and two inverted repeat regions (25,356 bp). The complete chloroplast genome contains 133 genes, including 90 protein-coding genes, 36 transfer RNA (tRNA) genes, and 8 ribosomal RNA (rRNA) genes. The phylogenetic analysis based on the sequences of 49 common proteins from 25 species demonstrated a close relationship between A. ginnala and three others Acer plants species including A. truncatum, A. miaotaiense, and A.catalpifolium. This study will help to understand the phylogenetic position of A. ginnala in genus Acer.

Project description:Acer tutcheri Duthie is a popular ornamental tree with reddish leaves and bright red fruits. In this study, we report the complete chloroplast genome of it. The cp genome was determined to be 156,973 bp in length, containing a large single copy (LSC) region of 85,356 bp, a small single copy (SSC) region of 18,111 bp and two separated inverted region of 26,753 bp, respectively. It encodes a total of 132 unique genes, including 87 protein-coding genes, 37 tRNA genes and eight rRNA genes. The phylogenetic analysis indicates that A. tutcheri is sister to A. wilsonii Rehd.

Project description:The complete chloroplast genome sequence of Acer pseudosieboldianum (Sapindaceae) was determined. The chloroplast genome of A. pseudosieboldianum is 157,053 bp in length with two inverted repeats (26,747 bp) between a large single-copy (85,391 bp) and a small single-copy (18,168 bp). The GC content was 37.8% and it was composed of 86 coding genes, eight rRNA genes, 37 tRNA genes, and two pseudogenes, rps2, and ycf1. Molecular phylogenetic analysis based on the plastid genome sequences strongly supported the hypothesis that A. pseudosieboldianum was embedded in the series Palmata of section Palmata. However, the phylogenetic positions of A. ukurunduense and A. buergerianum, which are a members of the series Penninervia of sections Palmata and Pentaphylla, respectively, were incongruent with the recent sectional classification system.

The complete chloroplast genome sequence of Malus halliana (Rosaceae), an important ornamental plant.

Project description:Malus halliana is an important ornamental plant resource. Herein, we determined the complete chloroplast (cp) genome sequence of M. halliana using Illumina sequencing data. The whole cp genome is 160,089 bp in size, consisting of a pair of inverted repeats (IR 52,706 bp), a large single-copy region (LSC 88,189 bp), and a small single-copy region (SSC 19,194 bp). The plastid genome contains 129 genes, 84 protein-coding genes, 37 tRNA genes, and eight rRNA genes. In addition, a maximum-likelihood phylogenetic analysis demonstrated that M. halliana was most closely related to Malus hupehensis. The complete plastome sequence will provide useful genetic information for phylogenetic studies, the resolution of taxonomic discrepancies, and molecular breeding.

Project description:Acer nikoense (Sapindaceae: Acer) is a deciduous tree, belonging to the Ser. Grisea of Sect. Trifoliata. Its complete genome sequence was obtained using genome Illumina pair-end sequencing data. It had a typical quadripartite structure with 155,952 bp in length, consisting of a large single-copy region (85,720 bp) and a small single-copy region (18,072 bp), as well as a pair of inverted repeats (26,080 bp). The total GC content was 37.9%. A total of 113 unique genes were annotated, including 30 tRNAs, 4 rRNAs, and 79 protein-coding genes. The phylogenetic analysis indicated that A. nikoense and A. triflorum were the most closely related.

The Complete Chloroplast Genome Sequence of Tree of Heaven (Ailanthus altissima (Mill.) (Sapindales: Simaroubaceae), an Important Pantropical Tree.

Project description:Ailanthus altissima (Mill.) Swingle (Simaroubaceae) is a deciduous tree widely distributed throughout temperate regions in China, hence suitable for genetic diversity and evolutionary studies. Previous studies in A. altissima have mainly focused on its biological activities, genetic diversity and genetic structure. However, until now there is no published report regarding genome of this plant species or Simaroubaceae family. Therefore, in this paper, we first characterized A. altissima complete chloroplast genome sequence. The tree of heaven chloroplast genome was found to be a circular molecule 160,815 base pairs (bp) in size and possess a quadripartite structure. The A. altissima chloroplast genome contains 113 unique genes of which 79 and 30 are protein coding and transfer RNA (tRNA) genes respectively and also 4 ribosomal RNA genes (rRNA) with overall GC content of 37.6%. Microsatellite marker detection identified A/T mononucleotides as majority SSRs in all the seven analyzed genomes. Repeat analyses of seven Sapindales revealed a total of 49 repeats in A. altissima, Rhus chinensis, Dodonaea viscosa, Leitneria floridana, while Azadirachta indica, Boswellia sacra, and Citrus aurantiifolia had a total of 48 repeats. The phylogenetic analysis using protein coding genes revealed that A. altissima is a sister to Leitneria floridana and also suggested that Simaroubaceae is a sister to Rutaceae family. The genome information reported here could be further applied for evolution and invasion, population genetics, and molecular studies in this plant species and family.

Complete chloroplast genome of Rhododendron pulchrum, an ornamental medicinal and food tree.

Project description:The semi-evergreen azalea, Rhododendron pulchrum, a valuable horticultural and medicinal plant species. Using next-generation sequencing, applying a combination of de novo and reference-guided assembly, we sequenced its complete chloroplast genome. Our study reveals that R. pulchrum have a typical cp genome of 136,249 bp in length, without inverted repeat regions. A total of 73 genes, 42 of which are protein coding genes, 29 tRNA genes, two rRNA genes were identified. The GC content of the whole genome is 35.98%. Phylogenetic analysis indicates that R. pulchrum is closely related to the species of Vaccinium oldhamii and Vaccinium macrocarpon.

Project description:Michelia champaca var. champaca is an ornamentally important tree in Magnoliaceae. The paper reported the complete chloroplast genome (cpDNA) of M. champaca var. champaca and its basic annotated information. The size of cpDNA is 160,008 bp, with a typical quadripartite structure of a large single-copy (LSC) region of 88,037 bp and a small single-copy (SSC) region of 18,809 bp separated by a pair identical inverted repeat regions (IRs) of 26,581 bp each. The genome contained 131 genes (113 unique), including 86 protein-coding genes (80 unique), 37 tRNA genes (29 unique), and eight rRNA genes (four unique). Phylogenetic analysis showed that M. champaca var. champaca is affinal to M. baillonii and they form a nomophyletic group with other eight Michelia species. This Michelia clade is sister to the Aromadendron cathcartii clade with high support. All genera mentioned in this analysis are nomophyletic under the system of Magnoliaceae by Sima and Lu.

Project description:Magnolia delavayi is a rare, famous ornamental and important medical tree endemic to China. Here, we assembled the complete chloroplast (cp) genome sequence of M. delavayi. Its length is 159,715 bp with four sub-regions: 87,906 bp of large single-copy region and 18,761 bp of small single-copy region are separated by two inverted repeats regions, each 26,524 bp. The genome contains 77 protein-coding genes, 6 rRNAs, and 29 tRNAs genes. Phylogenetic analysis of cp genome of M. delavayi with previously reported chloroplast genomes in Magnolia shows that M. delavayi is close to M. odoratissima with high bootstrap value.

Overall, the GC content was 38.4%. In the genome, it was identified to comprise130 genes, including 85 protein-coding genes, 37 tRNA genes, and 8 rRNA genes. This study provides valuable information for molecular phylogenetic study of Caprifoliaceae and is significant for variety development of Symphoricarpos.

The chloroplast genome sequence of Michelia alba (Magnoliaceae), an ornamental tree species.

Project description:Magnoliaceae are both economically and ornamentally important trees. Despite extensive studies in this family, the taxonomy of Michelia L. remains unclear, as well as the taxonomical status of Michelia alba. Herein, we report the complete chloroplast genome of M. alba DC. The chloroplast genome was 159,789 bp in length, with a large single-copy (LSC) region of 87,951 bp and a small single-copy (SSC) region of 18,798 bp, separated by two inverted repeat (IRs) regions of 26,570 bp. It contained 156 genes, including 83 coding genes, 68 tRNA genes, and 8 rRNA genes. The overall GC content was 39.3%, and 43.2%, 38.0%, 34.3%, in the IRs, LSC, and SSC regions, respectively. A phylogenetic analysis showed that M. alba is closely related to M. odora, with the genus Michelia nested inside Magnolia.
